Mapping the Ischemic Continuum: Dynamic Multi-Omic Biomarker and AI for Personalized Stroke Care.

Although there have been advancements in stroke treatment (reperfusion) therapy, and it has been shown that many individuals continue to suffer from partial recoveries and continuing decline in their neurological status as a result of suffering a stroke, a primary barrier to providing precise care to patients with stroke continues to be the inability to capture changes in molecular and cellular programs over time and in biological compartments. This review synthesizes evidence that represents the entire continuum of ischemia, beginning with acute metabolic failure and excitotoxicity, and endin

Interpretable integration of unpaired multi-omics for Alzheimer's diagnosis via cross-modal transformer reconstruction.

Alzheimer's disease (AD) is a progressive neurodegenerative disorder with limited diagnostic tools and poorly understood molecular underpinnings. Although multi-omics technologies hold promise for early detection, integrating unpaired transcriptomic and epigenetic data remains a major challenge due to modality heterogeneity and small sample sizes. We present AE-Trans, an interpretable dual-channel Transformer framework that aligns RNA and DNA methylation data through cross-modal reconstruction and multi-head attention. AE-Trans achieves superior performance on prefrontal cortex datasets (accur

Multi-Omic Insights Into Mediterranean Diet-Associated Microbiota.

This study aimed to evaluate the gut microbiota and mycobiota composition, depending on the Mediterranean diet (MD) adherence, using metataxonomics. Combining metagenomics and metatranscriptomics, we also investigate the gene expression level in the bacterial community. Two groups of healthy subjects greatly differing in adherence were selected. Significant differences in microbiota composition were observed between individuals with high adherence (HAMD; mean 10.5 +/- 0.9 points) and low adherence (LAMD; 5.23 +/- 83 points). Notably, the olive oil, vegetable, and fruit consumption presented an

Application of Omics Analysis in the Clinical Practice and Research of Transthyretin Amyloidosis.

Transthyretin amyloidosis (ATTR) is a progressive disease characterized by systemic deposition of transthyretin-derived amyloid. Although the recent advent of disease-modifying therapies has expanded treatment options, substantial unmet needs remain, such as understanding disease heterogeneity, predicting treatment response, and prognostic stratification. In this review, we highlight the current and emerging roles of omics technologies in both clinical and research settings of ATTR, including genomics and its integration with other modalities. Currently, omics technologies are applied in clini

Advancing the Deciphering of Host-Microbe Crosstalk with Spatial Omics: A Mini-Review.

Host-microbe crosstalk refers to the reciprocal influences between a host and its resident or invading microorganisms. This crosstalk plays important roles in maintaining host health, regulating physiological functions, and coordinating responses to infection. The rapid rise of spatial omics is transforming how this crosstalk is studied in both animals and plants. Unlike traditional bulk omics, which homogenize tissues and erase spatial context, spatial methods preserve in situ organization and can simultaneously capture molecular information from hosts and microbes. As a result, researchers c

Monitoring radiation exposure through skin swab multi-omic profiling.

Exposure to ionizing radiation poses major health risks across medical, occupational, and spaceflight settings, driving the need for rapid, non-invasive biodosimetry tools. As the body's most accessible organ and the most frequent site of radiation injury, the skin represents a promising interface for monitoring exposure. Using colonized human skin equivalents (coHSE; 0 Gy n = 8, 1 Gy n = 6, 4 Gy n = 6) and mice (n = 6/group) models, we performed multi-omic profiling, integrating metabolomics, lipidomics, and metagenomics, on skin swab samples collected after exposure to 0, 1, or 4 Gy of x-ray

Proteogenomics: decoding cancer in multiple dimensions.

A key challenge in cancer precision oncology is the limited ability of genomic analyses to accurately predict changes in protein expression or function, even though proteins serve as the main targets of numerous modern therapies. Bridging this gap necessitates precise quantification of proteins and their post-translational modifications (PTMs). Recent advances in mass spectrometry (MS)-based proteomics now enable large-scale, quantitative characterization of proteins and PTMs in tumor tissues. To link genomic aberrations to cancer phenotypes, the emerging field of proteogenomics integrates pro

Diversity and Bioprospection of Functional Proteins from Sea Anemone Heteractis magnifica Based on Multi-Omics Approach.

Sea anemone venom has attracted increasing attention in biomedical research due to its multifarious compounds with biological activities. Although the venom is predominantly made up of proteins, the diversity and complexity of these proteins remain poorly understood. In this work, the proteins derived from the tentacle and column of Heteractis magnifica were investigated by integrating transcriptomic and proteomic technologies. A total of 3573 protein sequences from transcriptome databases were identified and clustered into nine functional categories. We also performed proteomic analysis on th

The gut-kidney microbiome-oxalate axis in calcium oxalate nephrolithiasis: mechanisms and microbiome-based interventions.

INTRODUCTION: Calcium oxalate nephrolithiasis is increasingly recognized as a disorder influencednot only by diet and host oxalate handling, but also by the gut-kidneymicrobiome axis. Emerging multi-omics studies suggest that disturbances inintestinal and urinary microbiota, together with altered microbial metabolites, may contribute to disrupted oxalate homeostasis, inflammatory signaling, epithelialinjury, and crystal retention. METHODS: We performed a narrative, semi-structuredreview of PubMed, Embase, and Web of Science (2010-2025), focusing onoxalate metabolism, gut and urinary microbiota

Micro/nanoplastic-mediated gut dysbiosis and its impact on cardiac and neuroimmune function in zebrafish model: A multi-omics approach.

The pervasive distribution of micro- and nanoplastics (M/NPs) across ecosystems necessitates a mechanistic investigation into their toxicological consequences. Chronic exposure to M/NPs through combined intestinal uptake and branchial contact in aquatic animals disrupts epithelial barrier integrity, alters gastric secretions and luminal pH, and induces microbial dysbiosis, evidenced by the depletion of commensal taxa and expansion of pathogenic strains. These local perturbations trigger systemic sequelae, including neurotoxicity and cardiotoxicity. Consequences on cross-species analyses demons

Multi-Omics Data Reveal Estrogen-Driven Dysregulation and Stromal-Epithelial Signaling Alterations in Endometrial Polyps.

Endometrial polyps (EPs) are common uterine lesions associated with abnormal uterine bleeding and infertility, yet their pathogenesis remains poorly defined. Here, we performed single-cell RNA sequencing of normal endometrium, para-polyp, and polyp tissues, identifying distinct cellular compositions and transcriptional programs. EPs showed enhanced estrogen signaling and increased epithelial proliferation, accompanied by decreased expression of cytokines and reduced T cell cytotoxicity. Notably, we observed epithelial subpopulations with elevated copy number variations and transcription factor

LABMA: Latent-bottleneck attention-based multimodal architecture for integration of transcriptomics, proteomics, and MRI in neurodegeneration.

Integrating anatomical MRI with molecular data offers a promising path for understanding complex neurological disorders such as Alzheimer's disease and Parkinson's disease. However, no prior work has successfully combined MRI with both proteomic and transcriptomic modalities due to extreme feature dimensionality imbalances-ranging from 1000 to 6 million features across modalities. Standard fusion approaches fail as high-dimensional modalities dominate gradient-based optimization, effectively marginalizing molecular signals. We propose a Latent-Bottleneck attention-based Multimodal Architecture

Multiscale predictive cellular modeling: integrating hypothesis grammars, digital twins, and multi-omics for In silico oncology and precision theranostics.

Predictive multiscale cellular modeling is emerging as a consequential direction in precision medicine, converging hypothesis grammars, digital twins, and integrative genomics to interrogate tumor-immune dynamics, therapeutic resistance, and cellular plasticity. This perspective synthesizes recent progress across these domains and critically maps their translational potential alongside their current limitations. Hypothesis grammars translate mechanistic theories into executable agent-based models (ABMs) and hybrid ODE-PDE systems, enabling rapid in silico hypothesis testing while lowering the

SPOmiAlign: a modality-agnostic computational framework for multimodal spatial omics alignment enabled by a feature matching foundation model.

Multimodal spatial omics enables systematic characterization of tissue organization by jointly profiling transcriptomic, proteomic, metabolomic, and other spatially resolved modalities within their spatial context. A central challenge in realizing this potential is achieving robust spatial alignment across modalities and sections. Although numerous alignment methods have been developed, most are designed for single-modality sections or specific modality combinations, with few enabling modality-agnostic alignment. Cross-modal alignment remains difficult due to the absence of shared molecular fe

Mediterranean Diet and Neurodegenerative Diseases: Recent Advances from the Gut-Immune-Brain Axis to Multi-Omics-Guided Precision Nutrition.

Neurodegenerative diseases like Alzheimer's disease (AD) and Parkinson's disease (PD) are regarded as systemic illnesses, mainly characterized by long-term neuroinflammation, metabolic dysregulation and barrier dysfunction. All these factors interact through the gut-immune-brain axis. The Mediterranean diet, rich in plant-based foods, olive oil, and fish, has been consistently associated with slower cognitive decline and reduced risk of neurodegeneration in observational studies and some clinical trials. This review provides a systems-level synthesis that distinguishes itself from previous nar

Synergistic Regulation of Alzheimer's Disease and Intestinal Microbiota Metabolism Mediated by the Gut-Brain Axis: A Comprehensive Analysis from a Multidisciplinary Perspective.

Alzheimer's disease (AD), as a neurodegenerative disease with the interaction of multiple factors, has a close association between its pathological process and the metabolic imbalance of the gut microbiota mediated by the gut-brain axis. This review systematically summarizes the molecular mechanisms by which the gut microbiota regulates the functions of the central nervous system bidirectionally through molecular pathways such as metabolites (e.g., short-chain fatty acids, tryptophan-kynurenine metabolites), immunomodulatory mediators (e.g., cytokines, chemokines), and bioactive substances (e.

Multi-omics biomarker in adrenocortical carcinoma: a clinical-chemistry perspective.

Adrenocortical carcinoma (ACC) is a rare but aggressive endocrine tumor (incidence 0.7-2.0 per million per year) with a 5-year survival rate of less than 15% at the European Network for the Study of Adrenal Tumors stage IV. The standard diagnostic workup in clinical chemistry laboratories for the detection of functional tumors (serum cortisol, DHEAS, and 24 h urinary free cortisol) and the Weiss/Helsinki histological scoring system cannot detect non-functioning tumors, lacks a standardized approach for predicting prognosis, and does not have a validated minimal-residual-disease marker for post
