Establishing a coherent mapping of the relationships among all known proteins is crucial for elucidating processes of protein emergence and evolution. Yet the capacity to fully capture relationships of protein similarity is complicated by the nonstraightforward interplay between sequence and structure; indeed, proteins with unrelated sequences can adopt similar structures, and, conversely, proteins with similar or identical sequences can manifest radically different structures. Here, we introduce Contrastive Learning Sequence-Structure (CLSS), a contrastive protein language model (PLM) trained

Post-translational modifications (PTM) are the covalent modifications of proteins after their biosynthesis. PTMs change the structure and functions of proteins, which eventually regulate various biological processes that are closely related to the onset and development of diseases. Hundreds of different forms of PTMs have been discovered so far and mass spectrometry (MS) has become one of the most important tools to analyze PTMs. With the development of new methods in sample preparation, advances in MS instrumentation, and inventions of new bioinformatic tools, MS-based methods can identify mo

Protein phosphorylation is a critical posttranslational modification involved in cell signaling and metabolic regulation, and phosphorylation dysregulation is closely associated with various diseases. However, studies on phosphorylation site-disease associations remain scarce, and existing methods often fail to fully leverage complementary information across heterogeneous data sources, resulting in suboptimal predictive performance. We present CMV-GLA (Contrastive Multi-View Graph Layer Attention Network), a novel framework integrating protein sequences, disease semantics, and known associatio

Vitiligo is an idiopathic disorder characterized by depigmented patches on the skin due to progressive loss of melanocytes. Several genetic, immunological, and pathophysiological investigations have established vitiligo as a polygenetic disorder with multifactorial etiology. However, no definite model explaining the interplay between these causative factors has been established hitherto. Therefore, we studied the disorder at the system level to identify the key proteins involved by exploring their molecular connectivity in terms of topological parameters. The existing research data helped us i

The crystal structure of HldC from B. pseudomallei (BpHldC), the fourth enzyme of the heptose biosynthesis pathway, has been determined. BpHldC converts ATP and d-glycero-β-d-manno-heptose-1-phosphate into ADP-d-glycero-β-d-manno-heptose and pyrophosphate. The crystal structure of BpHldC belongs to the nucleotidyltransferase α/β phosphodiesterase superfamily sharing a common Rossmann-like α/β fold with a conserved T/HXGH sequence motif. The invariant catalytic key residues of BpHldC indicate that the core catalytic mechanism of BpHldC may be similar to that of other closest homologues. Intrigu

Carbohydrate-active enzymes (CAZymes) are central to carbohydrate metabolism, yet their functional annotation is typically restricted to catalytic CAZy domains, overlooking the broader multidomain architectures in which these domains operate. Here, I present GeneHunt2, a scalable framework for multidomain annotation of CAZymes that integrates curated HMM profiles from dbCAN and Pfam into a unified, deduplicated database, enabling systematic identification of both CAZy and non-CAZy domains. After confirming the robust recovery of CAZy domain assignments using GeneHunt2, I investigated the detai

The aim of our structures for eventual clinical application is to be relevant. Regulation of pharmaceutical lead compounds, however, does not yet involve the need for patient-relevant macromolecular structures determined at 37°C, as it is not yet known whether crystal growth and diffraction at 37°C versus standard cryo-condition practices will reveal significant binding variations applicable for drug development or, in the case of extremophiles, provide insight into their function. However, for select examples in the literature interesting changes occurred, and support the initiative that data

A B-cell epitope is a group of residues on the surface of an antigen that stimulates humoral immune responses. Identifying B-cell epitopes is important for effective vaccine design. Predicting epitopes by experimental methods is expensive in terms of time, cost and effort; therefore, computational methods that have a low cost and high speed are widely used to predict B-cell epitopes. Recently, epitope prediction based on random peptide library screening has been viewed as a promising method. Some novel software and web-based servers have been proposed that have succeeded in some test cases. He

BACKGROUND: In November 2007 a study published in Nature Medicine proposed a simple test based on the abundance of 18 proteins in blood to predict the onset of clinical symptoms of Alzheimer's Disease (AD) two to six years before these symptoms manifest. Later, another study, published in PLoS ONE, showed that only five proteins (IL-1, IL-3, EGF, TNF- and G-CSF) have overall better prediction accuracy. These classifiers are based on the abundance of 120 proteins. Such values were standardised by a Z-score transformation, which means that their values are relative to the average of all others.

The number and importance of intrinsically disordered proteins (IUP), known to be involved in various human disorders, are growing rapidly. To test for the generalized implications of intrinsic disorders in proteins involved in Neurodegenerative diseases, disorder prediction tools have been applied to three datasets comprising of proteins involved in Huntington Disease (HD), Parkinson's disease (PD), Alzheimer's disease (AD). Results show, in general, proteins in disease datasets possess significantly enhanced intrinsic unstructuredness. Most of these disordered proteins in the disease dataset

Crocuta crocuta, the spotted hyena, is unusual among the four remaining hyena species for its adaptation to hunting in preference to scavenging. Individual hyenas alternate between highly social life in matriarchal clans and solo hunting. Until 2020, the molecular biology of this species was hindered by the lack of genome data, but within three years, three draft genomes had been advanced for this species (2020-Yang, 2022-Shao, and 2023-DNA Zoo). This project generated both RNA-Seq (NCBI PRJNA658551) and proteomics data for animals from Kruger National Park in South Africa (ProteomeXchange PXD

Mass spectrometry proteomics data are typically evaluated against publicly available annotated sequences, but the proteogenomics approach is a useful alternative. A single genome is commonly utilized in custom proteomic and proteogenomic data analysis. We pose the question of whether utilizing numerous different genome assemblies in a search database would be beneficial. We reanalyzed raw data from the exoprotein fraction of four reference Enterobacterial Repetitive Intergenic Consensus (ERIC) I-IV genotypes of the honey bee bacterial pathogen Paenibacillus larvae and evaluated them against th

Androgen receptor (AR) is a ligand-activated transcription factor that is the main target for treatment of non-organ-confined prostate cancer (CaP). Failure of life-prolonging AR-targeting androgen deprivation therapy is due to flexibility in steroidogenic pathways that control intracrine androgen levels and variability in the AR transcriptional output. Androgen biosynthesis enzymes, androgen transporters and AR-associated coregulators are attractive novel CaP treatment targets. These proteins, however, are characterized by multiple transcript variants and isoforms, are subject to genomic alte

Urine has evolved as one of the most important biofluids in clinical proteomics due to its noninvasive sampling and its stability. Yet, it is used in clinical diagnostics of several disorders by detecting changes in its components including urinary protein/polypeptide profile. Despite the fact that majority of proteins detected in urine are primarily originated from the urogenital (UG) tract, determining its precise source within the UG tract remains elusive. In this article, we performed a comprehensive analysis of ureter proteome to assemble the first unbiased ureter dataset. Next, we compar

The Reactome Knowledgebase (https://reactome.org) provides molecular details of signal transduction, transport, DNA replication, metabolism and other cellular processes as an ordered network of molecular transformations in a single consistent data model, an extended version of a classic metabolic map. Reactome functions both as an archive of biological processes and as a tool for discovering functional relationships in data such as gene expression profiles or somatic mutation catalogs from tumor cells. To extend our ability to annotate human disease processes, we have implemented a new drug cl

Prostate cancer (PCa) is the most prevalent malignancy among men with a rising mortality rate. Androgen deprivation therapy (ADT) effectively treats PCa. However, patients inevitably progress to castration-resistant prostate cancer (CRPC). There are still no effect methods for treating CRPC. The underlying mechanisms driving CRPC remain unclear. Methyl-CpG binding domain protein 3 (MBD3), a key member of the methyl-CpG binding protein family, exhibits high expression in lots of cancers. Here, we tried to find the mechanism of MBD3 in causing CRPC. We collected RNA-sequence data of PCa patients

Protein glycosylation plays a crucial role in cellular function, protein stability, and disease mechanisms, making the accurate annotation and integration of glycobiology data essential for biological research. However, the inherent complexity of glycosylation and the heterogeneity of glycans present significant challenges for data integration, annotation, and accessibility across biological databases. In this paper, we explore the protein glycosylation information present in GlyGen, a glycoscience knowledgebase, Universal Protein Resource Knowledgebase (UniProtKB), a proteomics knowledgebase,

Disordered flexible linkers (DFLs) are functional elements found within intrinsically disordered regions that carry out key functions by connecting domains and/or short linear motifs. Understanding the features of DFLs is limited by the lack of comprehensive datasets and accurate predictive models. In this study, we propose a classification for DFLs that includes linkers joining two domains (DLD), a domain and a motif or two short linear motifs. We developed a workflow that allows the systematic identification of DLD-type linkers from protein structures and created a comprehensive dataset know

Accurately predicting mutation-induced protein stability changes remains a central challenge in structural bioinformatics. Existing methods exhibit a strong bias toward destabilizing mutations, leading to limited performance for stabilizing mutations and constraining their utility in protein engineering. Here, we address this limitation through two complementary strategies: balanced dataset construction and integrative modeling. To mitigate the severe class imbalance in current stability datasets, we constructed undersampling-based balanced datasets and further evaluated reverse-mutation augme
