Structural modeling of the NS 3 helicase of Tick-borne encephalitis virus and their virtual screening of potent drugs using molecular docking.

Homology modeling of NS3 helicase in Tick-borne encephalitis virus using known protein crystal structure was done. Its 3-D structure was evaluated and validated using PROCHECK comprising amino acid residues in favored region of Ramachandran plot. Helicase forms a large family of proteins which ubiquitously distributes in wide variety of organisms. It plays crucial role in transcription and replication of single-stranded viral RNA genomes. Consequently, NS3 represents an interesting target for the development of specific antiviral inhibitors. Several helicase inhibiting effective drugs and anal

Understanding the molecular mechanism of blood-brain barrier damage in an experimental model of Japanese encephalitis: correlation with minocycline administration as a therapeutic agent.

The blood-brain barrier (BBB) serves to protect the central nervous system (CNS) from damage by exogenous molecules. Japanese encephalitis (JE), caused by a neurotropic flavivirus, leads to inflammation in the CNS, neuronal death and also compromises the structural and functional integrity of the BBB. Minocycline, a semisynthetic tetracycline, has been found to be broadly protective in neurological disease models featuring inflammation and cell death and at present, is being evaluated in clinical trials. In the present study, we propose that the neuroprotective role of minocycline in experimen

Molecular docking of the scorpion toxin Tc1 to the structural model of the voltage-gated potassium channel Kv1.1 from human Homo sapiens.

In this study, structural model of the pore loop region of the voltage-gated potassium channel Kv1.1 from human Homo sapiens was constructed based on the crystallographic structure of KcsA by structural homology. The pore loop region of Kv1.1 exhibits similar folds as that of KcsA. The structural feature of the selectivity filter of Kv1.1 is nearly identical to that of KcsA, whereas most of the structural variations occur in the turret as well as in the inner and outer helices. Molecular docking experiments of the scorpion toxin Tc1 from Tityus cambridgei to the outer vestibule of KcsA as well

Molecular modeling of the extracellular domain of the RET receptor tyrosine kinase reveals multiple cadherin-like domains and a calcium-binding site.

Using bioinformatic tools, mutagenesis, and binding studies, we have investigated the structural organization of the extracellular region of the RET receptor tyrosine kinase, a functional receptor for glial cell line-derived neurotrophic factor (GDNF). Multiple sequence alignments of seven vertebrate sequences and one invertebrate RET sequence delineated four distinct N-terminal domains, each of about 110 residues, containing many of the consensus motifs of the cadherin fold. Based on these alignments and the crystal structures of epithelial and neural cadherins, we have generated molecular mo

Cultured aortic endothelial cells from pigs with von Willebrand disease: in vitro model for studying the molecular defect(s) of the disease.

Aortic endothelial cells from normal pigs and pigs with von Willebrand disease have been established in long-term cultures. Both cultures appeared similar in terms of general growth characteristics, morphologic features and ultrastructure. Immunofluorescent staining of these cultures with chicken (or rabbit) antiporcine ristocetin-Willebrand factor sera (or IgG) resulted in extensive perinuclear staining of the cells in both cultures. Additionally, staining of semiconfluent cultures of normal cells for ristocetin-Willebrand factor revealed an extensive meshwork of distinct, immunologically ide

Molecular Heptazine-Platinum Complexes to Model Metal-Support Coordination in Platinized Graphitic Carbon Nitride: Insights into Catalyst Stability and Support Suitability.

Solid support materials are crucial in heterogeneous catalysis for stabilizing active metallic species. Among potential support materials, heptazine-based "graphitic carbon nitride" or "gC3N4" has received significant research attention due to its abundant nitrogen sites, which are widely hypothesized to anchor catalytic metals through direct coordination. To better understand such a complexation mode while circumventing the structural complexity of gC3N4 materials, we employed as molecular models the heptazine compounds melem, cyamelurate, and melonate, with which we attempted Pt-heptazine co

Design, synthesis, molecular modeling, and evaluation of larvicidal efficacy of novel triazole derivatives against Culex pipiens L., referring to their potential mechanism.

A new series of triazole-based heterocyclic compounds was synthesized by good and efficient methods. The key triazole intermediate was further reacted with different aromatic aldehydes to afford chalcone derivatives, which were then converted into pyrazoline derivatives. Additional transformation of the thiosemicarbazide intermediate with different chloroacyl reagents yielded hydrazineyl thiazol analogues. The synthesized compounds exhibited high to moderate activity against the third larval instar of Culex pipiens. All triazole derivatives had median lethal concentrations (LC50) < 19 μg /mL a

Interfacial adsorption and antifouling mechanisms of bisphenol A at a CTAB-modified carbon paste electrode: insights from electrochemistry, adsorption modeling, and molecular simulation.

Surfactants are widely employed to engineer electrode interfaces with improved electrochemical properties, such as enhanced analyte preconcentration through adsorption, faster electron-transfer kinetics, and increased selectivity. Moreover, surfactant layers can suppress electrode fouling during the oxidation of analytes. Nevertheless, the mechanistic relationship between analyte adsorption and the antifouling behavior imparted by surfactants remains largely unexplored. In this work, a carbon paste electrode modified with cetyltrimethylammonium bromide (CTAB/CPE) was selected as a simple model

Perillaldehyde-derived chromeno-dipyrimidines as multi-target-directed ligands: in vitro anticholinesterase and in vivo anti-inflammatory activities supported by molecular modeling.

In this work, eight novel chromeno-dipyrimidine derivatives were designed and synthesized through a green, catalyst-free one-pot hemisynthetic approach starting from the natural perillaldehyde, barbituric acid and substituted anilines. All prepared polycyclic heterocycles were isolated in high yields (74-94%), and were fully characterized by IR, 1H, 13C, 2D NMR spectroscopy and elemental analysis. Interestingly, the synthesized compounds underwent an unexpected intramolecular cyclization, leading exclusively to the formation of novel heterocyclic products, highlighting the structural versatili

Elucidating the corrosion inhibition mechanism of benzimidazole-based molecules on carbon steel: An integrated experimental and DFT/DFTB/MD molecular modelling study.

A range of both practical and theoretical methods was employed to dissect the effectiveness of two 2-(Alkylphenyl)-1H-benzo[d]imidazole-1-yl)acetates namely naphthalen-1-yl 2-(2-(p-tolyl)-1H-benzo[d]imidazole-1-yl)acetate (NTMBIA) and naphthalen-1-yl 2-(2-(4-nitrophenyl)-1H-benzo[d]imidazole-1-yl)acetate (NNBIA) in impeding the corrosion of carbon steel in acidic media. The methyl group on the phenyl ring in NTMBIA acts as an electron donor, enhancing its inhibition efficiency to 95.45%, whereas NNBIA, with its electron -withdrawing nitro group, achieves only 85.60% at the highest concentratio

Construction of a Comprehensive Contribution Ranking Model for Baijiu Aroma Compounds Based on Multi-Source Molecular Feature Fusion and Validation by Aroma Recombination.

Baijiu aroma arises from the combined effects of diverse volatile and semivolatile trace components within the Baijiu matrix. A single concentration value or odor activity value (OAV) cannot fully characterize the relative importance of a compound in a specific sample. A knowledge base containing 5572 Baijiu aroma-related compounds was used to develop a comprehensive contribution ranking model and a sample-level intensity prediction model. Odor evidence, molecular structure, physicochemical properties, volatility and partitioning characteristics, matrix information, and evidence quality were i

Integrated computational modeling of chalcone-based inhibitors targeting carbonic anhydrase I and II: 3D-QSAR, molecular docking, and dynamics simulations.

Carbonic anhydrase isoforms I and II (hCA-I and hCA-II) are metalloenzymes involved in essential physiological processes and represent relevant therapeutic targets for disorders such as glaucoma and osteoporosis. Chalcones have emerged as promising scaffolds for carbonic anhydrase inhibition; however, their structure-activity relationships, particularly for non-sulfonamide derivatives, remain insufficiently explored from a computational point of view. In this study, a dataset of 118 chalcone derivatives has been analyzed by using a three-dimensional quantitative structure-activity relationship
