A Review on Microbiological Source Attribution Methods of Human Salmonellosis: From Subtyping to Whole-Genome Sequencing.

Salmonella is one of the main causes of human foodborne illness. It is endemic worldwide, with different animals and animal-based food products as reservoirs and vehicles of infection. Identifying animal reservoirs and potential transmission pathways of Salmonella is essential for prevention and control. There are many approaches for source attribution, each using different statistical models and data streams. Some aim to identify the animal reservoir, while others aim to determine the point at which exposure occurred. With the advance of whole-genome sequencing (WGS) technologies, new source

The index of ideality of correlation improves the predictive potential of models of the antioxidant activity of tripeptides from frog skin (Litoria rubella).

It is usually held that good-quality models for the biological activity of peptides must take into account their 3D architecture and descriptors of quantum mechanics. However, the present study shows that it is possible to build up models without these complex calculations. The structure of tripeptides represented by sequences of one-symbol abbreviations of the corresponding amino acids serves to build up quantitative structure-activity relationships for the antioxidant activity of tripeptides from frog skin. The statistical quality of the best model for the validation set is n = 27, r2 = 0.93

Non-linear effects in dose-time analyses: application of modern statistical techniques.

BACKGROUND AND PURPOSE: The non-linear effect of overall treatment time and total dose on the outcome of fractionated head and neck radiotherapy is of interest. This and other non-linear effects can be investigated using recently developed statistical techniques. This article provides an illustration of the ability of these statistical methods. MATERIALS AND METHODS: Recently developed statistical methods (Hastie, T.J. and Tibshirani, R.J. Generalised Additive Models. Chapman-Hall, London, 1990), called generalized additive models, are applied to data from the patterns of fractionation study

Emerging Concepts of Data Integration in Pathogen Phylodynamics.

Phylodynamics has become an increasingly popular statistical framework to extract evolutionary and epidemiological information from pathogen genomes. By harnessing such information, epidemiologists aim to shed light on the spatio-temporal patterns of spread and to test hypotheses about the underlying interaction of evolutionary and ecological dynamics in pathogen populations. Although the field has witnessed a rich development of statistical inference tools with increasing levels of sophistication, these tools initially focused on sequences as their sole primary data source. Integrating variou

Robust validation of neuroimaging and clinical models via the SAR method: A case study based on the ADNI dataset.

Alzheimer's disease (AD) is a progressive neurodegenerative disorder characterized by cognitive decline and substantial brain atrophy. Early and accurate prediction of disease progression and staging is crucial for timely intervention and effective treatment planning. Previous studies, including those based on artificial intelligence techniques, have employed neuroimaging, biomarkers and clinical data to model AD progression; however, many of these approaches rely on strong parametric assumptions or lack robust statistical guarantees regarding model validity. To bridge this gap, this study pro

Bioinformatics-Inspired IMU Stride Sequence Modeling for Fatigue Detection Using Spectral-Entropy Features and Hybrid AI in Performance Sports.

Wearable inertial measurement units (IMUs) provide an accessible means of monitoring fatigue-related changes in running biomechanics, yet most existing methods rely on limited feature sets, lack personalization, or fail to generalize across individuals. This study introduces a bioinformatics-inspired stride sequence modeling framework that integrates spectral-entropy features, sample entropy, frequency-domain descriptors, and mixed-effects statistical modeling to detect fatigue using a single lumbar-mounted IMU. Nineteen recreational runners completed non-fatigued and fatigued 400 m runs, from

High-dimensional multiple imputation for partially observed confounders including natural language processing-derived auxiliary covariates.

Multiple imputation (MI) models can be improved with auxiliary covariates (ACs), but their performance in high-dimensional data remains unclear. We aimed to develop and compare high-dimensional MI (HDMI) methods using structured and natural language processing (NLP)-derived AC in studies with partially observed confounders. We conducted a plasmode simulation with acute kidney injury as outcome and simulated 100 cohorts with a null treatment effect, incorporating creatinine labs, atrial fibrillation (AFib), and other investigator-derived confounders in the outcome generation. Missingness was im

Sample size calculation for comparing two ROC curves.

Biomarkers are key components of personalized medicine. In this paper, we consider biomarkers taking continuous values that are associated with disease status, called case and control. The performance of such a biomarker is evaluated by the area under the curve (AUC) of its receiver operating characteristic curve. Oftentimes, two biomarkers are collected from each subject to test if one has a larger AUC than the other. We propose a simple non-parametric statistical test for comparing the performance of two biomarkers. We also present a simple sample size calculation method for this test statis

Marginal quantile regression for dependent data with a working odds-ratio matrix.

Dependent data arise frequently in applied research and several approaches to adjusting for the dependence among observations have been proposed in quantile regression. Cluster bootstrap is generally inefficient and computationally demanding, especially when the number of clusters is large. When the primary interest is on marginal quantiles, estimating equations have been proposed that estimate a working correlation matrix from the regression residuals' sign. However, the Pearson's correlation coefficient is an inadequate measure of dependence between binary variables because its range depends

Error correction and statistical analyses for intra-host comparisons of feline immunodeficiency virus diversity from high-throughput sequencing data.

BACKGROUND: Infection with feline immunodeficiency virus (FIV) causes an immunosuppressive disease whose consequences are less severe if cats are co-infected with an attenuated FIV strain (PLV). We use virus diversity measurements, which reflect replication ability and the virus response to various conditions, to test whether diversity of virulent FIV in lymphoid tissues is altered in the presence of PLV. Our data consisted of the 3' half of the FIV genome from three tissues of animals infected with FIV alone, or with FIV and PLV, sequenced by 454 technology. RESULTS: Since rare variants domi

A Bayesian estimate of the concordance correlation coefficient with skewed data.

Concordance correlation coefficient (CCC) is one of the most popular scaled indices used to evaluate agreement. Most commonly, it is used under the assumption that data is normally distributed. This assumption, however, does not apply to skewed data sets. While methods for the estimation of the CCC of skewed data sets have been introduced and studied, the Bayesian approach and its comparison with the previous methods has been lacking. In this study, we propose a Bayesian method for the estimation of the CCC of skewed data sets and compare it with the best method previously investigated. The pr

Analyzing longitudinal data to characterize the accuracy of markers used to select treatment.

With the increasing availability of detailed clinical information, there is optimism that treatment choices can be selectively directed to those individuals most likely to benefit. While standard clinical trials can establish whether a treatment appears to be effective on average, subsequent work is needed to determine whether there are identifiable subgroups of subjects for whom treatment is either particularly beneficial or harmful. Molecular assays and modern imaging technology now allow numerous candidate measures to be used as potential determinants of treatment choice. In this manuscript

An approach for modelling multiple correlated outcomes in a network of interventions using odds ratios.

A multivariate meta-analysis of two or more correlated outcomes is expected to improve precision compared with a series of independent, univariate meta-analyses especially when there are studies reporting some but not all outcomes. Multivariate meta-analysis requires estimates of the within-study correlations, which are seldom available. Existing methods for analysing multiple outcomes simultaneously are limited to pairwise treatment comparisons. We propose a model for a joint, simultaneous synthesis of multiple dichotomous outcomes in a network of interventions and introduce a simple way to e

Is there a general factor of prevalent psychopathology during adulthood?

The patterns of comorbidity among prevalent mental disorders in adults lead them to load on "externalizing," "distress," and "fears" factors. These factors are themselves robustly correlated, but little attention has been paid to this fact. As a first step in studying the implications of these interfactor correlations, we conducted confirmatory factor analyses on diagnoses of 11 prevalent Diagnostic and Statistical Manual of Mental Disorders (4th ed.) mental disorders in a nationally representative sample. A model specifying correlated externalizing, distress, and fears factors fit well, but a

Tongue fissure extraction and classification using hyperspectral imaging technology.

Tongue fissures, an important feature on the tongue surface, may be pathologically related to some diseases. Most existing tongue fissure extraction methods use tongue images captured by traditional charge coupled device cameras. However, these conventional methods cannot be used for an accurate analysis of the tongue surface due to limited information from the images. To solve this, a hyperspectral tongue imager is used to capture tongue images instead of a digital camera. New algorithms for automatic tongue fissure extraction and classification, based on hyperspectral images, are presented.

Global, regional, and national causes of child mortality in 2008: a systematic analysis.

BACKGROUND: Up-to-date information on the causes of child deaths is crucial to guide global efforts to improve child survival. We report new estimates for 2008 of the major causes of death in children younger than 5 years. METHODS: We used multicause proportionate mortality models to estimate deaths in neonates aged 0-27 days and children aged 1-59 months, and selected single-cause disease models and analysis of vital registration data when available to estimate causes of child deaths. New data from China and India permitted national data to be used for these countries instead of predictions

The outcome from legalizing Sunday packaged alcohol sales on traffic accidents in New Mexico.

We attempt to disentangle the effect on alcohol-related accidents and fatal crashes when New Mexico lifted its ban on Sunday packaged alcohol sales on July 1, 1995. Using crash incidents between January 1990 and December 2005, from data maintained by the Division of Government Research in New Mexico, we estimate a negative binomial model that controls for unobservable factors affecting overall accidents. One of these factors is an increase in New Mexico's speed limits in 1996. We find no statistically significant increase in total alcohol-related accidents or alcohol-related fatal crashes on S

Differential item functioning of DSM-IV depressive symptoms in individuals with a history of mania versus those without: an item response theory analysis.

OBJECTIVES: Although major depression is characteristic of both bipolar disorder and major depressive disorder, there is disagreement as to whether there are distinct features of depression that differentiate these two conditions. The primary aim of this study was to use methods based in item response theory to evaluate differences in DSM-IV depression symptom endorsement in an epidemiological sample of individuals with a history of mania (i.e., bipolar depression) versus those without (i.e., unipolar depression). METHODS: Clinical interview data were drawn from a subsample (n = 13,058) of in
