A personalized genomic-medicine approach to rare genomic disorders associated with simple chromosomal structural variants.

Chromosomal structural-variant (CSV)-associated conditions, or genomic disorders (GDs), remain a diagnostic challenge. Our cohort included 26 individuals with severe unselected phenotypes associated with simple CSVs, as well as two clinically unaffected individuals. Long-insert short-read (LI-SR) and short-insert whole-genome sequencing (SI-WGS) were applied to capture the full spectrum of structural and small sequence variants, complemented by whole-blood transcriptome profiling in 12 individuals. Genome-wide, pathway-stratified, and candidate gene-based phenotype-overlap analyses, together w

Genomic divergence and sex-linked region of Welwitschia mirabilis revealed by whole-genome re-sequencing.

A central goal of population genomics is to unveil the evolutionary forces driving genomic divergence. Although genomic islands have been extensively studied in angiosperms, the patterns of genomic divergence remain poorly understood in gymnosperms. Here, by re-sequencing the whole genome of 130 individuals of Welwitschia mirabilis, we reveal significant genomic differentiation among its geographically close populations. Population genomic analyses suggest that geographical isolation and species characteristics play important roles in triggering and maintaining population divergence. We also i…

Optical genome mapping in myelofibrosis: enhancing prognostic accuracy through high-resolution genomic profiling.

Accurate genomic stratification is essential for guiding therapeutic decisions in myelofibrosis (MF), particularly regarding allogeneic stem cell transplant. Conventional chromosome banding analysis (CBA), however, has limited resolution and provides an informative karyotype in only about half of patients with MF. In a prospective series of 107 patients with primary or secondary MF, we compared optical genome mapping (OGM) plus targeted next-generation sequencing with CBA. OGM generated interpretable cytogenetic data for every sample, whereas CBA succeeded in fewer than half. In addition, OGM

Comparative genomics of the monophasic variant of Salmonella Typhimurium: analysis of Colombian genomes and their relationship with international lineages.

The monophasic variant of Salmonella enterica serovar Typhimurium (STVM) represents a growing threat to global public health owing to its wide dissemination, capacity to adapt to multiple hosts, and antimicrobial resistance. In this study, 98 STVM isolates recovered in Colombia (57 from humans and 41 from pig farms and abattoirs) were genomically characterized between 2015 and 2022 and compared with 102 representative genomes of international lineages by whole-genome sequencing (WGS) and phylogenomic analysis. Phylogenomic analysis revealed the existence of two well-defined endemic lineages in

Surveying the Genomic Landscape of Mantle Cell Lymphoma Indicates the Importance of Multimodal Genomic and Transcriptomic Exploration.

Mantle cell lymphoma (MCL) is a B-cell non-Hodgkin lymphoma characterized by heterogeneous clinical courses despite a common pathobiological initiating event. In this work we explore the genomic variants that characterize MCL and integrate transcriptomic data to comprehensively describe MCL biology. We performed whole exome sequencing (WES) on 28 tumor-normal pairs (lymph node and skin, respectively), as well as whole genome sequencing (WGS) and RNA sequencing on subsets of samples. We used established DNA and RNA analysis pipelines to detect single-nucleotide variants (SNV) and indels, struct

Genomic characterization of human adenoviruses through whole genome sequencing: Methods and public health implications.

Human adenoviruses cause significant morbidity, ranging from mild respiratory infections to severe diseases in immunocompromised individuals. Their public health impact is driven by high genetic diversity and frequent recombination, which often evade traditional surveillance like serology and partial sequencing. While conventional typing struggles with mixed infections and recombinant genomes, whole genome sequencing (WGS) offers a transformative solution, enabling accurate genotyping, variant detection, recombination mapping, and high-resolution phylogenetics. However, routine WGS adoption is

Genomic adaptability and virulence of Bacillus anthracis: a machine learning-based pan-genome and comparative analysis.

BACKGROUND: Bacillus anthracis (B. anthracis), a Gram-positive bacterium, poses significant threats to both livestock and humans, with known potential use in bioterrorism. Despite its zoonotic importance, the pathogen’s evolutionary dynamics and metabolic genes remain poorly understood, limiting insights into its virulence mechanisms. This study aimed to: (i) evaluate the distribution of toxin genes across B. anthracis isolates, (ii) employ a machine learning algorithm to identify genetic differences among toxin- and capsule synthesis gene-carrying B. anthracis isolates, and (iii) identify sha

Genomic insights into nontyphoidal Salmonella: Prediction of antimicrobial resistance with whole genome-based machine learning.

BACKGROUND: Nontyphoidal Salmonella is a world-leading foodborne pathogen associated with an increased rate of antimicrobial resistance (AMR) and remains endemic in Asia. Utilizing whole genome sequencing (WGS) could significantly contribute to AMR prediction, from bioinformatic phylogenomic analysis to the advancement of machine learning (ML), leading towards automated AMR diagnostic. METHODS: We obtained the Salmonella WGS from the National Centre for Biotechnology Information database and analysed their resistance profiles. We extracted, transformed, and labelled the resistance data with o

Characteristics of the a sequence of the duck Plague virus genome and specific cleavage of the viral genome based on the a sequence.

During the replication process, the herpesvirus genome forms the head-to-tail linked concatemeric genome, which is then cleaved and packaged into the capsid. The cleavage and packing process is carried out by the terminase complex, which specifically recognizes and cleaves the concatemeric genome. This process is governed by a cis-acting sequence in the genome, named the a sequence. The a sequence and genome cleavage have been described in some herpesviruses, but it remains unclear in duck plague virus. In this study, we analysed the location, composition, and conservation of a sequence in the

Genomic molecular epidemiology of carbapenemase-producing Escherichia coli ST410 isolates by complete genome analysis.

The circulation of carbapenemase-producing Escherichia coli (CPEC) in our society is a serious concern for vulnerable patients in nosocomial environments. However, the genomic epidemiology of the circulation of CPEC bacteria among companion animals remains largely unknown. In this study, epidemiological analysis was conducted using complete genome identification of CPEC ST410 isolates obtained from companion animals. To estimate the genomic distance and relatedness of the isolates, a total of 37 whole-genome datasets of E. coli ST410 strains were downloaded and comparatively analysed. As a res

Genome-wide association and genomic prediction for a reproductive index summarizing fertility outcomes in U.S. Holsteins.

Subfertility represents one major challenge to enhancing dairy production and efficiency. Herein, we use a reproductive index (RI) expressing the predicted probability of pregnancy following artificial insemination (AI) with Illumina 778K genotypes to perform single and multi-locus genome-wide association analyses (GWAA) on 2,448 geographically diverse U.S. Holstein cows and produce genomic heritability estimates. Moreover, we use genomic best linear unbiased prediction (GBLUP) to investigate the potential utility of the RI by performing genomic predictions with cross validation. Notably, geno

Inhibition of Chikungunya virus genome replication by targeting essential RNA structures within the virus genome.

Chikungunya virus (CHIKV) is a pathogenic arbovirus spread by Aedes spp. mosquitos. CHIKV has a wide global prevalence and represents a significant health burden in affected populations. Symptoms of CHIKV infection include fever, rashes and debilitating joint and muscle pain, which can persist for several months to years in some patients. To date, there remains no vaccine or specific antiviral therapy against this important human pathogen. Based on our previously published structural and phenotypic analysis of the 5' region of the CHIKV genome, we designed a panel of locked nucleic acid oligon

SETting up the genome: KMT2D and KDM6A genomic function in the Kabuki syndrome craniofacial developmental disorder.

BACKGROUND: Kabuki syndrome is a congenital developmental disorder that is characterized by distinctive facial gestalt and skeletal abnormalities. Although rare, the disorder shares clinical features with several related craniofacial syndromes that manifest from mutations in chromatin-modifying enzymes. Collectively, these clinical studies underscore the crucial, concerted functions of chromatin factors in shaping developmental genome structure and driving cellular transcriptional states. Kabuki syndrome predominantly results from mutations in KMT2D, a histone H3 lysine 4 methylase, or KDM6A,

Archival influenza virus genomes from Europe reveal genomic variability during the 1918 pandemic.

The 1918 influenza pandemic was the deadliest respiratory pandemic of the 20th century and determined the genomic make-up of subsequent human influenza A viruses (IAV). Here, we analyze both the first 1918 IAV genomes from Europe and the first from samples prior to the autumn peak. 1918 IAV genomic diversity is consistent with a combination of local transmission and long-distance dispersal events. Comparison of genomes before and during the pandemic peak shows variation at two sites in the nucleoprotein gene associated with resistance to host antiviral response, pointing at a possible adaptati

Integrated genome and transcriptome analyses reveal the mechanism of genome instability in ataxia with oculomotor apraxia 2.

Mutations in the SETX gene, which encodes Senataxin, are associated with the progressive neurodegenerative diseases ataxia with oculomotor apraxia 2 (AOA2) and amyotrophic lateral sclerosis 4 (ALS4). To identify the causal defect in AOA2, patient-derived cells and SETX knockouts (human and mouse) were analyzed using integrated genomic and transcriptomic approaches. A genome-wide increase in chromosome instability (gains and losses) within genes and at chromosome fragile sites was observed, resulting in changes to gene-expression profiles. Transcription stress near promoters correlated with hig
