Comparative Genomics Analysis of Streptococcus tigurinus Strains Identifies Genetic Elements Specifically and Uniquely Present in Highly Virulent Strains.

Streptococcus tigurinus is responsible for severe invasive infections such as infective endocarditis, spondylodiscitis and meningitis. As de … veral genetic determinants specific to the HV strains were identified through extensive comparative genomics amongst which some were thought to be highly relevant for the observed HV phenotype. These included i) an iron uptake and metabolism operon, ii) an ascorbate assimilation operon, iii) a newly acquired PI-2-like pilus islets described for the first t …

Genomics of post-prandial lipidomic phenotypes in the Genetics of Lipid lowering Drugs and Diet Network (GOLDN) study.

BACKGROUND: Increased postprandial lipid (PPL) response to dietary fat intake is a heritable risk factor for cardiovascular disease (CVD). Variability in postprandial lipids results from the complex interplay of dietary and genetic factors. We hypothesized that detailed lipid profiles (eg, sterols and fatty acids) may help elucidate specific genetic and dietary pathways contributing to the PPL response. METHODS AND RESULTS: We used gas chromatography mass spectrometry to quantify the change in plasma concentration of 35 fatty acids and 11 sterols between fasting and 3.5 hours after the consum

Integrating genomics and endocrinology to investigate prolactin dysregulation in female African Savannah elephants housed in north American zoos.

The sustainability of the captive African savannah elephant (Loxodonta africana) population in the United States has reached a critical point and is no longer viable under current conditions. A major contributing factor is the high proportion of reproductively aged female African savannah elephants that are not cycling due to prolactin dysregulation (hyperprolactinemia). Because prolactin secretion plays a key role in normal ovarian function in mammals, its dysregulation can negatively affect both individual health and overall reproductive success. No treatments for this condition are currentl

Comparative genomics of Cadophora luteo-olivacea reveals a divergent lineage, conserved functional repertoires, and strain-level phenotypic variation.

Cadophora luteo-olivacea has been reported from different hosts and environments and is associated with grapevine trunk diseases, yet the extent to which isolates differ in genome composition, functional potential, and pathogenicity remains poorly understood. Here, we performed a comparative genomic analysis of 12 C. luteo-olivacea isolates recovered from grapevine, almond, apple, Crocus bulbs, soil, air, wastewater, and deep-sea sediment. Genome assemblies were highly complete (BUSCO >99%) and ranged from 46.94 to 50.70 Mbp. Pairwise average nucleotide identity (ANI) revealed a cohesive 11-st

A Genomics-Guided Multimodal Contrastive Learning Framework for Clinically Significant Prostate Cancer Risk Stratification with Missing Clinical Data.

BACKGROUND: Heterogeneous data integration remains a major challenge in intelligent information systems, particularly under missing-modality and cross-domain conditions. Existing multimodal fusion approaches often rely on complete datasets and weak alignment mechanisms, limiting their robustness and practical applicability. OBJECTIVES: This study aims to develop and evaluate a genomics-guided multimodal representation learning framework that enables robust heterogeneous data fusion, reliable cross-modal correspondence, and accurate prediction under incomplete-data conditions. METHODS: We pro…

Evolutionary Restructuring and Systematic Review of the NBPF Gene Family: Comparative Genomics, Functional Divergence, and Disease-Linked Pathways.

The Neuroblastoma Breakpoint Family (NBPF) consists of 23 genes, 9 of which are pseudogenes, and is characterized by extensive duplication events and species-specific diversification in Homo sapiens, as well as by the presence of a unique protein domain known as Olduvai (also referred to as DUF1220 or the NBPF domain). Previous studies have attempted to define subfamilies based on the presence of HLS triplet domains; however, this classification has become increasingly unclear with the identification of additional NBPF members. The family remains poorly understood, and the functions of many ge

APOE4-driven T cell dysregulation in Alzheimer's disease: single-cell genomics and Mendelian randomization reveal novel therapeutic targets.

The ɛ4 allele of the apolipoprotein E gene (APOE4) has been identified as a significant risk factor for late-onset AD. However, the specific genetic differences in T lymphocytes between APOE4 and APOE3 carriers are poorly understood. This study aimed to identify these important genetic distinctions and investigate the causal relationship between these differences and the risk of Alzheimer’s disease (AD), offering insights that could lead to novel treatment approaches. We sequenced single peripheral blood cells from three APOE3 and three APOE4 patients using the BD Rhapsody sequencing technolog

Description of Bartonella bennetti sp. nov., a novel rodent-associated species, with comparative genomics of the Bartonella genus.

The genus Bartonella comprises over 40 species, most of which are haemoparasites of mammals. Herein, we describe Bartonella bennetti sp. nov., a novel member of the genus, isolated from field voles (Microtus agrestis) in Kielder Forest, UK. Polyphasic characterization of three strains (C271T, D105 and J117) of the proposed species indicated that they were closely related to members of phylogenetic lineage 3 (L3) of the genus. The average nucleotide identity (ANI) between C271T and other L3 species ranged between 88.8 and 90.6%, supporting the proposal of a new species. C271T shared ANIs approa

Precision Genomics: A Reality Having Universal Impact in a New Era of Psychiatry - Lessons Learned, Past and Present.

Addiction neuroscience explores the complex interplay between genetic, neurobiological, environmental, and socio-spiritual factors underlying substance and behavioral addictions. Over the past three decades, research in this domain has identified critical molecular and epigenetic mechanisms-particularly those affecting dopaminergic signaling and reward pathways-that contribute to both vulnerability and resilience to addictive behaviors. Central to this understanding is the concept of reward deficiency syndrome (RDS), first introduced by Kenneth Blum, which posits that hypodopaminergic function

Integrative Genomics Approach Identifies Glial Transcriptomic Dysregulation and Risk in the Cortex of Individuals With Alcohol Use Disorder.

BACKGROUND: Alcohol use disorder (AUD) is a prevalent neuropsychiatric disorder that is a major global health concern, affecting millions of people worldwide. Previous studies of AUD used underpowered single-cell analysis or bulk homogenates of postmortem brain tissue, which obscure gene expression changes in specific cell types. Therefore, we sought to conduct the largest-to-date single-nucleus RNA sequencing (snRNA-seq) postmortem brain study in AUD to elucidate transcriptomic pathology with cell type-specific resolution. METHODS: Here, we performed snRNA-seq and high-dimensional network an
