Clustering Aphasic Speech: A Comparative Study of Feature Extraction Techniques for Fluent and Non-Fluent Categories.

Aphasia assessment plays a crucial role in rehabilitating people with aphasia (PWA), including classifying healthy individuals, identifying subtypes of aphasia, and assessing severity. This study explores unsupervised clustering methods in aphasic speech data, comparing five feature extraction approaches and four clustering algorithms. Hierarchical Density-Based Spatial Clustering of Applications with Noise (HDBSCAN), Agglomerative clustering, K-means, and Gaussian Mixture Models. The focus is on distinguishing between fluent and non-fluent aphasia and subtypes such as Broca's, Wernicke's, and

Discriminative representation learning via attention-enhanced contrastive learning for short text clustering.

Contrastive learning has gained significant attention in short text clustering, yet it has an inherent drawback of mistakenly identifying samples from the same category as negatives and separating them in the feature space (i.e., the false negative separation problem). To generate discriminative representations for short text clustering, we propose a novel clustering method, called Discriminative Representation learning via Attention-Enhanced Contrastive Learning for Short Text Clustering (AECL). The AECL consists of two modules which are the contrastive learning module and the pseudo-label as

Microbial communities, functional, and flavor differences among three different-colored high-temperature Daqu: A comprehensive metagenomic, physicochemical, and electronic sensory analysis.

High-temperature Daqu (HTD) is the starter for producing sauce-flavor Baijiu, with different-colored Daqu (white, yellow, and black) reflecting variations in fermentation chamber conditions, chemical reactions, and associated microbiota. Understanding the relationship between Daqu characteristics and flavor/taste is challenging yet vital for improving Baijiu fermentation. This study utilized metagenomic sequencing, physicochemical analysis, and electronic sensory evaluation to compare three different-colored HTD and their roles in fermentation. Fungi and bacteria dominated the HTD-associated m

Mixtures modeling identifies chemical inducers versus repressors of toxicity associated with wildfire smoke.

Exposure to wildfire smoke continues to be a growing threat to public health, yet the chemical components in wildfire smoke that primarily drive toxicity and associated disease are largely unknown. This study utilized a suite of computational approaches to identify groups of chemicals induced by variable biomass burn conditions that were associated with biological responses in the mouse lung, including pulmonary immune response and injury markers. Smoke condensate samples were collected and characterized, resulting in chemical distribution information for 86 constituents across ten different e

Identification of geographic clusters for temporal heterogeneity with application to dengue surveillance.

Identifying transmission of hot spots with temporal trends is important for reducing infectious disease propagation. Cluster analysis is a particularly useful tool to explore underlying stochastic processes between observations by grouping items into categories by their similarity. In a study of epidemic propagation, clustering geographic regions that have similar time series could help researchers track diffusion routes from a common source of an infectious disease. In this article, we propose a two-stage scan statistic to classify regions into various geographic clusters by their temporal he…

Consistent Clustering Pattern of Prokaryotic Genes Based on Base Frequency at the Second Codon Position and its Association with Functional Category Preference.

In 2002, our research group observed a gene clustering pattern based on the base frequency of A versus T at the second codon position in the genome of Vibrio cholera and found that the functional category distribution of genes in the two clusters was different. With the availability of a large number of sequenced genomes, we performed a systematic investigation of A2-T2 distribution and found that 2694 out of 2764 prokaryotic genomes have an optimal clustering number of two, indicating a consistent pattern. Analysis of the functional categories of the coding genes in each cluster in 1483 proka

Spatial and temporal emergence pattern of Lyme disease in Virginia.

The emergence of infectious diseases over the past several decades has highlighted the need to better understand epidemics and prepare for the spread of diseases into new areas. As these diseases expand their geographic range, cases are recorded at different geographic locations over time, making the analysis and prediction of this expansion complicated. In this study, we analyze spatial patterns of the disease using a statistical smoothing analysis based on areal (census tract level) count data of Lyme disease cases in Virginia from 1998 to 2011. We also use space and space-time scan statisti

Geographical analysis of the distribution and spread of human rabies in china from 2005 to 2011.

BACKGROUND: Rabies is a significant public health problem in China in that it records the second highest case incidence globally. Surveillance data on canine rabies in China is lacking and human rabies notifications can be a useful indicator of areas where animal and human rabies control could be integrated. Previous spatial epidemiological studies lacked adequate spatial resolution to inform targeted rabies control decisions. We aimed to describe the spatiotemporal distribution of human rabies and model its geographical spread to provide an evidence base to inform future integrated rabies con

A tree-based kernel for densities and its applications in clustering DNase-seq profiles.

Modeling multiple sampling densities within a hierarchical framework enables borrowing of information across samples. These "density random effects" can act as kernels in latent variable models to represent exchangeable subgroups or clusters. A key feature of these kernels is the (functional) covariance they induce, which determines how densities are grouped in mixture models. Our motivating problem is clustering chromatin accessibility profiles from high-throughput DNase-seq experiments to detect transcription factor (TF) binding. TF binding typically produces footprint profiles with spatial

Confidence Set for the Cluster of a Spatial Scan Statistic.

Spatial cluster detection is widely used in fields such as epidemiology and environmental science to identify spatial units that exhibit patterns differing from background variation. While traditional methods like spatial scan statistics are effective in detecting clusters, they often lack tools to quantify and visualize the uncertainty surrounding detected clusters. In this work, we propose a novel framework for constructing confidence sets for spatial clusters, applicable to both Poisson and Normal models. Building on likelihood-based methods, we leverage the p value of the likelihood ratio

Refining biomarker-based clustering of cardiovascular inflammatory phenotypes in HIV using Recursive Feature Addition: A comparative evaluation approach.

BACKGROUND: People living with HIV remain at elevated risk for a number of non-communicable diseases, including cardiovascular disease (CVD), driven in part by chronic inflammation. While prior studies have identified inflammatory biomarker patterns linked to CVD in people with HIV, it remains unclear which combinations of biomarkers most effectively predict clinical outcomes. We aimed to develop and evaluate a framework for refining biomarker-based clustering approaches to better capture inflammatory patterns associated with a cardiovascular phenotype (CVP) in people with HIV. METHODS: We de

Contextual evaluation of microRNA sequencing data harmonization for sample clustering.

Reliable translation of microRNA (miRNA) sequencing data depends on effective harmonization to mitigate artifacts from variable experimental handling. Although many harmonization methods exist, prior evaluations have focused mainly on differential expression analysis, leaving the impact on subgroup discovery understudied. We present a framework for evaluating miRNA sequencing data harmonization in the context of sample clustering that integrates artificial intelligence (AI)-augmented datasets, statistical evaluation pipelines, and accessible software tools, enabling systematic comparisons acro

Characterization and clustering of immunocompetent proteins based on ESM-2 sequence embedding and physicochemical feature fusion.

OBJECTIVE: Traditional sequence-comparison methods face challenges when classifying and identifying low-homology proteins formed by convergent evolution. In this exploratory study, we built a PCA-based unsupervised clustering workflow combining high-dimensional embeddings from the frozen pre-trained protein-language model ESM-2 and weighted-fused physicochemical features. The workflow was explored for family-level grouping, identification of putative functional conservation, and cross-species evolutionary analysis of immune-active proteins. An independent external test dataset was further used

Disentangling regional heterogeneity in social determinants-cardiovascular disease associations in the US: a high-dimensional county clustering approach.

Social determinants of health (SDOH) are key drivers of cardiovascular disease (CVD), but their relationships differ substantially across regions, necessitating the design of locally tailored intervention strategies. In this work, we propose a novel clustering approach to partition US counties into different clusters based on similarities in their SDOH-CVD associations, providing a data-driven regional partition to inform region-specific interventions. To enhance the interpretability of the clustering result, we adopt the SDOH framework from the Agency for Healthcare Research and Quality to gr

The Signal of Admixture Can Decay Rapidly When Using Clustering-Based Methods.

Gene flow shapes evolutionary trajectories by introducing novel alleles, facilitating or retarding adaptation or eroding divergence among populations. Studies commonly infer gene flow through estimates of genetic admixture from methods that cluster individuals by allele-frequency similarity. However, the ability of these methods to reliably detect historical admixture remains poorly understood, particularly under spatially restricted dispersal and across a range of migration rates. Here, we evaluate how signals of admixture arise and decay during and after gene flow across a range of within- a
