Identification of clinical-biological endophenotypes in patients with eosinophilic granulomatosis with polyangiitis using unsupervised machine learning: a real-world study.

BACKGROUND: Eosinophilic granulomatosis with polyangiitis (EGPA) is a systemic vasculitis characterized by high clinical heterogeneity. The conventional binary classification based on antineutrophil cytoplasmic antibody (ANCA) status inadequately captures this heterogeneity and provides limited guidance for individualised treatment decisions. This study aimed to identify and validate clinical-biological endophenotypes in EGPA using unsupervised machine learning methods based on multidimensional real-world clinical data, to inform precision medicine approaches. METHODS: In this retrospective s

Disrupted interhemispheric functional connectivity between the bilateral precentral gyri and associated transcriptomic signatures in acute basal ganglia ischemic stroke.

Acute basal ganglia ischemic stroke (BGIS) often leads to motor dysfunction, but the mechanisms of functional reorganization, particularly the underlying molecular basis, remain unclear. This study aimed to investigate the local and global functional reorganization patterns and their molecular correlates in acute BGIS. Resting-state fMRI data were acquired from 59 patients with acute BGIS and 35 age- and sex-matched healthy controls (HCs). Regional homogeneity (ReHo) and seed-based functional connectivity (FC) analyses were used to assess local and global brain connectivity, respectively. We i

BioText-SeqFormer: Integrating biomedical semantic representations and protein sequence embeddings for TCR-peptide interaction prediction.

The interaction between T cell receptors (TCRs) and antigenic peptides is central to adaptive immune recognition and is important for cancer immunotherapy, infectious disease research, and vaccine design. Although experimental screening methods are reliable, they are often costly and time-consuming, making it difficult to explore the vast combinatorial space of TCR-peptide pairs. Machine learning and deep learning methods provide efficient alternatives for TCR-peptide binding prediction, but most existing models mainly rely on amino acid sequence representations and make limited use of biomedi

SPECT hybrid approach combining conventional and deep features for early detection of Parkinson's disease.

The early diagnosis of Parkinson's disease (PD) using SPECT imaging continues to be challenging due to the subtle dopaminergic deficits present in the early stages of the disease. This study proposes a novel hybrid approach combining conventional and deep learning features to improve PD classification, and applies it to reclassify scans without evidence of dopaminergic deficit (SWEDD) cases. We used SPECT images from early PD patients and healthy controls (HC) and extracted SBR metrics, morphometric, and deep learning features. Our multi-stage feature selection pipeline employed near-zero vari

Metabolic-stem cell crosstalk in PD: NK1 cells as key mediators from a bioinformatics perspective.

INTRODUCTION: Parkinson's disease (PD) is characterized by progressive degeneration of dopaminergic neurons in the substantia nigra and pathological aggregation of α-synuclein. Although existing therapies alleviate clinical symptoms, however, due to the unclear etiology, it remains impossible to completely halt this process through currently available approaches. This study aims to elucidate molecular mechanisms underlying PD pathogenesis and identify novel candidate biomarkers. METHODS: We integrated bioinformatics analysis of GEO datasets to pinpoint pivotal genes in PD progression from met

Fatty acid metabolism in ischemic stroke: multi-omics biomarker discovery and therapeutic potential of GPR84.

OBJECTIVE: Ischemic stroke (IS), a leading cause of global disability and premature mortality, results from cerebral artery occlusion and subsequent ischemic necrosis. Fatty acid metabolism (FAM) plays a crucial role in energy supply and oxidative damage associated with IS, yet reliable biomarkers and targeted therapies remain elusive, necessitating systematic investigation. METHODS: We integrated peripheral blood transcriptomes (GSE22255 and GSE58294) to identify FAM-related differentially expressed genes (FRDEGs). Consensus clustering of FRDEG expression classified IS subtypes. Weighted gen

Modeling the Determinants of Subjective Well-Being in Schizophrenia.

BACKGROUND: The ultimate goal of successful schizophrenia treatment is not just to alleviate psychotic symptoms, but also to reduce distress and achieve subjective well-being (SWB). We aimed to identify the determinants of SWB and their interrelationships in schizophrenia. METHODS: Data were obtained from 637 patients with schizophrenia enrolled in multicenter, open-label, non-comparative clinical trials. The SWB under the Neuroleptic Treatment Scale (SWN) was utilized; a cut-off score of 80 indicated a high level of SWB at baseline and 6 months. Various machine learning (ML) algorithms were

Minimum redundancy maximal relevance gene selection of apoptosis pathway genes in peripheral blood mononuclear cells of HIV-infected patients with antiretroviral therapy-associated mitochondrial toxicity.

BACKGROUND: We previously identified differentially expressed genes on the basis of false discovery rate adjusted P value using empirical Bayes moderated tests. However, that approach yielded a subset of differentially expressed genes without accounting for redundancy between the selected genes. METHODS: This study is a secondary analysis of a case-control study of the effect of antiretroviral therapy on apoptosis pathway genes comprising of 16 cases (HIV infected with mitochondrial toxicity) and 16 controls (uninfected). We applied the maximum relevance minimum redundancy (mRMR) algorithm on

Integrated phosphoproteomics and transcriptional classifiers reveal hidden RAS signaling dynamics in multiple myeloma.

A major driver of multiple myeloma (MM) is thought to be aberrant signaling, yet no kinase inhibitors have proven successful in the clinic. Here, we employed an integrated, systems approach combining phosphoproteomic and transcriptome analysis to dissect cellular signaling in MM to inform precision medicine strategies. Unbiased phosphoproteomics initially revealed differential activation of kinases across MM cell lines and that sensitivity to mammalian target of rapamycin (mTOR) inhibition may be particularly dependent on mTOR kinase baseline activity. We further noted differential activity of

Association between chemical pattern in breast milk and congenital cryptorchidism: modelling of complex human exposures.

During the past four decades, there has been an increase in the incidence rate of male reproductive disorders in some, but not all, Western countries. The observed increase in the prevalence of male reproductive disorders is suspected to be ascribable to environmental factors as the increase has been too rapid to be explained by genetics alone. To study the association between complex chemical exposures of humans and congenital cryptorchidism, the most common malformation of the male genitalia, we measured 121 environmental chemicals with suspected or known endocrine disrupting properties in 1

Natural language processing for suicidal behavior detection in short Spanish clinical notes from first-contact interviews.

INTRODUCTION: Suicide is a multifactorial phenomenon influenced by social, cultural, biological, and psychological factors, whose early detection remains challenging. According to the World Health Organization, suicide is the third leading cause of death among individuals aged 15-29 years, representing a major public health concern for young populations worldwide. In first-contact clinical settings, screening opportunities are often constrained by limited time, sparse patient information, and operational workflows. This study evaluates the feasibility of detecting suicidal behavior from short

A machine-learning-derived multi-cell death mode signature predicts melanoma prognosis and reveals an immune-cold tumor microenvironment.

BACKGROUND: Regulated cell death programs influence melanoma progression and antitumor immunity, yet a robust prognostic model integrating multiple cell-death modalities remains limited. METHODS: Transcriptomic and clinical data from TCGA and independent GEO cohorts (GSE19234, GSE22153, and GSE65904) were analyzed. Activity of diverse cell-death programs was quantified using ssGSEA/GSVA. Prognostic genes were screened by univariate Cox regression and used to construct a cell death-related signature (CDS) through systematic benchmarking of multiple machine-learning survival pipelines. Predicting antibiotic and resistance gene dynamics in coastal urban waters under data scarcity via an integrated multi-model framework.

Antibiotics and antibiotic resistance genes (ARGs) in coastal urban waters pose increasing environmental and public health risks due to their persistence and their role in accelerating antimicrobial resistance (AMR), yet their dynamics remain difficult to predict under data-scarce conditions. This study developed an integrated multi-model framework that combines a process-based hydrological model, a modified LOADEST model, multiple machine learning approaches, and Shapley additive explanations (SHAP) for interpretability to predict antibiotics and AMR indicators (mainly ARGs) in three coastal

Real-time dynamic prediction of in-hospital mortality in hyperglycemic crisis patients using temporal deep learning.

BACKGROUND Hyperglycemic crisis is associated with substantial morbidity and mortality. Existing prognostic tools largely rely on static baseline measurements and do not exploit the longitudinal data generated during acute care. We aimed to develop a real-time dynamic prediction model for in-hospital mortality within the next 24 h in adults with hyperglycemic crisis. METHODS We performed a multicenter retrospective study using eICU-CRD and MIMIC-IV databases. We developed HCNet, a temporal deep learning architecture that integrates longitudinal trajectories with static features to generate a c

Smartphone-Based Detection of Potentially Critical Cycling Manoeuvres for Proactive Cycling Safety Assessment.

Cycling is increasingly promoted as part of sustainable transport strategies, but safety concerns remain an important barrier. Crash-based safety assessment is limited because crashes are reactive indicators and cycling crashes are often underreported. This study evaluates whether smartphone inertial sensor data can be used to detect selected potentially critical cycling manoeuvres that may support proactive safety screening. A two-stage workflow intended for possible future smartphone implementation was evaluated offline. In Stage 1, kinematic thresholds were applied to identify short candida

Sustainable Control of Carbon Emissions and Energy Consumption Through a Green Data Center Approach.

Data center management, the foundation of contemporary cloud computing, has made energy saving a top priority. Among other difficulties, the placement of virtual machines (VMs) has a major impact on data center resource and energy usage. Assigning VMs to physical machines (PMs) is a challenging NP-hard problem, especially in large-scale infrastructures where it is computationally infeasible to find an ideal solution. To solve the VM placement problem, the proposed study formulates it as a restricted optimization problem with the goal of preserving performance while lowering energy consumption.
