RNA synthesis and substrate analogue inhibition in the CCHFV polymerase.

The about 4,000-residue L proteins from the Nairoviridae are the largest known viral polymerases, lacking global structural information and promising nucleotide analogue inhibitors. Here we report structures of full-length Nairoviridae Crimean-Congo haemorrhagic fever virus (CCHFV) L, including a 3.0 Å resolution polymerase elongation complex that elucidates mechanisms of both early and late elongation stages. Large additions and insertions are found in all three major functional regions that contain the endonuclease RNA-dependent RNA polymerase (RdRP) and cap-binding domain of CCHFV L, extend

Towards an RNA-based therapy for Marfan syndrome.

Dominant genetic disorders, particularly those due to a mutant protein exerting a dominant-negative effect, present a unique challenge for gene therapy. Unlike recessive disorders, where expression of a wild-type gene is likely to be sufficient to ameliorate disease pathology, therapies for dominant disorders are likely to require suppression of the disease allele while maintaining expression of its wild-type counterpart. Marfan syndrome, the most common genetic disorder of the connective tissue, is caused by mutant fibrillin 1 protein exerting a dominant-negative effect. Antisense hammerhead

Self-assembled palindromic DNA nanostructure for orthogonal entropy-driven amplification and multiplexed fluorescence fingerprinting of intracellular RNAs.

Simultaneous imaging of multiple intracellular RNA biomarkers is essential for precise molecular subtyping of cancers, but achieving orthogonal signal amplification with a low background remains a challenge. Herein, we design an entropy-driven palindromic DNA nanostructure by integrating four orthogonal catalytic circuits into a single nanostructure for accurate discrimination of different breast cancer cell subtypes based on multiplexed imaging of miRNA-21, miRNA-373, miRNA-155, and MnSOD mRNA. This system is constructed from two cruciform modules. Cruciform module 1 is formed by four substra

Transcriptomics insights into the functional role of tick Ixodes ricinus proteins metalloprotease and antigen p23.

Ixodes ricinus ticks (Acari: Ixodidae) are hematophagous ectoparasites and a major European vector of zoonotic diseases affecting global health. Tick salivary and midgut proteins antigen p23 (A0A0K8RKR7) and metalloprotease (A0A0K8RCY8) were previously implicated in the pathophysiology of the tick-borne allergy alpha-Gal syndrome (AGS). This study aimed to functionally characterize these two biomolecules, focusing on their role in I. ricinus tick feeding and reproduction through gene knockdown by RNA interference and midgut transcriptomic analysis. Validation of RNA-seq data was conducted usin

Exploiting inosine as a distinctive cleavage site for deriving a highly specific RNA-cleaving DNAzyme.

Most RNA-cleaving DNAzymes are limited to cleaving between combinations of the four canonical ribonucleotides. Through in vitro selection, we isolated ICD11-1T, a DNAzyme that selectively cleaves at inosine, a non-canonical RNA modification generated by adenosine deamination. ICD11-1T cleaves inosine-containing substrates with a rate constant of 0.1 min-1 and achieves >103-fold selectivity over adenosine, discriminating between nucleosides that differ at the C6 and N1 positions of the purine ring. Molecular dynamics simulations revealed that the inosine positions the cleavage site near the cat

[Misregulation of P-TEFb activity: pathological consequences].

P-TEFb stimulates transcription elongation by phosphorylating the carboxy-terminal domain of RNA pol II and antagonizing the effects of negative elongation factors. Its cellular availability is controlled by an abundant non coding RNA, conserved through evolution, the 7SK RNA. Together with the HEXIM proteins, 7SK RNA associates with and sequesters a fraction of cellular P-TEFb into a catalytically inactive complex. Active and inactive forms of P-TEFb are kept in a functional and dynamic equilibrium tightly linked to the transcriptional requirement of the cell. Importantly, cardiac hypertrophy

Recurrent catalytic-site change and electrostatic remodeling across the HEPN ribonuclease fold.

When evolution removes a residue essential for catalysis, the protein fold may survive, but whether the former active site simply decays or is physicochemically remodeled remains unclear. We explored this question in the HEPN family of ribonucleases. HEPN proteins normally cleave RNA using a conserved R-X(4-6)-H motif, in which histidine plays a central catalytic role. Using the structure-first workflow now implemented as FOLDTRACE, we searched the AlphaFold/UniProt50 representative database for HEPN-fold proteins without requiring retention of the catalytic motif. Among the 1,000 top-ranked h

GTP orchestrates CTP synthase via an allosteric effector-cycling mechanism.

Cytidine triphosphate (CTP), a fundamental building block of RNA, plays vital roles in diverse biological processes. CTP synthase (CTPS) is the only known enzyme for de novo synthesis of CTP. Efficient CTPS catalysis requires guanosine triphosphate (GTP) in a dose-dependent, nonconsumptive manner; however, the precise mechanism by which GTP drives CTP formation remains unclear. Here, we integrate a series of cryo-EM structures of Drosophila melanogaster CTPS captured from actively catalyzing samples with biochemical and mutagenesis analyses, yielding 34 distinct CTPS states at resolutions up t

Cloning and Expression of cDNA for Thrombin-like Enzyme from Agkistrodon halys Pallas Snake Venom.

Total RNAs were extracted from the venom gland of the Agkistrodon halys Pallas snake. The thrombin-like enzyme gene was amplified by RT-PCR, cloned, and its nucleotide sequences have been determined. The enzyme called pallase cDNA encodes 708 nucleotides, namely 236 amino acids. Based on the homology, the catalytic residues and disulfide bridges of pallase were deduced as follows catalytic residues, His(41), Asp(86) and Ser(182) and disulfide bridges, Cys(7)-Cys(139), Cys(26)-Cys(42), Cys(74)-Cys(234), Cys(118)-Cys(188), Cys(150)-Cys(167) and Cys(178)-Cys(203). H2O2-Mediated Covalently Cross-Linked Assemblies with Phosphodiesterase-like Activity for Spectral Sensing.

Integrating catalytic chromogenic or fluorogenic reactions into molecular spectroscopic sensing systems represents a robust strategy for achieving high sensitivity. In this work, a thiol-functionalized 1,4,7-triazacyclononane (TACN) derivative, designated TACN-2(C7-SH), was synthesized and employed to construct a H2O2-responsive catalytic assembly. Upon exposure to H2O2, in situ oxidation of thiol groups triggers disulfide bond formation to mediate covalent cross-linking that can facilitate spatial proximity among TACN functional sites. Subsequent coordination of Zn2+ with the TACN moieties yi

ADAR1 and ADAR2 associate with the RNA exosome and modulate RNA stability.

The adenosine deaminase acting on RNA (ADAR) enzymes deaminate adenosine to inosine in double-stranded (ds)RNA. Mammals express two catalytically active enzymes: ADAR1, which is ubiquitously expressed and essential for innate immune homeostasis, and ADAR2, which is enriched in the brain and vascular system. Here, we investigate the ADAR2 interactome and uncover a shared interaction network with ADAR1, including multiple components of the RNA exosome complex, a multi-subunit RNase involved in RNA processing, turnover, and surveillance. The interactions between ADARs and RNA exosome components a

Structure of the vesicular stomatitis virus nucleocapsid in complex with the nucleocapsid-binding domain of the small polymerase cofactor, P.

The negative-strand RNA viruses (NSRVs) are unique because their nucleocapsid, not the naked RNA, is the active template for transcription and replication. The viral polymerase of nonsegmented NSRVs contains a large polymerase catalytic subunit (L) and a nonenzymatic cofactor, the phosphoprotein (P). Insight into how P delivers the polymerase complex to the nucleocapsid has long been pursued by reverse genetics and biochemical approaches. Here, we present the X-ray crystal structure of the C-terminal domain of P of vesicular stomatitis virus, a prototypic nonsegmented NSRV, bound to nucleocaps

XNAzymes targeting the SARS-CoV-2 genome inhibit viral infection.

The unprecedented emergence and spread of SARS-CoV-2, the coronavirus responsible for the COVID-19 pandemic, underscores the need for diagnostic and therapeutic technologies that can be rapidly tailored to novel threats. A Topology-Programmed Circular DNAzyme Enables High-Precision Diagnosis of Metastatic Triple-Negative Breast Cancer.

DNAzymes capable of RNA-cleaving are attractive, protein-independent candidates for biosensing and gene regulation. However, precise modulation of their activity remains a significant obstacle to biomedical applications. Herein, we uncovered a cyclization-provoked, size-reliant topological barrier that suppresses the catalytic core folding of DNAzymes, thereby governing their catalytic activity. Leveraging this underlying topological insight, we engineered a catalytically inert, minimal-sequence circular DNAzyme bearing a cleavable apurinic/apyrimidinic (AP) site and revealed that its substrat

Integrating machine learning and protein-ligand interaction profiling for the discovery of METTL3 inhibitors.

RNA modifications are critical in regulating gene expression and cell functions by affecting RNA stability, splicing, translation, and degradation. The catalytic core of N6-adenosine-methyltransferase catalytic subunit METTL3 has emerged as a key enzyme in tumorigenesis by enhancing the translation efficiency of oncogenic transcripts, which is a promising therapeutic target for cancers, including acute myeloid leukemia. In this study, we presented a novel METTL3 inhibitory bioactivity (pIC50) prediction model (ML3-mix-DPLIFE) by combining machine learning, protein-ligand docking, and protein-l

Design and Development of Small-Molecule Drugs Targeting Enzymes Utilizing Two-Metal-Ion Catalytic Mechanisms.

The active sites of numerous metalloproteins feature two metal ion cofactors-either identical or distinct-that are positioned in close proximity, typically around 3.8 Å apart. This two-metal-ion catalytic mechanism (TCM) endows these enzymes with a remarkable catalytic efficiency. Enzymes employing TCM play vital biological roles in both humans and pathogenic organisms, with some identified as validated therapeutic targets. Various rational drug design approaches, including nucleoside analogs, prodrugs, metal-binding group design, bioisosteres, pharmacophore modeling, scaffold hopping, tautome

Identification of small-molecule inhibitors of the immune system repressor Regnase-1.

Regnase-1 is an essential RNase that suppresses immune cell activation by targeting the mRNA of pro-inflammatory cytokines such as interleukin 6 (IL-6). Although genetic inhibition of Regnase-1 activity in CD8+ T cells has been shown to enhance antitumor immunity, no molecular inhibitors of Regnase-1 have been reported. By exploiting a library of nucleic acid analogs in conjunction with an RNA displacement assay, we identified multiple candidate competitors of Regnase-1 RNA substrates. Among these, suramin-an approved drug for treating African sleeping sickness-and several of its derivatives d

Flavin adenine dinucleotide is an endogenous suppressor for cytosolic DNA and RNA sensors to modulate innate immunity.

Cytosolic DNA and RNA sensing is crucial for innate immunity, playing essential roles in pathogen defense and autoinflammation induction. We reported the endogenous metabolite flavin adenine dinucleotide (FAD) as a molecular brake restraining both cytosolic DNA and RNA sensing. It bound directly to cytosolic nucleic acid sensors cyclic GMP-AMP synthase (cGAS) and retinoic acid-inducible gene I (RIG-I), occupying catalytic pockets to suppress their activity and downstream immune responses. Physiologically, FAD prevented self-nucleic acid-induced sterile inflammation and maintained immune homeos

Ribose Accumulation in Borate-Rich Prebiotic Environments.

Under the RNA first hypothesis for the origin of life, RNA that emerges from prebiotic chemistry performed both catalytic and informational roles. Ribose is the only sugar in RNA; thus, many have sought to understand how ribose might have emerged on a prebiotic Earth. Ribose can be formed from formaldehyde with small amounts of glycolaldehyde by formose-like processes. However, under the strongly alkaline conditions of the reaction, ribose is consumed as it is formed. Here, we show that borate significantly decreases the consumption of the ribose formed in the formose reaction, which results i
