Current Approaches in Computational Drug Resistance Prediction in HIV.

BACKGROUND: Today a broad range of antiretroviral drug regimens are applicable for the successful suppression of virus replication in human immunodeficiency virus (HIV) infected people. However, there still remains an obstacle in therapy: the high mutation rate of the HI virus under drug pressure leads to resistant variants causing failure of permanent and effective treatment. Therefore, resistance testing is therefore inevitable to administer appropriate antiviral drugs to infected patients. METHODS: By means of current high-throughput sequencing technologies, computational models have recen

Evaluating tryptophan-like fluorescence to quantify E. coli concentrations in a combined sewer overflow impaired watershed.

This field study evaluates the effectiveness of an optical indicator parameter called Tryptophan-like fluorescence (TLF) combined with other water quality parameters to predict E. coli concentrations. Commercially available multi-parameter sondes measuring TLF were deployed upstream and downstream, of five active combined sewer overflow regulators located within a 1.6-km section of the Lower Rouge River in Michigan, United States. E. coli grab samples were collected during three storms of varying size and across seasons: 3/8/22, 28/4/23 and 14/8/23 (D/M/YY) and analyzed by Colilert-18®. These

Mapping onto Eq-5 D for patients in poor health.

BACKGROUND: An increasing amount of studies report mapping algorithms which predict EQ-5 D utility values using disease specific non-preference-based measures. Yet many mapping algorithms have been found to systematically overpredict EQ-5 D utility values for patients in poor health. Currently there are no guidelines on how to deal with this problem. This paper is concerned with the question of why overestimation of EQ-5 D utility values occurs for patients in poor health, and explores possible solutions. METHOD: Three existing datasets are used to estimate mapping algorithms and assess exist

Development and validation of an electronic health record-based algorithm for identifying TBI in the VA: A VA Million Veteran Program study.

The purpose of this study was to develop and validate an algorithm for identifying Veterans with a history of traumatic brain injury (TBI) in the Veterans Affairs (VA) electronic health record using VA Million Veteran Program (MVP) data. Manual chart review (n = 200) was first used to establish 'gold standard' diagnosis labels for TBI ('Yes TBI' vs. 'No TBI'). To develop our algorithm, we used PheCAP, a semi-supervised pipeline that relied on the chart review diagnosis labels to train and create a prediction model for TBI. Cross-validation was used to train and evaluate the proposed algorithm,

Incorporating algorithmic uncertainty into a clinical machine deep learning algorithm for urgent head CTs.

Machine learning (ML) algorithms to detect critical findings on head CTs may expedite patient management. Most ML algorithms for diagnostic imaging analysis utilize dichotomous classifications to determine whether a specific abnormality is present. However, imaging findings may be indeterminate, and algorithmic inferences may have substantial uncertainty. We incorporated awareness of uncertainty into an ML algorithm that detects intracranial hemorrhage or other urgent intracranial abnormalities and evaluated prospectively identified, 1000 consecutive noncontrast head CTs assigned to Emergency

An algorithm for direct causal learning of influences on patient outcomes.

OBJECTIVE: This study aims at developing and introducing a new algorithm, called direct causal learner (DCL), for learning the direct causal influences of a single target. We applied it to both simulated and real clinical and genome wide association study (GWAS) datasets and compared its performance to classic causal learning algorithms. METHOD: The DCL algorithm learns the causes of a single target from passive data using Bayesian-scoring, instead of using independence checks, and a novel deletion algorithm. We generate 14,400 simulated datasets and measure the number of datasets for which D

Predicting Bilateral Subtypes of Primary Aldosteronism Without Adrenal Vein Sampling: A Systematic Review and Meta-analysis.

CONTEXT: Primary aldosteronism (PA) is the most common endocrine cause of hypertension. The final diagnostic step involves subtyping, using adrenal vein sampling (AVS), to determine if PA is unilateral or bilateral. The complete PA diagnostic process is time and resource intensive, which can impact rates of diagnosis and treatment. Previous studies have developed tools to predict bilateral PA before AVS. OBJECTIVE: Evaluate the sensitivity and specificity of published tools that aim to identify bilateral subtypes of PA. METHODS: Medline and Embase databases were searched to identify publishe

A novel abnormality annotation database for COVID-19 affected frontal lung X-rays.

Consistent clinical observations of characteristic findings of COVID-19 pneumonia on chest X-rays have attracted the research community to strive to provide a fast and reliable method for screening suspected patients. Several machine learning algorithms have been proposed to find the abnormalities in the lungs using chest X-rays specific to COVID-19 pneumonia and distinguish them from other etiologies of pneumonia. However, despite the enormous magnitude of the pandemic, there are very few instances of public databases of COVID-19 pneumonia, and to the best of our knowledge, there is no databa
