scMustree: a multi-scale functional hierarchy for single-cell transcriptomic analysis.

MOTIVATION: Resolving cellular heterogeneity requires methods that capture both discrete cell types and their functional relationships. Existing single-cell clustering approaches often produce flat partitions, limiting their ability to reveal rare cell states and continuous biological transitions. Here, we introduce scMustree, a computational framework that constructs a multi-scale hierarchy of single-cell transcriptomes, enabling integrated analysis of cellular organization and functional relationships. scMustree employs a top-down iterative decomposition to isolate transcriptionally homogene

TestNet: a method for inferring microbial networks with false discovery rate control for clustered and unclustered samples.

Most existing methods for inferring microbial networks generate only point estimates of Pearson's correlations without assessing their significance, and none accounts for clustering. We introduce TestNet, a novel method that delivers well-calibrated results by controlling the false discovery rate (FDR). TestNet uses a permutation-based procedure to generate valid null replicates that account for compositional effects, excess zeros in microbiome data, and clustering within samples when present. Our results demonstrate that TestNet is the only evaluated method that effectively controls the FDR w

Comparing circular and flexibly-shaped scan statistics for disease clustering detection.

The accuracy of spatial clustering detection is crucial for public health policy development and identifying etiological clues. Circular and flexibly-shaped scan statistics are widely used for disease cluster detection, but differences in results arise mainly due to parameter sensitivity and variations in the scanning window shapes. This study aims to analyze the impact of parameter settings on the results of these methods and compare their performance in disease clustering detection. Using tuberculosis data from Wuhan, China (2015-2019), the study identified the optimal parameter settings-MSW

Diversity of sugar-diphospholipid-utilizing glycosyltransferase families.

Peptidoglycan polymerases, enterobacterial common antigen polymerases, O-antigen ligases, and other bacterial polysaccharide polymerases (BP-Pols) are glycosyltransferases (GTs) that build bacterial surface polysaccharides. These integral membrane enzymes share the particularity of using diphospholipid-activated sugars and were previously missing in the carbohydrate-active enzymes database (CAZy; www.cazy.org ). While the first three classes formed well-defined families of similar proteins, the sequences of BP-Pols were so diverse that a single family could not be built. To address this, we de

Investigating the relation between minimum masking levels and hearing thresholds for tinnitus subtyping.

Heterogeneity of tinnitus imposes a challenge for its treatment. Identifying tinnitus subtypes might help to establish individualized diagno … mponent analysis (PCA), and the largest resulting components were used for clustering the data. The cluster analysis resulted in five clusters with differences in tinnitus pitch, lateralization, hearing thresholds and MML, as well as on age and gender. Clusters differed in contours of hearing thresholds and MML, describing patterns of low or high thresholds in com …

A universal multi-source domain adaptation method with unsupervised clustering for mechanical fault diagnosis under incomplete data.

Recently, due to the difficulty of collecting condition data covering all mechanical fault types in industrial scenarios, the fault diagnosis problem under incomplete data is receiving increasing attention where no target prior information can be available. The existing open-set or universal domain adaptation (DA) diagnosis methods typically treat private fault samples in the target as a generalized "Нет данных" fault class, neglecting their inherent structure. This oversight can lead to confusion in latent feature space representations and difficulties in separating unknown samples. Therefore, a

Optimizing instruction scheduling and register allocation for register-file-connected clustered VLIW architectures.

Clustering has become a common trend in very long instruction words (VLIW) architecture to solve the problem of area, energy consumption, and design complexity. Register-file-connected clustered (RFCC) VLIW architecture uses the mechanism of global register file to accomplish the inter-cluster data communications, thus eliminating the performance and energy consumption penalty caused by explicit inter-cluster data move operations in traditional bus-connected clustered (BCC) VLIW architecture. However, the limit number of access ports to the global register file has become an issue which must b

knnAUC: an open-source R package for detecting nonlinear dependence between one continuous variable and one binary variable.

BACKGROUND: Testing the dependence of two variables is one of the fundamental tasks in statistics. In this work, we developed an open-source R package (knnAUC) for detecting nonlinear dependence between one continuous variable X and one binary dependent variables Y (0 or 1). RESULTS: We addressed this problem by using knnAUC (k-nearest neighbors AUC test, the R package is available at https://sourceforge.net/projects/knnauc/ ). In the knnAUC software framework, we first resampled a dataset to get the training and testing dataset according to the sample ratio (from 0 to 1), and then constructe

Modeling the drivers of mumps incidence in China: a spatial multi-method analysis.

INTRODUCTION: Mumps poses a considerable public health burden in China and exhibits significant spatial heterogeneity. Systematically exploring its multi-scale driving factors is crucial for informing targeted public health interventions. However, previous research often relied on global models or single-scale local models, limiting the precise identification of region-specific determinants. METHODS: Using provincial-level data from China in 2020 (the most recent complete year with publicly available multi-source data at the time of analysis), this study employed spatial autocorrelation analy

Systematic benchmark of single-cell hashtag demultiplexing approaches reveals robust performance of a clustering-based method.

Single-cell technology opened up a new avenue to delineate cellular status at a single-cell resolution and has become an essential tool for studying human diseases. Multiplexing allows cost-effective experiments by combining multiple samples and effectively mitigates batch effects. It starts by giving each sample a unique tag and then pooling them together for library preparation and sequencing. After sequencing, sample demultiplexing is performed based on tag detection, where cells belonging to one sample are expected to have a higher amount of the corresponding tag than cells from other samp

VCC-BPS: Vertical Collaborative Clustering using Bit Plane Slicing.

The vertical collaborative clustering aims to unravel the hidden structure of data (similarity) among different sites, which will help data owners to make a smart decision without sharing actual data. For example, various hospitals located in different regions want to investigate the structure of common disease among people of different populations to identify latent causes without sharing actual data with other hospitals. Similarly, a chain of regional educational institutions wants to evaluate their students' performance belonging to different regions based on common latent constructs. The a

Tongue color clustering and visual application based on 2D information.

PURPOSE: Studies have shown the association between tongue color and diseases. To help clinicians make more objective and accurate decisions quickly, we take unsupervised learning to deal with the basic clustering of tongue color in a 2D way. METHODS: A total of 595 typical tongue images were analyzed. The 3D information extracted from the image was transformed into 2D information by principal component analysis (PCA). K-Means was applied for clustering into four diagnostic groups. The results were evaluated by clustering accuracy (CA), Jaccard similarity coefficient (JSC), and adjusted rand

A black-winged kite improved fuzzy clustering handling imbalanced uncertain data.

Clustering uncertain data is a fundamental problem in data mining. Imbalance among uncertain objects significantly degrades clustering performance, as minority clusters are repeatedly overshadowed by dominant ones. Consequently, existing clustering techniques often fail due to initialisation biases and inadequate similarity modelling. This paper proposes a novel algorithm, the Black-winged Kite Improved Fuzzy clustering for probability density Functions (BKIFF), which combines an optimisation-based initialisation strategy with an enhanced fuzzy clustering framework. Specifically, BKIFF incorpo

Unsupervised identification of sepsis subpopulations in the eICU database: A multi-method clustering approach with validation.

Sepsis remains one of the leading causes of death worldwide, and despite extensive research, uncertainties persist regarding its treatment outcomes due to the diversity of the condition and characteristics across patients. Identifying subpopulations of sepsis patients with distinct clinical behaviors can be instrumental in developing more targeted and effective interventions. In this study, we build on previous work that applied clustering techniques to the large cohort single-hospital MIMIC-III intensive care unit (ICU) database by extending the analysis to the larger cohort multi-hospital eI

Structural diversity and chemical space analysis of a PROTAC database using unsupervised machine learning.

Targeted protein degradation (TPD) mediated by proteolysis-targeting chimeras (PROTACs) has emerged as a powerful therapeutic strategy, enabling the catalytic and selective elimination of disease-relevant proteins via the ubiquitin-proteasome system. Despite their ability to overcome drug resistance and address traditionally undruggable targets, the structural complexity and vast chemical diversity of PROTACs present challenges for systematic analysis and rational design. Here, we present a systematic unsupervised machine-learning framework that represents the first large-scale similarity-driv

An Adaptive Multi-Scale Manifold Embedding Preprocessing Framework for High-Dimensional Data Visualization.

To improve the robustness of neighborhood construction and the separation of intra-cluster and inter-cluster structures in high-dimensional visualization, this paper proposes Adaptive Multi-Scale Manifold Embedding (AMSME), an ordinal distance based preprocessing framework for existing manifold embedding algorithms. The framework introduces ordinal distance to replace traditional Euclidean distances. Under an idealized high-dimensional Gaussian setting, our analysis shows that ordinal distance can improve the stability of neighborhood ordering between homogeneous and heterogeneous samples, the

Network analysis of pairwise relative tuberculosis transmission probabilities in Lima, Peru.

Identifying transmission events is important in understanding infectious disease dynamics. Such events are typically unobservable, particularly in respiratory diseases such as tuberculosis (TB). We apply network techniques to identify transmission clusters and features shared within clusters. We estimate directed pairwise transmission probabilities via an existing iterative algorithm that employs a modified Naïve Bayes classifier and use these probabilities to create a network. We explore noise reduction techniques to trim low-probability edges. We group individuals with TB based on edges info

Multi-cohort consensus clustering identifies three distinct transcriptomic endotypes in sepsis.

BACKGROUND: Sepsis is a heterogeneous syndrome in which patients with the same clinical diagnosis may harbour different host immune responses. Existing transcriptomic endotyping frameworks differ in gene selection, clustering, and cohort composition, limiting comparability. Few studies have distinguished endotype-intrinsic prognostic signal from baseline severity, and most prior frameworks relied on curated immune-gene panels or single-cohort discovery. METHODS: We performed consensus clustering on 1002 sepsis patients from 5 discovery cohorts after quantile normalisation, ComBat batch correc
