Elucidating the molecular and immune interplay between head and neck squamous cell carcinoma and diffuse large B-cell lymphoma through bioinformatics and machine learning.

BACKGROUND: Head and neck squamous cell carcinoma (HNSCC) contributes significantly to global health challenges, presenting primarily in the oral cavity, pharynx, nasopharynx, and larynx. HNSCC has a high propensity for lymphatic metastasis. Diffuse large B-cell lymphoma (DLBCL), the most common subtype of non-Hodgkin lymphoma, exhibits significant heterogeneity and aggressive behavior, leading to high mortality rates. Epstein-Barr virus (EBV) is notably associated with DLBCL and certain types of HNSCC. The purpose of this study is to elucidate the molecular and immune interplay between HNSCC

EDock-ML: A web server for using ensemble docking with machine learning to aid drug discovery.

EDock-ML is a web server that facilitates the use of ensemble docking with machine learning to help decide whether a compound is worthwhile to be considered further in a drug discovery process. Ensemble docking provides an economical way to account for receptor flexibility in molecular docking. Machine learning improves the use of the resulting docking scores to evaluate whether a compound is likely to be useful. EDock-ML takes a bottom-up approach in which machine-learning models are developed one protein at a time to improve predictions for the proteins included in its database. Because the

The development of a predictive model to identify potential HIV-1 attachment inhibitors.

Despite the significant progress in managing patients infected with HIV through the development of Highly Active Anti-Retroviral Therapy (HAART), major challenges and opportunities remain to be explored. Of particular interest, is the binding of glycoprotein 120 (gp120) to the primary cellular receptor Cluster of Differentiation 4 (CD4). In this work we describe our two phased computational process to identify useful compounds capable of binding to the gp120 protein for therapeutic purposes. We identified 187 compounds from the literature that conform to active binding sites on these proteins

Protein structure-informed bacteriophage genome annotation with Phold.

Bacteriophage (phage) genome annotation is essential for understanding their functional potential and suitability for use as therapeutic agents. Here, we introduce Phold, an annotation framework utilizing protein structural information that combines the ProstT5 protein language model and structural alignment tool Foldseek. Phold assigns annotations using a database of over 1.36 million predicted phage protein structures with high-quality functional labels. Benchmarking reveals that Phold outperforms existing sequence-based homology approaches in functional annotation sensitivity whilst maintai

A reference protein atlas of the adult mouse brain vasculature.

Current methods for assessing low-abundance proteins in individual cells are limited. As a result, cell functions are often inferred from single-cell RNA sequencing (scRNA-seq) data, which can be misleading due to the poor cross-gene correlation (different genes in the same cells) between messenger RNA (mRNA) and protein levels. To address this issue, we used isolated brain vascular fragments to study the blood-brain barrier. We applied a combination of deep bulk proteomic analysis, a proteomic ruler approach, and scRNA-seq, assuming a high within-gene correlation (same gene in different cells

Revisiting huntingtin activity and localization signals in the context of protein structure.

Protein localization signals and activity motifs have been defined within huntingtin since 2003. Advances in technology in protein structure determination by cryo-electron microscopy (EM) have led to 2.6 Å resolution structures of huntingtin and HAP40 for the majority of the protein, although structure of the amino terminus with the polyglutamine expansion remains elusive in the context of full-length huntingtin. Recent advances in protein modeling using neural network algorithms trained on a database of known protein structures has resulted in structure predictions that are useful for researc

Relationship between dietary protein and amino acid intake and handgrip strength in Korean adults: data from the 2014-2019 Korea National Health and Nutrition Examination Survey.

BACKGROUND: Sarcopenia contributes to an increased risk of falls and fractures, and reduced mobility, and mortality. Supplementation with dietary protein and amino acids has been suggested as a potential strategy to slow or prevent the associated loss of muscle mass and strength. However, most previous studies have focused on dietary protein or limited populations, such as older adults. Therefore, this study aimed to investigate the relationship between dietary protein and amino acid intake and handgrip strength (HG) in Korean adults. METHODS: This study used data from the 2014-2019 Korea Nat

The plasma membrane proteome of germinating barley embryos.

Cereal seed germination involves a complex coordination between different seed tissues. Plasma membranes must play crucial roles in coordination and execution of germination; however, very little is known about seed plasma membrane proteomes due to limited tissue amounts combined with amphiphilicity and low abundance of membrane proteins. A fraction enriched in plasma membranes was prepared from embryos dissected from 18 h germinated barley seeds using aqueous two-phase partitioning. Reversed-phase chromatography on C(4) resin performed in micro-spin columns with stepwise elution by 2-propanol
