A model for rearrangements in RNA genomes.

Engineered mutants of Theiler's murine encephalomyelitis virus (TMEV) and poliovirus having altered spacing between the oligopyrimidine and AUG moieties of a translational control element are known to generate pseudorevertants with deletions or insertions that tend to restore the wild-type structure of this element. The primary structure of the rearranged region of these pseudorevertants suggests that short direct repeats are strongly preferred as parting and anchoring sites during the jumps of the nascent strand 3' end. When the parting and anchoring sites are separated by a long RNA segment,

Evolution and polymorphism of poliovirus genomes.

The three poliovirus serotypes are very stable. Breakthrough of the serotype barrier has never been observed in the natural evolution of poliovirus. This serotype stability contrasts with the high level of genomic and phenotypic variability that occurs within the bounds of serotype. The efficient control of poliomyelitis by immunization is based upon type-specific immunity and serotype stability. The development of attenuated strains by Albert Sabin was possible because of the high variability of poliovirus genomes. The three Sabin strains, one for each serotype, were selected as variants of n

The clinical utility of genome sequencing is multi-dimensional: experience from the Hong Kong Genome Project.

BACKGROUND: Assessing clinical utility of genome sequencing (GS) is essential for healthcare decisions. This study quantified the multidimensional utility of GS using the validated Clinician-reported Genetic testing Utility InDEx (C-GUIDE) within a diverse rare disease cohort at the Hong Kong Genome Project. METHODS: Adult and paediatric patients suspected of genetic disorders were recruited from the Hong Kong Children's Hospital. Clinical geneticists evaluated GS utility based on 17 items. Total C-GUIDE utility scores and global item scores were calculated, with individual item scores rangin

Deciphering 6-mer Spectra Distribution Rules in Coronavirus Genomes: Application to Comparative Genomic Analysis.

Given the rapid mutation and high transmissibility of coronaviruses, especially SARS-CoV-2, comparative genomic studies are crucial for understanding viral evolution, transmission dynamics, and therapeutic development. In prior work, we analyzed and compared the spectral distribution patterns of various k-mer subsets across 920 genome sequences, spanning from primates to prokaryotes. This revealed an evolutionary mechanism in genome sequences, indicating the presence of both CG and TA-specific selection modes. In the present study, we further investigate the specific selection modes in coronav

Genome-wide association studies reveal genomic regions for kernel-related traits in durum wheat.

Kernel size and shape-related traits affect grain yield and semolina milling potential, both of which are important targets of durum wheat improvement programs. However, the genetic basis of these traits in durum wheat are largely unknown. In this study, we examined the genetic bases of kernel size and shape-related traits in a diverse panel of 170 genotypes, comprised mostly of Argentinian cultivars. Genotypes were characterized phenotypically in four field experiments in Argentina and genotypically using the 35K Axiom Wheat Breeder SNP Array. High phenotypic variability and heritability valu

Harnessing exotic germplasm for red clover improvement: Tracking genomic introgression and deploying genomic selection.

Red clover (Trifolium pratense L.) is a globally important temperate forage legume. Its symbiosis with soil-borne rhizobia enables nitrogen fixation, and its ability to produce quality forage under diverse soil conditions enhances pasture productivity, particularly during water deficits. With increasing climate-related stresses, harnessing adaptive traits absent in current cultivars is critical. Genebanks conserve diverse red clover germplasm, providing genetic variation for agronomic and adaptive traits. In this study, we introgressed novel germplasm into locally adapted cultivars to track th

Pinpointing genomic regions conferring herbicide tolerance in cassava via genome-wide association mapping.

Cassava (Manihot esculenta Crantz) is a tropical crop of major socioeconomic importance, whose productivity can be limited by sensitivity to herbicides used for weed management. This study aimed to perform a genome-wide association study (GWAS) in 194 cassava genotypes to identify genomic regions associated with tolerance to the herbicides mesotrione, S-metolachlor, and chloransulam-methyl. The evaluations performed at 3, 6, 9, 15, and 30 days after application (DAA) were used to characterize the temporal progression of phytotoxicity. Based on this analysis, the phenotype obtained at 9 days af

Population-level genomic surveillance of human norovirus using wastewater-based whole-genome sequencing.

Wastewater-based surveillance has garnered increasing attention as a valuable approach for capturing community-level infection dynamics that are often difficult to detect through clinical reporting systems alone. In this study, we analyzed human norovirus genotype distributions and whole-genome-level variations in wastewater samples collected in Gwangju, Korea. These results were interpreted in conjunction with a documented foodborne outbreak to evaluate the epidemiological relevance of wastewater-based monitoring. Human norovirus concentrations were quantified using TaqMan Array Card-based RT

Genome-wide CRISPR screening identifies cellular factors controlling nonviral genome editing efficiency.

To systematically map cellular factors constraining nonviral genome editing, influencing uptake and intracellular trafficking, we develop a genome-wide CRISPR screening platform linking perturbation of 19,114 genes to editing outcomes in human cells. We identify six negative regulators of delivery whose depletion increases editing efficiency by up to six-fold across diverse payloads, loci, and cell types. We test the top two factors, GJB2 and BET1L, in two distinct human models: correction of a pathogenic adenine base mutation in KCNJ13 and introduction of a cytosine base mutation in the GABAA

Genomic Insights Into Bacillus thuringiensis Strain JSd1 From Bangladesh: A Whole Genome Sequencing Approach.

Bacillus thuringiensis (Bt) is a well-known entomopathogenic bacterium widely used in biopesticide formulations due to its diverse arsenal of insecticidal toxins and environmental adaptability. However, the genetic diversity and virulence potential of native Bt strains from South Asia remain underexplored. In this study, we performed whole-genome sequencing and comparative genomic analysis of B. thuringiensis strain JSd1, isolated from Bangladeshi soil. The high-quality draft genome, assembled at 75x coverage, comprises 5.39 Mb in 64 contigs with a GC content of 35.28% and 99.26% completeness.

Distinguishing Leptothrix and Sphaerotilus genera by an integrated genomic-phenotypic analysis supported by new Leptothrix genomes.

The Sphaerotilus-Leptothrix group of bacteria includes one of the first described microorganisms, Leptothrix ochracea, an uncultured type strain, plus isolates of Leptothrix and Sphaerotilus. This group is unified by the ability to form sheaths and oxidize metals, although L. ochracea exhibits obvious ecological, morphological, and functional differences from the rest of Sphaerotilus-Leptothrix. Recently, there have been calls to combine the group into one genus, Sphaerotilus; however, these studies lacked adequate genomic representation of L. ochracea. Here, we present a comprehensive compara

Genomic epidemiology and phylogenomics of Magnusiomyces clavatus: a comparative analysis of novel italian and publicly available genomes.

BACKGROUND: Magnusiomyces clavatus is an emerging fungal pathogen primarily infecting immunocompromised patients hospitalized in hematological wards. Its remarkable genetic homogeneity makes high-resolution phylogenetic analysis challenging, hindering efforts to accurately discriminate strains and complicating epidemiological surveillance, particularly in the context of hospital outbreaks. METHODS: In this study, we provide the most comprehensive phylogenomic framework to date for this species by analyzing a dataset of 62 whole-genome sequences, including four novel genomes from clinical and

Pleomorphic Liposarcoma: Comprehensive Genomic Analysis of 39 Cases With Comparison to Other Genomically Complex Sarcomas.

Pleomorphic liposarcoma (PLPS) is an aggressive high-grade sarcoma that often shows diverse morphological features and can mimic high-grade undifferentiated pleomorphic sarcoma (UPS)/spindle cell sarcoma or myxofibrosarcoma (MFS), especially when pleomorphic lipoblasts are sparse. The molecular profile of PLPS is distinct from well differentiated/dedifferentiated liposarcoma and myxoid liposarcoma. In this study, we investigate 39 cases of PLPS by comprehensive genomic profiling, occurring in 32 patients with available molecular data. Cases were reviewed and morphologic parameters-lipoblastic

Personalized reference genome-based pipeline reveals comprehensive haplotype-resolved views of cancer genomes.

Cancer genome analysis relies on standard human reference genomes, but detecting somatic alterations in highly repetitive or individual-specific regions remains challenging. We developed the Personalized Reference genome-based Cancer Genome Analysis Pipeline (PRCGAP, https://github.com/yos-sk/PRCGAP), to our knowledge, the first comprehensive pipeline integrating haplotype-resolved analyses of somatic point mutations, structural variants, copy number, and DNA methylation on personalized diploid reference genomes, with each variant phased and annotated by genomic features. We applied PRCGAP to

Genomic instability and mono-parental expression mitigate genomic shock in a cross-subgenus Leishmania hybrid.

Hybridization, the merging of distinct genomes, is increasingly recognized as a major evolutionary force among eukaryotic pathogens, including facultatively sexual protist parasites like Leishmania and Trypanosoma. While it may contribute to pathogen virulence and drug resistance, hybridization remains poorly characterized, particularly how genetic distance between parental cells influences genomic compatibility and which compensatory mechanisms ensure hybrid viability. Here, we report the in vitro generation of an unusual sexual hybrid between Leishmania species infecting mammals (L. infantum
