Species relationships among the wild B genome of Arachis species (section Arachis) based on FISH mapping of rDNA loci and heterochromatin detection: a new proposal for genome arrangement.

Arachis hypogaea is an allotetraploid species with low genetic variability. Its closest relatives, all of the genus Arachis, are important sources of alleles for peanut breeding. However, a better understanding of the genome constitution of the species and of the relationships among taxa is needed for the effective use of the secondary gene pool of Arachis. In the present work, we focused on all 11 non-A genome (or B genome sensu lato) species of Arachis recognized so far. Detailed karyotypes were developed by heterochromatin detection and mapping of the 5S and the 18S-25S rRNA using FISH. On …

Chromatin phase separation and nuclear shape fluctuations are correlated in a polymer model of the nucleus.

Abnormal cell nuclear shapes are hallmarks of diseases, including progeria, muscular dystrophy, and many cancers. Experiments have shown that disruption of heterochromatin and increases in euchromatin lead to nuclear deformations, such as blebs and ruptures. However, the physical mechanisms through which chromatin governs nuclear shape are poorly understood. To investigate how heterochromatin and euchromatin might govern nuclear morphology, we studied chromatin microphase separation in a composite coarse-grained polymer and elastic shell simulation model. By varying chromatin density, heteroch…

Chromatin phase separation and nuclear shape fluctuations are correlated in a polymer model of the nucleus.

Abnormalities in the shapes of mammalian cell nuclei are hallmarks of a variety of diseases, including progeria, muscular dystrophy, and various cancers. Experiments have shown that there is a causal relationship between chromatin organization and nuclear morphology. Decreases in heterochromatin levels, perturbations to heterochromatin organization, and increases in euchromatin levels all lead to misshapen nuclei, which exhibit deformations, such as nuclear blebs and nuclear ruptures. However, the polymer physical mechanisms of how chromatin governs nuclear shape and integrity are poorly under…

Microscopic notes on the perinucleolar chromatin region in immature and mature human B-leukemia lymphocytes.

Perinucleolar region was studied in lymphocytes of patients suffering from chronic B lymphocytic leukemia to provide more information on the perinucleolar-condensed chromatin - heterochromatin - during the maturation of these cells. The perinucleolar heterochromatin of lymphocytes in smear preparations was visualized using a simple, but sensitive cytochemical method for the demonstration of DNA. The perinucleolar heterochromatin was also easily visible as unstained perinucleolar regions in specimens stained for RNA. In addition, the perinucleolar heterochromatin of lymphocytes was distinct and…

Mutant nuclear lamin A leads to progressive alterations of epigenetic control in premature aging.

The premature aging disease Hutchinson-Gilford Progeria Syndrome (HGPS) is caused by a mutant lamin A (LADelta50). Nuclei in cells expressing LADelta50 are abnormally shaped and display a loss of heterochromatin. To determine the mechanisms responsible for the loss of heterochromatin, epigenetic marks regulating either facultative or constitutive heterochromatin were examined. In cells from a female HGPS patient, histone H3 trimethylated on lysine 27 (H3K27me3), a mark for facultative heterochromatin, is lost on the inactive X chromosome (Xi). The methyltransferase responsible for this mark, E…

Buried territories: heterochromatic response to DNA double-strand breaks.

Cellular response to DNA double-strand breaks (DSBs), the most deleterious type of DNA damage, is highly influenced by higher-order chromatin structure in eukaryotic cells. Compared with euchromatin, the compacted structure of heterochromatin not only protects heterochromatic DNA from damage, but also adds an extra layer of control over the response to DSBs occurring in heterochromatin. One key step in this response is the decondensation of heterochromatin structure. This decondensation process facilitates the DNA damage signaling and promotes proper heterochromatic DSB repair, thus helping to…

MeCP2 Rett mutations affect large scale chromatin organization.

Rett syndrome is a neurological, X chromosomal-linked disorder associated with mutations in the MECP2 gene. MeCP2 protein has been proposed to play a role in transcriptional regulation as well as in chromatin architecture. Since MeCP2 mutant cells exhibit surprisingly mild changes in gene expression, we have now explored the possibility that Rett mutations may affect the ability of MeCP2 to bind and organize chromatin. We found that all but one of the 21 missense MeCP2 mutants analyzed accumulated at heterochromatin and about half of them were significantly affected. Furthermore, two-thirds of…

53BP1 condensates regulate DNA replication progression and completion.

DNA replication in mammalian cells proceeds in chromosomal domains during defined windows of S phase; however, the mechanisms coordinating replication with restoration of chromatin states remain incompletely understood. Here, we identify p53-binding protein 1 (53BP1) condensates as regulators of heterochromatin replication and epigenetic restoration. Loss of 53BP1 delays mid-to-late S-phase progression, compromises recruitment of epigenetic restoration factors, and impairs timely completion of heterochromatin replication and restoration of heterochromatin-associated epigenetic marks. These def…

Y chromosome toxicity does not contribute to sex-specific differences in longevity.

While sex chromosomes carry sex-determining genes, they also often differ from autosomes in size and composition, consisting mainly of silenced heterochromatic repetitive DNA. Even though Y chromosomes show structural heteromorphism, the functional significance of such differences remains elusive. Correlative studies suggest that the amount of Y chromosome heterochromatin might be responsible for several male-specific traits, including sex-specific differences in longevity observed across a wide spectrum of species, including humans. However, experimental models to test this hypothesis have be…

[Dynamics of changes in a population of human fibroblasts after long-term cultivation in the stationary phase].

Defined and repeated alterations in human fibroblasts were discovered under continuous cultivation in the stationary phase. In the normal diploid fibroblast population, two cell subpopulations were distinguished by the heterochromatinization degree of the nucleus. While in the stationary phase, the number of cells with a parahaploid number of large chromocenters, regularly arranged in the nucleus, is seen increasing. It is supposed that the death of the normal diploid fibroblast culture occurs primarily at the expence of cells with heterochromatinized nuclei. Examination of strains with trisom…

Supernumerary der(1) marker chromosome derived from a ring chromosome 1 which has retained the original centromere and euchromatin from 1q21.1 --> q21.3 with substantial loss of 1q12 heterochromatin in a female with dysmorphic features and psychomotoric developmental delay.

We report on a 5.5-year-old girl with dysmorphic features and psychomotoric developmental delay with a mitotically stable supernumerary marker chromosome. The origin of the marker was identified by microdissection and reverse painting of marker DNA as the pericentromeric region of chromosome 1. Fine mapping by FISH with selected YAC or BAC clones identified no p-arm material on the marker. The marker has retained its original centromere and euchromatin from 1q21.1-q21.3 but only small remnants of the 1q12 heterochromatin. Furthermore, some FISH clones presented single signals on the marker and…

The novel HP1a interactor Clump/CG30403 safeguards transposon silencing and reproductive resilience in the Drosophila ovary.

Heterochromatin and its core effectors from the Heterochromatin Protein 1 (HP1) family are essential for epigenetic silencing of repetitive regions and genome integrity from yeast to humans. However, how HP1s and associated factors regulate heterochromatin properties in vivo to sustain silencing across development, aging, and environmental factors, remains incompletely understood. Here, we identify Clump/CG30403 - a previously uncharacterized MADF-BESS domain protein - as a novel heterochromatin factor required for robust transposon silencing during Drosophila oogenesis and sustained fertility…

Thoracic underreplication in Drosophila species estimates a minimum genome size and the dynamics of added DNA.

Many cells in the thorax of Drosophila were found to stall during replication, a phenomenon known as underreplication. Unlike underreplication in nuclei of salivary and follicle cells, this stall occurs with less than one complete round of replication. This stall point allows precise estimations of early-replicating euchromatin and late-replicating heterochromatin regions, providing a powerful tool to investigate the dynamics of structural change across the genome. We measure underreplication in 132 species across the Drosophila genus and leverage these data to propose a model for estimating t…

Different Levels of Chromatin Condensation in Partamona chapadicola and Partamona nhambiquara (Hymenoptera, Apidae).

Studies in several organisms have contributed to the understanding of heterochromatin and its biological importance. In bees of the tribe Meliponini, the presence of chromosomes with totally heterochromatic arms has been attributed to the mechanism of karyotype evolution in which this group accumulated heterochromatin to maintain telomere stability after centric fission events. In the present study, the use of classical and molecular cytogenetic techniques as well as automated image analysis software for the description of the karyotypes of Partamonachapadicola and P. nhambiquara bee species r…

Nuclear envelope proteins and chromatin arrangement: a pathogenic mechanism for laminopathies.

The involvement of the nuclear envelope in the modulation of chromatin organization is strongly suggested by the increasing number of human diseases due to mutations of nuclear envelope proteins. A common feature of these diseases, named laminopathies, is the occurrence of major chromatin defects. We previously reported that cells from laminopathic patients show an altered nuclear profile, and loss or detachment of heterochromatin from the nuclear envelope. Recent evidence indicates that processing of the lamin A precursor is altered in laminopathies featuring pre-mature aging and/or lipodystr…

PWWP mutants of the transcriptional cofactor JASPer divert promoter and enhancer activities and suppress position effect variegation in Drosophila.

Su(var) genes regulate the formation and maintenance of heterochromatin in Drosophila melanogaster, yet how factors associated with active chromatin influence heterochromatin stability remains poorly understood. Through a new genetic Su(var) screen, we identified two strong suppressors of position effect variegation that remain epistatic to increased Su(var)3-9 dosage in the In(1)w m4h rearrangement. Both mutations affect the PWWP domain of the transcriptional cofactor JASPer, previously implicated in safeguarding transcription within euchromatin. In nuclear cycle (NC14) mutant embryos carryin…
