Viral genotype and the pace of epidemic waves: an assessment from SARS-CoV 2 genomics and wastewater surveillance data.

The SARS-CoV-2 pandemic was characterized by multiple epidemic waves, whose geographical non-synchronicity remains not fully understood. This study aimed to characterize this phenomenon at local and regional scales. To this end, we compared SARS-CoV-2 epidemics in a geographically isolated city (Trelew, Chubut, Argentina) with country-wide data between April 2020 and February 2022. This period encompassed distinct phases defined by non-pharmacological interventions, changes in population immunity, and shifts in dominant viral lineages. Routine daily case reports and clinical genomics data were…

Decentralized nanopore genomics reveals diverse Klebsiella pneumoniae and no evidence of patient-patient transmission in a New Zealand hospital.

Klebsiella pneumoniae is a leading cause of healthcare-associated infections worldwide, yet its population structure and transmission dynamics remain largely uncharacterized in New Zealand hospitals. We conducted a 15-month prospective genomic surveillance pilot at Wellington Regional Hospital, embedding Oxford Nanopore MinION sequencing directly within the diagnostic laboratory. Clinical and screening isolates (n=157) underwent on-site sequencing and genotyping. Following quality control, 121 (77%) high-quality genomes (118 complete assemblies) were analysed for diversity, antimicrobial resis

Comparative genomics of carbapenem resistance and virulence associated with respiratory tract and bloodstream infections in carbapenem-resistant Klebsiella pneumoniae.

The convergence of resistance and hypervirulence in Klebsiella pneumoniae poses a severe global health threat, yet the genomic mechanisms un … s, whereas three blaNDM variants were more frequently detected in respiratory isolates. Comparative genomics identified enrichment of genes assigned to COG categories associated with energy production and amino acid transport in bloodstream isolates, whereas sputum isolates showed enrichment of genes involved in DNA repair and insertion sequences. Comparative Genomics of Paenibacillus Secondary Metabolism: Unveiling the Putative Biosynthetic Gene Cluster for Paenialvins in Paenibacillus Alvei Strain 32.

In this study, we used comparative genomics and culture-based methods to investigate Biosynthetic Gene Clusters (BGCs) responsible for the production of antimicrobial peptides. Paenibacillus alvei strain 32 was isolated from a cystic fibrosis sputum. Its genome was sequenced using Illumina, showing a size of 6,584,590 bp with 239 contigs assembled in 26 scaffolds, an average coverage of 243X, and 6,832 coding sequences. ANI analysis and in silico DNA-DNA hybridization showed its affiliation inside Paenibacillus alvei, with a clear separation from other related strains, leading us to propose a …

Integrative Genomics Refines Tissues, Candidate Genes and Putative Regulatory Links Involved in the Humic Adaptation of Keystone Freshwater Fish.

Although population genomics approaches have been successful in identifying regions of the genome shaped by natural selection, progress in dissecting the molecular mechanisms of adaptive variants and traits has been slow. By integrating multi-tissue (gill, spleen, olfactory rosette, whole eye, and liver) transcriptomes from 16 wild Eurasian perch (Perca fluviatilis) populations and previously identified footprints of selection, we prioritise tissues, candidate genes, and putative SNP-gene expression associations potentially involved in the humic adaptation of this keystone freshwater fish. Ove…

Comparative Genomics of Edwardsiella piscicida in the Japanese Flounder (Paralichthys olivaceus): Discovery and Implications of a Novel Genomic Island.

Edwardsiella piscicida is a significant pathogen that poses a particular threat to Japanese flounder (Paralichthys olivaceus) aquaculture in Japan and other countries. The damage is caused by the pathogen's ability to evade host immune defences and establish intracellular infections, intensified by its genomic plasticity and capacity for horizontal gene transfer. To investigate evolutionary adaptations between one older (2019) and four recent (2023) E. piscicida strains from the same geographical locations, we performed comparative genomic analysis of five isolates using high-quality hybrid ge

Integrative genomics and structural bioinformatics uncovers AMR-associated drug targets and pqsH inhibitors in multidrug-resistant Pseudomonas aeruginosa JJPA01.

The rise of multidrug-resistant (MDR) Pseudomonas aeruginosa poses a significant threat in clinical settings due to its intricate antimicrobial resistance mechanism, biofilm formation, quorum sensing, and efflux pump-mediated antibiotic tolerance capability. The progressive decline in the efficacy of conventional antibiotics necessitates the development of new treatment strategies. Disrupting the Quorum sensing, a pivotal regulator of virulence and biofilm-associated resistance presents a promising anti-virulence strategy. An integrated Subtractive genomics and in silico drug discovery approac…

Exploiting subtractive genomics to identify novel drug targets and new immunogenic candidates against Bordetella pertussis: an in silico study.

BACKGROUND: Bordetella pertussis, the causative agent of whooping cough, remains a significant global health concern despite the widespread availability of vaccines. The persistent reemergence of pertussis is driven by the bacterium's ongoing genomic evolution, shifting epidemiological patterns, and limitations in current vaccine strategies. These challenges highlight the urgent need to identify novel drug targets and immunogenic candidates to enhance therapeutic and preventive measures against B. pertussis. METHODS: Identification of novel drug targets and the detection of immunogenic factor

Comparative genomics reveals antimicrobial resistance and population structure of chicken-associated Salmonella enterica serotype Typhimurium in the United States.

Salmonella enterica serotype Typhimurium is a leading cause of foodborne outbreaks linked to chickens in the United States. To investigate the genomic landscape of this population, 1048 chicken-associated S. Typhimurium genomes collected nationwide were analyzed. Overall, 84.5% of isolates carried at least one antimicrobial resistance (AMR) determinant, and 34.3% displayed multidrug resistance (MDR). Sulfonamide and tetracycline resistance were most prevalent (1.03 and 1.01 AMR determinant per isolate, respectively). AMR gene (ARG) co-occurrence analysis identified strong associations among te

Study of the genomics and transcriptomics profiles of male-infertility genes in human prostate cancer: an in silico analysis.

The World Health Organization has considered the infertility as an international public health problem. Infertility affect nearly 1 in 7 couples and male component contributes to 50% of infertility cases. There is a clear link between male infertility and some cancers such as testicular germ cell, prostate and colon cancers. Two possibilities support this finding: 1) Cancer treatments can affect the fertility factors 2) Genetic profile of infertility genes have been altered in cancer patients. Although the previously published researches have mostly focused on the first factor, no article has

A combination of long- and short-read genomics reveals frequent p-arm breakpoints within chromosome 21 complex genomic rearrangements.

PURPOSE: Although chromosome 21 is the smallest human chromosome, it is highly relevant in the pathogenicity of both cancer and congenital diseases, including Alzheimer disease and trisomy 21 (Down syndrome). In addition, cases with rare structural variants (SVs) of chromosome 21 have been reported. These events vary in size and include large chromosomal events, such as ring chromosomes and small partial aneuploidies. The p-arm of the acrocentric chromosome 21 was devoid of reference genomic sequence in GRCh37 and GRCh38, which hampered our ability to solve genomic rearrangements and find the
