Automated navigation of condensate phase behavior with active machine learning.

Biomolecular condensates are essential cellular structures formed via biomacromolecule phase separation. Synthetic condensates allow for systematic engineering and understanding of condensate formation mechanisms and to serve as cell-mimetic platforms. Phase diagrams give comprehensive insight into phase separation behavior, but their mapping is time-consuming and labor-intensive. Here, we present an automated platform for efficiently mapping multi-dimensional condensate phase diagrams. The automated platform incorporates a pipetting system for sample formulation and an autonomous confocal mic…

An Overview of Liquid-Liquid Phase Separation and Its Mechanisms in Sepsis.

Sepsis is a systemic inflammatory response syndrome triggered by the invasion of bacteria or pathogenic microorganisms into the human body, which may lead to a variety of serious complications and pose a serious threat to the patient's life and health. Liquid-liquid phase separation (LLPS) is a biomolecular process in which different biomolecules, such as proteins and nucleic acids, form liquid condensates through interactions, and these condensates play key roles in cellular physiological processes. LLPS may affect the development of sepsis through several pathways, such as modulation of infl

Critical impact of lysine 136 in TDP-43 phase separation, compartmentalization, and aggregation in living vertebrates.

TDP-43 is a nuclear RNA-binding protein that undergoes liquid-liquid phase separation (LLPS) and forms insoluble aggregates in neurodegenerative diseases. By studying TDP-43 in living vertebrates, we confirmed that TDP-43 undergoes LLPS and forms dynamic biomolecular condensates in spinal motor neurons. We validated in vivo that interfering with the lysine residue at position 136 altered the phase separation behavior of TDP-43 by reducing cytoplasmic mislocalization and aggregation. These alterations were post-translational modification (PTM) independent, highlighting that residue 136 is a key…

Spatiotemporal modulations in heterotypic condensates of prion and α-synuclein control phase transitions and amyloid conversion.

Biomolecular condensation via liquid-liquid phase separation of proteins and nucleic acids is associated with a range of critical cellular functions and neurodegenerative diseases. Here, we demonstrate that complex coacervation of the prion protein and α-synuclein within narrow stoichiometry results in the formation of highly dynamic, reversible, thermo-responsive liquid droplets via domain-specific electrostatic interactions between the positively-charged intrinsically disordered N-terminal segment of prion and the acidic C-terminal tail of α-synuclein. The addition of RNA to these coacervate

Characterization of Liquid-Liquid Phase Separation of Companion of Cellulose Synthases under Stress Mimicking Conditions.

Companion of Cellulose Synthase (CC), has previously been shown to sustain cellulose synthesis during salt stress. However, the role of CCs in this process is not well-understood. In this study, we show that the intrinsically disordered N-terminal domain of Arabidopsis CC1 (CC1NTD) can undergo liquid-liquid phase separation (LLPS) under defined reducing conditions in the presence of trimethylamine N-oxide (TMAO), a naturally occurring plant stress osmolyte. The observed biomolecular condensates are enriched in CC1NTD and display liquid-like behavior, including spherical morphology, fusion, and…

Ptbp1 Condensates With Phase Separation-Like Features in Cardiomyocyte Nuclei Regulate Splicing of Proliferative Genes in Neonatal Cardiomyocytes.

Cardiovascular diseases remain the leading cause of morbidity and mortality worldwide; however, effective clinical therapies that achieve myocardial regeneration are still lacking, underscoring the urgent need for novel therapeutic strategies. In this study, we identified an RNA-binding protein Ptbp1, a key component of RNA metabolism, as a critical regulator of cardiomyocyte proliferation via the formation of biomolecular condensates. We found that Ptbp1 exhibits granule-like structures in cardiomyocyte nuclei during fetal to early postnatal stages. These Ptbp1 foci are phase-separated liquid…

Condensates of the chromatin regulator ANKRD11 restrict hypertranscribed genes to safeguard development.

Genes that define cell identity are often highly transcribed, but how their activity is regulated to prevent pathological dysregulation remains elusive. Using a two-tiered genetic screen, we identify a network of genes regulating hypertranscribed loci, which is notably enriched for genes mutated in developmental disorders. Among these, ANKRD11, a chromatin regulator haploinsufficient in KBG syndrome, exerts progressively stronger repression on more highly transcribed genes. ANKRD11 enriches around hypertranscribed loci and forms biomolecular condensates via charge-block-patterned intrinsically…

Competing Molecular Interactions Govern the Dynamical Arrest of G3BP1 Condensates.

G3BP1 is a central scaffold of stress granules (SGs). Upon cellular stress, G3BP1 forms complex coacervates with translationally repressed mRNAs and recruits multiple RNA-binding proteins to form reversible biomolecular condensates. Persistent SGs are linked to age-dependent dynamical arrest and impaired disassembly. Here, we employ active and passive nanoscale rheology with optical tweezers to show that G3BP1 condensates evolve from being dominantly viscous fluids to dynamically arrested network glasses characterized by nanoscale caging and elastic memory. Integrating atomistic and coarse-gra…

Compartmentalization of the DNA damage response: Mechanisms and functions.

Cells have evolved an arsenal of molecular mechanisms to respond to continuous alterations in the primary structure of DNA. At the cellular … phase separation theories are increasingly used to model the self-assembly of compartments, called biomolecular condensates, that selectively concentrate molecules without a surrounding membrane. In this review, we discuss these concepts in the context of the DNA damage response. We discuss how studies of DNA repair foci as condensates can link molecular mechanisms with …

Assembly and disassembly of stress granules in kidney diseases.

Stress granules (SGs), transient membraneless biomolecular condensates assembling dynamically under stress conditions, mainly comprise untranslated mRNAs and RNA-binding proteins (RBPs) to orchestrate cellular stress adaptation. SGs biogenesis progresses through translation arrest-induced mRNA condensation, liquid-liquid phase separation (LLPS)-mediated assembly, and subsequent maturation, while their disassembly enables translational recovery after stress relief. SGs emerge as promising therapeutic targets through dynamic regulation to counteract stress conditions, yet their pathological dysr…

Liquid-liquid phase separation in a minimal explicit-solvent lattice model mimicking protein solutions.

Biomolecular condensates play an essential role in cellular processes, and recent studies have focused on understanding their assembly and rational design principles. In this work, we have employed an explicit-solvent minimal statistical mechanical model based on the lattice-gas Hamiltonian with quenched disorder-which mimics crowders-to investigate how protein-solvent and protein-crowder interactions influence condensate phase behavior and morphology. The computed phase diagrams reveal rich behavior, including upper critical solution temperature, closed-loop, and reentrant type, under varying…

Enhanced Condensation of RNA Repeats Induced by Terahertz Oscillatory Fields.

Liquid-liquid phase separation (LLPS) of RNA drives the formation of membraneless organelles, and its dysregulation is closely linked to major human diseases, including cancer, neurodegenerative disorders, and various rare genetic diseases. Current strategies for modulating LLPS often require the introduction of exogenous molecules or specific genetic modifications. Here, coarse-grained molecular dynamics (CGMD) simulations suggest that terahertz (THz) oscillatory fields may influence the condensation of pathogenic G4C2 RNA repeats under the simulated conditions. Oscillatory fields at 10 THz a

A balance between nucleating and elongating actin filaments controls deformation of protein condensates.

Protein condensates assemble actin filaments into diverse architectures, reminiscent of filopodia and stress fibers. During assembly, filament nucleation and elongation compete for a shared pool of actin monomers. Here we show that a balance between these processes is required to deform condensates of VASP, an actin polymerase, into high aspect ratio structures. Adding magnesium, which promotes filament nucleation, enhanced condensate deformation, while adding profilin, which favors elongation over nucleation, produced ring-like filament bundles that failed to deform condensates. Computational

Aberrant liquid-liquid phase separation and amyloid aggregation of proteins related to neurodegenerative diseases.

Recent evidence has shown that the processes of liquid-liquid phase separation (LLPS) or liquid-liquid phase transitions (LLPTs) are a crucial and prevalent phenomenon that underlies the biogenesis of numerous membrane-less organelles (MLOs) and biomolecular condensates within the cells. Findings show that processes associated with LLPS play an essential role in physiology and disease. In this review, we discuss the physical and biomolecular factors that contribute to the development of LLPS, the associated functions, as well as their consequences for cell physiology and neurological disorders…

EBF2 condensates enable adipose thermogenesis through ZFP423 sequestration and epigenetic remodeling.

Brown adipose tissue (BAT) dissipates energy through non-shivering thermogenesis and holds promise as a therapeutic target for obesity. The transcription factor Early B Cell Factor 2 (EBF2) is a key regulator of the thermogenic gene program, yet its underlying transcriptional regulatory mechanisms and potential for pharmacological targeting remain incompletely defined. Here, we identify a low-complexity C-terminal domain (CTD) within EBF2 that drives biomolecular condensation critical for thermogenic activation. Deletion of the CTD (ΔCTD) or mutation of conserved proline residues disrupts EBF2

Phase separation in neurodegenerative disorders: a metabolic perspective on protein aggregation and therapeutic targeting.

Biomolecular condensates formed via liquid-liquid phase separation (LLPS) are increasingly recognised as dynamic organisers of intracellular biochemistry, particularly in neurons where spatially restricted signalling, RNA metabolism, and proteostasis are essential. Aberrant phase transitions of disease-associated proteins, including TDP-43, FUS, tau, and α-synuclein, contribute to protein aggregation and neurodegenerative pathology. Beyond protein-intrinsic sequence features, metabolic state has emerged as an important contextual regulator of condensate assembly, material properties, and liqui…

Oxidative modification alters tau condensation and promotes tau-associated cytoplasmic speckle formation.

Oxidative modification-mediated tau aggregation is believed to contribute to multiple aging-related neurodegenerative diseases. Significant evidence indicates that various aging disease-related aggregates are closely linked to biochemical modification-driven abnormal protein phase separation, a thermodynamic conversion to form biomolecular and functional condensates, which are commonly named membrane-less organelles. However, whether oxidative modification regulates tau phase separation remains elusive. In the present study, we show that oxidative modification of cysteine 291 and cysteine 322

Paraspeckle condensation is controlled via TDP-43 polymerization and linked to neuroprotection.

The paraspeckle is a disease-relevant biomolecular condensate assembled from long non-coding RNA (lncRNA) NEAT1_2 ribonucleoprotein particles. Paraspeckle biogenesis is suppressed in normal tissues, yet it can be rapidly upregulated under stress. Here we demonstrate that a neurodegeneration-linked RNA-binding protein TDP-43 inhibits NEAT1_2 ribonucleoprotein particle condensation into the paraspeckle, in a concentration-dependent manner, which requires its intact polymerization and RNA binding. This effect is counterbalanced by core paraspeckle proteins such as FUS. Below disruptive concentrat
