Clostridium-Derived p-Cresyl Metabolites Induce Inflammation and Apoptosis in Biliary Epithelial Cells.

OBJECTIVE: Primary biliary cholangitis (PBC) is an autoimmune cholestatic liver disease, and the effects of p-cresyl sulfate (PCS) and p-cresyl glucuronide (PCG) in PBC remain unclear. This study aimed to evaluate the pro-apoptotic and pro-inflammatory effects of PCS and PCG. METHODS: Human intrahepatic biliary epithelial cells (HIBEpiCs) were treated with PCS or PCG, and apoptosis was assessed by flow cytometry. Female C57BL/6 mice received intraperitoneal PCS or PCG. Liver inflammation was evaluated by H&E staining, apoptosis-related proteins (caspase-3, Bax, Bcl-2) by Western blotting, and

Identifying people's energy information needs through Energy Citizen Personas.

UNLABELLED: Renal tuberculosis (TB) is an extrapulmonary form of TB, and is becoming more common and challenging to treat. This is because many anti-tubercular drugs have nephrotoxicity and have poor drug penetration into renal tissues. These problems highlight the urgent need for safer, kidney-targeted treatment regimes, particularly in patients with compromised kidney function. Thus, this study investigates lysozyme, which is a low-molecular-weight protein and has natural kidney-affinity, as a potential carrier for targeted renal drug delivery. Here, a comprehensive in silico approach has be

Investigating functional brain networks in multiple sclerosis patients: a graph theory approach for evaluating working memory impairment.

This study introduces a graph theory-based machine learning framework to analyze functional brain networks in Multiple Sclerosis (MS) patients during working memory tasks. Using fMRI data from 22 participants (8 MS patients/14 controls) performing a Persian n-back task, we constructed functional connectivity networks with an automated anatomical labeling atlas (116 regions). Novel methodological contributions include: a proportional thresholding approach (5-80% connectivity strength) to optimize network analysis, and extraction of six graph-theoretic features (degree, clustering coefficient, b

Clustering Analysis of Multiple Omics Data Types Identifies Cancer Patients With Consistent Survival Outcomes.

OBJECTIVES: Cancer stratification is essential for accurate prognosis and personalized treatment selection. While many existing approaches integrate multiple omics data types to identify cancer subtypes, it remains unclear how clustering results from individual omics layers compare in their ability to capture survival-related patient clusters. This study aims to examine patient clusters separately defined by different omics data types and to explore the consistency of these clusters as well as their associations with survival outcomes. METHODS: In this study, we conducted clustering analysis

Regulation of tau protein by circCwc27: shared pathogenic mechanisms in type 2 diabetes mellitus and Alzheimer's disease.

BACKGROUND: Alzheimer's disease (AD) and type 2 diabetes mellitus (T2DM) are distinct yet interconnected disorders that frequently co-occur. While insulin resistance and impaired glucose metabolism have been implicated in their shared pathogenesis, the molecular mechanisms underlying this comorbidity remain incompletely understood. Emerging evidence suggests that circular RNAs (circRNAs), particularly those enriched in neural and metabolic tissues, may play regulatory roles in both diseases. METHODS: We conducted integrated transcriptomic analyses using Gene Expression Omnibus (GEO) datasets

Enhancing neural signal quality: a spike-denoising model with BiLSTM and attention mechanism.

Neural signal spikes are recorded by microelectrode technology for specific applications. Nevertheless, spikes frequently encounter significant contamination from several noise sources, making efficient denoising quite challenging. Hence, this study presents a spike-denoising model with a bidirectional long short-term memory and attention mechanism combined with a shallow autoencoder to enhance the signal quality. To assess the effectiveness of the proposed method, various types of synthetic data, such as simulated white noise, correlated noise, colored noise and integrated noise, are used to

Machine Learning Approach and Bioinformatics Analysis Discovered Key Genomic Signatures for Hepatitis B Virus-Associated Hepatocyte Remodeling and Hepatocellular Carcinoma.

Hepatitis B virus (HBV) causes liver cancer, which is the third most common cause of cancer-related death worldwide. Chronic inflammation via HBV in the host hepatocytes causes hepatocyte remodeling (hepatocyte transformation and immortalization) and hepatocellular carcinoma (HCC). Recognizing cancer stages accurately to optimize early screening and diagnosis is a primary concern in the outlook of HBV-induced hepatocyte remodeling and liver cancer. Genomic signatures play important roles in addressing this issue. Recently, machine learning (ML) models and bioinformatics analysis have become ve…

Synergistic medical genetic evolutionary optimization and deep convolutional generative augmentation with SHAP-driven interpretability for precise Alzheimer's disease severity grading.

Alzheimer's disease (AD) diagnosis at an early yet accurate stage is critical to support effective treatment or intervention. Still it is not very feasible due to the presence of image data class imbalance, low interpretability of models, and a high computational cost. This research proposes a novel, end-to-end diagnostic framework that considers a Medical Genetic Algorithm (MedGA)-optimized Convolutional Neural Network (CNN) with a Deep Convolutional Generative Adversarial Network (DCGAN) to generate synthetic MRIs and SHapley Additive Explanations (SHAP) to analyse and interpret the model. A single-snapshot inverse solver for two-species graph model of tau pathology spreading in human Alzheimer's disease.

We propose a method that uses a two-species ordinary differential equation (ODE) model for subject-specific misfolded tau protein spreading in Alzheimer's disease (AD) and calibrates it from magnetic resonance imaging (MRI) and positron emission tomography (PET) scans. The ODE model is a variant of the heterodimer Fisher-Kolmogorov (HFK) model. The unknown model parameters are the initial condition (IC) for tau and three scalar parameters representing the migration, proliferation, and clearance of tau proteins. Driven by imaging data, these parameters are estimated by formulating a constrained

Unravelling the molecular landscape of polycystic ovary syndrome (PCOS) and role of inflammation through transcriptomics analysis of human ovarian granulosa cells.

BACKGROUND: Polycystic ovary syndrome (PCOS) is a common metabolic problem in women of reproductive age that can lead to infertility and other metabolic disorders. Recent evidence indicates that inflammation might be one of the contributing factors in PCOS progression. However, there is a lack of information on the regulation of inflammatory genes in PCOS. Therefore, the aim of the study is to investigate the role of inflammation-associated genes and pathways in relation to PCOS. METHOD: The bulk RNA-seq data of granulosa cells of human ovaries of PCOS-affected and healthy women were analyzed

Robust Multimodal Fusion for Survival Prediction in Cancer Patients.

OBJECTIVES: Multimodal deep learning models have the potential to significantly improve survival predictions and treatment planning for cancer patients. These models integrate diverse data modalities using early, intermediate, or late fusion techniques. However, many existing multimodal models either underperform or show only marginal improvements over unimodal models. To establish the true efficacy of multimodal survival prediction models, it is critical to demonstrate consistent and substantial advantages over unimodal counterparts. METHODS: In this paper, we introduce the Robust Multimodal

Machine Learning-Based Identification of Petroleum Distillates and Gasoline Traces Using Measured and Synthetic GC Spectra from Collected Samples.

Ignition cases involving arsons are typically handled by forensic experts who examine spectra of samples collected from scenes of fire to test for the existence or absence of ignitable liquids. This is tedious work, since many cases do not involve such liquids. To facilitate this process, we have developed in this work a Machine Learning (ML)-based workflow for samples' classification based on their gas chromatography (GC) chromatograms (i.e., spectra). To this end, annotated spectra of 181 samples containing three groups of liquids (petroleum distillates, gasoline, and an assortment of other

In Silico Identification of Novel and Potent Inhibitors Against Mutant BRAF (V600E), MD Simulations, Free Energy Calculations, and Experimental Determination of Binding Affinity.

BRAF is a proto oncogene that functions as a key signal transducer in the MAPK-ERK pathway, which regulates cell growth, division, and survival. Mutations in BRAF, particularly the V600E substitution in its kinase domain, are major drivers in melanoma and several other metastatic cancers, including breast, colorectal, NSCLC, and gastrointestinal cancers. In this study, novel inhibitors targeting the BRAF(V600E) mutant using a structure-based drug design approach are identified. Four chemical libraries ChemDiv Kinase, ChemDiv Anticancer, NCI, and ChEMBL Kinase SARfari are screened. Compounds fr

Spherical GTM: A New Proposition for Visualization of Chemical Data.

The Spherical Generative Topographic Mapping (SGTM) method represents an intuitive approach to visualize chemical data. Unlike the original Generative Topographic Mapping algorithm, which utilizes a bounded flat Euclidean space as a manifold, our proposed modification introduces a spherical manifold to address known nonflat topology issues. In this study, we describe the mathematical formalism of this new approach and showcase its ability to visualize 2D electron density patterns of water and benzene and the CosMoPoly chemical library-an enumeration of synthetically accessible molecules. Single-Cell Transcriptome Analyses of Four Pain Related Genes in Osteosarcoma.

OBJECTIVE: Osteosarcoma (OS) is a rare and complex form of cancer that mostly affects children and adolescents. Pain is a common symptom for patients in OS which causes significant unhappiness and persistent aches. To date, there is minimal knowledge on the mechanisms underlying OS induced pain and few treatment options for patients. Previous genetic studies have demonstrated that the panel of four genes, artemin (ARTN), persephin (PSPN), glial cell line-derived neurotropic factor (GDNF), and neurturin (NRTN) are associated with the regulation of pain processing in OS and analgesic responses.

In silico design of a multi-epitope pan vaccine targeting Schistosoma species.

Schistosomiasis remains a significant public health burden, necessitating the development of effective vaccines against it. In this study, a multi-epitope subunit vaccine was designed against adenylate kinase 2 protein and evaluated for its potential to elicit protective immunity against three Schistosoma species. CTL, HTL, and B-cell epitopes were identified using immunoinformatics tools and linked using AAY and KK linkers, respectively. The 50S ribosomal protein L7/L12, a known TLR4 agonist, was incorporated as an adjuvant to enhance immune activation in the vaccine. Molecular docking and mo…

Treatment journey clustering with a novel kernel k-means machine learning algorithm: a retrospective analysis of insurance claims in bipolar I disorder.

In real-world psychiatric practice, patients may experience complex treatment journeys, including various diagnoses and lines of therapy. Insurance claims databases could potentially provide insight into outcomes of psychiatric treatment processes, but the diversity of event sequences restricts analyses with currently available methods. Here, we developed a novel kernel k-means clustering algorithm for event sequences that can accommodate highly diverse event types and sequence lengths. The approach, Divisive Optimized Clustering using Kernel K-means for Event Sequences (DOCKKES), also leverag
