Copula-based score test for bivariate time-to-event data, with application to a genetic study of AMD progression.

Motivated by a genome-wide association study to discover risk variants for the progression of Age-related Macular Degeneration (AMD), we develop a computationally efficient copula-based score test, in which the dependence between bivariate progression times is taken into account. Specifically, a two-step estimation approach with numerical derivatives to approximate the score function and observed information matrix is proposed. Both parametric and weakly parametric marginal distributions under the proportional hazards assumption are considered. Extensive simulation studies are conducted to eva

Multiple network algorithm for epigenetic modules via the integration of genome-wide DNA methylation and gene expression data.

BACKGROUND: With the increase in the amount of DNA methylation and gene expression data, the epigenetic mechanisms of cancers can be extensively investigate. Available methods integrate the DNA methylation and gene expression data into a network by specifying the anti-correlation between them. However, the correlation between methylation and expression is usually unknown and difficult to determine. RESULTS: To address this issue, we present a novel multiple network framework for epigenetic modules, namely, Epigenetic Module based on Differential Networks (EMDN) algorithm, by simultaneously an

Tangram: a comprehensive toolbox for mobile element insertion detection.

BACKGROUND: Mobile elements (MEs) constitute greater than 50% of the human genome as a result of repeated insertion events during human genome evolution. Although most of these elements are now fixed in the population, some MEs, including ALU, L1, SVA and HERV-K elements, are still actively duplicating. Mobile element insertions (MEIs) have been associated with human genetic disorders, including Crohn's disease, hemophilia, and various types of cancer, motivating the need for accurate MEI detection methods. To comprehensively identify and accurately characterize these variants in whole genome

Density parameter estimation for finding clusters of homologous proteins--tracing actinobacterial pathogenicity lifestyles.

MOTIVATION: Homology detection is a long-standing challenge in computational biology. To tackle this problem, typically all-versus-all BLAST results are coupled with data partitioning approaches resulting in clusters of putative homologous proteins. One of the main problems, however, has been widely neglected: all clustering tools need a density parameter that adjusts the number and size of the clusters. This parameter is crucial but hard to estimate without gold standard data at hand. Developing a gold standard, however, is a difficult and time consuming task. Having a reliable method for det

Mixture cure model with an application to interval mapping of quantitative trait loci.

When censored time-to-event data are used to map quantitative trait loci (QTL), the existence of nonsusceptible subjects entails extra challenges. If the heterogeneous susceptibility is ignored or inappropriately handled, we may either fail to detect the responsible genetic factors or find spuriously significant locations. In this article, an interval mapping method based on parametric mixture cure models is proposed, which takes into consideration of nonsusceptible subjects. The proposed model can be used to detect the QTL that are responsible for differential susceptibility and/or time-to-ev

Real-World Utility of GWAS-Based Diabetes Mellitus Panel Testing.

This study evaluated the clinical utility of a polygenic risk score (PRS)-based multigene panel test for predicting diabetes mellitus (DM) in a healthy population. A total of 302 individuals underwent genetic testing using the HelloGene™ DM panel, which includes four DM-related single nucleotide polymorphisms (CDKAL1, HHEX, KCNQ1, and TCF7L2). PRS values were calculated using an algorithm developed from the Korean Genome and Epidemiology Study (KoGES; n = 39,605), and participants were classified into four genetic risk groups (low, moderate, high, and very high). Fasting blood glucose, glycate

Novel genetic susceptibility loci for diabetic end-stage renal disease identified through robust naive Bayes classification.

AIMS/HYPOTHESIS: Diabetic nephropathy is a major diabetic complication, and diabetes is the leading cause of end-stage renal disease (ESRD). Family studies suggest a hereditary component for diabetic nephropathy. However, only a few genes have been associated with diabetic nephropathy or ESRD in diabetic patients. Our aim was to detect novel genetic variants associated with diabetic nephropathy and ESRD. METHODS: We exploited a novel algorithm, 'Bag of Naive Bayes', whose marker selection strategy is complementary to that of conventional genome-wide association models based on univariate asso

Gene genealogies for genetic association mapping, with application to Crohn's disease.

A gene genealogy describes relationships among haplotypes sampled from a population. Knowledge of the gene genealogy for a set of haplotypes is useful for estimation of population genetic parameters and it also has potential application in finding disease-predisposing genetic variants. As the true gene genealogy is unknown, Markov chain Monte Carlo (MCMC) approaches have been used to sample genealogies conditional on data at multiple genetic markers. We previously implemented an MCMC algorithm to sample from an approximation to the distribution of the gene genealogy conditional on haplotype da

Precocious puberty in boys: current insights into etiology, genetic advances, and environmental factors.

BACKGROUND: Central precocious puberty (CPP) in males results from the premature activation of the hypothalamic-pituitary-gonadal (HPG) axis, clinically diagnosed by a testicular volume >4 mL before the age of 9 years. Over the past two decades, a clear secular trend toward earlier pubertal onset has been reported. Historically, CPP in boys was strongly associated with intracranial lesions, observed in 40-50% of cases. RECENT FINDINGS: Over the last decade, converging evidence has indicated a markedly lower prevalence of brain lesions in males with CPP, approximately 6-8%. Identified risk fac

Genetic findings of children with congenital heart diseases using chromosomal microarray and trio-based whole exome sequencing.

Congenital heart disease (CHD) is the most common type of birth defects in humans. Genetic factors have been identified as an important contributor to the etiology of CHD. However, the underlying genetic causes in most individuals remain unclear. Here, 101 individuals with CHD and their unaffected parents were included in this study. Chromosomal microarray analysis (CMA) as a first-tier clinical diagnostic tool was applied for all affected individuals, followed by trio-based whole exome sequencing (WES) of 76 probands and proband-only WES of 3 probands. We detected aneuploidies in 2 individual

The Role of Vitamin D Metabolism Genes and Their Genomic Background in Shaping Cyclosporine A Dosage Parameters after Kidney Transplantation.

Background: Kidney transplantation is followed by immunosuppressive therapy involving calcineurin inhibitors (CNIs) such as cyclosporin A. However, long-term high CNIs doses can lead to vitamin D deficiency, and genetic variations influencing vitamin D levels can indirectly impact the necessary CNIs dosage. This study investigates the impact of genetic variations of vitamin D binding protein (DBP) rs2282679 and CYP2R1 hydroxylase rs10741657 polymorphisms on the cyclosporin A dosage in kidney transplant recipients. Additional polymorphisims of genes that are predicted to influence the pharmacog

Improved deep convolutional neural networks using chimp optimization algorithm for Covid19 diagnosis from the X-ray images.

Applying Deep Learning (DL) in radiological images (i.e., chest X-rays) is emerging because of the necessity of having accurate and fast COVID-19 detectors. Deep Convolutional Neural Networks (DCNN) have been typically used as robust COVID-19 positive case detectors in these approaches. Such DCCNs tend to utilize Gradient Descent-Based (GDB) algorithms as the last fully-connected layers' trainers. Although GDB training algorithms have simple structures and fast convergence rates for cases with large training samples, they suffer from the manual tuning of numerous parameters, getting stuck in l

Translating viral genetic data to PRRSV-2 cross-neutralization using machine learning.

BACKGROUND: Swine herd immunization through modified live vaccination or live virus inoculation is a core strategy for controlling porcine reproductive and respiratory syndrome (PRRS), one of the most economically important endemic diseases in the United States that is caused by PRRSV-2. While antigenically homologous PRRSV-2 viruses are expected to elicit better immunological cross-protection, questions remain as to how genetic similarity translates to the degree of cross-protection elicited between the immunizing strain and subsequent challenge virus. For PRRSV-2, virus neutralization (VN) a

Clinical and genetic findings in Parkinson's disease in a Turkish cohort: a retrospective exome sequencing study.

Parkinson's disease (PD) is a progressive neurodegenerative disorder primarily affecting dopaminergic neurons in the mesencephalon. With rising global incidence, especially in individuals over 60, PD presents with motor and non-motor symptoms. While monogenic forms account for a subset of cases, genetic heterogeneity and variable expressivity complicate diagnosis and management. This study aimed to evaluate the genetic profile of a Turkish PD cohort through clinical exome sequencing (CES), assess genotype-phenotype correlations, and identify structural rearrangements. A retrospective analysis

Genetic diversity and structure in Leishmania infantum populations from southeastern Europe revealed by microsatellite analysis.

BACKGROUND: The dynamic re-emergence of visceral leishmaniasis (VL) in south Europe and the northward shift to Leishmania-free European countries are well-documented. However, the epidemiology of VL due to Leishmania infantum in southeastern (SE) Europe and the Balkans is inadequately examined. Herein, we aim to re-evaluate and compare the population structure of L. infantum in SE and southwestern (SW) Europe. METHODS: Leishmania strains collected from humans and canines in Turkey, Cyprus, Bulgaria, Greece, Albania and Croatia, were characterized by the K26-PCR assay and multilocus enzyme ele

Meta-i6mA: an interspecies predictor for identifying DNA N6-methyladenine sites of plant genomes by exploiting informative features in an integrative machine-learning framework.

DNA N6-methyladenine (6mA) represents important epigenetic modifications, which are responsible for various cellular processes. The accurate identification of 6mA sites is one of the challenging tasks in genome analysis, which leads to an understanding of their biological functions. To date, several species-specific machine learning (ML)-based models have been proposed, but majority of them did not test their model to other species. Hence, their practical application to other plant species is quite limited. In this study, we explored 10 different feature encoding schemes, with the goal of capt

USMPep: universal sequence models for major histocompatibility complex binding affinity prediction.

BACKGROUND: Immunotherapy is a promising route towards personalized cancer treatment. A key algorithmic challenge in this process is to decide if a given peptide (neoepitope) binds with the major histocompatibility complex (MHC). This is an active area of research and there are many MHC binding prediction algorithms that can predict the MHC binding affinity for a given peptide to a high degree of accuracy. However, most of the state-of-the-art approaches make use of complicated training and model selection procedures, are restricted to peptides of a certain length and/or rely on heuristics. R
