HEARTSVG: a fast and accurate method for identifying spatially variable genes in large-scale spatial transcriptomics.

Identifying spatially variable genes (SVGs) is crucial for understanding the spatiotemporal characteristics of diseases and tissue structures, posing a distinctive challenge in spatial transcriptomics research. We propose HEARTSVG, a distribution-free, test-based method for fast and accurately identifying spatially variable genes in large-scale spatial transcriptomic data. Extensive simulations demonstrate that HEARTSVG outperforms state-of-the-art methods with higher F 1 scores (average F 1 Score=0.948), improved computational efficiency, scalability, and reduced false positives (FPs).

MINTIE: identifying novel structural and splice variants in transcriptomes using RNA-seq data.

Calling fusion genes from RNA-seq data is well established, but other transcriptional variants are difficult to detect using existing approaches. To identify all types of variants in transcriptomes we developed MINTIE, an integrated pipeline for RNA-seq data. We take a reference-free approach, combining de novo assembly of transcripts with differential expression analysis to identify up-regulated novel variants in a case sample. We compare MINTIE with eight other approaches, detecting > 85% of variants while no other method is able to achieve this. We posit that MINTIE will be able to identify

B-SIDER: Computational Algorithm for the Design of Complementary β-Sheet Sequences.

The β-sheet is an element of protein secondary structure, and intra-/intermolecular β-sheet interactions play pivotal roles in biological regulatory processes including scaffolding, transporting, and oligomerization. In nature, a β-sheet formation is tightly regulated because dysregulated β-stacking often leads to severe diseases such as Alzheimer's, Parkinson's, systemic amyloidosis, or diabetes. Thus, the identification of intrinsic β-sheet-forming propensities can provide valuable insight into protein designs for the development of novel therapeutics. However, structure-based design methods

A Bayesian autoregressive three-state hidden Markov model for identifying switching monotonic regimes in microarray time course data.

When modeling time course microarray data special interest may reside in identifying time frames in which gene expression levels follow a monotonic (increasing or decreasing) trend. A trajectory may change its regime because of the reaction to treatment or of a natural developmental phase, as in our motivating example about identification of genes involved in embryo development of mice with the 22q11 deletion. To this aim we propose a new flexible Bayesian autoregressive hidden Markov model based on three latent states, corresponding to stationarity, to an increasing and to a decreasing trend.

A network-based method for predicting disease-causing genes.

A fundamental problem in human health is the inference of disease-causing genes, with important applications to diagnosis and treatment. Previous work in this direction relied on knowledge of multiple loci associated with the disease, or causal genes for similar diseases, which limited its applicability. Here we present a new approach to causal gene prediction that is based on integrating protein-protein interaction network data with gene expression data under a condition of interest. The latter are used to derive a set of disease-related genes which is assumed to be in close proximity in the

Non-linear kernel methods for genomic prediction of soybean yield and quality in multi-environment trials.

Nonlinear kernels improve the accuracy of genomic prediction while preserving the inferential framework of quantitative genetics. Improving the predictive accuracy of genomic prediction (GP) for complex genetic architectures involving non-additive effects and genotype-by-environment interactions (GEI) requires alternative approaches beyond conventional linear models such as Genomic Best Linear Unbiased Prediction (GBLUP). In this study, we evaluated grain yield, protein content, and oil content in the SoyNAM population, comprising 1,379 genotypes evaluated across six environments, to compare f

Artificial neural network modeling and optimization of an electrochemical biosensor for plasma miR-155-based breast cancer detection.

MicroRNA-155 (miR-155) is a clinically important biomarker involved in cancer progression, immune regulation, and inflammatory diseases, highlighting the need for sensitive and reliable detection methods. Conventional biosensor fabrication often relies on labor-intensive trial-and-error optimization, which delays the development of practical diagnostic tools. In contrast to most previous studies that focus on predicting analyte concentration from biosensor signals, this work develops a data-driven framework for modeling the nonlinear relationships between fabrication parameters and biosensor o

Improving multi-trait genomic prediction using synthetic traits from hyperspectral data based on co-heritability.

Synthetic traits, wavelength ratios selected by co-heritability, raised multi-trait genomic predictive ability for leaf nitrogen and specific leaf area in sorghum by up to 17% over single-trait models. Genomic prediction (GP) is an essential tool in plant breeding as it can accelerate cultivar development by predicting the performance of unphenotyped lines. When using single-trait GP models, the precision of prediction is constrained by the heritability of the target trait. Multi-trait genomic prediction can be used to improve accuracy but requires identifying secondary traits with high herita

Evaluation of phenolic profile and multi-biological activities of Lepista glaucocana extracts optimized by ANN-GA and RSM models.

In this study, extraction parameters were optimized using Response Surface Methodology (RSM) and Artificial Neural Network-Genetic Algorithm (ANN-GA) approaches to determine the highest levels of biological activities of Lepista glaucocana (Bres.) Singer. Optimization parameters included temperature, time, and ethanol/water ratio. Subsequently, antioxidant, anticholinesterase, and antiproliferative activities, as well as phenolic contents, of the extracts produced under optimum conditions were determined. The results showed that the ANN-GA optimized extract exhibited significantly higher total

Vacuolated Marrow Cytopenias from Copper Deficiency to UBA1-Mutant VEXAS: Molecular Landscape, Systematic Review, and Cost-Efficient Diagnostic Algorithm.

Although cytoplasmic vacuoles are instantly recognizable on bone marrow smears, their etiologic significance remains a diagnostic dilemma in everyday practice. We conducted a PRISMA (Preferred Reporting Items for Systematic reviews and Meta-Analyses) aligned systematic review with narrative synthesis registered in PROSPERO and refrained from meta-analysis owing to high between-study heterogeneity (I2 > 80%). Across 22 studies, we identified 818 unique adults with vacuolated marrow cytopenias. A stepwise diagnostic algorithm-serum copper/ceruloplasmin followed, when non-diagnostic, by UBA1 hots

Reconstructing tumor clonal heterogeneity and evolutionary relationships based on tumor DNA sequencing data.

The heterogeneity of tumor clones drives the selection and evolution of distinct tumor cell populations, resulting in an intricate and dynamic tumor evolution process. While tumor bulk DNA sequencing helps elucidate intratumor heterogeneity, challenges such as the misidentification of mutation multiplicity due to copy number variations and uncertainties in the reconstruction process hinder the accurate inference of tumor evolution. In this study, we introduce a novel approach, REconstructing Tumor Clonal Heterogeneity and Evolutionary Relationships (RETCHER), which characterizes more realistic

A novel cell-type deconvolution algorithm reveals substantial contamination by immune cells in saliva, buccal and cervix.

AIM: An outstanding challenge in epigenome studies is the estimation of cell-type proportions in complex epithelial tissues. MATERIALS & METHODS: Here, we construct and validate a DNA methylation reference and algorithm for complex tissues that contain epithelial, immune and nonimmune stromal cells. RESULTS: Using this reference, we show that easily accessible tissues such as saliva, buccal and cervix exhibit substantial variation in immune cell (IC) contamination. We further validate our reference in the context of oral cancer, where it correctly predicts an increased IC infiltration in can

Depression with psychotic features is influenced by the polymorphism of the serotonin transporter gene.

INTRODUCTION: Current diagnostic classifications regard psychotic symptoms during depressive episodes as indicators of depression severity. However, growing evidence suggests that depression with psychotic symptoms (MDP) may represent a distinct subtype of depression. In the course of the search for discriminating factors we tested the hypothesis that the serotonin transporter gene (5-HTTLPR) may interact with the manifestation of psychotic symptoms in acute depression. METHODS: 112 inpatients (61 female) with a depressive episode (16 bipolar, 86 unipolar) at admission were genotyped for 5-HT

Multilocus sequence typing and phylogenetic analysis of Propionibacterium acnes.

Propionibacterium acnes is a commensal of human skin but is also implicated in the pathogenesis of acne vulgaris, in biofilm-associated infections of medical devices and endophthalmitis, and in infections of bone and dental root canals. Recent studies associate P. acnes with prostate cancer. As the species includes evolutionary lineages with distinct association with health and disease, there is a need for a high-resolution typing scheme. Recently, two multilocus sequence typing (MLST) schemes were reported, one based on nine and one based on seven housekeeping genes. In the present study, the

Distribution of the lactase persistence-associated variant alleles -13910* T and -13915* G among the people of Oman and Yemen.

The high prevalence of lactase persistence (LP) among the people of Saudi Arabia is associated with the -13915(*)G variant allele upstream of the lactase gene (LCT). We, therefore, examined the frequency of the commonly known LP associated SNPs among randomly collected samples from Omani and Yemeni adult populations and obtained further data on the distribution of the two most common LP-associated variants, -13910(*)T and -13915T(*)G, in the Arabian Peninsula. The DNA fragment containing all the reported LP- associated SNPs was amplified and genotyped. The frequency of the -13915(*)G allele wa

Detection of prognostically relevant genetic abnormalities in childhood B-cell precursor acute lymphoblastic leukaemia: recommendations from the Biology and Diagnosis Committee of the International Berlin-Frankfürt-Münster study group.

Treatment of childhood acute lymphoblastic leukaemia (ALL) has improved considerably in recent years. A contributing factor has been the improved stratification for treatment according to a number of factors, including genetic determinants of outcome. Here we review the current diagnostic criteria of genetic abnormalities in precursor B-ALL (BCP-ALL), including the relevant technical approaches and the application of the most appropriate methods for the detection of each abnormality. The abnormalities with the most significant impact for treatment and management of BCP-ALL are t(9;22)(q34;q11)

Identification of degenerate motifs using position restricted selection and hybrid ranking combination.

The identification of regulatory elements recognized by transcription factors and chromatin remodeling factors is essential to studying the regulation of gene expression. When no auxiliary data, such as orthologous sequences or expression profiles, are used, the accuracy of most tools for motif discovery is strongly influenced by the motif degeneracy and the lengths of sequence. Since suitable auxiliary data may not always be available, more work must be conducted to enhance tool performance to identify transcription elements in the metazoan. A non-alignment-based algorithm, MotifSeeker, is pr
