Breeding semi-dwarf cultivars has long been a major objective for wheat improvement due to the inseparable association between plant height (PH) and grain yield. Although the utilization of Rht-B1b and Rht-D1b genes successfully achieved semi-dwarfism in the 1960s, these genes were associated with undesirable traits. The current wheat breeding urgently requires continuously exploring PH-controlling genes and their regulatory mechanisms, which will expand the genetic diversity of the PH gene pool to achieve precise PH regulation while maintaining or even increasing the grain yield potential. BACKGROUND: MicroRNAs (miRNAs) play essential regulatory roles in magnesium (Mg) imbalance by targeting key defense genes for cleavage or translational repression. miRNA targets in response to Mg deficiency and toxicity remain uncharacterized in mulberry (Morus alba) in Mg-induced stress. We, for the first time, investigated Mg-stress-responsive miRNAs and their targets in mulberry leaves using transcriptome-wide sequencing to identify miRNAs putatively involved in Mg-stress tolerance. In this study, Mg (MgSO4) treatment applied in six concentration ranging from 0 mM/L (T0) as Mg deficiency, 1

Flavonoids are an important class of secondary metabolites widely found in plants, contributing to plant growth and development and having prominent applications in food and medicine. The biosynthesis of flavonoids has long been the focus of intense research in plant biology. Flavonoids are derived from the phenylpropanoid metabolic pathway, and have a basic structure that comprises a C15 benzene ring structure of C6-C3-C6. Over recent decades, a considerable number of studies have been directed at elucidating the mechanisms involved in flavonoid biosynthesis in plants. In this review, we syst

The escalating demand for hull-less Cucurbita moschata seeds, driven by a thorough comprehensive understanding of their functional properties and the global trade in pumpkin seeds, emphasizes the necessity to expedite the breeding of hull-less varieties to satisfy market requirements. Existing knowledge regarding hull-less seeds in pumpkins primarily stems from studies on C. pepo, where the lignin pathway is considered a significant factor; however, its significance in C. moschata remains unexplored. This study aims to investigate anatomical, compositional, and gene expression alterations in t

A seed marks the transition between two developmental states; a plant is an embryo during seed formation, whereas it is a seedling after emergence from the seed. Two factors have been identified in Arabidopsis that play a role in establishment of repression of the embryonic state: PKL (PICKLE), which codes for a putative CHD3 chromatin remodeling factor, and gibberellin (GA), a plant growth regulator. Previous observations have also suggested that PKL mediates some aspects of GA responsiveness in the adult plant. To investigate possible mechanisms by which PKL and GA might act to repress the e

The common vetch (Vicia sativa L.) seed is an ideal plant-based protein food for humans, but its edible value is mainly limited by the presence of cyanogenic glycosides that hydrolyze to produce toxic hydrogen cyanide (HCN), and the genes that regulate HCN synthesis in common vetch are unknown. In this study, seeds from common vetch at 5, 10, 15, 20, 25, 30, and 35 days after anthesis were sampled, and the seven stages were further divided into five developmental stages, S1, S2, S3, S4, and S5, based on morphological and transcriptome analyses. A total of 16,403 differentially expressed genes

In plant roots, the diversity of tissues along the radial axis and of developmental stages along the longitudinal axis implies a highly dynamic and heterogeneous gene expression. Many master regulators of gene expression exhibit distinctive temporal expression patterns or are restricted to specific cell types, making whole-root molecular analyses insufficient to resolve their roles in developmental and physiological processes. Here, we report a protocol for fluorescence-activated cell sorting (FACS)-coupled RNA sequencing to analyze, reconstruct, and ultimately dissect the gene regulatory netw

Plant embryogenesis is a critical process characterized by extensive cellular differentiation and morphogenesis, regulated by complex epigenetic mechanisms. However, dynamic changes of DNA methylation during Arabidopsis early embryo development remain to be elucidated. In this study, Arabidopsis hybrid embryos from 2/4-cell to globular stage were subject to bisulfite sequencing and RNA-seq analysis. Our results revealed a local remodeling of DNA methylation during early embryogenesis, represented by a remarkable gain of CHH methylation and the progressive loss of CHG methylation. Genes with di

Essential to the function of shoot meristems in plants to act as sites of continuous organ and tissue formation is the ability of cells within the meristem to remain undifferentiated and proliferate indefinitely. These are characteristics of the stem cells within meristems that are critical for their growth properties. Stem cells are found in tight association with the stem cell niche-those cells that signal to maintain stem cells. Shoot meristems are unique among stem cell systems in that the stem cell niche is a constantly changing population of recent daughter stem cells. Recent progress fr

Ningnanmycin (NNM) belongs to microbial pesticides that display comprehensive antiviral activity against plant viruses. NNM treatment has been shown to efficiently delay or suppress the disease symptoms caused by tobacco mosaic virus (TMV) infection in local-inoculated or systemic-uninoculated tobacco leaves, respectively. However, the underlying molecular mechanism of NNM-mediated antiviral activity remains to be further elucidated. In this study, 414 differentially expressed genes (DEGs), including 383 which were up-regulated and 31 down-regulated, caused by NNM treatment in TMV-infected BY-

BACKGROUND: Methyl jasmonate (MeJA) plays a key role in enhancing plant resistance to a wide range of diseases. However, the specific defense responses it induced and the underlying molecular mechanisms remain incompletely understood in many plant-pathogen systems. This study aimed to determine whether exogenous MeJA enhances resistance to leaf spot disease caused by Alternaria tenuissima in peony (Paeonia lactiflora) and to elucidate the associated molecular and biochemical mechanisms through integrated transcriptomic and biochemical analyses.
RESULTS: Compared with the control (CK), pretrea

Plant development and stress responses are coordinated through phytohormone-mediated gene networks, yet resolving their spatiotemporal crosstalk remains challenging. Here, we generate a single-nucleus transcriptomic atlas of Arabidopsis seedlings, capturing early (0.5 h, 3 h) responses to 9 hormones across ~500,000 nuclei, including auxin, cytokinin, ABA, gibberellin, strigolactone, brassinosteroid, ethylene, JA, and SA. Within this window, most hormones showed rapid and cell-type-specific responses, whereas JA, SA, ABA showed more sustained and convergent responses by 3 h. Co-directional tran

Lithium (Li) toxicity in plants is, at a minimum, a function of Li(+) concentration, exposure time, species and growth conditions. Most plant studies with Li(+) focus on short-term acute exposures. This study examines short- and long-term effects of Li(+) exposure in Arabidopsis with Li(+) uptake studies and measured shoot mRNA transcript abundance levels in treated and control plants. Stress, pathogen-response and arabinogalactan protein genes were typically more up-regulated in older (chronic, low level) Li(+)-treatment plants and in the much younger plants from acute high-level exposures. The MYB transcription factor (TF) family is one of the largest families in plants and performs highly diverse regulatory functions, particularly in relation to pathogen/pest resistance, nutrient/noxious substance absorption, drought/salt resistance, trichome growth, stamen development, leaf senescence, and flavonoid/terpenoid biosynthesis. Owing to their vital role in various biological regulatory processes, the mechanisms of MYB TFs have been extensively studied. Notably, MYB TFs not only directly regulate targets, such as phytohormones, reactive oxygen species signaling and secondary cell wa

Salicylic acid (SA) is an important phytohormone, well-known for its regulatory role in shaping plant immune responses. In recent years, significant progress has been made in unravelling the molecular mechanisms underlying SA biosynthesis, perception, and downstream signalling cascades. Through the concerted efforts employing genetic, biochemical, and omics approaches, our understanding of SA-mediated defence responses has undergone remarkable expansion. In general, following SA biosynthesis through Avr effectors of the pathogens, newly synthesized SA undergoes various biochemical changes to a

Populus ussuriensis Kom. is a valuable forest regeneration tree species in the eastern mountainous region of Northeast China. It is known that diploid P. ussuriensis (CK) performed barely satisfactorily under salt stress, but the salt stress tolerance of polyploid (i.e., triploid (T12) and tetraploid (F20)) P. ussuriensis is still unknown. In order to compare the salt stress tolerance and salt stress response mechanism between diploid and polyploid P. ussuriensis, phenotypic observation, biological and biochemistry index detections, and transcriptome sequencing (RNA-seq) were performed on CK,
