Genitourinary cancer predisposition syndromes.

Despite epidemiologic data supporting a significant genetic contribution to the cause of genitourinary malignancies, their diagnosis rarely results in clinical genetics referral and the heritability of prostate, bladder, kidney, and testicular cancer remains poorly understood. Little of this inheritance has been explained by rare, high-penetrance predisposition syndromes and, although rare genetic variation may explain some of the remaining familial predisposition, recent genome-wide association studies support an important causal role for more common genomic variation and other structural var

Inversion Polymorphisms Carried by Introduced Rainbow Trout Disrupt Hybrid Zones Between Native Species.

Genomic mechanisms explaining why some hybrid zones remain stable while others collapse into hybrid swarms are poorly understood. In Montana's Kootenai River Basin, native interior redband trout (Oncorhynchus mykiss gairdneri; IRT) and westslope cutthroat trout (O. lewisi; WCT) are naturally sympatric and historically exhibited limited hybridization. However, the introduction of allopatric coastal rainbow trout (O. m. ssp.; CRT) has coincided with hybrid swarm formation. Using novel IRT linkage maps and 3489 individuals genotyped at 189,984 SNPs, we characterized the role of genome structure i

Harnessing the untapped genetic diversity of local landraces: omics technologies as a gateway to horticultural breeding.

Horticultural crops, particularly Solanaceae and Cucurbitaceae, represent a major component of global vegetable production and are increasingly exposed to climate variability and environmental constraints. Landraces and crop wild relatives constitute essential reservoirs of adaptive genetic diversity; however, their effective utilization in breeding programs remains limited by fragmented characterization, incomplete passport information, and reliance on labor-intensive morphological descriptors. These limitations hinder the systematic exploitation of conserved germplasm and restrict its integr

Genomic and Immunoinformatics Insights Into a Bovine-Derived Brucella abortus S19 Field Strain: Adaptations Impacting Vaccine Efficacy.

Brucella abortus S19 is a widely used live attenuated vaccine strain for bovine brucellosis control; however, its long-term efficacy is challenged by genomic plasticity and adaptive mechanisms. This study presents a comprehensive comparative genomic and immunoinformatics analysis of a field strain (B. abortus S19, BAS19) isolated from an aborted cattle placenta 3 years post-vaccination in Erzurum, Turkey. Whole-genome sequencing was performed using Oxford Nanopore Technology, followed by genome assembly, functional annotation and comparative analyses against the reference strain (B. abortus S1

Multi-variant GWAS and genomic prediction dissect the genetic architecture underlying tomato fruit weight.

Tomato fruit weight is primarily controlled by stable genetic effects and domestication-/improvement-associated loci, including prominent chromosome 5 signals, and integrating SNP, INDEL, and SV diversity improves candidate-locus discovery, biological interpretation, and genomic prediction across environments. Tomato fruit weight (fw) is a major breeding target shaped by domestication, crop improvement, and environmental variation. We investigated the genetic architecture and genomic predictability of fw in the Varitome population representing the tomato domestication continuum, including Sola

Emergency Services of Viral RNAs: Repair and Remodeling.

Reproduction of RNA viruses is typically error-prone due to the infidelity of their replicative machinery and the usual lack of proofreading mechanisms. The error rates may be close to those that kill the virus. Consequently, populations of RNA viruses are represented by heterogeneous sets of genomes with various levels of fitness. This is especially consequential when viruses encounter various bottlenecks and new infections are initiated by a single or few deviating genomes. Nevertheless, RNA viruses are able to maintain their identity by conservation of major functional elements. This conser

Progress in Methods for Copy Number Variation Profiling.

Copy number variations (CNVs) are the predominant class of structural genomic variations involved in the processes of evolutionary adaptation, genomic disorders, and disease progression. Compared with single-nucleotide variants, there have been challenges associated with the detection of CNVs owing to their diverse sizes. However, the field has seen significant progress in the past 20-30 years. This has been made possible due to the rapid development of molecular diagnostic methods which ensure a more detailed view of the genome structure, further complemented by recent advances in computation

Inter-chromosomal variation in the pattern of human population genetic structure.

Emerging technologies now make it possible to genotype hundreds of thousands of genetic variations in individuals, across the genome. The study of loci at finer scales will facilitate the understanding of genetic variation at genomic and geographic levels. We examined global and chromosomal variations across HapMap populations using 3.7 million single nucleotide polymorphisms to search for the most stratified genomic regions of human populations and linked these regions to ontological annotation and functional network analysis. To achieve this, we used five complementary statistical and geneti

The unexpected role of copy number variations in juvenile myoclonic epilepsy.

Structural genomic variants or copy number variants (CNVs) comprise submicroscopic deletions and duplications of chromosomal material, including both rearrangements at genomic hotspots as well as duplications and deletions with unique breakpoints. Copy number variants have increasingly been recognized in the Idiopathic/Genetic Generalized Epilepsies (IGE/GGE) including juvenile myoclonic epilepsy (JME). Microdeletions at 15q13.3, 15q11.2, and 16p13.11 are genetic risk factors that can be identified in 3% of patients with IGE including JME. These microdeletions, however, also represent genetic

3D disorganization and rearrangement of genome provide insights into pathogenesis of NAFLD by integrated Hi-C, Nanopore, and RNA sequencing.

The three-dimensional (3D) conformation of chromatin is integral to the precise regulation of gene expression. The 3D genome and genomic variations in non-alcoholic fatty liver disease (NAFLD) are largely unknown, despite their key roles in cellular function and physiological processes. High-throughput chromosome conformation capture (Hi-C), Nanopore sequencing, and RNA-sequencing (RNA-seq) assays were performed on the liver of normal and NAFLD mice. A high-resolution 3D chromatin interaction map was generated to examine different 3D genome hierarchies including A/B compartments, topologically

Intra- and interhost genomic diversity of monkeypox virus.

The impact and frequency of infectious disease outbreaks demonstrate the need for timely genomic surveillance to inform public health responses. In the largest known outbreak of mpox, genomic surveillance efforts have primarily focused on high-incidence nations in Europe and the Americas, with a paucity of data from South-East Asia and the Western Pacific. Here we analyzed 102 monkeypox virus (MPXV) genomes sampled from 56 individuals in Melbourne, Australia. All genomes fell within the 2022 MPXV outbreak lineage (B.1), with likely onward local transmission detected. We observed within-host di

Fuscan: a robust DNA fusion caller for targeted sequencing data in cancer diagnostics.

MOTIVATION: Gene fusions resulting from genomic structural variation in somatic cells have been increasingly identified as central events driving oncogenesis. Ultra-deep targeted sequencing of driver fusions informs therapeutic selection in precision oncology. However, most structural variant (SV) callers were primarily architected for whole genome sequencing, failing to resolve the artifacts and alignment errors that drive false-positive calls in high-depth targeted data. RESULTS: Here, we describe Fuscan, a robust DNA fusion caller specifically optimized for targeted sequencing data to iden…

A T2T Genome of the Lobed-Lip Iguazu Joana (Crenicichla tuca) Reveals Intrachromosomal Rearrangements and Trans-species Polymorphism in Cichlid Fishes.

Genomic architecture is a key factor shaping the landscape of linkage disequilibrium between divergently selected traits. By facilitating the detection of intrachromosomal variants, long-read data fueled recent interest in the role of structural variants in adaptive radiation. The Neotropical cichlid genus Crenicichla provides a compelling system for replicated adaptive radiation in riverine environments in which at least two lineages show repeated ecomorphological evolution. The lack of South American cichlid reference genomes has thus far limited investigation of chromosomal evolution across

Influence of genomic variations on glanders serodiagnostic antigens using integrative genomic and transcriptomic approaches.

Glanders is a highly contagious and life-threatening zoonotic disease caused by Burkholderia mallei (B. mallei). Without an effective vaccine or treatment, early diagnosis has been regarded as the most effective method to prevent glanders transmission. Currently, the diagnosis of glanders is heavily reliant on serological tests. However, given that markedly different host immune responses can be elicited by genetically different strains of the same bacterial species, infection by B. mallei, whose genome is unstable and plastic, may result in various immune responses. This variability can make

Comparative genomics reveals hidden genetic determinants of wheat gluten quality.

Integrating comparative genomics, QTL mapping and haplotype association revealed variation associated with wheat gluten quality. Structural variants may have larger effects and epistasis provided additional predictive information. These findings highlight structural variation and epistasis as important considerations for breeding wheat with improved gluten quality.

Meiosis-driven genome variation in plants.

Meiosis includes two successive divisions of the nucleus with one round of DNA replication and leads to the formation of gametes with half of the chromosomes of the mother cell during sexual reproduction. It provides a cytological basis for gametogenesis and nheritance in eukaryotes. Meiotic cell division is a complex and dynamic process that involves a number of molecular and cellular events, such as DNA and chromosome replication, chromosome pairing, synapsis and recombination, chromosome segregation, and cytokinesis. Meiosis maintains genome stability and integrity over sexual life cycles.

Mapping long-read sequences to a complete reference genome reveals uncaptured variants across the β-Globin cluster in Africans with sickle cell disease.

African genomes are marked by extensive complexity in the number and distribution of variants yet remain under-represented in genetic databases and the human reference genome. This gap in representation limits the broad application of genomic medicine. Sickle cell disease (SCD)-one of the most common monogenic diseases-has its highest prevalence in Africa, and variation in disease severity has consistently been linked to the β-globin locus, including levels of fetal hemoglobin (HbF). Modulation of HbF is central to current SCD gene therapies; however, the inherent complexity and variation at t

Chromosome-scale genome assembly and annotation of two geographically distinct strains of malaria vector Anopheles albimanus.

Anopheles albimanus is one of the principal malaria vectors in the Americas and exhibits phenotypic variation across its geographic distribution. High-quality reference genomes from geographically distant populations are essential to deepen our understanding of the biology, evolution, and genetic variation of this important malaria vector. In this study, we applied long-read PacBio and short-read Illumina sequencing technologies to assemble the complete genomes of two reference strains of An. albimanus, Stecla (originating from El Salvador), and Cartagena (originating from Colombia); and inves

Using Genomic Variation to Distinguish Ovarian High-Grade Serous Carcinoma from Benign Fallopian Tubes.

UNLABELLED: The preoperative diagnosis of pelvic masses has been elusive to date. Methods for characterization such as CA-125 have had limited specificity. We hypothesize that genomic variation can be used to create prediction models which accurately distinguish high grade serous ovarian cancer (HGSC) from benign tissue. METHODS: In this retrospective, pilot study, we extracted DNA and RNA from HGSC specimens and from benign fallopian tubes. Then, we performed whole exome sequencing and RNA sequencing, and identified single nucleotide variants (SNV), copy number variants (CNV) and structural
