Design of a multi-epitope vaccine against Mycobacterium tuberculosis using reverse vaccinology and immunoreactive peptides.

BACKGROUND: Mycobacterium tuberculosis infects one-fourth of the global population, and current challenges such as latent infections, multidrug-resistant strains, and the limited efficacy of the BCG vaccine emphasize the urgent need for next-generation vaccines. This study aimed to introduce novel vaccine candidates, immunoreactive epitopes, and a novel multi-epitope vaccine (MEV). METHODS: New immunogenic targets were identified based on different characteristics, including subcellular localization, antigenicity, non-similarity to the host proteome, sequence conservation, prevalence, and B-c

Drug Search and Design Considering Cell Specificity of Chemically Induced Gene Expression Profiles for Disease-Associated Tissues.

The use of omics data, including gene expression profiles, has recently gained increasing attention in drug discovery. Omics-based drug searches and designs are often based on the correlations between chemically induced and disease-induced gene expression profiles; however, the cell specificity has not been considered. In this study, we designed a novel computational method for drug search and design using cell-specific correlations between drugs and diseases. A data completion technique allowed the characterization of cell-specific gene expression patterns in diseased cells. This proposed met

Comprehensive Computational Assessment of SNAI1 and SNAI2 in Gastric Cancer: Linking EMT, Tumor Microenvironment, and Survival Outcomes.

BACKGROUND: Gastric cancer is aggressive with poor prognosis due to high invasion and metastasis rates, a hallmark of cancer. The Snail family (SNAI1 and SNAI2) drives EMT, enabling epithelial cells to gain migratory and invasive traits. METHODS: We used "limma" package to identify genes with differential expression between high and low levels of SNAI1/SNAI2 in TCGA stomach adenocarcinoma dataset, intersecting these with cancer invasion and metastasis genes obtained from 5 databases. Using Cox regression analysis, we developed a risk score model and created a nomogram incorporating clinical d

Post-stroke brain functional reorganization is associated with glymphatic dysfunction during stroke recovery.

BACKGROUND: Ischemic stroke may impair glymphatic clearance, but whether this is associated with post-stroke brain functional reorganization in humans remains unclear. METHODS: We prospectively enrolled 48 capsular stroke (CS) patients, 28 pontine stroke (PS) patients, and 50 healthy controls. All participants underwent MRI examinations at baseline (< 7 days) and 90 days post-stroke. Cerebrovascular reactivity (CVR) and the diffusion tensor imaging along the perivascular space (DTI-ALPS) index were measured to assess functional reorganization and glymphatic function. Regions with significant i

Bioinformatics analysis reveals shared molecular pathways for relationship between ulcerative colitis and primary sclerosing cholangitis.

BACKGROUND: Inflammatory bowel disease (IBD) is a group of chronic inflammatory disorders, including ulcerative colitis (UC) and Crohn's disease, affecting the gastrointestinal tract and is associated with high morbidity and mortality. Accumulating evidence indicates that IBD not only impacts the gastrointestinal tract but also affects multiple extraintestinal organs, which may manifest prior to the diagnosis of IBD. Among these extraintestinal manifestations associated with IBD, primary sclerosing cholangitis (PSC) stands out as a prominent example. PSC is recognized as a progressive cholesta

Update and ADMET Profile of the Latin American Natural Product Database: LANaPDB.

For more than 5 years, several countries in Latin America have been developing and updating compound databases of natural products (NPs) isolated and characterized by their countries. In parallel, multiple research groups have been collaborating and assembling a unified Latin American Natural Product Database (LANaPDB), an open-access compound collection representative of Latin America that stands out as a geographical region distinct from its vastness and richness of NP resources. Herein, we report a significant update of LANaPDB, which gathers NPs from eight countries. Major updates to the d

Power-to-power cross-frequency coupling as a novel approach for temporal lobe seizure detection and analysis.

OBJECTIVE: Power-to-power cross-frequency coupling (CFC) is a novel method to index the dynamic spatio-temporal interactions between brain rhythms, including high frequency oscillations (HFOs). This research evaluates this promising method's capacity for seizure detection with intracranial EEG. Seizures can be conceptualized as composites of different electrographic patterns including (1) spike, (2) ripple-on-spike, and (3) ripple-on-oscillation. This study also performs a basic CFC analysis of each of these components which has potential to further the understanding of epileptogenic processes

Discovery of a pocket network on the domain 5 of the TrkB receptor - A potential new target in the quest for the new ligands.

The important role that the neurotrophin tyrosine kinase receptor - TrkB has in the pathogenesis of several neurodegenerative conditions such are Alzheimer's disease, Parkinson's disease, Huntington's disease, has been well described. This shouldn't be a surprise, since in the physiological conditions, once activated by brain-derived neurotrophic factor (BDNF) and neurotrophin-4/5 (NT-4/5), the TrkB receptor promotes neuronal survival, differentiation and synaptic function. Considering that the natural ligands for TrkB receptor are large proteins, it is a challenge to discover small molecule c

3D convolutional neural networks uncover modality-specific brain-imaging predictors for Alzheimer's disease sub-scores.

Different aspects of cognitive functions are affected in patients with Alzheimer's disease. To date, little is known about the associations between features from brain-imaging and individual Alzheimer's disease (AD)-related cognitive functional changes. In addition, how these associations differ among different imaging modalities is unclear. Here, we trained and investigated 3D convolutional neural network (CNN) models that predicted sub-scores of the 13-item Alzheimer's Disease Assessment Scale-Cognitive Subscale (ADAS-Cog13) based on MRI and FDG-PET brain-imaging data. Analysis of the traine

Genetic diversity and natural selection analysis of VAR2CSA and vir genes: implication for vaccine development.

Variable surface antigens (VSAs) encoded by var and vir genes in Plasmodium falciparum and Plasmodium vivax, respectively, are known to be involved in malaria pathogenesis and host immune escape through antigenic variations. Knowledge of the genetic diversity of these antigens is essential for malaria control and effective vaccine development. In this study, we analysed the genetic diversity and evolutionary patterns of two fragments (DBL2X and DBL3X) of VAR2CSA gene and four vir genes (vir 4, vir 12, vir 21 and vir 27) from different endemic regions, including Southeast Asia and sub-Saharan A
