Epigenetics processes involved in schizophrenia and antipsychotic treatment.

Schizophrenia is a severe psychiatric disorder characterized by abnormalities of thought, behavior, cognition, and affect. Risk factors for schizophrenia include a family history of psychosis, obstetric complications, childhood trauma, urban living, illicit substance use, and social isolation. It has long been concluded that there is a genetic component contributing to the development of schizophrenia; however, research studies in the pregenomic, postgenomic, and multiomics eras failed to illustrate the mechanisms underlying the genetic basis for this complex disease. According to these studie…

Sox8 and Sox9 regulate differentiation and nuclear positioning of retinal Müller glia.

Temporal patterning of retinal progenitor cells governs the sequential generation of retinal cell types, with gliogenesis occurring late in development. Sox8 and Sox9, members of the SoxE transcription factor family, are highly expressed in late-stage retinal progenitor cells and mature Müller glia, yet their functional roles remain incompletely defined. Here we employed gain- and loss-of-function approaches, single-cell multiomic profiling, and injury models to investigate Sox8/9 function. Overexpression of SOX8 and/or SOX9 in early-stage retinal progenitor cells suppressed early-born cell fa

uPAR is highly expressed in recurrent glioblastoma and represents a candidate CAR T cell target.

Glioblastoma (GBM) comprises nearly 15% of primary central nervous system (CNS) tumors and 50% of malignant primary CNS tumors worldwide. Considerable tumoral heterogeneity exists in GBM, leading to inefficacy of current treatments and the absence of meaningful improvements in frontline therapies in the past 20 years. Through multiomic analysis of patient-derived primary and recurrent GBM cell lines, we identified the urokinase plasminogen activator receptor (uPAR) as a protumorigenic marker of putative brain tumor-initiating cells and a potential therapeutic target. We found that genetic disr

The functional diversification of somatosensory neuron repertoires across Mammalia.

The striking diversity of mammalian body forms and surfaces, lifestyles, and habitats prompts the question of how each species' somatosensory neuron repertoire accommodates such diversity. The visual and olfactory systems diversify by gaining and losing sensor/receptor genes and corresponding sensory cell types. Using multiomic single-cell analysis of dorsal root ganglia neurons from thirteen different mammalian species and cross-species functional studies enabled by cell-type-specific enhancer viruses, we show that mammals instead assemble species-specific, functionally distinct somatosensory

Renal glycosuria triggers a coordinated mannose and glutamine metabolic program to maintain glucose homeostasis.

Glycosuria, whether genetically induced or triggered by SGLT2 inhibitors, activates compensatory glucose-producing pathways that limit glucose lowering in type 2 diabetes. To define these pathways, we studied renal Glut2 knockout mice, which progressively lose Slc5a2 (encoding SGLT2) expression yet maintain normoglycemia despite marked urinary glucose loss. Metabolic profiling and isotope tracing revealed coordinated adaptations in mannose and glutamine metabolism during glycosuria. Skeletal muscle reduced glucose utilization and showed increased incorporation of mannose-derived carbon into ox

Conserved Cell Type Signatures Across the Brainstem and Spinal Cord in the Mouse Central Nervous System.

Understanding how cell types are organized across the central nervous system (CNS) is key to uncovering neural function. Here, we integrate single-nucleus Multiome (RNA+ATAC) sequencing, spatial transcriptomics, and computational analyses to map conserved cell type signatures in the adult mouse brainstem and spinal cord. We identify a shared core of neuronal and non-neuronal cell types, alongside region-specific specializations reflecting distinct functions. Spatial data reveal conserved cellular niches across the brainstem-spinal cord boundary, indicating a continuous organizational logic. Cr

ARID1A terminates gastric regeneration to prevent cancer.

Exposed constantly to environmental challenges, the stomach undergoes highly reversible cycles of regeneration and recovery. Although abnormal activation of regeneration is known to be associated with cancer, the mechanisms underlying tissue restoration remain unclear. Our single-cell gene expression and chromatin analysis defined cell state dynamics during regeneration and recovery, identifying the Brahma-related gene 1(BRG1)/BRM-associated factor (BAF) chromatin remodeling complex during recovery. Strikingly, deletion of AT-rich interaction domain 1A (Arid1a), a subunit of the BAF complex an

A distinct monocyte transcriptional state links systemic immune dysregulation to pulmonary impairment in long COVID.

The mechanisms driving immune dysregulation in long COVID disease remain elusive. Here we integrated single-cell multiome data, immunological profiling and functional assays to investigate immune alterations across multiple cohorts. A transcriptional state in circulating monocytes (LC-Mo) was enriched in individuals with mild-moderate acute infection and accompanied by persistent elevations of plasma CCL2, CXCL11 and TNF. LC-Mo showed TGFβ and WNT-β-catenin signaling and correlated with fatigue severity. Protein markers of LC-Mo were increased in individuals with pronounced fatigue or dyspnea,

IBD Prediction Is Possible, but How Far Are We from Implementing It?

Crohn's disease and ulcerative colitis, collectively known as inflammatory bowel diseases (IBDs), are chronic gastrointestinal diseases with poorly characterized pathophysiology. Recent advancements in the identification of preclinical biomarkers of IBD have shed some insight into our ability to predict or prevent these conditions. This review discusses the growing body of research on biomarkers ranging from genetics, measures of gut permeability, and microbiome signatures to circulating proteomics and metabolomics. In addition, the review will highlight the potential application of these biom

Different intestinal ecological niches drive the divergent evolution of probiotics in the gut.

Previously, we described the divergent evolution of probiotics in the gut, which potentially compromises their health-promoting effects. Here, we employed a spatiotemporal multiomic approach to explore the distribution and evolutionary trends of the probiotic Lactiplantibacillus plantarum HNU082 (Lp082) in specific-pathogen-free and monocolonized mouse models. Initially, after establishing the inherent differences in the gut microbiota between the small and large intestines, we observed that the small intestine served as the main site for Lp082 survival and colonization. Subsequently, we disco

Decoding DNA sequence-driven evolution of the human brain epigenome at cellular resolution.

DNA-based evolutionary comparisons of regulatory genomic elements enable insight into functional changes driven in cis, partially overcoming tissue inaccessibility. Here, we harnessed adult and fetal cortex single-cell ATAC-seq datasets to uncover DNA substitutions specific to the human and human-ancestral lineages within apes. We found that fetal microglia identity is evolutionarily divergent in all lineages, whereas other cell types are conserved. Using multiomic datasets, we further identified genes linked to multiple lineage-divergent gene regulatory elements and implicated biological path

Systematic dissection of pleiotropic loci and critical regulons in excitatory neurons and microglia relevant to neuropsychiatric and ocular diseases.

Advancements in single-cell multimodal techniques have greatly enhanced our understanding of disease-relevant loci identified through genome-wide association studies (GWASs). To investigate the biological connections between the eye and brain, we integrated bulk and single-cell multiomic profiles with GWAS summary statistics for eight neuropsychiatric and five ocular diseases. Our analysis uncovered five latent factors explaining 61.7% of the genetic variance across these 13 diseases, revealing diverse correlational patterns among them. We identified 45 pleiotropic loci with 91 candidate genes

The transcription factor ZNF469 regulates collagen production in liver fibrosis.

Non-alcoholic fatty liver disease (NAFLD) - characterized by excess accumulation of fat in the liver - now affects one third of the world's population. As NAFLD progresses, extracellular matrix components including collagen accumulate in the liver causing tissue fibrosis, a major determinant of disease severity and mortality. To identify transcriptional regulators of fibrosis, we computationally inferred the activity of transcription factors (TFs) relevant to fibrosis by profiling the matched transcriptomes and epigenomes of 108 human liver biopsies from a deeply-characterized cohort of patien

Sex-biased human thymic architecture guides T cell development through spatially defined niches.

Within the thymus, regulation of the cellular crosstalk directing T cell development depends on spatial interactions within specialized niches. To create a spatially defined map of tissue niches guiding human postnatal T cell development, we employed the multidimensional imaging platform co-detection by indexing (CODEX) as well as cellular indexing of transcriptomes and epitopes sequencing (CITE-seq) and assay for transposase accessible chromatin sequencing (ATAC-seq). We generated age-matched 4- to 5-month-old human postnatal thymus datasets for male and female donors, identifying significant

A microbiota-centric view of diseases of the upper gastrointestinal tract.

The distinctive anatomy and physiology of the upper gastrointestinal tract and the difficulty of obtaining samples led to the theory that it was bacteria free. However, multiomics studies are indicating otherwise. Although influenced by both oral and gastric bacteria, the resident microbial ecosystem in the oesophagus is dominated by Streptococcus. A shift from Gram-positive to Gram-negative bacteria occurs in oesophagitis and Barrett's oesophagus, and this shift might be involved in the pathogenesis of oesophageal adenocarcinoma. The gastric microenvironment is populated by microbial communit…

Effects of Allulose vs Aspartame Consumption on Postprandial Glucagon-Like Peptide-1 Profiles and Metabolic Health: Protocol for a Randomized, Crossover, Double-Blind, Placebo-Controlled Trial.

BACKGROUND: Excessive sugar consumption is a public health concern. Allulose, a low-calorie sugar with similar functional properties to sucrose, offers potential metabolic benefits. Animal and limited human studies suggest it may stimulate glucagon-like peptide-1 (GLP-1) secretion, improve glucose regulation, and support weight management. However, evidence to substantiate these effects in humans remains scarce. OBJECTIVE: The primary aim of this study, the low-calorie sweetener intervention study allulose (LisA), was to assess differences in the postprandial GLP-1 profile (primary outcome) b
