MetaCancerDB: a database of site-specific RNA-miRNA correlations in cancer metastasis.

Cancer metastasis involves complex molecular mechanisms that cannot be fully explained by individual gene expression profiles. Previous studies have shown that correlations between RNA and miRNA expression can capture metastatic behaviour more effectively than expression of individual genes. However, no publicly available databases provide systematic analysis of RNA-miRNA correlations specific to cancer metastasis. We developed an efficient computational method to identify differential correlations between miRNAs and RNAs that are specific to individual tumour samples. Using data from The Canc

Protein-protein networks construction and their relevance measurement based on multi-epitope-ligand-kartographie and gene ontology data of T-cell surface proteins for polymyositis.

Polymyositis is an inflammatory myopathy characterized by muscle invasion of T-cells penetrating the basal lamina and displacing the plasma membrane of normal muscle fibers. In order to understand the different adhesive mechanisms at the T-cell surface, Schubert randomly selected 19 proteins expressed at the T-cell surface and studied them using MELK technique [4], among which 15 proteins are picked up for further study by us. Two types of functional similarity networks are constructed for these proteins. The first type is MELK similarity network, which is constructed based on their MELK data

A comprehensive database for biological data derived from sewage in five European cities.

Sewage metagenomics is a powerful tool for proactive pathogen surveillance and understanding microbial community dynamics. To support such efforts, we present a highly curated and accessible longitudinal dataset of 239 sewage samples collected from five European cities. The dataset, processed through metagenomic sequencing, includes rich analytical outputs such as taxonomic profiles, identified antimicrobial resistance genes, assembled contigs with annotated origins, metagenome-assembled genomes with functional gene annotations, and metadata. Given the computational intensity and time required

Bioinformatic Analysis of the Potential Common Pathogenic Mechanisms for Psoriasis and Metabolic Syndrome.

The pathogeneses of psoriasis and metabolic syndrome are closely related; however, the underlying biological mechanisms are yet to be clarified. A psoriasis training set was downloaded from the Gene Expression Omnibus database and analyzed to identify the differentially expressed genes (|logFC|> 1 and adjust P < 0.05). Differentially expressed genes for metabolic syndrome were obtained from the GeneCards, Online Mendelian Inheritance in Man, and DisGeNET databases, and crosstalk genes were obtained for multiple enrichment analysis after identifying the disease intersection. Characteristic cros

Unraveling snake venom complexity with 'omics' approaches: challenges and perspectives.

The study of snake venom proteomes (venomics) has been experiencing a burst of reports, however the comprehensive knowledge of the dynamic range of proteins present within a single venom, the set of post-translational modifications (PTMs) as well as the lack of a comprehensive database related to venom proteins are among the main challenges in venomics research. The phenotypic plasticity in snake venom proteomes together with their inherent toxin proteoform diversity, points out to the use of integrative analysis in order to better understand their actual complexity. In this regard, such a sys

FASTA-Fetcher: A Multicolumn Tool for Bulk Retrieval of NCBI Sequences in Plant-Biotic Stress Research.

Timely and accurate detection of plant pathogens is critical for sustainable agriculture and forestry. Molecular methods enable unequivocal pathogen identification, especially when traditional diagnostics fall short, allowing timely and effective interventions. However, they rely on the large-scale retrieval of nucleotide sequences for robust phylogenetic analyses. Batch downloading from NCBI, however, remains a barrier for users without programming expertise. To address this challenge, in this chapter, we describe FASTA-Fetcher, a free, cross-platform, GUI-based application that automates lar

HumanTestisDB: A Comprehensive Atlas of Testicular Transcriptomes and Cellular Interactions.

Advances in single-cell technology have enabled the detailed mapping of testicular cell transcriptomes, which is essential for understanding spermatogenesis. However, the fragmented nature of age-specific data from various literature sources has hindered comprehensive analysis. To overcome this, the Human Testis Database (HumanTestisDB) was developed, consolidating multiple human testicular sequencing datasets to address this limitation. Through extensive investigation, 38 unique cell types were identified, providing a detailed perspective on cellular variety. Furthermore, the database systema

LINgroups as a Robust Principled Approach to Compare and Integrate Multiple Bacterial Taxonomies.

As a central organizing principle of biology, bacteria and archaea are classified into a hierarchical structure across taxonomic ranks from kingdom to subspecies. Traditionally, this organization was based on observable characteristics of form and chemistry but recently, bacterial taxonomy has been robustly quantified using comparisons of sequenced genomes, as exemplified in the Genome Taxonomy Database (GTDB). Such genome-based taxonomies resolve genomes down to genera and species and are useful in many contexts yet lack the flexibility and resolution of a fine-grained approach. The Life Iden

A Network Pharmacology Approach for Uncovering the Mechanism of 'Kouchuangling' in Radiation-induced Oral Mucositis Treatment.

BACKGROUND: Radiation-induced oral mucositis (RIOM) is an intractable inflammatory disease whose pathogenesis needs to be clarified. "Kouchuangling" (KCL), a traditional Chinese medicine formula, is composed of Lonicerae Japonicae Flos, Radix Paeoniae Rubra, and Radix Sanguisorbae. Although all of them are Chinese folk medicines which have long been utilized for ameliorating inflammation, the mechanism of KCL to RIOM remains unclear. PURPOSE: To predict the active ingredients of KCL and identify the mechanism of KCL on RIOM. MATERIALS AND METHODS: We identified the chemical ingredients in KC

Throat and voice problems in Ehlers-Danlos syndromes and hypermobility spectrum disorders.

A small number of case reports and observational studies describe chronic nasal congestion, upper airway obstruction, dysphonia, vocal cord abnormalities, and swallowing abnormalities in the Ehlers-Danlos syndromes. Little is known of the causes and therefore treatments of these, yet they are not uncommon findings in persons with hypermobility-related conditions presenting in the healthcare setting. We have a specialist multidisciplinary ear, nose, and throat and speech therapy practice with accumulating observational and empirical experience of managing these conditions, which include altered

Developmental origins and transgenerational inheritance of polycystic ovary syndrome.

BACKGROUND: There has been increasing awareness that polycystic ovary syndrome (PCOS) phenotypes may represent a mismatch between ancient genetically programmed metabolic and reproductive survival mechanisms and modern lifestyle practices. In-utero developmental programming of metabolic and endocrine pathways may play an important role in activating gene variants that predispose the offspring to develop PCOS when exposed to specific postnatal conditions. Postnatal exposure to lifestyle factors such as poor-quality diet and endocrine disrupting chemicals may modulate epigenetically programmed p
