A Unified Framework for Statistical Inference and Study Design of Comparative F 1 and F β Scores under Paired Classifier Evaluations.

Background and objective The F 1 score and its generalized F β score are widely used to evaluate machine learning and artificial intelligence (AI) models in healthcare, particularly for imbalanced clinical datasets. In practice, competing prediction models are commonly evaluated on the same patient cohort, resulting in correlated classifier decisions. However, existing approaches for statistical inference of F 1 -related metrics typically assume independent classifier decisions or lack integrated procedures for comparative evaluation, power analysis, and sample size determination in paired val

What are we really measuring? The semantic confound in psychological scales and the case for theory-driven measurement.

The replication crisis in psychology is now widely recognized as a crisis of measurement itself, not merely of questionable research practices. Recent critical work has revealed that many psychological scales may be measuring semantic associations rather than the psychological phenomena they purport to assess. This Hypothesis and Theory article makes three contributions. First, it synthesizes diverse lines of critique-including Uher's distinction between statistical modeling and measurement, and the finding that computational language models, trained solely on word co-occurrence patterns, can

Quantitative evaluation of radiodermatitis following whole-breast radiotherapy with various color space models: A feasibility study.

PURPOSE: We analyzed skin images with various color space models to objectively assess radiodermatitis severity in patients receiving whole-breast radiotherapy. METHODS: Twenty female patients diagnosed with breast cancer were enrolled prospectively. All patients received whole-breast radiotherapy without boost irradiation. Skin images for both irradiated and unirradiated breasts were recorded in red-green-blue (RGB) color space using a mobile skin analysis device. For longitudinal analysis, the images were acquired before radiotherapy (RTbefore), approximately 7 days after the first fraction

QSAR study of pyrazolo[4,3-e][1,2,4]triazine sulfonamides against tumor-associated human carbonic anhydrase isoforms IX and XII.

The QSAR models for a set of pyrazolo[4,3-e][1,2,4]triazines incorporating benzenesulfonamide moiety combined directly with the heterocyclic ring or by NH linkage were generated. The inhibitory potency of compounds against human carbonic anhydrase isoforms IX and XII and antiproliferative activity against human MCF-7 cells were used as the dependent variables. The Codessa pro software was used for the descriptors calculation and the Best Multi-Linear Regression (BMLR) algorithm was employed to build the QSAR models. It was found that quantum descriptors are critical of the compounds activities

Robust semiparametric gene-environment interaction analysis using sparse boosting.

For the pathogenesis of complex diseases, gene-environment (G-E) interactions have been shown to have important implications. G-E interaction analysis can be challenging with the need to jointly analyze a large number of main effects and interactions and to respect the "main effects, interactions" hierarchical constraint. Extensive methodological developments on G-E interaction analysis have been conducted in recent literature. Despite considerable successes, most of the existing studies are still limited as they cannot accommodate long-tailed distributions/data contamination, make the restric

Master equation methods for multiple well systems: application to the 1-,2-pentyl system.

The master equation (ME) provides a powerful technique for modeling reactions that involve at least one potential energy well. It can be widely applied to reactions with several connected energy wells and multiple product channels. The application of the technique is reviewed by reference to the H + SO(2) reaction, where phenomenological rate constants for use, for example, in a combustion model can be extracted through an analysis of the eigenvalues and eigenvectors of the collision matrix, M, that describes formation of the adducts HSO(2) and HOSO from the source H + SO(2), collisional energ

An accelerated failure time mixture cure model with masked event.

We extend the Dahlberg and Wang (Biometrics 2007, 63, 1237-1244) proportional hazards (PH) cure model for the analysis of time-to-event data that is subject to a cure rate with masked event to a setting where the PH assumption does not hold. Assuming an accelerated failure time (AFT) model with unspecified error distribution for the time to the event of interest, we propose rank-based estimating equations for the model parameters and use a generalization of the EM algorithm for parameter estimation. Applying our proposed AFT model to the same motivating breast cancer dataset as Dahlberg and Wa

Construct validity of the Beck Hopelessness Scale (BHS) among university students: A multitrait-multimethod approach.

There is considerable debate about the underlying factor structure of the Beck Hopelessness Scale (BHS) in the literature. An established view is that it reflects a unitary or bidimensional construct in nonclinical samples. There are, however, reasons to reconsider this conceptualization. Based on previous factor analytic findings from both clinical and nonclinical studies, the aim of the present study was to compare 16 competing models of the BHS in a large university student sample (N = 1, 733). Sixteen distinct factor models were specified and tested using conventional confirmatory factor a

Scale-free bursting in human cortex following hypoxia at birth.

The human brain is fragile in the face of oxygen deprivation. Even a brief interruption of metabolic supply at birth challenges an otherwise healthy neonatal cortex, leading to a cascade of homeostatic responses. During recovery from hypoxia, cortical activity exhibits a period of highly irregular electrical fluctuations known as burst suppression. Here we show that these bursts have fractal properties, with power-law scaling of burst sizes across a remarkable 5 orders of magnitude and a scale-free relationship between burst sizes and durations. Although burst waveforms vary greatly, their ave

A Phenotype-Driven Dimension Reduction (PhDDR) approach to integrated genomic association analyses.

An immediate challenge in integrated genomic analysis involving several types of genomic factors all measured genome-wide is the ultra-high dimensionality. Screening all possible relationships among the genomic factors is an NP-hard problem; therefore in practice proper dimension reduction is necessary. In this paper we develop the Phenotype-Driven Dimension Reduction (PhDDR) approach to the analysis of gene co-expressions, and discuss its extensions to integration of other genetic factors. This approach is then illustrated by an application to gene co-expression analysis of treatment response

Beyond the Cox model: a log-logistic accelerated failure time frailty model for analysing first birth timing in Zimbabwe.

BACKGROUND: The Cox proportional hazards (PH) model is the most common approach for analyzing time-to-event data in public health. However, its reliance on the proportional hazards' assumption is a key limitation, often violated in demographic research. This study illustrates a comprehensive model selection framework, comparing the performance of various parametric accelerated failure time (AFT) and frailty models as robust alternatives when the PH assumption fails, using data on the timing of first birth as a case study. METHODS: We conducted a secondary analysis of time to first birth among

Comparing intraclass correlation coefficient estimators for binary outcomes in sample size calculations in twin pregnancies.

PURPOSE: Intraclass correlation coefficients (ICCs) can be used to adjust for clustering in sample size calculations, but different ICC estimators for binary outcomes can return different estimates. We assessed the ability of five common ICC estimators to calculate sample sizes that achieve the desired power, for studies that compare binary outcomes in treated and untreated twin pregnancies. METHODS: We simulated studies in twin pregnancies with varying levels of clustering and outcome prevalence. We used ICC estimators derived from logistic generalized estimating equations (GEE), analysis of

White matter changes in primary dystonia determined by 2D distribution analysis of diffusion tensor images.

PURPOSE: To determine brain tissue affected by dystonia by making group comparison of parameter-based diffusion tensor imaging (DTI) distributions of patients with control subjects. A 2D distribution analysis of mean diffusivity and fractional anisotropy index was used for modeling brain tissues according to the inherent diffusion characteristics. MATERIALS AND METHODS: Seven affected carriers of the DYT1 dystonia mutation and eight healthy control subjects were imaged for a previous study. We employed a 2D distribution analysis of all the diffusion voxels and a four compartmental brain model

A probabilistic characterization of the health benefits of reducing methyl mercury intake in the United States.

We developed a probabilistic model to characterize the plausible distribution of health and economic benefits that would accrue to the U.S. population following reduction of methyl mercury (MeHg) exposure. MeHg, a known human developmental neurotoxicant, may increase fatal heart attack risks. Model parameters reflect current understanding of the relationships between MeHg intake, health risks, and societal valuation of these risks. The expected monetary value of the annual health benefits generated by a 10% reduction in U.S. population exposure to MeHg for one year is $860 million; 80% of this

Modelling neuromotor ratings with floor-effects.

Associated movements (AMs) are a classical diagnostic tool to assess differences between normal children and children with some motor dysfunction. This paper presents a methodology to produce age- and gender-dependent reference-curves for AMs of normal children, for various tasks of a test battery. Data available consist of separate ratings of duration and extent of AMs, which are ordinal quantities with few levels. Other problems are severe age- and gender-dependent floor-effects (as well as some ceiling-effects), leaving little information for analysis at older ages. To get a better scale, w

Handling missing data and measurement error for early-onset myopia risk prediction models.

BACKGROUND: Early identification of children at high risk of developing myopia is essential to prevent myopia progression by introducing timely interventions. However, missing data and measurement error (ME) are common challenges in risk prediction modelling that can introduce bias in myopia prediction. METHODS: We explore four imputation methods to address missing data and ME: single imputation (SI), multiple imputation under missing at random (MI-MAR), multiple imputation with calibration procedure (MI-ME), and multiple imputation under missing not at random (MI-MNAR). We compare four machi

Statistical Evaluation of Correlated Measurement Data in Longitudinal Setting Based on Bilateral Corneal Cross-Linking.

PURPOSE: In ophthalmology, data from both eyes of a person are frequently included in the statistical evaluation. This violates the requirement of data independence for classical statistical tests (e.g. t-Test or analysis of variance (ANOVA)) because it is correlated data. Linear mixed models (LMM) were used as a possibility to include the data of both eyes in the statistical evaluation. METHODS: The LMM is available for a variety of statistical software such as SPSS or R. The application was applied to a retrospective longitudinal analysis of an accelerated corneal cross-linking (ACXL (9*10)

Tutorial: survival analysis--a statistic for clinical, efficacy, and theoretical applications.

Current demands for increased research attention to therapeutic efficacy, efficiency, and also for improved developmental models call for analysis of longitudinal outcome data. Statistical treatment of longitudinal speech and language data is difficult, but there is a family of statistical techniques in common use in medicine, actuarial science, manufacturing, and sociology that has not been used in speech or language research. Survival analysis is introduced as a method that avoids many of the statistical problems of other techniques because it treats time as the outcome. In survival analysis

A comparison of modelling options to assess annual variation in susceptibility of generic Escherichia coli isolates to ceftiofur, ampicillin and nalidixic acid from retail chicken meat in Canada.

Statistical modelling of antimicrobial resistance (AMR) data is an important aspect of AMR surveillance programs; however, minimum inhibitory concentration (MIC) data can be challenging to model. The conventional approach is to dichotomize data using established breakpoints, then use logistic regression modelling for analysis. A disadvantage of this approach is a loss of information created by dichotomizing the data. The objectives of the study were to compare the performance and results of different regression models for the analysis of annual variation in susceptibility of generic Escherichi
