RNA-protein complexes as key regulators of plant secondary metabolism: Biophysical interactions and functional significance.

RNA-protein complexes (RNPs) are central regulators of post-transcriptional gene expression and are increasingly implicated in controlling when, where and to what extent specialised (secondary) metabolic pathways operate in plants. Relative to transcription factor-centred regulation, RNPs can modify pathway output rapidly by modulating mRNA processing, stability, localisation and translation, thereby enabling plants to adjust metabolite production on developmentally and environmentally relevant timescales. Many regulatory RNPs assemble into membraneless biomolecular condensates (e.g., stress g

Spatial control of mRNA translation underlies MKRN3-mediated delay of puberty.

Loss-of-function mutations in MKRN3 cause central precocious puberty, but the underlying mechanisms remain unclear, and findings from knockout mice are inconsistent. MKRN3 contains RNA-binding and ubiquitin-ligase domains, so we hypothesized that it regulates GnRH function through RNA and protein interactions. We performed transcriptomic, proteomic, and RNA/protein interactome analyses in GnRH neuronal cells overexpressing Mkrn3. Results indicated predominantly post-transcriptional effects, and the Mkrn3 interactome included the RNA-binding protein Igf2bp2, which is also linked to pubertal tim

Transcript isoform switching during embryonic and post-hatch development of broiler breast muscle.

Gene-level analysis of RNA-Seq data provides only a partial view of muscle transcriptional regulation because gene isoforms may be differentially used without changes in total gene expression. This study evaluated the extent and potential role of differential transcript usage (DTU) during breast muscle development from the late embryonic stage to market age. Publicly available RNA-Seq data from breast muscle of Cornish, White Plymouth Rock, and their crossbred progeny sampled at embryonic day 17 (ED17) and post-hatch days 1, 21, and 42 were analyzed using The R package IsoformSwitchAnalyzeR (n

Essentiality and dynamic expression of the human tRNA pool during viral infection.

Human viruses rely on host translation resources, including the cellular tRNA pool, because they lack tRNA genes. Using tRNA sequencing, we profiled mature tRNAs during infections with human cytomegalovirus (HCMV) and SARS-CoV-2. HCMV-induced alterations in mature tRNA levels were predominantly virus-driven, with minimal influence from the cellular immune response. Certain post-transcriptional modifications, correlated with tRNA stability, were actively manipulated by HCMV. By contrast, SARS-CoV-2 caused minimal changes in mature tRNA levels or modifications. Comparing viral codon usage with p

Peripheral blood RNA modifications as a novel diagnostic signature for polycystic ovary syndrome.

Polycystic ovary syndrome (PCOS) is the most prevalent ovulatory and endocrine disorder affecting reproductive-aged women, yet the absence of a specific, rapid molecular diagnostic marker results in diagnostic delays and inaccuracies. Given the critical role of RNA modifications in disease pathology, this study utilized a high-throughput RNA modification profiling platform to investigate 15 types of peripheral blood RNA modification patterns in individuals with ovulatory disorders, including PCOS and primary ovarian insufficiency (POI), and control subjects. Our results revealed that distinct

Structural basis of regulated m7G tRNA modification by METTL1-WDR4.

Chemical modifications of RNA have key roles in many biological processes1-3. N7-methylguanosine (m7G) is required for integrity and stability of a large subset of tRNAs4-7. The methyltransferase 1-WD repeat-containing protein 4 (METTL1-WDR4) complex is the methyltransferase that modifies G46 in the variable loop of certain tRNAs, and its dysregulation drives tumorigenesis in numerous cancer types8-14. Mutations in WDR4 cause human developmental phenotypes including microcephaly15-17. How METTL1-WDR4 modifies tRNA substrates and is regulated remains elusive18. Here we show,  through structural

A Nanopore Direct RNA Sequencing Atlas of RNA Modifications in pig (Sus scrofa domesticus) Testes across Sexual Maturation.

RNA modifications represent a crucial layer of post-transcriptional regulation, yet their dynamic landscape during testicular maturation remains largely uncharted. In this study, we employed Nanopore Direct RNA Sequencing to generate a comprehensive epitranscriptomic dataset for porcine testicular tissue at pre-sexual and post-sexual maturation stages. This dataset captures the profiles of four RNA modifications (m⁶A, m⁵C, Ψ, and inosine) across these critical developmental time points. We further characterized the global abundance, distribution, and motif features of these modifications. This

Enhancing targeted strategies for cancer immunotherapy by elucidating mRNA processing mechanisms.

Immune checkpoint inhibitors have transformed the landscape of cancer therapy; however, the challenge that most patients do not achieve durable benefits urgently necessitates the development of new strategies that extend beyond mere T-cell activation. mRNA processing-comprising alternative splicing, RNA modifications, and RNA editing-establishes a dynamically regulated connection between the intrinsic characteristics of tumors and anti-tumor immunity. This review systematically summarizes how mechanistic insights into these processes can be translated into concrete approaches that enhance the

m6A modification of mutant huntingtin RNA promotes the biogenesis of pathogenic huntingtin transcripts.

In Huntington's disease (HD), aberrant processing of huntingtin (HTT) mRNA produces HTT1a transcripts that encode the pathogenic HTT exon 1 protein. The mechanisms behind HTT1a production are not fully understood. Considering the role of m6A in RNA processing and splicing, we investigated its involvement in HTT1a generation. Here, we show that m6A methylation is increased before the cryptic poly(A) sites (IpA1 and IpA2) within the huntingtin RNA in the striatum of Hdh+/Q111 mice and human HD samples. We further assessed m6A's role in mutant Htt mRNA processing by pharmacological inhibition and

Pinpoint modification strategy for stabilization of single guide RNA.

The clustered regularly interspaced short palindromic repeats-CRISPR associated protein9 (CRISPR-Cas9) system, which includes a single guide RNA (sgRNA) and a Cas9 protein, is an emerging and promising gene editing technology that produces specific changes, including insertions, deletions, or substitutions, in desired targets. This approach can be applied in novel therapeutic areas for multiple cancers and genetic diseases, including Parkinson's disease, sickle cell disease, and muscular dystrophy. However, there are many limitations to its potential application to therapeutics. CRISPR-Cas9 ac

Small nuclear RNAs and mRNAs: linking RNA processing and transport to spinal muscular atrophy.

The splicing of pre-mRNA by the spliceosome is a characteristic feature of eukaryotic cells, dependent on a group of snRNPs (small nuclear ribonucleoproteins). These splicing snRNPs have a complex assembly pathway involving multiple steps that take place in different regions of the cell, which is reflected in their complex subcellular distribution. Vital to the assembly of splicing snRNPs is the protein SMN (survival of motor neurons). In multicellular organisms, SMN acts in the cytoplasm, together with its associated protein complex to assemble a heptameric ring of proteins called the Sm prot

The lactate-lactylation axis in tumor radioresistance: metabolic, epigenetic, and immune mechanisms with emerging links to RNA regulation.

Radiotherapy remains a cornerstone treatment for solid tumors, but its efficacy is frequently limited by intrinsic and acquired radioresistance. Increasing evidence indicates that lactate metabolism and protein lactylation are not merely by-products of glycolysis, but context-dependent regulators of tumor adaptation to irradiation. In irradiated tumor models, lactate-associated metabolic rewiring has been linked to DNA damage repair, redox buffering, and clonogenic survival. Other mechanisms, including chromatin remodeling, immune suppression, and RNA-level regulation, should be interpreted ac

Epitranscriptomic signatures of m5C, m6A, and pseudouridine in COVID-19 reveal host RNA modifications involved in viral pathogenesis.

UNLABELLED: RNA modifications represent a critical layer of post-transcriptional gene regulation, shaping RNA fate and function through modulation of splicing, stability, translation, and immune signaling. Their role in viral infections remains insufficiently explored. We applied direct RNA sequencing to profile three key RNA modifications, 5-methylcytosine (m5C), N6-methyladenosine (m6A), and pseudouridine (psU), in whole blood samples from COVID-19 patients and healthy controls. Using CHEUI and NanoSPA, we identified condition-specific modification sites, their positional distribution, and a

RNA acetylation modification ac4C: An emerging regulatory hub of RNA metabolism disruption in Alzheimer's disease.

RNA metabolic dysregulation is a key pathological mechanism underlying the onset and progression of Alzheimer's disease (AD), involving multiple aspects such as abnormal RNA splicing, loss of function in RNA-binding proteins, dysregulation of non-coding RNAs, and impaired nuclear-cytoplasmic transport. In recent years, the emergence of epigenome research has revealed the critical role of RNA chemical modifications in regulating RNA metabolism at the post-transcriptional level. N4-acetylcytidine (ac4C) is the only known RNA acetylation modification in eukaryotes and is specifically catalyzed by

Pan-organ poly(A) atlas reveals a post-transcriptional regulatory layer independent of RNA abundance.

Post-transcriptional regulation via the mRNA poly(A) tail is fundamental to gene expression, yet a comprehensive dataset across an entire organism is still lacking. Here, we generated a pan-organ atlas of poly(A) tail lengths across 18 murine organs using full-length nanopore sequencing that totaled 422 million reads. This dataset enables robust, single-molecule poly(A) profiling for an average of 7421 genes per sample (≥20 reads). We observed notably heterogeneous and organ-specific poly(A) tail length landscapes, ranging from profiles peaking at ~45 nt in pancreas to ~180 nt in reproductive

PRRC2A deficiency disrupts m6A-dependent RNA processing and meiosis in human spermatogenesis.

The formation of N6-methyladenosine (m6A) is the most prevalent internal RNA modification in eukaryotic transcripts and plays an essential role in spermatogenesis. PRRC2A is an m6A reader that is indispensable for meiotic progression and is essential for maintaining spermatocyte identity during mouse spermatogenesis. However, its contribution to human spermatogenesis remains unknown. In this study, we investigated a man diagnosed with non-obstructive azoospermia (NOA) and two with severe oligozoospermia, all carrying biallelic PRRC2A variants. All patients exhibited impaired spermatogenesis. T

Post-transcriptional control of selenoprotein biosynthesis.

Selenoproteins are defined as proteins containing the 21st proteinogenic amino acid, selenocysteine (Sec). Sec is encoded by UGA (STOP) codons which are re-coded to Sec by the presence of a selenocysteine insertion sequence (SECIS) element in the 3'-untranslated region of selenoprotein mRNAs. The SECIS element is bound by several proteins, including SECIS-binding protein 2 (SBP2). Translation of selenoproteins critically depends on the integrity of the SECIS element - SBP2 interaction. Mutations in a SECIS element can abrogate expression of the respective selenoprotein. Mutations in SBP2 impin

An implication for post-transcriptional control: reciprocal changes of melanocortin receptor type 2 mRNA and protein expression in alopecia areata.

Alopecia areata (AA) is a hair follicle-specific autoimmune disease that is inherited genetically but triggered environmentally. Stress response is believed to play a role in the pathogenesis of AA. The hypothalamic-pituitary-adrenal axis (HPA axis), known as the stress axis, plays a cardinal role in the stress response. Growing evidence demonstrates that stress responses are under the control of both the central and peripheral nervous systems. Skin and hair follicles display peripheral HPA axis-like signaling systems. Some studies have revealed that a modified HPA axis, which is characterized

RNA Modifications Modulate Biomolecular Condensates in Stress and Disease.

Biomolecular condensates are dynamic membraneless organelles composed of proteins and RNAs that assemble through multivalent interactions and provide cells with powerful means to regulate gene expression in space and time. Different epitranscriptomic marks such as m6A, m1A, and m5C can reshape RNA structure-binding interfaces and multivalency and, in this manner, tuning which transcripts nucleate or partition into specific condensates and influencing their material state. This review summarizes how individual RNA modifications and their associated proteins regulate the formation and function o

RNA editing in mesothelioma: a look forward.

RNA editing is a post-transcriptional process increasing transcript diversity, thereby regulating different biological processes. We recently observed that mutations resulting from RNA editing due to hydrolytic deamination of adenosine increase during the development of mesothelioma, a rare cancer linked to chronic exposure to asbestos. This review gathers information from the published literature and public data mining to explore several aspects of RNA editing and their possible implications for cancer growth and therapy. We address possible links between RNA editing and particular types of m
