Toward a systematic conflict resolution framework for ontologies.

BACKGROUND: The ontology authoring step in ontology development involves having to make choices about what subject domain knowledge to include. This may concern sorting out ontological differences and making choices between conflicting axioms due to limitations in the logic or the subject domain semantics. Examples are dealing with different foundational ontologies in ontology alignment and OWL 2 DL's transitive object property versus a qualified cardinality constraint. Such conflicts have to be resolved somehow. However, only isolated and fragmented guidance for doing so is available, which t

Prediction of the mechanisms of action of Shenkang in chronic kidney disease: A network pharmacology study and experimental validation.

ETHNOPHARMACOLOGICAL RELEVANCE: Traditional Chinese medicine provides a unique curative treatment of complex chronic diseases, including chronic kidney disease (CKD), which is not effectively treated with the current therapies. The pharmacological mechanisms of Shenkang (SK), a herbal medicine containing rhubarb (Rheum palmatum L. or R. tanguticum Maxim. ex Balf.), red sage (Salvia miltiorrhiza Bunge), safflower (Carthamus tinctorius L.), and astragalus (Astragalus mongholicus Bunge), widely used to treat CKD in China, are still unclear. AIM OF THE STUDY: In this study, the comprehensive appr

Availability of Receptors for Advanced Glycation End-Products (RAGE) Influences Differential Transcriptome Expression in Lungs from Mice Exposed to Chronic Secondhand Smoke (SHS).

The receptor for advanced glycation end-products (RAGE) has a central function in orchestrating inflammatory responses in multiple disease states including chronic obstructive pulmonary disease (COPD). RAGE is a transmembrane pattern recognition receptor with particular interest in lung disease due to its naturally abundant pulmonary expression. Our previous research demonstrated an inflammatory role for RAGE following acute exposure to secondhand smoke (SHS). However, chronic inflammatory mechanisms associated with RAGE remain ambiguous. In this study, we assessed transcriptional outcomes in

Identification of a Potentially Functional circRNA-miRNA-mRNA Regulatory Network in Melanocytes for Investigating Pathogenesis of Vitiligo.

CircRNAs have been reported to play essential roles in regulating immunity and inflammation, which may be an important regulatory factor in the development of vitiligo. However, the expression profile of circRNAs and their potential biological functions in vitiligo have not been reported so far. In our study we found there are 64 dysregulated circRNAs and 14 dysregulated miRNAs in the patients with vitiligo. Through the correlation analysis, we obtained 12 dysregulated circRNAs and 5 dysregulated miRNAs, forming 48 relationships in the circRNA-miRNA-mRNA regulatory network. Gene Ontology analy

Identification and analysis of differentially expressed microRNAs in rainbow trout (Oncorhynchus mykiss) responding to infectious hematopoietic necrosis virus infection.

MicroRNAs (miRNAs) are a class of regulators essential for numerous biological processes. Infectious hematopoietic necrosis virus (IHNV) is one of the most important viral pathogens in salmon and trout. In this study, the miRNA expression profiles of rainbow trout upon IHNV infection were explored. In total, 392 known miRNAs and 936 novel miRNAs were identified. Twelve known and 13 novel miRNAs were differentially expressed between infected and uninfected fish. Gene Ontology and Kyoto Encyclopedia of Genes and Genomes analyses revealed that certain miRNA target genes were associated with biolo

A Coordinated Mitochondrial Genome Expression Program Marks a Differentiated Neural-Lineage and Synaptic Transcriptional State in Lower-Grade Glioma.

Mitochondria regulate cellular metabolism, signaling, and cell fate, yet the biological significance of coordinated mitochondrial genome transcription in lower-grade glioma (LGG) remains unclear. We integrated transcriptomic and clinical data from the TCGA and CGGA cohorts to investigate expression of the 13 mitochondrial DNA-encoded protein-coding genes (mtPCGs). Elevated expression of all mtPCGs was consistently associated with favorable molecular subtypes and prolonged overall survival (OS). Transcriptome-wide correlation and Gene Ontology analyses revealed a coordinated program enriched fo

Novel genome sequences and evolutionary dynamics of the North American anopheline species Anopheles freeborni, Anopheles crucians, Anopheles quadrimaculatus, and Anopheles albimanus.

Anopheles mosquitoes are the principal vectors for malaria and lymphatic filariasis, and evidence for arboviral transmission under laboratory and natural contexts has been demonstrated. Vector management approaches require an understanding of the ecological, epidemiological, and biological contexts of the species in question, and increased interest in gene drive systems for vector control applications has resulted in an increased need for genome assemblies from understudied mosquito vector species. In this study, we present novel genome assemblies for Anopheles crucians, Anopheles freeborni, A

One-step preparation of boronic acid-rich hydrothermal spheres for N-glycopeptide analysis from preeclampsia serum.

In this study, we developed a green, one-step hydrothermal carbonization (HTC) method that used water as the sole solvent to create boronic acid group-rich carbonaceous spheres (BCS). When the abundant boronic acid groups on the carbonaceous spheres react with the hydroxyl groups on the glycans in an alkaline environment, the glycopeptides are specifically captured. The results showed that BCS had excellent detection limits (0.1 fmol μL-1), selectivity (1 : 1000), and stability (10 cycles). In addition, the BCS also demonstrated excellent glycopeptide enrichment capabilities in complex biologi

Microarray demonstrates different gene expression profiling signatures between Waldenström macroglobulinemia and IgM monoclonal gammopathy of undetermined significance.

Waldenström macroglobulinemia (WM) (symptomatic and indolent) and immunoglobulin M (IgM) monoclonal gammopathy of undetermined significance (IgMMGUS) can be identified based on the bone marrow (BM) infiltration and the existence of symptoms. The purpose of this study was to investigate the biological and genetic characteristics of both disorders comparing the molecular signature of WM versus IgMMGUS using microarray analysis. We investigated BM CD19(+) cells isolated from 21 WM patients and 10 IgMMGUS cases, and CD138(+) BM cells isolated from all of the WM patients and 4 of the IgMMGUS cases.

Disparities in Gallbladder Cancer: Epidemiology, Molecular Mechanisms, and Clinical Implications.

Gallbladder cancer (GBC) is a rare yet highly aggressive malignancy and remains the most prevalent cancer of the biliary tract. The pathogenesis is multifactorial, involving chronic inflammation, gallstone disease, genetic predisposition, and environmental and lifestyle determinants. Notably, GBC exhibits pronounced disparities across multiple dimensions, including sex, geography, ethnicity, and others which altogether shape disease incidence and outcomes. Using protein-protein interaction and gene ontology analyses, we identify candidate molecular pathways and genes implicated in GBC pathogen

Dysregulation in Multiple Transcriptomic Endometrial Pathways Is Associated with Recurrent Implantation Failure and Recurrent Early Pregnancy Loss.

Overlapping disease aetiologies associated with multiple altered biological processes have been identified that change the endometrial function leading to recurrent implantation failure (RIF) and recurrent early pregnancy loss (REPL). We aimed to provide a detailed insight into the nature of the biological malfunction and related pathways of differentially expressed genes in RIF and REPL. Endometrial biopsies were obtained from 9 women experiencing RIF, REPL and control groups. Affymetrix microarray analysis was performed to measure the gene expression level of the endometrial biopsies. Unsupe

A genetic features and gene interaction study for identifying the genes that cause hereditary spherocytosis.

OBJECTIVE: Hereditary spherocytosis (HS) is a hemolytic disorder characterized by the presence of spherical-shaped red blood cells on the peripheral blood smear. Non-dominant HS cases are due to de novo mutations of the type associated with dominant inheritance or recessive genes. This study is aimed to identify HS-related biological mechanisms and predicting HS candidate genes. METHODS: We searched the known HS-related genes from the public databases. By analyzing the gene ontology (GO) and biological pathway of these genes, we extracted the optimal features to encode HS genes. Based on them

Proteomic profiling of over 13,000 proteins across ten mouse tissues using multi-dimensional peptide pre-fractionation.

Proteome-wide abundance profiling across tissues can provide insight into the biological mechanisms underlying tissue-specific function, as well as potential related dysfunction and amelioration thereof. Here, we use sample multiplexing to profile the proteomes of ten diverse mouse tissues using quantitative mass spectrometry-based sample multiplexing. Our optimized workflow, incorporating two-dimensional peptide pre-fractionation (which included both basic pH reversed-phase and strong ion exchange chromatography) enabled the quantification of over 13,000 proteins across brain, brown fat, hear

Investigation of the Effect of Curcumin on Protein Targets in NAFLD Using Bioinformatic Analysis.

BACKGROUND: Non-alcoholic fatty liver disease (NAFLD) is a prevalent metabolic disorder. Defects in function/expression of genes/proteins are critical in initiation/progression of NAFLD. Natural products may modulate these genes/proteins. Curcumin improves steatosis, inflammation, and fibrosis progression. Here, bioinformatic tools, gene−drug and gene-disease databases were utilized to explore targets, interactions, and pathways through which curcumin could impact NAFLD. METHODS: Significant curcumin−protein interaction was identified (high-confidence:0.7) in the STITCH database. Identified pr
