A joint analysis proposal of nonlinear longitudinal and time-to-event right-, interval-censored data for modeling pregnancy miscarriage.

Pregnancy in-vitro fertilization (IVF) cases are associated with adverse first-trimester outcomes in comparison to spontaneously achieved pregnancies. Human chorionic gonadotrophin β subunit (β-HCG) is a well-known biomarker for the diagnosis and monitoring of pregnancy after IVF. Low levels of β-HCG during this period are related to miscarriage, ectopic pregnancy, and IVF procedure failures. Longitudinal profiles of β-HCG can be used to distinguish between normal and abnormal pregnancies and to assist and guide the clinician in better management and monitoring of post-IVF pregnancies. Conditional score approaches to errors-in-variables competing risks data in discrete time.

Analysis of competing risks data has been an important topic in survival analysis due to the need to account for the dependence among the competing events. Also, event times are often recorded on discrete time scales, rendering the models tailored for discrete-time nature useful in the practice of survival analysis. In this work, we focus on regression analysis with discrete-time competing risks data, and consider the errors-in-variables issue where the covariates are prone to measurement errors. Viewing the true covariate value as a parameter, we develop the conditional score methods for vari

Quantifying epidemiological drivers of gambiense human African Trypanosomiasis across the Democratic Republic of Congo.

Gambiense human African trypanosomiasis (gHAT) is a virulent disease declining in burden but still endemic in West and Central Africa. Although it is targeted for elimination of transmission by 2030, there remain numerous questions about the drivers of infection and how these vary geographically. In this study we focus on the Democratic Republic of Congo (DRC), which accounted for 84% of the global case burden in 2016, to explore changes in transmission across the country and elucidate factors which may have contributed to the persistence of disease or success of interventions in different reg

Gold standards are out and Bayes is in: Implementing the cure for imperfect reference tests in diagnostic accuracy studies.

Bayesian mixture models, often termed latent class models, allow users to estimate the diagnostic accuracy of tests and true prevalence in one or more populations when the positive and/or negative reference standards are imperfect. Moreover, they allow the data analyst to show the superiority of a novel test over an old test, even if this old test is the (imperfect) reference standard. We use published data on Toxoplasmosis in pigs to explore the effects of numbers of tests, numbers of populations, and dependence structure among tests to ensure model (local) identifiability. We discuss and mak

Leveraging Family History in Case-Control Analyses of Rare Variation.

Standard methods for case-control association studies of rare variation often treat disease outcome as a dichotomous phenotype. However, both theoretical and experimental studies have demonstrated that subjects with a family history of disease can be enriched for risk variation relative to subjects without such history. Assuming family history information is available, this observation motivates the idea of replacing the standard dichotomous outcome variable used in case-control studies with a more informative ordinal outcome variable that distinguishes controls (0), sporadic cases (1), and ca

Optimal Control Analysis of Pneumonia and Meningitis Coinfection.

In this paper, we proposed a deterministic model of pneumonia-meningitis coinfection. We used a system of seven ordinary differential equations. Firstly, the qualitative behaviours of the model such as positivity of the solution, existence of the solution, the equilibrium points, basic reproduction number, analysis of equilibrium points, and sensitivity analysis are studied. The disease-free equilibrium is locally asymptotically stable if the basic reproduction number is kept less than unity, and conditions for global stability are established. Then, the basic model is extended to optimal cont

Quantifying model evidence for yellow fever transmission routes in Africa.

Yellow fever is a vector-borne disease endemic in tropical regions of Africa, where 90% of the global burden occurs, and Latin America. It is notoriously under-reported with uncertainty arising from a complex transmission cycle including a sylvatic reservoir and non-specific symptom set. Resulting estimates of burden, particularly in Africa, are highly uncertain. We examine two established models of yellow fever transmission within a Bayesian model averaging framework in order to assess the relative evidence for each model's assumptions and to highlight possible data gaps. Our models assume co

Estimating the reliability of repeatedly measured endpoints based on linear mixed-effects models. A tutorial.

There are various settings in which researchers are interested in the assessment of the correlation between repeated measurements that are taken within the same subject (i.e., reliability). For example, the same rating scale may be used to assess the symptom severity of the same patients by multiple physicians, or the same outcome may be measured repeatedly over time in the same patients. Reliability can be estimated in various ways, for example, using the classical Pearson correlation or the intra-class correlation in clustered data. However, contemporary data often have a complex structure t

Using a Hybrid Model to Forecast the Prevalence of Schistosomiasis in Humans.

BACKGROUND: We previously proposed a hybrid model combining both the autoregressive integrated moving average (ARIMA) and the nonlinear autoregressive neural network (NARNN) models in forecasting schistosomiasis. Our purpose in the current study was to forecast the annual prevalence of human schistosomiasis in Yangxin County, using our ARIMA-NARNN model, thereby further certifying the reliability of our hybrid model. METHODS: We used the ARIMA, NARNN and ARIMA-NARNN models to fit and forecast the annual prevalence of schistosomiasis. The modeling time range included was the annual prevalence

Modelling late stool frequency and rectal pain after radical radiotherapy in prostate cancer patients: Results from a large pooled population.

AIM: To investigate late gastrointestinal toxicity in a large pooled population of prostate cancer patients treated with radical radiotherapy. Normal tissue complication probability models were developed for late stool frequency and late rectal pain. METHODS AND MATERIALS: Population included 1336 patients, 3-year minimum follow-up, treated with 66-80Gy. Toxicity was scored with LENT-SOMA-scale. Two toxicity endpoints were considered: grade ⩾2 rectal pain and mean grade (average score during follow-up) in stool frequency >1. DVHs of anorectum were reduced to equivalent uniform dose (EUD). Comparing listeriosis risks in at-risk populations using a user-friendly quantitative microbial risk assessment tool and epidemiological data.

Although infection by the pathogenic bacterium Listeria monocytogenes is relatively rare, consequences can be severe, with a high case-fatality rate in vulnerable populations. A quantitative, probabilistic risk assessment tool was developed to compare estimates of the number of invasive listeriosis cases in vulnerable Canadian subpopulations given consumption of contaminated ready-to-eat delicatessen meats and hot dogs, under various user-defined scenarios. The model incorporates variability and uncertainty through Monte Carlo simulation. Processes considered within the model include cross-con

When is a parasite not a parasite? Effects of larval tick burdens on white-footed mouse survival.

Many animal species can carry considerable burdens of ectoparasites: parasites living on the outside of a host's body. Ectoparasite infestation can decrease host survival, but the magnitude and even direction of survival effects can vary depending on the type of ectoparasite and the nature and duration of the association. When ectoparasites also serve as vectors of pathogens, the effects of ectoparasite infestation on host survival have the potential to alter disease dynamics by regulating host populations and stabilizing transmission. We quantified the impact of larval Ixodes scapularis tick

Mathematical modelling and control of echinococcus in Qinghai province, China.

In this paper, two mathematical models, the baseline model and the intervention model, are proposed to study the transmission dynamics of echinococcus. A global forward bifurcation completely characterizes the dynamical behavior of the baseline model. That is, when the basic reproductive number is less than one, the disease-free equilibrium is asymptotically globally stable; when the number is greater than one, the endemic equilibrium is asymptotically globally stable. For the intervention model, however, the basic reproduction number alone is not enough to describe the dynamics, particularly

Bayesian evidence synthesis for a transmission dynamic model for HIV among men who have sex with men.

Understanding infectious disease dynamics and the effect on prevalence and incidence is crucial for public health policies. Disease incidence and prevalence are typically not observed directly and increasingly are estimated through the synthesis of indirect information from multiple data sources. We demonstrate how an evidence synthesis approach to the estimation of human immunodeficiency virus (HIV) prevalence in England and Wales can be extended to infer the underlying HIV incidence. Diverse time series of data can be used to obtain yearly "snapshots" (with associated uncertainty) of the pro

Stability analysis and application of a mathematical cholera model.

In this paper, we conduct a dynamical analysis of the deterministic cholera model proposed in [9]. We study the stability of both the disease-free and endemic equilibria so as to explore the complex epidemic and endemic dynamics of the disease. We demonstrate a real-world application of this model by investigating the recent cholera outbreak in Zimbabwe. Meanwhile, we present numerical simulation results to verify the analytical predictions.

Normalization of oligonucleotide arrays based on the least-variant set of genes.

BACKGROUND: It is well known that the normalization step of microarray data makes a difference in the downstream analysis. All normalization methods rely on certain assumptions, so differences in results can be traced to different sensitivities to violation of the assumptions. Illustrating the lack of robustness, in a striking spike-in experiment all existing normalization methods fail because of an imbalance between up- and down-regulated genes. This means it is still important to develop a normalization method that is robust against violation of the standard assumptions RESULTS: We develop

A comparison of population size estimators under the truncated count model with and without allowance for contaminations.

The purpose of the study is to estimate the population size under a homogeneous truncated count model and under model contaminations via the Horvitz-Thompson approach on the basis of a count capture-recapture experiment. The proposed estimator is based on a mixture of zero-truncated Poisson distributions. The benefit of using the proposed model is statistical inference of the long-tailed or skewed distributions and the concavity of the likelihood function with strong results available on the nonparametric maximum likelihood estimator (NPMLE). The results of comparisons, for finding the appropr

Validation of a formula that calculates the estimated risk of respiratory distress syndrome.

OBJECTIVE: Several groups, including ours, have developed probabilistic models that incorporate both the surfactant-to-albumin ratio (TDx-FLM II) and gestational age to more accurately predict the risk of neonatal respiratory distress syndrome (RDS) and eliminate the current categorical "immature"/"indeterminate"/"mature" interpretation. We validate our model using a separate data set, with the goal of providing the clinician with a risk score. METHODS: The medical records of all women who had TDx-FLM II testing performed at Brigham and Women's Hospital between January 1, 2003, and December 3

Species composition, distribution, and ecological preferences of the ticks of grazing sheep in north-central Spain.

The distribution and ecological preferences of tick (Acari: Ixodidae) parasites of grazing sheep in the region of Aragón (north-central Spain) were surveyed on flocks four times a year and mapped into a 5 x 5 km grid. Nine tick species were found. These were species of the Rhipicephalus sanguineus group (about 95% of them Rhipicephalus turanicus Pomerantsev, in 91% of cells of the grid), Rhipicephalus bursa Canestrini & Fanzago (79% of cells), Dermacentor marginatus (Sulzer) (58% of cells), Haemaphysalis punctata Canestrini & Fanzago (74% of cells) and Ixodes ricinus (Linnaeus) 14% of cells. Kin-cohort evaluation of relative risks of genetic variants.

The kin-cohort study, an embedded retrospective cohort of first-degree relatives of probands, has been used frequently in conjunction with case-control studies to evaluate penetrance of high-risk genotypes. However, in principle, the kin-cohort approach can be used in conjunction with a case-control study in which family history data are carefully recorded to examine and validate the observed association of any candidate genotype with disease. Its utility for this purpose is governed by the relative efficiency of the kin-cohort analysis to test hypotheses about the relevant genotype-disease od
