Ferula sinkiangensis K. M. Shen is an endangered medicinal plant endemic to Xinjiang, China, whose deep physiological seed dormancy severely restricts population regeneration and sustainable utilization. To elucidate the mechanisms by which cold stratification promotes dormancy release, we conducted an integrative analysis combining targeted hormone metabolomics (UHPLC-MS/MS), transcriptomics (RNA-seq), and germination phenotyping across three stratification stages (0, 10, and 20 d). Germination assays confirmed that cold stratification effectively broke seed dormancy in a time-dependent manne

BACKGROUND: In plants, CONSTITUTIVELY PHOTOMORPHOGENIC 1 (COP1) is a key negative regulator in photoperiod response. However, the biological function of COP1-interacting protein 1 (CIP1) and the regulatory mechanism of the CIP1-COP1 interaction are not fully understood.
RESULTS: Here, we identified the apple MdCIP1 gene based on the Arabidopsis AtCIP1 gene. Expression pattern analysis showed that MdCIP1 was constitutively expressed in various tissues of apple, and responded to stress and hormone signals at the transcriptional level. Ectopic expression of MdCIP1 complemented the phenotypes of

Nitric oxide (NO) is a multiregulatory signal molecule that integrates development and stress responses. To elucidate the molecular mechanisms of NO phytoeffects and to identify NO-associated genes, both genetic screens and genome-wide transcriptome analysis have been employed in numerous studies. Forward genetic screens have linked NO signalling to key biological processes, such as photosynthesis, cytokinin metabolism, stress adaptation, and cell cycle regulation. Reverse genetics has further characterized the role of NO-related genes involved in NO biosynthesis (e.g., NIA1/NIA2, NOA1), signa

In Arabidopsis, the NMD-defective mutants upf1-5 and upf3-1 are characterized by dwarfism, curly leaves and late flowering. These phenotypes are similar to those of mutants showing constitutive pathogenesis-related (PR) gene expression, salicylic acid (SA) accumulation and, subsequently, resistance to pathogens. The disease symptoms of upf1-5 and upf3-1 mutants were observed following infection with the virulent pathogen Pst DC3000 with the aim of determining whether the loss of nonsense-mediated mRNA decay (NMD) is involved in disease resistance. These mutant plants showed not only enhanced r

Plants constantly encounter diverse biotic and abiotic stresses that threaten their survival and productivity. With climate change intensifying the severity of these stressors, a deeper understanding of plant responses at the cellular level has become increasingly urgent. Traditional bulk RNA sequencing provides insights but masks critical cell-type-specific heterogeneity and fails to capture dynamic cellular responses. This review highlights recent advances in single-cell/nucleus RNA sequencing and spatial transcriptomics, enabling high-resolution mapping of transcriptional programs across di

AT-hook motif nuclear-localized (AHL) genes play critical roles in chromatin remodeling and gene transcription regulation, profoundly influencing plant growth, development, and stress responses. While AHL genes have been extensively characterized in multiple plant species, their biological functions in pepper (Capsicum annuum L.) remain largely uncharacterized. In this study, we identified 45 CaAHL genes in the pepper genome through bioinformatics approaches. Comprehensive analyses were conducted to examine their chromosomal distribution, phylogenetic relationships, and the structural and func

The brown planthopper (BPH) is one of the most problematic pests affecting rice (Oryza sativa L.) yields in Asia. Breeding rice varieties containing resistance genes is the most economical and effective means of controlling BPH. In this study, the key factors in resistance to BPH were investigated between the high-resistance rice variety "R26" and the susceptible variety "TN1" using RNA-sequencing. We identified 9527 differentially expressed genes (DEGs) between the rice varieties under BPH-induced stress. Weighted time-course gene co-expression network analysis (WGCNA) indicated that the incr

Very-long-chain alkane plays an important role as an aliphatic barrier. We previously reported that BnCER1-2 was responsible for alkane biosynthesis in Brassica napus and improved plant tolerance to drought. However, how the expression of BnCER1-2 is regulated is still unknown. Through yeast one-hybrid screening, we identified a transcriptional regulator of BnCER1-2, BnaC9.DEWAX1, which encodes AP2\ERF transcription factor. BnaC9.DEWAX1 targets the nucleus and displays transcriptional repression activity. Electrophoretic mobility shift and transient transcriptional assays suggested that BnaC9.

The detoxification efflux carriers (DTX)/multidrug and toxic compound extrusion (MATE) transporters encompass an ancient gene family of secondary transporters involved in the process of plant detoxification. A genome-wide analysis of these transporters was carried out in order to better understand the transport of secondary metabolites in flaxseed genome (Linum usitassimum). A total of 73 genes coding for DTX/MATE transporters were identified. Gene structure, protein domain and motif organization were found to be notably conserved over the distinct phylogenetic groups, showing the evolutionary

Iron (Fe) is an essential micronutrient for plant growth development and plays a key role in regulating numerous cellular processes. In rice, OsHRZ1, an Fe-binding ubiquitin ligase, is a putative sensor of Fe homeostasis that negatively regulates iron acquisition. Despite its apparent importance, only a single basic-Helix-Loop-Helix (bHLH) transcription factor, OsPRI1, has been identified as a direct target of OsHRZ1. In this study, we identified and functionally characterized OsPRI2 and OsPRI3, two paralogs of OsPRI1, observing that they directly interact with OsHRZ1. Additional analyses sugg

Pyrus betulifolia Bunge is a salt‑tolerant rootstock for pear, but its salt‑tolerance mechanisms remain largely unknown. In this study, P. betulifolia seedlings were subjected to graded NaCl stress at concentrations of 0 (CK), 50 (T1), 100 (T2), and 200 (T3) mM. We integrated phenotypic observation, physiological assessment, transcriptomic profiling, and functional gene validation to systematically elucidate its salt tolerance mechanisms. Salt stress inhibited seedling growth and root traits in a concentration-dependent manner, and T3 caused the most severe damage. Osmotic solutes responded di

Anthocyanins are crucial secondary metabolites in apple, which determine the commercial value of the fruit and confer essential protection against environmental stresses. Their biosynthesis is governed by a complex network of structural and regulatory genes, modulated by developmental cues, environmental factors, and phytohormone signaling. Emerging evidence highlights gibberellins (GAs) as pivotal regulators of anthocyanin accumulation in apple. Here, we review the current understanding of the molecular mechanisms underlying gibberellin (GA)-mediated anthocyanin biosynthesis. We specifically

Profiling transcriptome isoforms in their spatial context is instrumental for deciphering plant embryogenesis. By combining high-throughput full-length isoform sequencing and spatial transcriptomics (spatial MAS-IsoSeq) in maize embryogenesis, we identified 285,639 isoforms, 72.87% of which were previously uncharacterized. Gene models based on these full-length isoforms increased short-read exon mapping by 5.52%. Furthermore, spatial transcription expression detection improved by up to 97.45% in an extreme example. Using these isoforms, we constructed a new gene-model database (MaizeV5_IsoAnn)

Rose rosette virus (RRV) causes witches' broom disease in roses. This study examined whether differences in disease in these spatially distinct domains are associated with local changes in defense-related hormones and transcriptional reprogramming. The levels of defense-related phytohormones salicylic acid (SA), jasmonic acid (JA), 9-lipoxygenase (9-LOX), 13-lipoxygenase (13-LOX), and derived oxylipins were different in these distinct tissues. We curated differentially expressed genes involved in the biosynthesis, storage, and signaling of SA, JA, and oxylipins to reveal how specific defense p

Members of the ABCB transporter subfamily are essential for various aspects of plant growth and development; however, a large number of ABCB proteins are functionally uncharacterized. Here, we report the functional characterization of a rice ABCB member, OsABCB4. Tissue-specific expression analysis of 27 ABCB genes in rice identified a cluster with seed-specific expression, among which OsABCB4 was most highly expressed in developing panicles and seeds. CRISPR/Cas9-generated osabcb4 mutants exhibited a significant delay in heading date. Furthermore, the mutants displayed severe yield-related de
