Comparative Investigation for Rotten Xylem (kuqin) and Strip Types (tiaoqin) of Scutellaria baicalensis Georgi Based on Fingerprinting and Chemical Pattern Recognition.

Scutellaria baicalensis Georgi (SBG) is not just as a traditional herbal medicine but also a popular functional food in China and other Asian countries. A sensitive simple strategy was developed for the first time to analyze SBG from eight different geographical sources using high-performance liquid chromatography (HPLC) coupled with multivariate chemometric methods. Two unsupervised pattern recognition models, hierarchical cluster analysis (HCA) and principal components analysis (PCA), and a supervised pattern recognition model, partial least squares discriminant analysis (PLS-DA), were used …

INSIDER: Interpretable sparse matrix decomposition for RNA expression data analysis.

RNA sequencing (RNA-Seq) is widely used to capture transcriptome dynamics across tissues, biological entities, and conditions. Currently, few or no methods can handle multiple biological variables (e.g., tissues/ phenotypes) and their interactions simultaneously, while also achieving dimension reduction (DR). We propose INSIDER, a general and flexible statistical framework based on matrix factorization, which is freely available at https://github.com/kai0511/insider. INSIDER decomposes variation from different biological variables and their interactions into a shared low-rank latent space. Par

From known chemical space to unannotated metabolites: a cluster-guided retention-time driven framework for biologically informed annotation.

INTRODUCTION: Untargeted metabolomics often results in a significant portion of unannotated metabolites, or "metabolic dark matter," which hinders biological interpretation. OBJECTIVES: A two-step analytical approach was developed to systematically prioritize and interpret unannotated metabolites using plasma LC-MS/MS data from pregnant women with obesity as a biologically relevant test dataset. METHODS: The first step involved clustering 1,021 known metabolites into ten structurally coherent groups based on the Tanimoto similarity, thus defining the biologically relevant chemical space of t

Bioinformatics Approach to Cancer Prediction using Quantum Clustering Algorithm for Behavioral Similarity in Gene Expression.

This study introduces a Hybrid Quantum K-Means Clustering Algorithm with automatic cluster detection for classifying cancerous and non-cancerous gene expression data. The method employs Quantum Multi-Feature Mapping for state encoding, Swap Test-based quantum distance estimation, and Quantum Gradient-Based Optimization to dynamically identify the optimal number of clusters by minimizing intra-cluster variance. Initial centroids are selected through a probability-proportional distance strategy, improving stability and accuracy. Applied to breast cancer datasets, the approach surpasses the exist

On Cluster Structures of Finnish Cancer Incidence Data.

IntroductionThe global burden of cancer is increasing. Part of this development is attributable to the estimated growth and aging of the population. In particular, aging is 1 of the main risk factors for cancer. However, there are many other risk factors beyond aging, including certain lifestyle and environmental factors. In addition, changes in diagnostic thresholds, increasing coverage of screening, and other similar factors affect cancer incidence rates. Therefore, even after excluding the effect of aging of the population, cancer incidence rates have not remained constant over time. To stu

Clustering beyond the binary: Stable machine-learning phenotypes of metabolic syndrome.

BACKGROUND AND OBJECTIVES: Metabolic syndrome (MetS) is defined by binary thresholds on waist circumference, triglycerides, HDL-C, blood pressure, and fasting glucose, which can obscure risk gradients and within-group heterogeneity. This study evaluates whether unsupervised clustering using physiology-anchored composite indices produces more stable and clinically interpretable cardiometabolic phenotypes than clustering based on traditional MetS components in a full adult population. Specifically, the analysis tests whether such an approach recovers a graded metabolic risk strata extending beyo

Plasma Metabolomes Identify Distinct Asthma Metabotypes: Findings From the COREA Cohort.

BACKGROUND: Phenotype-based asthma classification has limitations that have motivated endotype-based approaches grounded in pathophysiology. However, existing biomarkers offer limited specificity and clinical accessibility. Plasma metabolomics, which reflects disease-specific metabolic states, offers a promising strategy for asthma classification. This study aimed to identify metabolic subgroups (metabotypes) of adult asthma using plasma metabolomics, with potential implications for personalized treatment. METHODS: Plasma samples from 407 patients with asthma in the Cohort for Reality and Evo

Unsupervised Immune Profiling Identifies Distinct Post-Transplant T-Cell Clusters Associated with Kidney Allograft Function.

BACKGROUND: Post-transplant immune heterogeneity may influence kidney allograft outcomes, yet the clinical relevance of circulating T-cell phenotypes remains incompletely defined. We aimed to identify 12-month post-transplant data-driven T-cell clusters and examine their relation to graft-function patterns during the first post-transplant year. METHODS: Peripheral blood T-cell subpopulations were analyzed in 112 kidney transplant recipients at 12 months post-transplantation using flow cytometry. Standardized subpopulation frequencies underwent unsupervised hierarchical clustering, with princi

Scalable Bayesian Estimation of Multicondition Omics Networks via Clustering and Iterative Merging.

Understanding condition-specific molecular interactions in complex biological systems requires scalable and accurate network inference from high-dimensional omics data, often generated by mass spectrometry platforms. Accurately estimating condition-specific interaction networks is critical for highlighting biological mechanisms, yet it remains challenging due to high dimensionality, noise, and the difficulty of accurately comparing networks across experimental groups. We propose a scalable and flexible Bayesian framework, clustering-focused iterative (CFI) estimation, for joint inference of Ga

Beyond traditional outbreak investigation: Using genomic data for enhanced detection of COVID-19 disease clusters in Utah.

BACKGROUND: Traditional disease surveillance, such as manual case investigation, was the primary method for identifying disease clusters during the COVID-19 pandemic. However, the pandemic also provides an opportunity to explore how genomic data can be used to improve cluster detection and response. While genomic data can complement traditional methods, guidelines are needed to integrate genomic data into real-time outbreak response. METHODS: Using binomial and multinomial logistic regression, we compared two methods of disease surveillance in Utah: genomic sequencing of COVID-19 cases and ma

SpatialESD: Spatial Ensemble Domain Detection in Spatial Transcriptomics.

Spatial transcriptomics (ST) measures gene expression while preserving spatial context within tissues. One of the key tasks in ST analysis is spatial domain detection, which remains challenging due to the complex structure of ST data and the varying performance of individual clustering methods. To address this, we propose SpatialESD, a Spatial EnSemble Domain detection method that integrates results from different spatial domain detection methods to improve spatial domain detection. SpatialESD captures both direct cooccurrence patterns and multiscale indirect relationships between clusters, im

Global characterization strategy for chemical constituent of traditional Chinese medicine formulas based on online comprehensive 2DLC-Q-TOF-MS/MS combined with deep learning clustering driven dual-mode acquisition: A case study of Qishen Yiqi Dropping Pills.

Comprehensive characterization of the complex chemical constituents in traditional Chinese medicine (TCM) formulas remains a major challenge in elucidating their pharmacodynamic material basis and mechanisms of action. Although liquid chromatography-mass spectrometry (LC-MS) is widely used for constituent identification, conventional acquisition strategies often fail to obtain sufficient fragment-ion information for both high- and low-abundance compounds co-eluting within the same retention-time window. To address this limitation, an online comprehensive two-dimensional liquid chromatography-q

Exploring cross-category relationships between symptoms in people with hypermobile EDS (hEDS) to identify disability patterns.

BACKGROUND: Hypermobile Ehlers-Danlos Syndrome (hEDS) is a connective tissue disorder with variable symptom presentation across multiple organ systems and significant morbidity. Little is known about hEDS etiology and identifying patterns of symptom co-occurrence can reveal previously unidentified relationships between phenotypes and inform studies of underlying disease pathophysiology for symptoms that may share functional biological pathways. In this exploratory analysis, we specifically assessed the distribution of symptoms in case and controls to identify clusters of co-occurring symptoms.

Grouped multi-trajectory modeling using finite mixtures of multivariate contaminated normal linear mixed model.

There has been growing interest across various research domains in the modeling and clustering of multivariate longitudinal trajectories obtained from internally near-homogeneous subgroups. One prominent motivation for such work arises from the Alzheimer's Disease Neuroimaging Initiative (ADNI) cohort study, which involves multiple clinical measurements, exhibiting complex features such as diverse progression patterns, multimodality, and the presence of atypical observations. To tackle the challenges associated with modeling and clustering such grouped longitudinal data, we propose a finite mi

Finite Mixtures of Multivariate t $$ t $$ Linear Mixed-Effects Models for Censored Longitudinal Data With Concomitant Covariates.

Clustering longitudinal biomarkers in clinical trials uncovers associations between clinical outcomes, disease progression, and treatment effects. Finite mixtures of multivariate t $$ t $$ linear mixed-effects (FM-MtLME) models have proven effective for modeling and clustering multiple longitudinal trajectories that exhibit grouped patterns with strong within-group similarity. Motivated by an AIDS study with plasma viral loads measured under assay-specific detection limits, this article extends the FM-MtLME model to account for censored outcomes. The proposed model is called the FM-MtLME wit

Multi-Level Variable Selection Using a BART-Enhanced Mixed-Effects Framework.

Selecting important individual- and cluster-level predictors has become increasingly critical in healthcare research, where data often exhibit hierarchical structures due to collection from multiple clusters. Mixed-effects models, which account for within-cluster correlation and between-cluster heterogeneity, are a natural approach for multilevel variable selection. However, currently available variable selection methods for multilevel data are predominantly based on mixed-effects models that impose restrictive parametric assumptions, potentially limiting their utility when the underlying rela

Learning discriminative and structural samples for rare cell types with deep generative model.

Cell types (subpopulations) serve as bio-markers for the diagnosis and therapy of complex diseases, and single-cell RNA-sequencing (scRNA-seq) measures expression of genes at cell level, paving the way for the identification of cell types. Although great efforts have been devoted to this issue, it remains challenging to identify rare cell types in scRNA-seq data because of the few-shot problem, lack of interpretability and separation of generating samples and clustering of cells. To attack these issues, a novel deep generative model for leveraging the small samples of cells (aka scLDS2) is pro
