A survey of machine learning applications in HIV clinical research and care.

A wealth of genetic, demographic, clinical and biomarker data is collected from routine clinical care of HIV patients and exists in the form of medical records available among the medical care and research communities. Machine learning (ML) methods have the ability to identify and discover patterns in complex datasets and predict future outcomes of HIV treatment. We survey published studies that make use of ML techniques in HIV clinical research and care. An advanced search relevant to the use of ML in HIV research was conducted in the PubMed biomedical database. The survey outcomes of interes

Insulin resistance surrogate indices and incident cardiovascular disease across cardiovascular-kidney-metabolic stages 0-3: a prospective cohort study.

BACKGROUND: The American Heart Association (AHA) recently proposed the concept of Cardiovascular-Kidney-Metabolic (CKM) syndrome, highlighting the strong pathophysiological links among metabolic disorders, chronic kidney disease, and cardiovascular disease (CVD). Insulin resistance (IR) is regarded as a central mechanism underlying CKM syndrome. However, studies comparing the predictive value of different IR surrogate markers for incident CVD are still limited. This study aimed to evaluate the associations between multiple IR surrogate markers and incident cardiovascular disease and to further

Machine learning defines a histone deacetylase-associated transcriptional prognostic signature with single-cell resolution in breast cancer.

BACKGROUND: Breast cancer (BC) is a highly heterogeneous malignancy, and transcriptional programs associated with histone deacetylases (HDACs) may provide clinically relevant prognostic information. However, the downstream prognostic significance of HDAC-associated molecular heterogeneity remains incompletely understood. METHODS: Non-negative matrix factorization (NMF) was performed in the TCGA cohort to identify HDAC-related molecular subtypes, followed by weighted gene co-expression network analysis and differential-expression analysis to derive candidate genes. A prognostic signature was t

Gait pattern stratification in persons with incomplete spinal cord injury: a data-driven approach.

BACKGROUND: Incomplete spinal cord injury (iSCI) often causes heterogeneous locomotion dysfunctions, depending on remaining sensorimotor function. Clinical tests and traditional gait analysis have limited ability to quantify the diversity of gait impairments. Unsupervised learning techniques can objectively identify common gait patterns among the overall heterogeneity. Explainable artificial intelligence approaches, when combined with machine learning models, can reveal important features often missed by traditional gait analyses. This study presents a framework to characterize gait heterogene

Genomic evolution of SARS-CoV-2 delta variants pre- and post-omicron emergence using alignment-free machine learning models.

The SARS-CoV-2 Delta variant (B.1.617.2), initially classified as a variant of concern due to its enhanced transmissibility and vaccine-escape mutations, underwent further genomic changes following the emergence of the Omicron variant (B.1.1.529). This study investigates the genomic differences in Delta variant spike gene sequences collected before and after the emergence of Omicron. A total of 190 sequences were analyzed using an alignment-free approach incorporating k-mer-based feature extraction and machine learning models, including convolutional neural networks (CNN), K-means clustering,

From Prediction to Prevention: Using Text Mining and Explainable Machine Learning for Urban Bus Accident Analytics.

Urban bus accidents present major safety and operational challenges, particularly in densely populated metropolitan areas. This study develops a machine learning-based analytical framework to identify, quantify, and interpret the factors associated with severe bus accidents. The framework integrates three components: (i) a structural topic model (STM) to extract latent accident scenarios from unstructured narrative data, (ii) an extreme gradient boosting (XGBoost) classifier to predict accident severity, and (iii) SHapley Additive exPlanations (SHAP) for post hoc interpretation of model output

Decrypting the allosteric network: multi-scale dynamics of SARS-CoV-2 main protease inhibition by Moringa oleifera flavonoids.

The SARS-CoV-2 main protease (Mpro) is a prototypical enzyme whose activity is governed by long-range allosteric communication within its dynamic structural network. Flavonoids from Moringa oleifera have been reported to interact with Mpro, yet the dynamic mechanisms underlying their modulation remain unclear. Here, we employ an integrated computational biophysics framework to elucidate structure-dynamics-function relationships governing the interaction of 23 natural metabolites with Mpro. Our workflow combines ensemble docking using free-energy-landscape-derived conformations, microsecond-sca

Circulating microRNA profiles associated with tick bite and debilitating symptom complexes attributed to ticks (DSCATT).

Tick bites in Australia are associated with a poorly understood syndrome known as Debilitating Symptom Complexes Attributed to Ticks (DSCATT), however, the underlying biological mechanisms remain unclear. Here, we investigate host responses to tick bite and DSCATT by profiling circulating host-encoded microRNAs (miRNAs), key regulators of gene expression. Circulating miRNAs were profiled in two cohorts: a longitudinal cohort followed from tick bite for up to 12 months, and a retrospective cohort with DSCATT. Differential expression analysis revealed that tick bite induces widespread changes in

Predicting food safety problems among catering service operators using longitudinal regulatory data.

Full-coverage on-site inspection of catering service operators is difficult to sustain when regulated entities are numerous and risk is unevenly distributed. Using administrative regulatory data from Shanghai, China (2020-2024), we constructed a longitudinal dataset comprising 46,614 catering service operators and 150,467 inspection intervals. Machine-learning models were developed to predict whether at least one problem would be detected at the subsequent inspection, and model predictions were interpreted using SHAP. We further examined cross-period persistence and transition among categories

High-Dimensional Immunophenotyping of Plasma-Derived Small Extracellular Vesicles in Pancreatic Cancer: An Exploratory Proof-of-Principle Study.

Pancreatic ductal adenocarcinoma (PDAC) is increasingly recognized as a systemic malignancy, characterized by profound alterations in tumor-host interactions. Small extracellular vesicles (sEVs) in peripheral blood may reflect these alterations and represent a promising minimally invasive source of biomarker information. In this proof-of-principle study, plasma-derived sEVs from patients with PDAC, healthy controls, and a comparative cohort with neuroendocrine lung cancer (NLC) were isolated by differential ultracentrifugation and characterized by western blotting and nanoparticle tracking ana

Machine-learning classification of postural sway in young adults during colored noisy vestibular stimulation.

Stochastic resonance suggests that adding an optimal level of noise can enhance a weak signal, making it detectable. This report presents a secondary analysis of data from Gavriilidou et al. (2025) examining how noisy galvanic vestibular stimulation (nGVS) affects postural control. A k-nearest neighbor (KNN) classifier was used to distinguish center-of-pressure (CoP) trajectories recorded from healthy young adults standing on a firm surface with feet together and eyes closed. CoP data were analyzed using seven time-domain variables and 84 time-frequency bandwidths in the forward-backward and s

Machine learning, WGCNA and molecular docking identify SLC transporter genes as biomarkers and drug targets in Helicobacter pylori-associated carcinogenesis.

Solute carrier (SLC) family genes govern transmembrane transport and cellular metabolism, yet their systematic roles from Helicobacter pylori infection to gastric cancer (GC) remain undefined. By integrating multiple GEO datasets with weighted gene co-expression network analysis, differential expression, and machine learning algorithms, we identified seven core SLC genes (SLC9A9, SLC43A2, SLC16A6, SLC7A14, SLC28A3, SLC4A11, SLC5A2) for H. pylori infection and nine (SLC1A3, SLC2A3, SLC15A3, SLC19A3, SLC2A12, SLC16A4, SLC25A4, SLC9A7, SLC28A3) for GC. Logistic regression models achieved high dia

Interpretable Machine Learning reveals the Role of PANoptosis in the Diagnosis and Subtyping of NAFLD.

Non-alcoholic fatty liver disease (NAFLD) is a global health challenge characterized by complex pathogenesis and limited therapeutic options. Emerging evidence highlights PANoptosis-a coordinated interplay of pyroptosis, apoptosis, and necroptosis-as a critical driver of metabolic and immune dysregulation in NAFLD. Here, we integrated multiple datasets and interpretable machine learning to unravel the role of PANoptosis in NAFLD diagnosis, subtyping, and immune microenvironment remodeling. By intersecting differentially expressed genes and PANoptosis-related genes, we identified 9 hub genes (e

State-of-the-art chromatographic and mass spectrometric techniques in heparin structural analysis.

Heparin is the most extensively used anticoagulant in clinical practice. It is a highly sulfated, linear polysaccharide composed of repeating disaccharide units. As a member of the glycosaminoglycan (GAG) family, heparin's complex structure features significant molecular weight variability, diverse sugar residues, and variable sulfation patterns. Low molecular weight heparins (LMWHs), produced through chemical or enzymatic depolymerization, are distinguished by their reduced molecular weight and offer therapeutic advantages, including lower bleeding risks, reduced immunogenicity, and higher bi
