Multi-Trait Genetic Analysis Reveals Clinically Interpretable Hypertension Subtypes.

BACKGROUND: Hypertension comprises a heterogeneous range of phenotypes. We asked whether underlying genetic structure could explain a part of this heterogeneity. METHODS: Our study sample comprised N=198 148 FinnGen participants (56% women, mean age 58 years) and N=21 168 well-phenotyped FINRISK participants (53% women, mean age 50 years). First, we identified genetic hypertension components with an unsupervised Bayesian non-negative matrix factorization algorithm using public genome-wide association data for 144 genetic hypertension variants and 16 clinical traits. For these components, we c

Optimization of Hymenopellis radicata extracts using RSM and ANN-GA and evaluation of biological activities.

Currently, the utilization of bioactive chemicals derived from natural products is on the rise across various sectors, including pharmaceuticals and the food industry. Our investigation identified the extraction procedures that yield the most biological activity of the medicinal fungus Hymenopellis radicata. The antioxidant, anticholinesterase, and antiproliferative properties of the extracts generated under these conditions were assessed. In this context, temperature, duration, and solvent ratio served as optimization parameters, which were obtained utilizing Response Surface Methodology (RSM

Machine Learning approaches for the detection of disease-causing variants in whole-genome data need to address the expression of functional genes.

Gene-dosage combinations have been recognised as leading factors of disease. Given that those combinations may include dozens of genes, it is hypothesised that machine learning (ML) approaches may be useful in the classification of cases and controls and the identification of causative genes. We aimed to assess the validity of this hypothesis. Here, we have constructed a benchmark that includes real data (with ground truth knowledge) and synthetic data with known generating mechanisms and various dataset sizes and levels of noise. We trained standard statistical learning/ ML models on these da

Robust discovery of mutational signatures using power posteriors.

Mutational processes, such as the molecular effects of carcinogenic agents or defective DNA repair mechanisms, produce different mutation types with characteristic frequency profiles, known as mutational signatures. Non-negative matrix factorization (NMF) has been successfully used to discover many mutational signatures, yielding novel insights into cancer etiology and informing targeted therapies. However, the NMF model is only a rough approximation to reality, and even small departures from this assumed model can have large negative effects on the accuracy and reliability of the results. We

Machine Learning Triage of LDLR Variants of Uncertain Significance Using Predictor Concordance and ACMG-Aligned Evidence Mapping.

Background: Variants of uncertain significance (VUS) in the LDLR gene remain a major barrier to the molecular diagnosis of familial hypercholesterolemia. Although computational approaches offer scalable prioritization, their clinical utility is limited by predictor discordance, incomplete annotations, and inflated performance arising from variant-type imbalance. We aimed to develop a calibrated, uncertainty-aware machine learning framework for LDLR VUS triage. Methods: We developed an end-to-end pipeline integrating multi-source variant annotations and 45 engineered features (expanded to 68 en

ERFMTDA: Predicting tsRNA-disease associations using an enhanced rotative factorization machine.

tRNA-derived small RNAs (tsRNAs) have emerged as a novel class of regulatory molecules implicated in the pathogenesis of numerous human diseases, positioning them as promising biomarkers and therapeutic targets. Existing computational methods provide a cost-effective alternative to experimental method, but they tend to ignore biological attributes and complex feature interactions. To overcome these limitations, we propose ERFMTDA, an enhanced rotative factorization machine framework for predicting potential tsRNA-disease associations. ERFMTDA explicitly models complex interactions among hetero

A multi-classification deep neural network for cancer type identification from high-dimension, small-sample and imbalanced gene microarray data.

Gene microarray technology provides an efficient way to diagnose cancer. However, microarray gene expression data face the challenges of high-dimension, small-sample, and multi-class imbalance. The coupling of these challenges leads to inaccurate results when using traditional feature selection and classification algorithms. Due to fast learning speed and good classification performance, deep neural network such as generative adversarial network has been proven one of the best classification algorithms, especially in bioinformatics domain. However, it is limited to binary application and ineff

TIPS: a novel pathway-guided joint model for transcriptome-wide association studies.

In the past two decades, genome-wide association studies (GWAS) have pinpointed numerous SNPs linked to human diseases and traits, yet many of these SNPs are in non-coding regions and hard to interpret. Transcriptome-wide association studies (TWAS) integrate GWAS and expression reference panels to identify the associations at gene level with tissue specificity, potentially improving the interpretability. However, the list of individual genes identified from univariate TWAS contains little unifying biological theme, leaving the underlying mechanisms largely elusive. In this paper, we propose a

Chronic kidney disease and an uncertain diagnosis of Fabry disease: approach to a correct diagnosis.

BACKGROUND AND OBJECTIVES: Screening for Fabry disease (FD), an X-linked lysosomal storage disorder, reveals a significant number of individuals with a genetic variant of unknown significance without classical FD manifestations; these variants in the α-galactosidase A gene often result in a high residual leukocyte α-galactosidase A and it is unclear whether these individuals suffer from FD. Therefore, a structured diagnostic approach is warranted. We present a diagnostic algorithm on how to approach adults with chronic kidney disease and an uncertain diagnosis of FD nephropathy. Automatic generation of model sequences for complex regions in assembly graphs with TTT.

Recent developments have enabled the automated assembly of vertebrate chromosomes from telomere to telomere. However, for long, highly similar repeats, genome assemblers may leave tangles in the assembly graph and gaps in the assembly. In recently published genomes, such gaps are closed by manual graph curation, a process that is labor intensive, error prone, and sometimes infeasible. Consequently, important genomic regions may be misassembled or omitted. Here, we present the trivial tangle traverser (TTT) algorithm that finds optimized resolutions of assembly graph tangles. TTT uses depth of

A random-walk-based learning framework to uncover novel gene candidates for Alzheimer's disease therapy.

Identifying repurposable therapeutic targets for Alzheimer's disease (AD) remains challenging due to various clinical and biological factors. This study aimed to identify candidate genes for AD therapy. We hypothesize that gene and disease-specific network properties-learnable from these large-scale biomedical knowledge graphs-can inform implicit gene-AD connections and prioritize repurposable AD drug targets. To evaluate the hypothesis, we focused on druggable genes curated from Drug-Gene Interaction Database and Alzheimer's Knowledge Base (AlzKB). We applied scalable random walk methods to H

Data-driven optimization of siderophore fermentation by Bacillus altitudinis AS19 and investigation of AS19's antifungal properties against Candida albicans.

Candida albicans is a common opportunistic pathogenic fungus capable of causing severe infections when host immunity is compromised or when the normal microbial flora is disrupted. The widespread use of antifungal agents has led to the increasing emergence of drug resistance, underscoring the urgent need for novel antifungal strategies. Bacillus altitudinis AS19 has been found to produce a substance with specific antimicrobial activity against C. albicans under iron-deficient conditions. In this study, the fermentation medium and culture conditions for siderophore production by AS19 were optim

Efficient discovery of frequently co-occurring mutations in a sequence database with matrix factorization.

We have developed a robust method for efficiently tracking multiple co-occurring mutations in a sequence database. Evolution often hinges on the interaction of several mutations to produce significant phenotypic changes that lead to the proliferation of a variant. However, identifying numerous simultaneous mutations across a vast database of sequences poses a significant computational challenge. Our approach leverages a matrix factorization technique to automatically and efficiently pinpoint subsets of positions where co-mutations occur, appearing in a substantial number of sequences within th

scMSI: Accurately inferring the sub-clonal Micro-Satellite status by an integrated deconvolution model on length spectrum.

Microsatellite instability (MSI) is an important genomic biomarker for cancer diagnosis and treatment, and sequencing-based approaches are often applied to identify MSI because of its fastness and efficiency. These approaches, however, may fail to identify MSI on one or more sub-clones for certain cancers with a high degree of heterogeneity, leading to erroneous diagnoses and unsuitable treatments. Besides, the computational cost of identifying sub-clonal MSI can be exponentially increased when multiple sub-clones with different length distributions share MSI status. Herein, this paper propose

Pitfalls of barcodes in the study of worldwide SARS-CoV-2 variation and phylodynamics.

Analysis of SARS-CoV-2 genome variation using a minimal number of selected informative sites conforming a genetic barcode presents several drawbacks. We show that purely mathematical procedures for site selection should be supervised by known phylogeny (i) to ensure that solid tree branches are represented instead of mutational hotspots with poor phylogeographic proprieties, and (ii) to avoid phylogenetic redundancy. We propose a procedure that prevents information redundancy in site selection by considering the cumulative informativeness of previously selected sites (as a proxy for phylogenet

Differential diagnosis between syndrome of inappropriate antidiuretic hormone secretion and cerebral/renal salt wasting syndrome in children over 1 year: proposal for a simple algorithm.

Hyponatremia, especially if acute and severe, can be a life-threatening condition. Several conditions can trigger hyponatremia. In this review, we will discuss two conditions that can determine euvolemic hyponatremia: the cerebral/renal salt wasting (CRSW) syndrome and the syndrome of inappropriate secretion of antidiuretic hormone (SIADH), including the two subtypes: reset osmostat (RO) and nephrogenic syndrome of inappropriate antidiuresis (NSIAD) and their differential diagnoses. Despite the passage of over 70 years since its first description, to date, the true etiopathogenesis of CRSW syn
