Cyclone: an accessible pipeline to analyze, evaluate, and optimize multiparametric cytometry data.

In the past decade, high-dimensional single-cell technologies have revolutionized basic and translational immunology research and are now a key element of the toolbox used by scientists to study the immune system. However, analysis of the data generated by these approaches often requires clustering algorithms and dimensionality reduction representation, which are computationally intense and difficult to evaluate and optimize. Here, we present Cytometry Clustering Optimization and Evaluation (Cyclone), an analysis pipeline integrating dimensionality reduction, clustering, evaluation, and optimi

Attenuated niacin response is associated with a subtype of first-episode drug-naïve psychosis characterized as serious negative symptoms.

Although the phenomenon of attenuated niacin response (ANR) has been widely replicated in some patients with first-episode psychosis (FEP), … BF) response] and MBF values. Core-NS was generated by factor analysis of the PANSS-NS subscale and cluster analysis to produce subtypes. Significant differences were found in the log10 (EC50) values between the FEP and HC groups (p < 0.001), supporting the ANR in patients with FEP. A higher NS severity was found in the ANR subgroup than that in other patients. Fa …

Predictive role of pulvinar in social functional outcome of schizophrenia.

Identifying objective biological subtypes that predict long-term functional outcomes is crucial for understanding neurobiological mechanisms and identifying potential targets. Using resting-state functional magnetic resonance imaging data from 178 patients and 70 controls, we explored social function patterns using latent profile analysis. Long-term outcomes were compared among the biological subtypes using K-means clustering. Partial least squares regression (PLSR) was used to identify gene expression profiles associated with alterations in activity by leveraging transcriptional data from the

Automated Clustering Technique (ACT) for Early Onset Scoliosis: A preliminary report.

PURPOSE: While the C-EOS system helps organize and classify Early Onset Scoliosis (EOS) pathology, it is not data-driven and does not help achieve consensus for surgical treatment. The current study aims to create an automated method to cluster EOS patients based on pre-operative clinical indices. METHODS: A total of 1114 EOS patients were used for the study, with the following distribution by etiology: congenital (240), idiopathic (217), neuromuscular (417), syndromic (240). Pre-operative clinical indices used for clustering were age, major curve (Cobb) angle, kyphosis, number of levels invo

Separating gene clustering in the rare mucopolysaccharidosis disease.

Rare disease datasets are typically structured such that a small number of patients (cases) are represented by multidimensional feature vectors. In this report, we considered a rare disease, mucopolysaccharidosis (MPS). This disease is divided into 11 types and subtypes, depending on the genetic defect, type of deficient enzyme, and nature of accumulated glycosaminoglycan(s). Among them, 7 types are known as possibly neuronopathic and 4 are non-neuronopathic, and in the case of the former group, prediction of the course of the disease is crucial for patient's treatment and the management. Here

Mapping Strengths and Weaknesses of Different Clustering Approaches to Deciphering Bacterial Chimerism.

Bacterial genomes are chimeras of DNA of different ancestries. Deconstructing chimeric genomes is central to understanding the evolutionary trajectories of their disparate components and thus the organisms as a whole in the light of their evolutionary contexts. Of specific interest is to delineate and quantify native (vertically inherited) and alien (horizontally acquired) components of bacterial genomes and also specify genomic fractions that represent different donor sources. An agglomerative clustering procedure that prioritizes grouping of proximal similar genomic segments has previously b

Novel Network Method Major Minor Variation Clustering Enables Identification of Poliovirus Clusters with High-Resolution Linkages.

The Global Polio Eradication Initiative uses an outbreak response protocol that defines type 2 Sabin or Sabin-like virus as those with 0-5 nucleotides diverging from their parental strain in the complete VP1 genomic region. Sabin or Sabin-like viruses share highly similar genome sequences, regardless of their origin. Thus, it is challenging to distinguish viruses at a higher resolution to detect polio clusters or trace sources for local transmissions of viruses at an early stage. To identify type 2 Sabin or Sabin-like sources and improve our ability to map viral sources to campaigns during the

Clustering of immune-mediated diseases in sarcoidosis.

PURPOSE OF REVIEW: Sarcoidosis is an immune-mediated disease of unknown cause. Immune-mediated diseases appear to cluster in patients and in families. We review what is known on this topic for sarcoidosis, and what factors may underlie disease clustering. RECENT FINDINGS: In populations of patients with sarcoidosis, relative risk estimates of Sjögren's syndrome, systemic lupus erythematosus, autoimmune hepatitis, ankylosing spondylitis, multiple sclerosis (MS), celiac disease, autoimmune thyroid disease, and ulcerative colitis, varied between 2.1 and 11.6. In relatives of patients with sarcoi

Beyond traditional metrics: Spatial and semantic analysis of consumer emotional profiles using embeddings.

Traditional analyses of emotional data obtained using the Check-All-That-Apply (CATA) method are well established for identifying frequency-based patterns but were not designed to capture semantic relationships among emotional terms. This study investigated the application of Natural Language Processing through semantic embeddings to analyze emotional data generated during beer sensory evaluations conducted with 100 consumers in an immersive Village virtual reality environment under three musical genres (Ambient, Country, and Pagode). The objective was to expand the understanding of consumers'

Biosurveillance and early outbreak detection of rabies in settings with limited laboratory capacity using spatiotemporal clustering and a machine learning framework.

Rabies is an important but often neglected zoonotic disease with significant public health, veterinary, and economic impacts. Inadequate surveillance and diagnostic resources in low- and middle-income countries impede its effective public health responses. This study demonstrates the use of an extreme gradient boosting (XGB) technique for animal rabies risk assessment in endemic areas of Haiti with limited diagnostic resources. We employed spatiotemporal clustering and trend analysis techniques to assess rabies status across large geographic areas. The XGB model achieved high specificity (0.99

Characterization of the Sequence of Cytopenia after Total-body Irradiation using Unsupervised Machine Learning.

Hematopoietic acute radiation syndrome (H-ARS) elicits multidimensional effects, as total-body irradiation (TBI) induced myelosuppression results in distinct patterns of loss and recovery across blood cell lineages. This study aimed to characterize the sequence of pancytopenia after TBI in male and female non-human primates (NHPs) with and without sargramostim treatment using unsupervised machine learning (ML). Longitudinal blood cell measures from three 60-day randomized, controlled trials of NHPs (N = 501) exposed to TBI and administered either vehicle (n = 173) or sargramostim (n = 328) wer

CERES: Cluster‑enabled regression of extract signatures for discovery of NRF2 activators in Centella asiatica by ion-mobility mass spectrometry, k-medoids clustering and ensemble Lasso regression.

Discovery of bioactive phytochemicals from botanical extracts is a pivotal step for the modernization of traditional medicine and in the discovery of novel pharmaceuticals. However, traditional bioassay-guided fractionation is laborious and often leads to the re-identification of known compounds. To address these challenges, we have developed a novel discovery pipeline, called CERES (Cluster-Enabled Regression of Extract Signatures) that combines preparative column chromatography-based fractionation and bioactivity assessment, followed by loop-injection ion-mobility mass spectrometry, with mac

Transcriptomic subtyping of COVID-19 reveals three distinct immune response profile.

The current clinical classification of coronavirus disease 2019 (COVID-19) does not adequately capture the biological heterogeneity observed among patients. To address this gap, the present study aimed to identify distinct subtypes of severe COVID-19 through unsupervised clustering analysis. We analyzed nine publicly available RNA sequencing datasets of peripheral blood samples from the GEO database. After identifying differentially expressed genes (DEGs), we applied a consensus clustering algorithm to classify the samples into distinct subtypes. To further characterize these subtypes, we perf
