Nontraditional Roles of DNA Polymerase Eta Support Genome Duplication and Stability.

DNA polymerase eta (Pol η) is a Y-family polymerase and the product of the POLH gene. Autosomal recessive inheritance of POLH mutations is the cause of the xeroderma pigmentosum variant, a cancer predisposition syndrome. This review summarizes mounting evidence for expanded Pol η cellular functions in addition to DNA lesion bypass that are critical for maintaining genome stability. In vitro, Pol η displays efficient DNA synthesis through difficult-to-replicate sequences, catalyzes D-loop extensions, and utilizes RNA-DNA hybrid templates. Human Pol η is constitutively present at the replication

Computational identification of potential lead molecules targeting rho receptor of Neisseria gonorrhoeae.

Gonorrhea, one of the sexually transmitted disease caused by a gram negative diplococcus bacteria Neisseria gonorrhoeae. Rho protein is indispensable for bacterial viability due to its versatile functions in physiology apart from RNA dependent transcription termination. Based on conserved function and wider role in several cellular processes, inhibitors specifically targeting Rho proteins are largely in use these days to treat various bacterial infections. In this study, three dimensional structure of Rho protein was modeled using the template protein from E. coli and further the optimized mod

Structural Rearrangement upon Fragmentation of the Stability Core of the ALS-Linked Protein TDP-43.

Amyotrophic lateral sclerosis (ALS) is the most common adult degenerative motor neuron disease. Experimental evidence indicates a direct role of transactive-response DNA-binding protein 43 (TDP-43) in the pathology of ALS and other neurodegenerative diseases. TDP-43 has been identified as a major component of cytoplasmic inclusions in patients with sporadic ALS; however, the molecular basis of the disease mechanism is not yet fully understood. Fragmentation within the second RNA recognition motif (RRM2) of TDP-43 has been observed in patient tissues and may play a role in the formation of aggr

METTL3-Associated FOXD1 Regulation Promotes Lung Squamous Cell Carcinoma Progression: A Multimodel Experimental Approach.

Lung squamous cell carcinoma (LUSC) has limited treatment options, motivating investigation of molecular pathways that support tumor-cell growth. Forkhead box D1 (FOXD1) expression was assessed using gene expression profiling interactive analysis (GEPIA), quantitative reverse-transcription polymerase chain reaction (qRT-PCR), western blotting, and immunohistochemistry in paired tissues and cell lines. FOXD1 or methyltransferase-like 3 (METTL3) was depleted in LUSC cells, and cell viability, apoptosis, migration, global N6-methyladenosine (m6A), transcript stability, and protein stability were

5-methylcytosine modification by Plasmodium NSUN2 stabilizes mRNA and mediates the development of gametocytes.

5-methylcytosine (m5C) is an important epitranscriptomic modification involved in messenger RNA (mRNA) stability and translation efficiency in various biological processes. However, it remains unclear if m5C modification contributes to the dynamic regulation of the transcriptome during the developmental cycles of Plasmodium parasites. Here, we characterize the landscape of m5C mRNA modifications at single nucleotide resolution in the asexual replication stages and gametocyte sexual stages of rodent (Plasmodium yoelii) and human (Plasmodium falciparum) malaria parasites. While different represe

Crosstalk in Silence: PIWIL/piRNA in ncRNA Hubs for Immune Gene Regulation and Epigenetic Antiviral Defense.

Recent studies indicate that PIWI (P-element-induced WImpy testis) like proteins and their cognate PIWI-interacting RNAs (piRNAs), initially identified in germline cells for protecting genomic stability by transposon silencing, also exert multiple regulatory functions in somatic and immune systems. Additionally, PIWIL/piRNA pathways are linked to innate antiviral defense and immune signaling pathway regulation. This review systematically compiles the reports on the immunological functions of noncoding RNAs (ncRNAs) and delineates the potential molecular processes and functional characteristics

Circular Photocaged mRNA for Light-induced Late-stage Activation of Translation.

mRNA is a new medical modality as vaccine and raises hopes to become a protein replacement agent. Despite notable advances in manufacturing, stabilization and modification, its short half-life remains a major limitation. Circular RNA bears potential to solve this issue, as degradation of mRNA proceeds primarily from the 5' and 3' ends. However, circular RNAs normally lack a 5' cap and are less efficiently translated. We present a strategy to circularize mRNA covalently via click chemistry by modifying the 5' cap and the 3' poly(A) tail with bioorthogonal functional groups. The resulting Cyclic

circ-0007006 attenuates fibrosis in thyroid-associated ophthalmopathy by stabilizing HBEGF expression in vitro.

Thyroid-associated ophthalmopathy (TAO) is an autoimmune orbital disease characterized by inflammation and tissue remodeling, with fibrosis being a predominant and often irreversible feature in type II TAO. While immunosuppressive therapies offer limited efficacy, there remains a critical need to identify effective molecular targets for fibrotic TAO. Circular RNAs (circRNAs) have emerged as key regulators in various diseases, yet their roles in TAO are largely unexplored. In this study, we identified hsa_circ_0007006 as significantly downregulated in fibrotic TAO tissues through high-throughpu

Mechanisms of circular RNAs in diabetic cardiomyopathy: biological characteristics and clinical prospects.

Diabetic cardiomyopathy (DCM) is a specific form of heart disease induced by diabetes, characterized by myocardial fibrosis, oxidative stress, metabolic dysregulation, and cardiomyocyte death. In recent years, circular RNAs (circRNAs), a novel class of non-coding RNAs, have gained increasing attention due to their unique covalently closed structure, high stability, and critical regulatory roles in various diseases. While extensive studies have been conducted on microRNAs (miRNAs) and long non-coding RNAs (lncRNAs) in the context of DCM, research on circRNAs remains relatively limited and fragm

Pituitary adenomas evade apoptosis via noxa deregulation in Cushing's disease.

Sporadic pituitary adenomas occur in over 10% of the population. Hormone-secreting adenomas, including those causing Cushing's disease (CD), cause severe morbidity and early mortality. Mechanistic studies of CD are hindered by a lack of in vitro models and control normal human pituitary glands. Here, we surgically annotate adenomas and adjacent normal glands in 25 of 34 patients. Using single-cell RNA sequencing (RNA-seq) analysis of 27594 cells, we identify CD adenoma transcriptomic signatures compared with adjacent normal cells, with validation by bulk RNA-seq, DNA methylation, qRT-PCR, and

Reconstitution of recombinant human LSm complexes for biochemical, biophysical, and cell biological studies.

Sm and Sm-like (LSm) proteins are an ancient family of proteins present in all branches of life. Having originally arisen as RNA chaperones and stabilizers, the family has diversified greatly and fulfills a number of central tasks in various RNA processing events, ranging from pre-mRNA splicing to histone mRNA processing to mRNA degradation. Defects in Sm/LSm protein-containing ribonucleoprotein assembly and function lead to severe medical disorders like spinal muscular atrophy. Sm and LSm proteins always assemble into and function in the form of ringlike hexameric or heptameric complexes whos

The neddylation of the RNA-dependent RNA polymerase 3D of Coxsackievirus B3 promotes viral replication.

The pathogenesis of Coxsackievirus B3 (CVB3), the causative pathogen for severe diseases such as myocarditis, pancreatitis, and meningitis, remains largely unknown. Neddylation, the covalent modification of proteins through the conjugation of NEDD8, a ubiquitin-like molecule, plays critical roles in regulating cellular activities. Our previous study demonstrated that 3Dpol, the RNA-dependent RNA polymerase of CVB3, was modified by ubiquitin. Since NEDD8 is highly homologous to ubiquitin in both the sequence and structure, we hypothesized that 3Dpol may also undergo neddylation. Here, we demons

Delineating plant responses to the 3',5'- and 2',3'-cAMP isomers.

Much like in animals, both the 3',5'- and the 2,'3'-cAMP isomers are present in plants. The former is the enzymatic product of adenylate cyclases (ACs), the latter is an RNA degradation product. While there is increasing evidence that both isomers can elicit or modulate a broad range of physiological responses, the question of the specificity of responses to isomers has remained, at least partially, unresolved. To delineate isomer-specific responses in Arabidopsis thaliana, we applied a comparative proteomics approach. Our results demonstrate that exposure to 200 nM of either isomer can elicit

Structure-guided engineering of modular RNA aptamer biosensors for one-pot, multiplex detection of CircRNAs.

Circular RNAs (circRNAs) are a class of endogenous biological macromolecules characterized by their covalently closed, single-stranded structures, which confer exceptional stability and sequence-specific back-splice junctions (BSJ). Exploiting these unique structural features for diagnostic purposes remains challenging, particularly in multiplexed formats. Here, we report a modular biosensing platform that integrates the structural specificity of circRNA BSJ recognition with the conformation-dependent fluorescence emission of engineered RNA aptamers. This system, termed FRA-MOML, utilizes liga

High-Pressure Torsion-Induced Transformation of Adenosine Monophosphate: Insights into Prebiotic Chemistry of RNA by Astronomical Impacts.

The origin of life is yet a compelling scientific mystery that has sometimes been attributed to high-pressure impacts by small solar system bodies such as comets, meteoroids, asteroids, and transitional objects. High-pressure torsion (HPT) is an innovative method with which to simulate the extreme conditions of astronomical impacts and offers insights relevant to prebiotic chemistry. In the present study, we investigated the polymerization and stability of adenosine monophosphate (AMP), a key precursor to ribonucleic acid (RNA), in dry and hydrated conditions (10 wt% water) under 6 GPa at ambi

A Real-Data-Driven Framework for Evaluating Differential Transcript Usage Methods Across Long-Read Bulk, Single-Cell, and Spatial Transcriptomics.

Differential transcript usage (DTU) analysis reveals transcript-level regulation in alternative splicing. With the rapid adoption of long-read sequencing in bulk, single-cell, and spatial transcriptomics, reliable evaluation of DTU methods under real biological conditions becomes essential. Current evaluation frameworks mainly rely on simulated data, which can introduce bias and may not reflect true regulatory mechanisms. A real-data-driven framework is constructed to evaluate DTU methods across long-read bulk, single-cell, and spatial transcriptomics. The framework includes two key components

m5C-Modified tRF3b-CysGCA-23 Suppresses Bladder Cancer Malignancy by Repressing H3K18 Lactylation via Stabilizing RBM4.

The epigenetic modification of transfer RNA (tRNA) and tRNA-derived small RNAs (tsRNAs) is associated with the initiation and development of cancer. However, the biological role of m5C-modified tsRNAs, especially in bladder cancer (BC), and their regulatory mechanisms remain unclear. Here, we identify a novel m5C-modified tsRNA, m5C-tRF3b-CysGCA-23 (mtRC), whose expression is significantly downregulated in both tumor tissues and urine samples of BC patients and is strongly negatively correlated with the malignant progression of bladder cancer. In vitro and in vivo functional experiments reveal

RNA cytosine modifications regulates musculoskeletal disorders.

The RNA cytosine modification (RCM), particularly 5-methylcytosine (m5C) and N4-acetylcytidine (ac4C) modification, represents a rapidly advancing frontier in recent epitranscriptomic research. These reversible modifications intervene in the process of RNA generation, thus playing a critical role in the post-transcriptional regulation of RNA, including nuclear export, ribosome assembly, translation, and stability, thereby modulating various fundamental biological processes, such as cellular proliferation, differentiation, and cell death. Musculoskeletal disorders (MSDs), including osteoarthrit

ALKBH5 facilitates Srgn stability via m6A demethylation to disrupt blood-testis barrier integrity in the high-fat diet mice.

Obesity has become an important factor affecting male fertility and is often accompanied by abnormal levels of fatty acids, especially saturated fatty acids (SFAs). Palmitic acid (PA; C16:0) is the most frequent SFA in high-fat diet (HFD) and impairs blood-testis barrier (BTB) integrity and decreases sperm quality. RNA N6-methyladenosine (m6A) is involved in lipid metabolism and affects BTB integrity and spermatogenesis. However, it is unclear whether RNA m6A modification plays a role in the BTB damage caused by PA. Herein, we unraveled that PA induced the upregulation of ALKBH5 in TM4 and pri
