Brucella genomic islands (GIs) share similarities in their genomic organization to pathogenicity islands from other bacteria and are likely acquired by lateral gene transfer. Here, we report the identification of a GI that is important for the pathogenicity of Brucella melitensis. The deletion of GI-1, GI-5, or GI-6 did not affect bacterial growth in macrophages as well as their virulence in interferon regulatory factor 1-deficient (IRF-1(-/-)) mice, suggesting that these islands do not contribute to Brucella virulence. However, the deletion of GI-2 resulted in the attenuation of bacterial gro

Bordetella pertussis is known to be a genotypically homogeneous pathogen but the extent of homogeneity at the genomic level is unknown. A currently circulating B. pertussis isolate from Australia was compared with the genome-sequenced Tohama I strain isolated in Japan in the 1950s from a distantly related lineage. Microarray-based comparative genome sequencing (CGS) was used to detect single nucleotide polymorphisms (SNPs) in a total of 1.4 Mb of the 4.09 Mb genome, including 1012 coding-regions, 217 pseudogenes and 268 intergenic regions. The CGS analysis, followed by validation using real-ti

BACKGROUND: Thymoma is a heterogeneous group of tumors in biology and clinical behavior. Even though thymoma is divided into five subgroups following the World Health Organization classification, the nature of the disease is mixed within the subgroups.
RESULTS: We investigated the molecular characteristics of genetic changes variation of thymoma using cDNA microarray based-comparative genomic hybridization (CGH) with a 17 K cDNA microarray in an indirect, sex-matched design. Genomic DNA from the paraffin embedded 39 thymoma tissues (A 6, AB 11, B1 7, B2 7, B3 8) labeled with Cy-3 was co-hybri

BACKGROUND: Aedes aegypti is the principal vector of yellow fever and dengue viruses throughout the tropical world. To provide a set of manually curated and annotated sequences from the Ae. aegypti genome, 14 mapped bacterial artificial chromosome (BAC) clones encompassing 1.57 Mb were sequenced, assembled and manually annotated using a combination of computational gene-finding, expressed sequence tag (EST) matches and comparative protein homology. PCR and sequencing were used to experimentally confirm expression and sequence of a subset of these transcripts.
RESULTS: Of the 51 manual annotat

Infection with Mycobacterium avium subsp. paratuberculosis causes Johne's disease in cattle and is also implicated in cases of Crohn's disease in humans. Another closely related strain, M. avium subsp. avium, is a health problem for immunocompromised patients. To understand the molecular pathogenesis of M. avium subspecies, we analyzed the genome contents of isolates collected from humans and domesticated or wildlife animals. Comparative genomic hybridizations indicated distinct lineages for each subspecies where the closest genomic relatedness existed between M. avium subsp. paratuberculosis

We have applied the method of genomic microarray to investigate amplification of oncogenes throughout the genome of nasopharyngeal carcinoma (NPC). Array based comparative genomic hybridization (array CGH) allows simultaneous examination of 58 oncogenes commonly amplified in various human cancers. In the present study, we have examined 15 NPC samples including five cell lines, two xenografts and eight primary tumours with array CGH to reveal the particular oncogenes associated with this cancer. This is the first genome wide survey of multiple oncogene amplifications involved in the development

Genome colinearity has been studied for two closely related diploid species of the Brassicaceae family, Arabidopsis thaliana and Capsella rubella. Markers mapping to chromosome 4 of A. thaliana were found on two linkage groups in Capsella and colinear segments spanning more than 10 cM were revealed. Detailed analysis of a 60 kbp region in A. thaliana and its counterpart in C. rubella showed virtually complete conservation of gene repertoire, order and orientation. The comparison of orthologous genes revealed very similar exon-intron structures and sequence identities of 90% or more were found

The Genome Sequence DataBase (GSDB) has completed its conversion to an improved relational database. The new database, GSDB 1.0, is fully operational and publicly available. Data contributions, including both original sequence submissions and community annotation, are being accomplished through the use of a graphical client-server interface tool, the GSDB Annotator, and via GIO (GSDB Input/Output) files. Data retrieval services are being provided through a new Web Query Tool and direct SQL. All methods of data contribution and data retrieval fully support the new data types that have been inco

To determine whether the Triticum urartu genome is more closely related to the A or B genome of the polyploid wheats, the amino acid sequence of its purothionin was compared to the amino acid sequences of the purothionins in Triticum monococcum, Triticum turgidum, and Triticum aestivum. The residue sequence of the purothionin from T. urartu differs by five and six amino acid substitutions respectively from the alpha 1 and alpha 2 forms coded for by genes in the B and D genomes, and is identical to the beta form specified by a gene in the A genome. Therefore, the T. urartu purothionin is either

Single nucleotide polymorphisms (SNPs) are key markers for population and conservation genetics in aquaculture species. Using low-depth whole-genome resequencing of 35 Labeo catla individuals from seven populations (three wild riverine, four hatchery), we generated the first genome-wide SNP catalogue for this Indian major carp. Filtering against the L. catla reference genome (GCA_012976165.1) yielded 2.05 million high-quality bi-allelic SNPs (467 291-1 221 268 per population), with 27 000 shared across all populations. Heterozygosity (He = 0.4477-0.4532) and nucleotide diversity (π = 0.4703-0.

Bluetongue virus (BTV) is a segmented double-stranded RNA virus of ruminants transmitted by Culicoides spp. biting midges. Although the genome consists of ten segments, classification into serotypes is primarily based on genome segment 2. However, reassortment among genomic segments is a major driver of BTV evolution and diversity. This study used longitudinal whole-genome sequencing to characterize BTV genomes collected from 2021 to 2023 within a single sheep flock in Colorado, where multiple serotypes co-circulate. Whole-genome sequences were generated from fourteen blood samples representin

Herpes simplex virus 1 (HSV-1) is a rare cause of acute hepatitis, especially in patients with chronic immunosuppression. We performed whole-genome HSV-1 sequencing with a metagenomics approach on peripheral blood samples from an Italian case of fatal acute liver failure with high circulating HSV-1 (1,129,900,000 copies/mL), followed by phylogenetic analysis. After multiple sequence alignment, a final dataset of 182 whole-genome sequences was selected. The sequenced HSV-1 strain belonged to a phylogenetic clade isolated in Florida in 2002 (OQ724868.1). A characterization of single nucleotide p…

BACKGROUND: Haemonchus contortus is a major gastrointestinal parasite of small ruminants worldwide. Its large effective population size, high fecundity, and extensive genetic variation promote rapid adaptation and the development of anthelmintic resistance. Resolving genome-wide genetic variation in H. contortus within and among populations is essential for tracking variant distribution, interpreting resistance-associated markers, and informing parasite control strategies. Although reduced representation and targeted marker approaches have provided important insights into population structure,

Brassicaceae is a major model system for studies of plant evolution, systematics, comparative genomics, and speciation; however, mitochondrial genomic resources remain limited compared to plastid genomic resources, constraining investigations of mitochondrial genome evolution. Here, we report the mitogenome of the Korean endemic species Arabis takesimana, representing only the third available mitogenome for the genus Arabis. The mitogenome is 291,633 bp in length with a GC content of 45.3%. It was assembled with an average sequencing depth of 298.9×. It contains 58 annotated genes, including 3…

Large repetitive elements and complex chromosomal organization continue to challenge accurate assembly of eukaryotic genomes. Optical genome mapping (OGM) provides long-range genomic information by imaging individual DNA molecules. While most OGM protocols rely on sparse enzymatic labeling that restricts resolution in poorly labeled or structurally complex regions, dense labeling strategies generate continuous fluorescence intensity profiles that offer a complementary representation of genome structure. Here we extend our Dense Optical Genome Mapping Assembly (DOGMA) pipeline, previously used

BACKGROUND: Jumbo phages are phages with comparatively large genome sizes. Jumbo phages have been identified in various microbial communities. However, their diversity, genome structure, potential function, and their interactions with hosts and other phages are largely unknown due to insufficient genomic data. RESULTS: We collected 59,652,008 putative viral genomes from seven habitats by using 38 public metagenome datasets, an integrated public viral genome database (IGN), and pig gut viral genome databases. We obtained 10,754 jumbo phage genomes with sizes ranging from 200 to 831 kb. Most (94

Black flies (Diptera: Simuliidae) are important vectors of pathogens affecting human and animal health, yet the absence of a chromosome-level nuclear reference genome has constrained molecular and evolutionary studies of the family. Here, we present the first chromosome-level nuclear genome and a developmental transcriptomic resource for the long-established IS-7 laboratory lineage of Simulium vittatum . Combining Oxford Nanopore long-read sequencing with Hi-C scaffolding, we assembled a 340.4-Mb genome, with 99.1% of the assembly resolved into three chromosome-length scaffolds (N50=104.8 Mb,

Giant genomes, generally dominated by transposable elements (TEs), have evolved repeatedly in angiosperms. The role of TEs in the evolution of giant genomes, however, remains largely unclear. Here, by ancestral genome size reconstruction, whole-genome sequencing, and comparative genomic and transcriptomic analyses, we reveal the processes, drivers, and consequences of genomic gigantism in the buttercup family (Ranunculaceae). We find that the giant diploid genome of Nigella damascena (10.84 Gb, ~35 times that of columbine) has evolved from an ~1.46 Gb ancestral genome by persistent TE accumula

As genomic datasets expand in both sample size and marker density, genome-wide association studies (GWAS) and genomic selection (GS) require workflows that remain statistically rigorous, computationally efficient, and reproducible across the full analysis path, from genotype matrix to decision-relevant outputs. Here we present JanusX, an integrated high-performance framework that provides a streamlined, user-oriented workflow for GWAS and GS by unifying data handling, model execution, and visualization. Across simulated and real datasets, JanusX maintained high concordance with established bas

Bacillus species are environmentally resilient bacteria associated with soil, food, industrial settings and opportunistic infections, yet their bacteriophages remain incompletely characterised, particularly from underexplored environmental sources. We isolated and characterised phage APU1, a dsDNA phage from agricultural soil in Bangladesh. Partial 16S rRNA gene sequencing identified the enrichment host conservatively as Bacillus sp. APU1 has a 153,847 bp genome that encodes 236 predicted proteins, including 84 shorter than 100 amino acids. CheckV classified the genome as high-quality, with an
