Disruption and deletion of the proximal part of TCF4 are associated with mild intellectual disability: About three new patients.

TCF4 gene (18q21.1) encodes for a transcription factor with multiple isoforms playing a critical role during neurodevelopment. Molecular alterations of this gene are associated with Pitt-Hopkins syndrome, a severe condition characterized by intellectual disability, specific facial features and autonomic nervous system dysfunction. We report here three patients presenting with structural variations of the proximal part of TCF4 associated with a mild phenotype. The first patient is a six-years-old girl carrier of a pericentric inversion of chromosome 18, 46,XX,inv(18)(p11.2q21.1). Whole genome s

Landscape Genetics of Aedes mcintoshi (Diptera: Culicidae), an Important Vector of Rift Valley Fever Virus in Northeastern Kenya.

Rift Valley fever virus (RVFV) is a vector-borne, zoonotic disease that affects humans, wild ungulates, and domesticated livestock in Africa and the Arabian Peninsula. Rift Valley fever virus exhibits interepizootic and epizootic phases, the latter defined by widespread virus occurrence in domesticated livestock. Kenya appears to be particularly vulnerable to epizootics, with 11 outbreaks occurring between 1951 and 2007. The mosquito species Aedes mcintoshi (subgenus Neomelaniconion) is an important primary vector for RVFV in Kenya. Here, we investigate associations between genetic diversity a

A large permissive regulatory domain exclusively controls Tbx3 expression in the cardiac conduction system.

RATIONALE: The evolutionary conserved Tbx3/Tbx5 gene cluster encodes T-box transcription factors that play crucial roles in the development and homeostasis of the cardiac conduction system in human and mouse. Both genes are expressed in overlapping patterns and function in strictly tissue-specific and dose-dependent manners, yet, their regulation is poorly understood. OBJECTIVE: To analyze the mechanism underlying the complex regulation of the Tbx3/Tbx5 cluster. METHODS AND RESULTS: By probing the 3-dimensional architecture of the Tbx3/Tbx5 cluster using high-resolution circular chromosome c

Transcriptomic and phylogenetic analysis of Kpna genes: a family of nuclear import factors modulated in xenobiotic-mediated liver growth.

OBJECTIVES: We have identified a member of the karyopherin (importin) alpha family of nuclear import factors as being modulated in rat liver following exposure to the hypolipidaemic and liver growth agent Wy-14,643. To examine the hypothetical role of this protein family as a checkpoint in receptor-mediated signalling, we characterized the rat karyopherin alpha (Kpna) gene family and present cDNA sequences and gene structures for all six rat Kpna genes. Further, we have assembled a comprehensive panel of Kpna coding regions from a range of metazoa, which we have subjected to phylogenetic analy

Adaptive Diversification of the Mstnb Locus Drives Genomic Architecture of Growth in Thai Clariid Catfish.

The production of clariid catfish in Thai aquaculture depends on culture of the native species (Clarias macrocephalus and C. batrachus) and introduced African catfish (C. gariepinus). Particularly, hybridization with C. gariepinus has improved productivity but raised significant conservation concerns. These lineages show distinct growth variations; however, the underlying genetic factors remain uncharacterized. We performed a comprehensive genomic assessment of the myostatin-b (Mstnb) gene in 535 individuals comprising 19 Thai populations. The study design involved a novel integration of high-

Effects of environmental parameters on spatial and temporal distribution of marine microbial communities in the southern Black Sea.

The Black Sea is a unique environment with strong and permanent vertical stratification, with a thin layer of oxic zone above and a permanent anoxic zone below. Few high-throughput genomic surveys have been conducted to examine microbiota in the Black Sea. Yet, there is no study on the seasonal and vertical variation in microbial community compositions, driving forces and mechanisms of community assembly. In this study, seasonal, vertical, and spatial microbial assemblages were studied in terms of diversity, abundance, and community structure using 16S rRNA metabarcoding. 16S rRNA metabarcodin

A comprehensive review of highly pathogenic avian influenza (HPAI) H5N1: An imminent threat at doorstep.

Avian influenza viruses (AIVs) are globally challenging due to widespread circulation and high mortality rates. Highly pathogenic avian influenza (HPAI) strains like H5N1 have caused significant outbreaks in birds. Since 2003 to 14 July 2023, the World Health Organization (WHO) has documented 878 cases of HPAI H5N1 infection in humans and 458 (52.16%) fatalities in 23 countries. Recent outbreaks in wild birds, domestic birds, sea lions, minks, and etc., and the occurrence of genetic variations among HPAI H5N1 strains raise concerns about potential transmission and public health risks. This pap

Using coding and non-coding rare variants to target candidate genes in patients with severe tinnitus.

Tinnitus is the phantom percept of an internal non-verbal set of noises and tones. It is reported by 15% of the population and it is usually associated with hearing and/or brain disorders. The role of structural variants (SVs) in coding and non-coding regions has not been investigated in patients with severe tinnitus. In this study, we performed whole-genome sequencing in 97 unrelated Swedish individuals with chronic tinnitus (TIGER cohort). Rare single nucleotide variants (SNV), large structural variants (LSV), and copy number variations (CNV) were retrieved to perform a gene enrichment analy

The human pandemic coronaviruses on the show: The spike glycoprotein as the main actor in the coronaviruses play.

Three coronaviruses (CoVs) have threatened the world population by causing outbreaks in the last two decades. In late 2019, the severe acute respiratory syndrome coronavirus-2 (SARS-CoV-2) emerged and caused the coronaviruses to disease 2019 (COVID-19), leading to the ongoing global outbreak. The other pandemic coronaviruses, SARS-CoV and Middle East respiratory syndrome CoV (MERS-CoV), share a considerable level of similarities at genomic and protein levels. However, the differences between them lead to distinct behaviors. These differences result from the accumulation of mutations in the seq

Biogeographic patterns in genomic diversity among a large collection of Vibrio cholerae isolates.

Vibrio cholerae strains are capable of inhabiting multiple niches in the aquatic environment and in some cases cause disease in humans. However, the ecology and biodiversity of these bacteria in environmental settings remains poorly understood. We used the genomic fingerprinting technique enterobacterial repetitive intergenic consensus sequence PCR (ERIC-PCR) to profile 835 environmental isolates from waters and sediments obtained at nine sites along the central California coast. We identified 115 ERIC-PCR genotypes from 998 fingerprints, with a reproducibility of 98.5% and a discriminatory po

Somatic mutation profiles in aged military nuclear test veterans: A comparative whole-genome sequence study.

Veterans of the British nuclear testing programme represent an aged group of ex-military personnel who may have been exposed to ionising radiation through their participation at nuclear testing sites. This study aimed to compare the somatic mutational landscape of a cohort of 30 nuclear test veterans with that of an age-matched cohort of 30 control veterans. Variants were identified from publicly available whole-genome sequencing data using a bioinformatics pipeline developed in accordance with the gold standard approaches as defined by the Broad Institute. The resulting set of raw SNV and IND

Loss of maternal ANNEXIN A10 via a 34-kb deleted-type copy number variation is associated with embryonic mortality in Japanese Black cattle.

BACKGROUND: Conception is a fundamental trait for successful cattle reproduction. However, conception rates in Japanese Black cattle have been gradually declining over the last two decades. Although conception failures are mainly caused by embryonic mortality, the role of maternal genetic factors in the process remains unknown. Copy number variation (CNV), defined as large-scale genomic structural variants, contributes to several genetic disorders. To identify CNV associated with embryonic mortality in Japanese Black cattle, we evaluated embryonic mortality as a categorical trait with a thresh

The expression landscape and clinical significance of cancer-specific RNA transcripts across human cancers.

BACKGROUND: Transcript-level analyses allow for the precise characterization of gene expression and its functional role in cancer. However, most of these studies rely on reanalyses of next-generation sequencing data, whose incomplete or inaccurate assemblies limit the comprehensive and faithful characterization of transcripts. To systematically elucidate transcriptomic expression in tumors and define broadly applicable therapeutic strategies, we investigated cancer-specific RNA transcripts (cancer-SRTs) expressed across multiple cancer types based on long-read sequencing data. METHODS: We cha

Integrated transcriptomic profiling implicates MAPK14/p38α as a candidate shared molecular target at the sepsis-postoperative delirium interface with computational evidence for a losartan-MAPK14 association.

BACKGROUND: Sepsis and postoperative delirium (POD) may share inflammatory and neuroimmune mechanisms, but their common molecular basis remains unclear. This study aimed to identify candidate shared molecular targets and explore a clinically feasible pharmacological candidate linked to the prioritized target. METHODS: Multi-cohort transcriptomic data from the Gene Expression Omnibus were integrated. Marked test-statistic inflation in the sepsis discovery cohort GSE65682 was addressed using a Removal of Unwanted Variation 2 (RUV2)-style adjustment based on the 10% lowest-variance genes and fou
