Design and in silico evaluation of PV-GNProtecta: an mRNA multi-epitope vaccine candidate against Puumala virus using immunoinformatics and structural analysis.

Puumala virus (PUUV), the principal causative agent of nephropathia epidemica (NE), poses a significant public health threat due to its zoonotic transmission, renal complications, and the lack of an approved vaccine. In this study, an immunoinformatics-driven mRNA multi-epitope vaccine, PV-GNProtecta, was designed using conserved regions of the viral glycoprotein (G) and nucleoprotein (N). Highly antigenic, non-allergenic, and non-toxic T-cell and B-cell epitopes were identified and assembled with appropriate adjuvants to enhance immunogenicity. Population coverage analysis suggested broad HLA…

The risk of over-interpreting in silico predictions as clinical evidence: a comment on Roy et al. (2024).

Roy et al. reported an extensive computational analysis of nonsynonymous single-nucleotide variants (nsSNPs) in the human CYLD gene and characterized several variants as potentially disease- or cancer-associated. Although such analyses can be valuable for generating hypotheses, computational predictions should be clearly distinguished from clinical or functional evidence. Among the 18 "high-risk nsSNPs" prioritized by the authors, only p.Glu747Gly (E747G) has established clinical evidence supporting pathogenicity, whereas the remaining variants lack sufficient evidence for pathogenic classific

LigGen: A Tool for Predicting Water Positions in Proteins.

To create a drug-like chemical space for a specific binding pocket of protein,it is important to take into account not only the topology of the protein's amino acids, but also their local environment-at least water molecules. In this article, we have written a Python program that predicts the position of water molecules (oxygen atoms) in protein crystals. The algorithm also sorts the predicted oxygen atoms based on their polarity coefficients. The user can change: the length of the hydrogen bonds between the most electronegative atoms (N, O, S) of amino acids and water oxygen; the accuracy of

In Silico Analysis of the Dual Role of Tumor Microenvironment on Colon Cancer Subtypes.

BACKGROUND: Colon cancer is a highly heterogeneous disease, marked by substantial intra- and inter-tumor variability. Investigating transcriptomic profiles can offer deeper insight into this heterogeneity. However, most genome-transcriptome studies on colon cancer have primarily focused on examining primary tumors and matched normal tissues, often neglecting the multi-stage disease progression. OBJECTIVE: To establish unique molecular colon subtypes based on the progression in transcriptomic profiles. Additionally, to investigate the implicated factors, such as mutations and the tumor microen

scCAPReSE: detection of large-scale genomic rearrangements from single-cell Hi-C based on few-shot learning.

Large-scale genomic rearrangements are prevalent in cancer genomes and can profoundly rewire three-dimensional (3D) genome architecture, leading to aberrant oncogene activation through enhancer hijacking. The rewired 3D organization generates unique chromatin contact signatures, which can be detected using deep learning-based approaches. However, extending such analyses to single-cell resolution, which is critical to delineate clonal heterogeneity in cancer, remains a major challenge, due to the limited number of training sets as single-cell Hi-C techniques are not standardized and only limite

A bioinformatics pipeline for the design of a SART3-targeted cancer vaccine with enhanced immunogenicity.

BACKGROUND AND OBJECTIVES: Squamous cell carcinoma antigen recognized by T-cells 3 (SART3) has emerged as a promising target for cancer immunotherapy, given its overexpression in various malignancies and low or absent expression in non-tumorous tissues. This study aimed to design rationally and in silico evaluate a multi-epitope T cell vaccine targeting SART3, incorporating a TLR4 agonist adjuvant. The vaccine's predicted immunogenicity, physicochemical properties, structural stability, and interaction with TLR4 were comprehensively assessed. Additional assessments of cytokine-inducing potenti

A feasibility study on inferring connectivity changes in frontal lobes of MDD patients via spectral DCM.

Many studies have shown that major depressive disorder (MDD) is highly relevant to the dysfunction of frontal lobes. Given the crucial role of brain network organization for MDD, this work focuses on inferring effective connectivity patterns and their changes in the frontal lobes of non-depressive and MDD subjects. We collected frontopolar left (Fp1), frontopolar right (Fp2), and frontal midline (Fz) channels of resting electroencephalogram (EEG) from 22 subjects with non-depressive states (non-depressive group), 23 subjects with mild depression (mild MDD group) and 12 subjects with moderate d

Multi-Scale Cross-Attention Multiple Instance Learning Network for Automated Classification of Colorectal Polyps.

OBJECTIVES: The Gastrointestinal (GI) Pathology subspecialty at our medical center is the highest-volume service in our Anatomic Pathology division, with colon polyps constituting 40% of specimens. 2021 revisions to colorectal cancer screening guidelines lowered the screening age to 45, which may increase endoscopy procedures and specimen volume. We therefore sought to develop an artificial intelligence (AI) classifier to triage colorectal polyp specimens. METHODS: We retrospectively searched our pathology database from 2021 to 2023 for colon polyps with following 12 final diagnoses: normal,

In silico structural and functional characterisation of two hypothetical proteins from the plant‑associated bacterium Kosakonia cowanii F52.

Kosakonia cowanii promotes plant growth under salt stress, but many of its hypothetical proteins (HPs) remain uncharacterised. We screened 218 HPs from K. cowanii F52 using sequential filters for physicochemical stability, subcellular localisation, and conserved domains. Four candidates were modelled with AlphaFold2 and validated by stereochemical and global geometry scores. Two HPs, MHQ1860809.1 and MHQ1862734.1, were selected based on combined global and per-residue model-quality metrics for further functional annotation via structural similarity searches, Gene Ontology (GO), and KEGG pathwa

Data-Driven Prediction of Ultraviolet-Visible Spectra From Molecular Structure Using Attention-Based Graph Neural Networks.

Predicting UV-vis spectra from molecular structure is an important but relatively underexplored task. In this study, we developed a deep learning approach based on graph neural networks (GNNs) to directly predict UV-vis spectra from SMILES representations. Several GNN architectures were evaluated, among which Attentive Fingerprint achieved the best performance with an R2 of 0.8630, mean absolute error of 0.0389, root mean squared error of 0.0740, cosine similarity of 0.9589, Pearson correlation coefficient of 0.9521, and distance metric of 1.5758 on the test set. Further analysis showed that t

Therapeutic Potential of Amyloid-β Interactors in Rapidly Progressive Alzheimer's Disease-An In Silico Study.

Rapidly progressive Alzheimer's disease (rpAD) is a rare but severe form of Alzheimer's disease characterized by accelerated cognitive decline and limited therapeutic options. Conventional anti-amyloid-β interventions have shown little success due to poor target specificity, neurotoxicity, and lack of efficacy, underscoring the need for novel therapeutic strategies. This study aimed to identify and prioritize molecular targets associated with rpAD by investigating the protein interactome of amyloid-β (Aβ42) using integrative computational approaches. Functional enrichment, protein-protein inte

Machine Learning Models Predicting Solubility and Polymerizability of Polyimides Considering Multiple Monomers for CO2 Separation Membranes.

Membrane technologies for the separation of gases, such as CO2/CH4 mixtures, have attracted attention because of their high energy efficiency. Polyimides are considered promising membrane materials for CO2 separation, and there is a growing demand for materials with even higher performance. In the screening of candidate materials, it is essential to consider not only separation performance but also solubility and polymerizability during the synthesis process. Low solubility or polymerizability can inhibit membrane fabrication and the evaluation of separation performance, potentially leading to

Geometric Deep Learning-Based Drug Design Models for Small-Molecule Drug Discovery.

Deep neural network (DNN)-based in silico models show great promise in predicting the properties and bioactivities of novel compounds, including small molecules. Among traditional approaches, structure-based drug design (SBDD) remains a fundamental approach for drug discovery using molecular docking, scoring functions, and molecular dynamics simulations. However, these approaches are often constrained by limited flexibility, resolution, and generalizability. Geometric deep learning (GDL) offers a transformative alternative by enabling models to learn directly from non-Euclidean molecular repre

DATTs: A Database of Disease-Associated Therapeutic Targets With Required Actions for Treatment.

Proteins involved in pathophysiological mechanisms are widely recognized as promising therapeutic targets for drug discovery. The therapeutic effects of drugs are primarily mediated through the inhibition or activation of target proteins. Therefore, beyond identifying the appropriate molecular target, determining the direction of action on the target protein is a critical factor that shapes the efficacy and characteristics of a treatment. In this paper, we present DATTs (Disease-Associated Therapeutic Targets), which is a new database of therapeutic protein targets with required actions for me

Brain dysconnectivity patterns associated with chronic back pain development.

Chronic back pain often emerges from a transitional period of subacute pain, yet no clinically applicable biomarker exists to identify which patients are at risk for chronification. Evidence suggests that this transition is driven not only by nociceptive input but by changes in brain networks involved in valuation, emotion regulation, and learning. Here, we used resting-state functional magnetic resonance imaging (rs-fMRI) and machine learning to explore whether dysconnectivity in these networks is associated with later development of chronic back pain. We analyzed functional connectivity in 4
