Serum resistance and phase variation of a nasopharyngeal non-typeable Haemophilus influenzae isolate.

Haemophilus influenzae harbours a complex array of factors to resist human complement attack. As non-typeable H. influenzae (NTHi) strains do not possess a capsule, their serum resistance mainly depends on other mechanisms including LOS decoration. In this report, we describe the identification of a highly serum resistant, nasopharyngeal isolate (NTHi23) by screening a collection of 77 clinical isolates. For NTHi23, we defined the MLST sequence type 1133, which matches the profile of a previously published invasive NTHi isolate. A detailed genetic analysis revealed that NTHi23 shares several c

Modulation of defensive reactivity by GLRB allelic variation: converging evidence from an intermediate phenotype approach.

Representing a phylogenetically old and very basic mechanism of inhibitory neurotransmission, glycine receptors have been implicated in the modulation of behavioral components underlying defensive responding toward threat. As one of the first findings being confirmed by genome-wide association studies for the phenotype of panic disorder and agoraphobia, allelic variation in a gene coding for the glycine receptor beta subunit (GLRB) has recently been associated with increased neural fear network activation and enhanced acoustic startle reflexes. On the basis of two independent healthy control s

Expanding the phenotype of RTTN variations: a new family with primary microcephaly, severe growth failure, brain malformations and dermatitis.

Primary autosomal recessive microcephaly (MCPH) is a developmental disorder characterized by prenatal onset of abnormal brain growth. MCPH occurs both alone and as part of a broad range of neurodevelopmental syndromes with or without cortical malformations and growth retardation. Here we report a consanguineous Moroccan family with two siblings affected by severe primary microcephaly, failure to thrive, congenital dermatitis and severe developmental delay. Brain magnetic resonance imaging showed lissencephaly of frontal lobes and periventricular heterotopia of the gray matter. We performed bot

A personalised medicine approach for ponatinib-resistant chronic myeloid leukaemia.

BACKGROUND: Chronic myeloid leukaemia (CML) is characterised by the presence of a fusion driver oncogene, BCR-ABL1, which is a constitutive tyrosine kinase. Tyrosine kinase inhibitors (TKIs) are the central treatment strategy for CML patients and have significantly improved survival rates, but the T315I mutation in the kinase domain of BCR-ABL1 confers resistance to all clinically approved TKIs, except ponatinib. However, compound mutations can mediate resistance even to ponatinib and remain a clinical challenge in CML therapy. Here, we investigated a ponatinib-resistant CML patient through wh

Characterization of microsatellite loci in Phormia regina towards expanding molecular applications in forensic entomology.

Forensic entomology involves the use of insects and arthropods to assist a spectrum of medico-criminal investigations that range from identifying cases of abuse, corpse movements, and most commonly, post mortem interval estimates. Many of these applications focus on the use of blowflies given their predicable life history characteristics in their larval stages. Molecular tools have become increasingly important in the unambiguous identification of larval blowfly species, however, these same tools have the potential to broaden the array of molecular applications in forensic entomology to includ

Baboons as a model to study genetics and epigenetics of human disease.

A major challenge for understanding susceptibility to common human diseases is determining genetic and environmental factors that influence mechanisms underlying variation in disease-related traits. The most common diseases afflicting the US population are complex diseases that develop as a result of defects in multiple genetically controlled systems in response to environmental challenges. Unraveling the etiology of these diseases is exceedingly difficult because of the many genetic and environmental factors involved. Studies of complex disease genetics in humans are challenging because it is

Thousands of microsatellite loci from the venomous coralsnake Micrurus fulvius and variability of select loci across populations and related species.

Studies of population genetics increasingly use next-generation DNA sequencing to identify microsatellite loci in nonmodel organisms. There are, however, relatively few studies that validate the feasibility of transitioning from marker development to experimental application across populations and species. North American coralsnakes of the Micrurus fulvius species complex occur in the United States and Mexico, and little is known about their population structure and phylogenetic relationships. This absence of information and population genetics markers is particularly concerning because they a

Genetics of osteoporosis: accelerating pace in gene identification and validation.

Osteoporosis is characterized by low bone mineral density and structural deterioration of bone tissue, leading to an increased risk of fractures. It is the most common metabolic bone disorder worldwide, affecting one in three women and one in eight men over the age of 50. In the past 15 years, a large number of genes have been reported as being associated with osteoporosis. However, only in the past 4 years we have witnessed an accelerated pace in identifying and validating osteoporosis susceptibility loci. This increase in pace is mostly due to large-scale association studies, meta-analyses,

Epstein-Barr virus BART microRNAs are produced from a large intron prior to splicing.

Latent Epstein-Barr virus (EBV) infection is associated with several lymphoproliferative disorders, including posttransplant lymphoma, Hodgkin's disease, and Burkitt's lymphoma, as well as nasopharyngeal carcinoma (NPC). Twenty-nine microRNAs (miRNAs) have been identified that are transcribed during latent infection from three clusters in the EBV genome. Two of the three clusters of miRNAs are made from the BamHI A rightward transcripts (BARTs), a set of alternatively spliced transcripts that are highly abundant in NPC but have not been shown to produce a detectable protein. This study indicat

Chromosomal structural abnormalities and tissue-specific mosaicism: insights into false-negative noninvasive prenatal testing.

OBJECTIVE: To investigate the causes of false-negative results in noninvasive prenatal testing (NIPT) and provide insights for technical optimization and genetic counseling in clinical practice. METHODS: We retrospectively analyzed clinical and genetic data from three cases with false-negative NIPT results. In case 1, amniocentesis was performed due to fetal growth restriction (FGR) and a single umbilical artery (SUA). In case 2, a female infant was delivered at 35 weeks' gestation for FGR and vasa previa, with postnatal manifestations including neonatal respiratory distress syndrome, low bir

Population enrichment of ABCG5/ABCG8 variants in Qatar and genetic estimates of sitosterolemia burden.

BACKGROUND: Sitosterolemia is a rare autosomal recessive disorder caused by pathogenic variants in ABCG5 or ABCG8, leading to plant sterol buildup and variable low-density lipoprotein cholesterol levels. Its symptoms often mimic familial hypercholesterolemia (FH), making diagnosis difficult since standard lipid panels do not measure plant sterols. OBJECTIVE: We aimed to estimate the genetic burden of sitosterolemia in Qatar using pathogenic ABCG5/ABCG8 variants METHODS: We interrogated the ABCG5/ABCG8 variation in 14,060 Qatar Genome Program participants linked to Qatar Biobank phenotypes. The effect of selection on allele frequencies and diversity in wheat (Triticum aestivum).

Advancing wheat lines through stages of testing resulted in large genome changes. Consistent changes across cohorts and selection stages were noted though most changes appeared specific. Diversity was lost within a cohort, primarily at the last stage of advancement, though diversity across cohorts was not greatly impacted. The results can be used to develop informed crossing strategies. Effective selection increases the frequency of favorable alleles but can reduce genetic variation. The extent of allele frequency changes (AFC) that occur as wheat lines are advanced through stages of testing i

Expanding the Genotypic and Phenotypic Spectrum of SPENCDI: A Novel ACP5 Variant and Literature Review.

INTRODUCTION: Spondyloenchondrodysplasia with immune dysregulation (SPENCDI) is a rare autosomal recessive disorder caused by biallelic variants in the tartrate-resistant acid phosphatase 5 (ACP5) and characterized by variable skeletal, immunological, and neurological manifestations. Because early skeletal abnormalities may be subtle, diagnosis can be challenging in infancy. MATERIALS AND METHODS: We conducted a detailed clinical, immunological, radiological, and molecular evaluation of an infant with early-onset cytopenia, recurrent infections, seizures, and developmental delay. Natural clines and human management impact the genetic structure of Algerian honey bee populations.

BACKGROUND: The Algerian honey bee population is composed of two described subspecies A. m. intermissa and A. m. sahariensis, of which little is known regarding population genomics, both in terms of genetic differentiation and of possible contamination by exogenous stock. Moreover, the phenotypic differences between the two subspecies are expected to translate into genetic differences and possible adaptation to heat and drought in A. m. sahariensis. To shed light on the structure of this population and to integrate these two subspecies in the growing dataset of available haploid drone sequence

The Epidome - a species-specific approach to assess the population structure and heterogeneity of Staphylococcus epidermidis colonization and infection.

BACKGROUND: Although generally known as a human commensal, Staphylococcus epidermidis is also an opportunistic pathogen that can cause nosocomial infections related to foreign body materials and immunocompromized patients. Infections are often caused by multidrug-resistant (MDR) lineages that are difficult and costly to treat, and can have a major adverse impact on patients' quality of life. Heterogeneity is a common phenomenon in both carriage and infection, but present methodology for detection of this is laborious or expensive. In this study, we present a culture-independent method, labelle

Genetic investigation into an increased susceptibility to biliary atresia in an extended New Zealand Māori family.

BACKGROUND: Biliary atresia (BA), a fibrosing disorder of the developing biliary tract leading to liver failure in infancy, has an elevated incidence in indigenous New Zealand (NZ) Māori. We investigated a high rate of BA in a group of children (n = 12) belonging to a single Māori iwi (or 'tribe', related through a remote ancestor). METHODS: Population and geographical data was used to estimate the rate of BA in Māori sub-groups, and a pedigree linking most of the affected children was constructed from oral and documented history. Array genotyping was used to examine hypotheses about the inhe

Clinical and etiological heterogeneity in patients with tracheo-esophageal malformations and associated anomalies.

Esophageal Atresia (EA) is a severe developmental defect of the foregut that presents with or without a Tracheo-Esophageal Fistula (TEF). The prevalence of EA/TEF over time and around the world has been relatively stable. EA/TEF is manifested in a broad spectrum of anomalies: in some patients it manifests as an isolated atresia or fistula, but in over half it affects several organ systems. While the associated malformations are often those of the VACTERL spectrum (Vertebral, Anorectal, Cardiac, Tracheo-Esophageal, Renal and Limb), many patients are affected by other malformations, such as micr

Connecting multiway enhancer-promoter interactions to changes in gene expression in cancer.

Hi-C, and more recently Micro-C, experiments suggest that genome organization is altered as normal cells become cancerous, often resulting in aberrant gene expression. In prostate cancer, there is evidence that large topologically associating domains in normal cells split and are accompanied by shifts in the epigenetic marks from inactive to active states. However, it is unclear whether changes in genome organization alone can account for the gene expression increase in cancer cells. By combining polymer physics concepts and data-driven modeling, we first calculated an ensemble of three-dimens

Population-genetic and evolutionary context of a CRIP3 variant associated with age-related hearing loss.

Age-related hearing loss is a widespread sensory impairment affecting one third of the elderly population, yet the genetic underpinnings of this condition remain incompletely understood. In this study, we investigate the evolutionary context of a non-synonymous variant (rs2242416) in the CRIP3 gene, which is expressed in auditory hair cells, and previously associated with hearing loss. We first confirm that rs2242416 shows strong and consistent association with hearing loss across multiple genome-wide association studies. Notably, rs2242416 is also associated with reduced risk of heart related

Extensive library of Ruminococcus gnavus phages revealing genomic and phenotypic diversity with novel clusters.

Ruminococcus gnavus is a prevalent member of human gut microbiota and is associated with inflammatory bowel disease. Phage-based microbiota engineering represents a promising approach for alleviating dysbiosis; however, knowledge regarding R. gnavus phages remains limited. We report the isolation and characterization of 29 novel R. gnavus phages from sewage samples. All isolates exhibited siphovirus morphology, with genome sizes ranging from 32.3 to 46.0 kbp, and represented 18 putative new genera and 24 new species. Whole-proteome clustering tools indicated that R. gnavus phages form a distin
