Biomarkers of renal cell carcinoma.

The incidence of renal cell carcinoma (RCC) has increased steadily in past few decades and is partially attributable to the increased utilization of cross-sectional imaging. Many of these carcinomas are small incidental discoveries, although a subset leads to locally advanced or distant disease. Although its molecular pathophysiology is not completely understood, knowledge of hereditary RCCs has shed light on some of the pathways involved. More recently, the rapid advances in genomics, proteomics, and metabolomics have allowed for a deeper and more nuanced understanding of the genetic aberrati

SPARCS enables scalable recovery of complex image-based phenotypes for genetic screening.

Forward genetic screening links genotype to phenotype by introducing random genetic perturbations and identifying phenotype-altering mutations. Although genome-scale screens are routine for simple phenotypes in cultured cells, extending them to complex image-based phenotypes remains challenging. Here, we present spatially resolved CRISPR screening (SPARCS), a microscopy-based platform for forward genetic screening on single-cell images. SPARCS physically isolates mutants in situ by automated laser microdissection, enabling image-based screening at unprecedented scale with multimodal hit phenot

Artificial intelligence in pediatric nephrology: current applications and emerging frameworks for evidence generation.

Artificial intelligence (AI) is rapidly transforming many areas of medicine. Pediatric nephrology may be a field of particular relevance due to its data-rich environments, rarity of diseases, long-term follow-up needs, and persistent evidence gaps. Traditional clinical research methods, including randomized controlled trials, are often difficult to conduct in pediatric nephrology because of small sample sizes, ethical constraints, heterogeneity of disease, and long latency to clinically meaningful outcomes. AI-based methods offer complementary approaches to address these challenges, spanning d

Genomics of perivascular space burden unravels early mechanisms of cerebral small vessel disease.

Perivascular space (PVS) burden is an emerging, poorly understood, magnetic resonance imaging marker of cerebral small vessel disease, a leading cause of stroke and dementia. Genome-wide association studies in up to 40,095 participants (18 population-based cohorts, 66.3 ± 8.6 yr, 96.9% European ancestry) revealed 24 genome-wide significant PVS risk loci, mainly in the white matter. These were associated with white matter PVS already in young adults (N = 1,748; 22.1 ± 2.3 yr) and were enriched in early-onset leukodystrophy genes and genes expressed in fetal brain endothelial cells, suggesting e

Use of Deep-Learning Genomics to Discriminate Healthy Individuals from Those with Alzheimer's Disease or Mild Cognitive Impairment.

OBJECTIVES: Alzheimer's disease (AD) is the most prevalent neurodegenerative disorder and the most common form of dementia in the elderly. Certain genes have been identified as important clinical risk factors for AD, and technological advances in genomic research, such as genome-wide association studies (GWAS), allow for analysis of polymorphisms and have been widely applied to studies of AD. However, shortcomings of GWAS include sensitivity to sample size and hereditary deletions, which result in low classification and predictive accuracy. Therefore, this paper proposes a novel deep-learning

Single-molecule approach to bacterial genomic comparisons via optical mapping.

Modern comparative genomics has been established, in part, by the sequencing and annotation of a broad range of microbial species. To gain further insights, new sequencing efforts are now dealing with the variety of strains or isolates that gives a species definition and range; however, this number vastly outstrips our ability to sequence them. Given the availability of a large number of microbial species, new whole genome approaches must be developed to fully leverage this information at the level of strain diversity that maximize discovery. Here, we describe how optical mapping, a single-mol

Integrating systemic therapy and metastasis-directed therapy in oligometastatic hormone-sensitive prostate cancer.

BACKGROUND: Oligometastatic hormone-sensitive prostate cancer (omHSPC) represents a favorable and potentially curable disease state in which metastasis-directed therapy (MDT) improves outcomes. The combination of MDT and systemic treatment is the next frontier of omHSPC. OBJECTIVE: To review and synthesize current evidence from prospective trials evaluating MDT alone or combined with systemic therapy in synchronous and metachronous omHSPC, and to highlight the evolving role of advanced imaging, genomics, and ongoing efforts in refining treatment strategies. METHODS: This review synthesizes d

Deep learning in chromatin organization: from super-resolution microscopy to clinical applications.

The 3D organization of the genome plays a critical role in regulating gene expression, maintaining cellular identity, and mediating responses to environmental cues. Advances in super-resolution microscopy and genomic technologies have enabled unprecedented insights into chromatin architecture at nanoscale resolution. However, the complexity and volume of data generated by these techniques necessitate innovative computational strategies for effective analysis and interpretation. In this review, we explore the transformative role of deep learning in the analysis of 3D genome organization, highli

Genetic Architecture of Lacunar Stroke.

BACKGROUND AND PURPOSE: Lacunar strokes comprise ≈20% of all strokes. Despite this frequency, their pathogenesis is poorly understood. Previous genome-wide association studies in lacunar stroke have been disappointing, which may be because of phenotypic heterogeneity. Pathological and radiological studies suggest that there may be different pathologies underlying lacunar strokes. This has led to the suggestion of 2 subtypes: isolated lacunar infarcts and multiple lacunar infarcts and leukoaraiosis. METHODS: We performed genome-wide analyses in a magnetic resonance imaging-verified cohort of 1

Genome size estimates for two important freshwater molluscs, the zebra mussel (Dreissena polymorpha) and the schistosomiasis vector snail (Biomphalaria glabrata).

The haploid genome sizes of two important molluscs were assessed by Feulgen image analysis densitometry. The genome size of the zebra mussel (Dreissena polymorpha), a prolific invader of North American lakes, was estimated to be 1C = 1.70 +/- 0.03 pg, and that of the freshwater snail Biomphalaria glabrata, the predominant intermediate vector of the human parasite Schistosoma mansoni, was estimated at 0.95 +/- 0.01 pg. These estimates will be important in future efforts in molluscan genomics, which at present lags far behind work being carried out with vertebrate and arthropod models. B. glabra

Villous Architecture in Colorectal Adenomas: Molecular Pathogenesis, Epithelial Plasticity, and Malignant Risk.

Villous morphology is routinely used to stratify risk in conventional colorectal adenomas, yet it remains largely interpreted as a visual histological descriptor. This review proposes a different view: villous architecture is a graded, spatially organized epithelial state that links premalignant tissue remodeling to malignant potential. Across histological, molecular, and microenvironmental studies, villous-containing adenomas show convergent features of WNT-driven stem-like expansion, YAP-associated plasticity, fetal-regenerative or fetal-metaplastic transcriptional programs, mucin remodeling

Breast Cancer Risk After Chest Radiotherapy in Hodgkin Lymphoma Survivors: A Comprehensive Overview.

Secondary breast cancer (SBC) is emerging as the most frequent solid tumour in female survivors of Hodgkin lymphoma (HL) treated with chest radiotherapy (RT). Women irradiated with ≥10 Gy before the age of 30 accumulate risks that rival those carried by BRCA1/2 mutation carriers, with excess cases appearing ∼8 years after RT and persisting lifelong. This review weaves together epidemiological data, mechanistic evidence and clinical studies to elucidate how radiation dose and field, age at exposure, systemic regimens, host genomics and micro-environmental factors interact to drive SBC. Radiatio

Exploring promising biomarkers based on pathogenic mechanisms in interstitial cystitis/bladder pain syndrome.

Interstitial cystitis/bladder pain syndrome (IC/BPS), characterized by bladder discomfort and lower urinary tract symptoms, is often either overtreated or undertreated owing to the complexity and variability of symptoms and the lack of reliable diagnostic tools, leading to reduced quality of life and prolonged illness. The pathophysiology of IC/BPS remains unclear, with multiple hypotheses - such as autoimmune inflammation, oxidative stress and urothelial dysfunction - offering potential explanations. Consequently, a diverse range of urinary biomarkers has emerged, although their diagnostic re

Renal coloboma syndrome/dominant optic atrophy with severe retinal atrophy and de novo digenic mutations in PAX2 and OPA1.

Renal coloboma syndrome (RCS) and dominant optic atrophy are mainly caused by heterozygous mutations in PAX2 and OPA1, respectively. We describe a patient with digenic mutations in PAX2 and OPA1. A female infant was born without perinatal abnormalities. Magnetic resonance imaging at 4 months of age showed bilateral microphthalmia and optic nerve hypoplasia. Appropriate body size was present at 2 years of age, and mental development was favorable. Color fundus photography revealed severe retinal atrophy in both eyes. Electroretinography showed slight responses in the right eye, but no responses

Is it ductal carcinoma in situ with microinvasion or "Ductogenesis"? The role of myoepithelial cell markers.

Mammary myoepithelial cells have been under-recognized for many years since they were considered less important in breast cancer tumorigenesis compared to luminal epithelial cells. However, in recent years with advances in genomics, cell biology, and research in breast cancer microenvironment, more emphasis has been placed on better understanding of the role that myoepithelial cells play in breast cancer progression. As the result, it has been recognized that the presence or absence of myoepithelial cells play a critical role in the assessment of tumor invasion in diagnostic breast pathology.

AI agents in Alzheimer's disease management: challenges and future directions.

Neurodegenerative diseases such as Alzheimer's and Parkinson's disease pose a major global healthcare challenge, with cases projected to rise sharply as populations age and effective treatments remain limited. AI has shown promise in supporting diagnostics, predicting disease progression, and exploring biomarkers, yet most current tools are narrowly focused, unimodal, and lack longitudinal reasoning or interpretability. By enabling context-aware analysis across imaging, genomics, cognitive, and behavioral data, agentic AI can track disease progression, identify therapeutic targets, and support

A Retrospective Quality Audit of a Prostate Cancer Biobank Reveals Procurement Method as the Critical Determinant of Biospecimen Fitness-for-Purpose.

The "fitness-for-purpose" of biospecimens is paramount for reproducible genomic and proteomic research, yet is frequently compromised by preanalytical variability. To identify key determinants of sample quality in prostate cancer (PCa), a disease characterized by challenging tissue procurement, we conducted a retrospective quality audit of 300 radical prostatectomy specimens. Biospecimens were stratified based on Tumor Nuclei Percentage (TNP) against established thresholds for proteomic (TNP ≥ 20%) and genomic (TNP ≥ 50%) applications, revealing significant heterogeneity in the cohort's overal

Comparative anti-viral immune strategies in insects and vertebrates: Insights from Bombyx mori.

Antiviral immunity is a conserved biological process that is critical for host survival, although its strategies vary among taxa. The silkworm, Bombyx mori, serves as a unique invertebrate model for studying both conserved and species-specific antiviral mechanisms, with implications for fundamental biology and sericulture. Here, we integrate and compare classical signalling pathways, epigenetic regulation, and RNA-mediated defenses to demonstrate how these mechanisms coordinate to regulate antiviral immune responses. Comparative analyses reveal conserved processes such as RNA interference, alo
