Determination of genome size is very important in genetic studies and the molecular cloning of leptospires. With pulsed field gel electrophoresis (PFGE), which can be used in the analysis of large DNA molecules, we studied the genome size of leptospires and analysed it with rare cutter restrict endonuclease Not I. The PFGE system used was CHEF-DR II which produced parallel bands in agarose gel. The results showed that the genome size of leptospires was 2000kb and there was no dramatic difference between the 5 strains of 2 genus leptospira. Rare cutter Not I digestion of genome DNA of leptospir

In July 2021, the California Code of Regulations Title 17 required all laboratories performing SARS‑CoV‑2 whole genome sequencing (WGS) to report their sequencing results to the California Department of Public Health (CDPH). These viral genomic data and patient metadata were compiled into the Integrated Genomic Epidemiology Database (IGED). Linking anonymized viral sequences with patient‑level information enabled monitoring of infectiousness, pathogenicity, transmission dynamics, evolution, and vaccine evasion among emerging SARS‑CoV‑2 lineages. Laboratories performing SARS-CoV-2 WGS transmitt

Borrelia are tick-borne bacteria that in humans are the aetiological agents of Lyme disease and relapsing fever. Here we present the first genomes of B. turcica and B. tachyglossi, members of a recently described and rapidly expanding Borrelia clade associated with reptile (B. turcica) or echidna (B. tachyglossi) hosts, transmitted by hard ticks, and of unknown pathogenicity. Borrelia tachyglossi and B. turcica genomes are similar to those of relapsing fever Borrelia species, containing a linear ~ 900 kb chromosome, a single long (> 70 kb) linear plasmid, and numerous short (< 40 kb) linear an

AIMS: Data on BCR::ABL1-negative MPN genomics in India are limited. We aimed to define mutational architecture and evaluate co-mutation burden for risk stratification.
METHODS: We analysed 179 patients (median age 57 years; 36.3% ≤50 years). Targeted NGS covering relevant myeloid genes was performed in 104 patients (58%). Prognostic factors and latent molecular subgroups were evaluated using Cox proportional hazards and DBSCAN clustering.
RESULTS: Single-hit genotypes predominated (65.9%), but MF/pre-PMF showed ≥ 2 mutations in 42% and ≥ 3 in 18%. Double-hit status (≥1 driver + ≥1 DTA/MDS-HR…

Achromobacter xylosoxidans harbors robust intrinsic and acquired resistance mechanisms and is responsible for severe nosocomial infections in high-risk individuals. Here, we investigated the effectiveness of β-lactam antibiotic combinations against three sequentially collected A. xylosoxidans isolates from a pediatric patient with chronic myeloid leukemia, which were previously genotyped and sequenced to assess and characterize the evolution of resistance. The time course killing activity from in vitro static concentration time-kill (SCTK) assays and genomics of these longitudinally collected …

BACKGROUND: Transgender Identity Genomics Research (TIGR)-research examining potential associations between genetic factors and transgender, nonbinary, and gender diverse (trans) identities-takes place in a complex landscape with significant potential to either benefit or harm trans communities. As public and political scrutiny of trans communities intensifies, the stakes and potential impacts of TIGR are heightened and ethical, legal and social implications must be considered. To better understand how those who would be most affected by TIGR view such research, we explored trans adults' perce…

BACKGROUND: Bursaphelenchus xylophilus is one of the most destructive invasive alien species in global forestry, causing widespread pine mortality and severe ecological damage. Clarifying its evolutionary patterns, invasion routes and adaptive signatures helps refine the evolutionary theory of plant-parasitic nematodes, and provides practical references for invasion prevention and targeted management.
RESULTS: The first chromosome-level gap-free reference genome of B. xylophilus was assembled. The genome spans 78.02 Mb with a contig N50 of 12.60 Mb. All sequences were anchored to six chromoso

During the last decade, there has been a growing interest for local and endangered breeds as they are often seen as more resilient and healthier than mainstream breeds. They can also provide high added-value products like meat or dairy products. To better preserve these breeds, it is of main importance to characterize their genetic diversity and have an insight of historical gene flow with more mainstream breeds. In this study, we focused on the genetic relationships of five red-pied cattle breeds: the east Belgian red and white (EBRW); the red-pied of the Ösling (RPO), from Luxembourg; the de

The chytrid Synchytrium endobioticum causes potato wart disease and is a regulated quarantine pathogen. Due to its obligate association with the potato host, obtaining pure genome sequences has been technically challenging. Previous population studies were limited to microsatellites or mitochondrial genomes, which capture only a small portion of the pathogen's genetic diversity. To enable the first population genomic analyses of the nuclear genome of S. endobioticum, we designed and applied a robust single-nucleotide polymorphism (SNP) discovery strategy to existing and novel sequence data set

Interpretation of rare-disease genomes remains constrained by variant-centric analytical frameworks that insufficiently capture the cumulative impact of multiple variants within a gene. GenePy provides an individual-level, gene-based burden metric that integrates variant consequence, allele frequency, and zygosity into a unified quantitative score, enabling a transition from discrete variant annotation to aggregated gene-level interpretation. In the context of Genomics England (GEL), this formulation supports a panel-agnostic, genotype-to-phenotype diagnostic strategy for unresolved monogenic …

Small cell lung cancer is one of the most aggressive malignancies, characterized by rapid tumor growth, early metastatic spread and extremely poor survival. Although most patients initially respond to platinum-based chemotherapy, relapse is almost inevitable and treatment options at recurrence remain limited. The recent introduction of immune checkpoint inhibitors has provided only modest clinical benefit, largely due to the fact that these tumors are immunologically cold. These limitations highlight the urgent need to better understand the molecular features of small cell lung cancer in order

Breast cancer (BC) is the most common malignancy among women worldwide, with metabolic reprogramming, particularly alterations in glycolytic pathways, playing a crucial role in its development and progression. This study aimed to perform an integrative multi-omics analysis of glycolysis-related genes (GRGs) expression profiles in breast cancer, construct a prognostic prediction model, explore the regulatory mechanisms of glycolytic reprogramming on the tumor immune microenvironment, and identify potential therapeutic targets. We integrated multi-omics data from TCGA and METABRIC databases with

The accuracy of spatial gene expression profiles generated by probe-based in situ spatially resolved transcriptomic technologies depends on the specificity with which probes bind to their intended target gene. Off-target binding, defined as a probe binding to something other than the target gene, can distort a gene's true expression profile, making probe specificity essential for reliable transcriptomics. Here, we investigated off-target binding affecting the 10x Genomics Xenium technology. We developed a software tool, Off-target Probe Tracker (OPT), to identify putative off-target binding vi…

Antimicrobial resistance (AMR) is a major threat to human and animal health, in addition to environmental resilience. Countries set the agenda on their national action against AMR in the form of National Action Plans (NAPs), with the UK's latest NAP released in May, 2024. Advances in genomics have strengthened our ability to work towards NAP priorities; however, to date, no mapping of the role genomics plays in contributing to specific goals within the NAP has been undertaken. The UK Research and Innovation-funded Transdisciplinary Antimicrobial Resistance Genomics Network brought together a r…

Mycoheterotrophic plants rely entirely on fungal symbionts for nutrients, yet the role of intraspecific genomic variation in shaping symbiotic adaptation remains unclear. Gastrodia elata is a mycoheterotrophic orchid with multiple cultivated varieties. Here, we generated a chromosome-level genome of G. elata Bl. f. glauca. Comparative genomic analyses with published G. elata assemblies revealed extensive intraspecific variation, characterized by transposon-mediated inversions occurring in 26% of syntenic regions. Notably, these regions frequently harbored orphan genes. Population genomic analy

The fungal family Ophiocordycipitaceae (Hypocreales, Ascomycota) includes the medicinally important Ophiocordyceps sinensis. However, comparative mitogenomic analyses remain limited. Here, we analyzed mitochondrial genomes from 18 species spanning Ophiocordyceps, Cordyceps sensu stricto, Beauveria, Tolypocladium, and three outgroups, using maximum-likelihood phylogenetics (GTR + F + R3, 1000 ultrafast bootstraps), codon-usage analysis, and site-specific selection pressure estimation. Genome sizes ranged 20.7-272.5 kb (~ 13-fold), with low GC content (mean GC = 27.7%). Codon usage showed modera

Silage is a primary source of Clostridium spores entering the dairy chain; however, the contributions of spoilage beyond Clostridium tyrobutyricum remain undercharacterized. Here, we integrated whole-genome sequencing with fermentation phenotypes and controlled cheese slurry trials, including volatile profiling measured directly in inoculated slurries, to define strain- and species-specific spoilage modes originating from silage. 15 isolates recovered from silage were confirmed by 16S rRNA sequencing and whole-genome sequencing and analyzed alongside 10 ATCC reference strains for phylogenomic

BACKGROUND: Metabolic dysfunction-associated steatotic liver disease (MASLD) and type 2 diabetes (T2D) commonly occur together and are linked by shared factors like insulin resistance and excess liver fat. While enzymes such as ALT and AST are routinely measured in these conditions, the clinical significance of gamma-glutamyl transferase (GGT) remains less well understood.
OBJECTIVE: To investigate the relationship between GGT, insulin resistance, and MASLD using integrative approaches combining clinical data, Mendelian Randomization (MR), and functional genomics.
METHOD: A hospital-based co…
