A correlative analysis of epidemiologic and molecular characteristics of methicillin-resistant Staphylococcus aureus clones from diverse geographic locations with virulence measured by a Caenorhabditis elegans host model.

Methicillin-resistant Staphylococcus aureus (MRSA) strains from different geographic areas have different genetic backgrounds, suggesting independent clonal evolutions. To better understand the virulence of MRSA strains and the relationship to their clonal and geographic origins, we undertook an analysis of epidemiologic, molecular, and virulence characteristics of a large number of MRSA isolates from geographically diverse origins, in a Caenorhabditis elegans infection model. A total of 99 MRSA isolates collected between 1993 and 2010 at the Geneva University Hospitals from diverse global ori

Triacylglycerol/phospholipid molecular species profiling of fatty livers and regenerated non-fatty livers in cystathionine beta-synthase-deficient mice, an animal model for homocysteinemia/homocystinuria.

Fatty liver is one of the typical manifestations in homocysteinemia/homocystinuria patients and their genetic animal model, mice lacking cystathionine β-synthase (Cbs(-/-)). The vast majority of Cbs(-/-) die within 4 weeks after birth via yet unknown mechanisms, whereas a small portion survive to adulthood, escaping fatty degeneration of the liver during lactation periods, through regeneration. To investigate the molecular basis of such fatty changes, we analyzed lipid components in fatty livers of 2-week-old Cbs(-/-) and regenerated non-fatty livers of 8-week-old Cbs(-/-) survivors using a ch

Synthesis, biological evaluation, and molecular modeling investigation of chiral 2-(4-chloro-phenoxy)-3-phenyl-propanoic acid derivatives with PPARalpha and PPARgamma agonist activity.

PPARs are ligand-activated transcription factors that govern lipid and glucose homeostasis and play a central role in cardiovascular disease, obesity, and diabetes. Herein, we present screening results for a series of chiral 2-(4-chloro-phenoxy)-3-phenyl-propanoic acid derivatives, some of which are potent PPARgamma agonists as well as PPARalpha agonists. To investigate the binding modes of the most interesting derivatives into the PPARalpha and PPARgamma binding clefts and evaluate their agonist activity, docking experiments, molecular dynamics simulations, and MM-PBSA analysis were performed

Molecular modeling calculations of HIV-1 reverse transcriptase nonnucleoside inhibitors: correlation of binding energy with biological activity for novel 2-aryl-substituted benzimidazole analogues.

The energies and physical descriptors for the binding of 20 novel 1-(2,6-difluorobenzyl)-2-(2,6-difluorophenyl)benzimidazole analogues (BPBIs) to HIV-1 reverse transcriptase (RT) have been determined using Monte Carlo (MC) simulations. The crystallographic structure of the lead compound, 1-(2,6-difluorobenzyl)-2-(2,6-difluorophenyl)-4-methylbenzimidazole, was used as a starting point to model the inhibitors in both the bound and the unbound states. The energy terms and physical descriptors obtained from the calculations were correlated with their respective experimental EC(50) values, resultin

Computational identification of potential VEGFR2 inhibitors using integrated pharmacophore modeling, QSAR analysis, molecular docking, dynamics simulation, and virtual screening followed by in vitro bioassays.

Angiogenesis plays a crucial role in tumor growth, progression, and metastasis, making the vascular endothelial growth factor receptor-2 (VEGFR2) a key therapeutic target in anticancer drug development. In this study, an integrated in silico and in vitro strategy was applied to identify novel potential inhibitors of VEGFR2. Initially, a dataset of VEGFR2 inhibitors with reported biological activities was collected from the ChEMBL database. Pharmacophore models were generated using a ligand-based approach, and the most relevant hypotheses were selected to construct three-dimensional quantitativ

Exploring Pyrazolo[3,4-b]Pyridine and Spiro-Oxindole Hybrids as Selective CDK2 or EGFR Inhibitors for Targeted Cancer Therapy: Design, Synthesis, and Molecular Modeling Insights.

A new series of pyrazolo[3,4-b]pyridine and spiro-oxindole derivatives were rationally designed, synthesized, and biologically assessed as either CDK2 or EGFR inhibitors with potential anticancer activity. The CDK2 inhibitory evaluation of pyrazolo[3,4-b]pyridines 6a-g and 7a-f revealed that compounds 6e, 7b, and 7c exhibited potent inhibition (IC₅₀ = 0.88, 1.89, and 1.23 μM, respectively), compared to roscovitine (IC₅₀ = 0.84 μM). Among the spiro-oxindole derivatives 8a-d, compounds 8b and 8c demonstrated remarkable EGFR inhibition (IC₅₀ = 0.13 and 0.09 μM, respectively) and significant activ

A disintegrin and metalloproteinase with thrombospondin motifs 4-targeted molecular magnetic resonance imaging for early detection of extracellular matrix remodeling in a porcine model of abdominal aortic aneurysm.

BACKGROUND: Abdominal aortic aneurysm (AAA) progression is driven by extracellular matrix (ECM) proteolysis and vascular smooth muscle cell loss, processes insufficiently captured by diameter-based surveillance. A disintegrin and metalloproteinase with thrombospondin motifs 4 (ADAMTS4) is upregulated during early ECM remodeling, making it a compelling target for molecular imaging. METHODS: Eighteen female German Landrace swine were enrolled. Eight animals underwent AAA induction and four served as controls; six animals were excluded due to procedural complications. Molecular 3 T MRI was perfo

Predicting cross reactivity between the fire ant venom allergen Sol i 3 and the antigen 5 from vespid venoms based on molecular modeling computing.

The fire ant Solenopsis invicta is an aggressive invasive species whose venom frequently triggers hypersensitivity reactions, including severe anaphylaxis. In endemic regions, its stings represent a significant cause of Hymenoptera-related allergy. Four venom allergens have been identified - phospholipase A1 (Sol i 1), antigen 2 (Sol i 2), antigen 3 (Sol i 3), and antigen 4 (Sol i 4) - with Sol i 3 recognized as the predominant sensitizer. However, the molecular determinants that drive Sol i 3 allergenicity and its potential cross-reactivity with other Hymenoptera venoms remain insufficiently

Influence of Water/Ethanol Mixing Ratio on Gemcitabine Binding to Cucurbit-7-uril Based on Molecular Dynamics Simulations and Three-Dimensional Reference Interaction Site Model.

Accurate binding affinities of the cucurbit-7-uril-gemcitabine (CB7-GEM) complex in pure water and ethanol/water-mixed solvents were obtained by combining molecular dynamics simulations and three-dimensional reference interaction site model (3D-RISM) calculations. Point charges of CB7 and GEM molecules, depending on solvent mixture ratios, were determined using 3D-RISM self-consistent field (3D-RISM-SCF) calculations. The calculated binding affinities reveal that the most preferable CB7-GEM complex forms in the pure water system. The complexes in the mixed solvents show lower stability at high

Antidepressant-like and memory-enhancing effects of 2-phenyl-3-(phenylselanyl)benzofuran on a lipopolysaccharide-induced depression model in male mice: behavioral, biochemical, and molecular insights.

Depression is a psychiatric disorder driven, in part, by neuroinflammation and oxidative stress. Lipopolysaccharide (LPS) induces inflammation, oxidative stress, and cognitive and behavioral alterations in rodents, thereby mimicking depression. It can also trigger peripheral organ damage, such as liver dysfunction, commonly observed in chronic inflammation. 2-Phenyl-3-(phenylselanyl)benzofuran (SeBZF1) is an antioxidant organoselenium compound with antidepressant-like properties, making it a potential candidate to counteract these effects. This study investigated whether SeBZF1 pretreatment co

Neuroprotection by post-stroke administration of the slow-releasing hydrogen sulfide (H2S) donor AP39: Long-Term functional, MRI, and molecular evidence in a rodent stroke model.

Hydrogen sulfide (H2S) is an endogenous gaseous signalling molecule with potential cytoprotective properties in neurological disorders. AP39, a mitochondria-targeted H2S donor, has previously demonstrated neuroprotection in stroke models. Here, we investigated the therapeutic efficacy of AP39 administered after stroke in a rat model of transient middle cerebral artery occlusion (MCAO). AP39 (100 nmol/kg) was delivered intravenously 10 min after reperfusion. Animals underwent longitudinal assessments at 24 h and 7 days post-stroke, including neurological deficit assessment, grid-walking test, M
