Exploring the regulatory mechanisms of paraptosis-related prognostic genes in gastric cancer using single-cell sequencing and transcriptome analysis.

Previous studies have suggested a potential role for paraptosis-related genes (PRGs) in cancer pathogenesis, yet their prognostic significance and therapeutic efficacy in gastric cancer (GC) remain largely unexplored. This study aims to investigate the function of PRGs in GC and offer valuable insights for clinical assessment of patient prognosis. Single-cell RNA sequencing (scRNA-seq) and the cancer genome atlas (TCGA)-GC transcriptomic data were acquired from public databases, with PRGs derived from Literature. Differential expressed genes 1 (DEGs1) were identified through scRNA-seq differen

Differential gene expression between normal and tumor-derived ovarian epithelial cells.

The majority of ovarian tumors arise from the transformation of the ovarian surface epithelial cells, a single layer of cells surrounding the ovary. To identify genes that may contribute to the malignant phenotype of ovarian cancers, cDNA representational difference analysis was used to compare expressed genes in primary cultures of normal human ovarian surface epithelium (HOSE) and ovarian tumor-derived epithelial cells from the Cedars-Sinai Ovarian Cancer (CSOC) repository. A total of 255 differentially expressed genes were identified, of which 160 and 95 were specifically expressed in HOSE

Identification of candidate biomarkers for GBM based on WGCNA.

Glioblastoma multiforme (GBM), the most aggressive form of primary brain tumor, poses a considerable challenge in neuro-oncology. Despite advancements in therapeutic approaches, the prognosis for GBM patients remains bleak, primarily attributed to its inherent resistance to conventional treatments and a high recurrence rate. The primary goal of this study was to acquire molecular insights into GBM by constructing a gene co-expression network, aiming to identify and predict key genes and signaling pathways associated with this challenging condition. To investigate differentially expressed genes

Spatial Transcriptomics Analysis of Ewing Sarcoma.

Spatial transcriptomics is a collection of methods to quantify gene expression in situ. In cancer research, these technologies offer researchers new avenues for studying intra-tumoral heterogeneity and interactions between tumor cells and their tumor microenvironment (TME) in a spatially resolved fashion. In Ewing sarcoma research, a few pioneering spatial transcriptomics studies have begun to characterize the spatial landscape of tumors in unprecedented detail. In this chapter, we provide a series of tutorials on tissue selection, sample preparation, panel design and analysis pipeline for Ewi

Molecular and Immune Profiling of Sessile Serrated Adenomas/Polyps Reveals Prognostic Genes and Immune Cell Dynamics in Colorectal Cancer Progression.

Sessile serrated adenomas/polyps (SSAPs) are precursor lesions in colorectal cancer (CRC) development, exhibiting unique molecular and immunological profiles. Understanding the molecular and immune signatures associated with SSAP tumourigenic potential is critical for improving early detection and prognosis. This study employed RNA sequencing data from SSAPs, adenomatous polyps (APs), hyperplastic polyps (HPs), and control samples. Differential gene expression analysis was conducted using DESeq2, followed by pathway enrichment analysis. Immune cell compositions were determined via computationa

Tumor Microenvironment Characterization Identifies KIF15 as an Immunosuppressive Driver in Breast Cancer.

The various cellular composition of the tumor microenvironment (TME) comprises the fundamental units of tumor tissue. The types of stromal cells in the TME are genetically stable, with reduced risk of tumor recurrence and drug resistance. More and more evidence shows their clinicopathological significance and therapeutic effect in predicting prognosis. Therefore, we performed an integrated analysis of the breast cancer TME, correlating it with genomic landscapes and clinical profiles. In this work, we first conducted unsupervised hierarchical clustering on 830 tumors in the breast cancer cohor

Development of predictive models for the prognosis of triple-negative breast cancer using multiple transcriptomic analyses.

Triple-negative breast cancer (TNBC) is a subtype of breast cancer (BC) and constitutes approximately 15-20% of all BC cases. This subtype has the most aggressive behavior and the worst prognosis. Numerous studies have been conducted over the past several decades to address the lack of clinically available treatment options. In particular, potential markers targeting effective treatment options have been actively studied. However, these efforts were hindered by the complex mechanisms of TNBC, and no study has demonstrated a model with a predictive performance exceeding 0.85. This study develop

Compact breast parenchyma: imaging and transcriptomic correlates.

BACKGROUND: Breast cancer is the second leading cause of cancer-related death among women in the United States. High mammographic density, one of the most notable risk factors, is associated with a four to sixfold increased likelihood of developing breast cancer. Tissue compactness is a related but distinct, newly developed tool to assess density in a specific location. However, the transcriptomic differences between more and less compact tissue are not well understood. METHODS: We performed RNA sequencing on paired more and less-compact breast tissue from three individuals to identify genes

Spatial Robustness of Prostate Cancer Biomarkers Evaluated by Spatial Transcriptomics.

BACKGROUND: Prognostic biomarker panels identified through bulk sequencing approaches have shown utility in localized prostate cancer but are limited by underlying molecular heterogeneity. Spatial transcriptomics offers a complementary approach to investigate spatial gene expression patterns and the tissue- and cell-type-associated localization of their constituent biomarker genes. METHODS: Using publicly available data, we analyzed biomarker genes from four prognostic panels (Oncotype DX, Prolaris, Decipher, and ProClass-an in-house candidate panel) across 37 tissue sections from two patient

Cell-cell junction gene signatures as subtype-specific prognostic biomarkers in breast cancer.

Cell-cell junctions (CCJs) are essential for maintaining epithelial integrity, and adhesion-related molecules have long been implicated in breast cancer progression. However, the subtype-specific prognostic significance of CCJ-related gene expression patterns within individual intrinsic breast cancer subtypes has not been systematically characterized. We analyzed 179 genes annotated to the Gene Ontology term "cell-cell junction organization" (GO:0045216) across intrinsic breast cancer subtypes using the METABRIC and The Cancer Genome Atlas (TCGA) datasets. Subtype-specific prognostic CCJ genes

Multiomics in silico analysis identifies TM4SF4 as a cell surface target in hepatocellular carcinoma.

The clinical application of cellular immunotherapy in hepatocellular carcinoma (HCC) is impeded by the lack of a cell surface target frequently expressed in HCC cells and with minimal presence in normal tissues to reduce on-target, off-tumor toxicity. To address this, an in silico multomics analysis was conducted to identify an optimal therapeutic target in HCC. A longlist of genes (n = 12,948) expressed in HCCs according to The Human Protein Atlas database were examined. Eight genes were shortlisted to identify one with the highest expression in HCCs, without being shed into circulation, and

Multi-omics data-based modeling reveals tumorigenesis- and prognosis-associated genes with clinical potential in lung adenocarcinoma.

This study aims to utilize multi-omics high-throughput sequencing data, including ATAC-seq and RNA-seq data from TCGA, GTEx, and GEO databases, to construct predictive and prognostic models for lung adenocarcinoma (LUAD) and identify potential biomarkers. We first obtained LUAD ATAC-seq data from TCGA and identified differential chromatin regions and genes through functional analysis. Differential peaks (DPs) potentially influencing LUAD progression were determined by analyzing patients at different stages, and these DPs were annotated to the genome to obtain differential peak genes (DPGs). We

Transcriptomic analysis-guided assessment of precision-cut tumor slices (PCTS) as an ex-vivo tool in cancer research.

With cancer immunotherapy and precision medicine dynamically evolving, there is greater need for pre-clinical models that can better replicate the intact tumor and its complex tumor microenvironment (TME). Precision-cut tumor slices (PCTS) have recently emerged as an ex vivo human tumor model, offering the opportunity to study individual patient responses to targeted therapies, including immunotherapies. However, little is known about the physiologic status of PCTS and how culture conditions alter gene expression. In this study, we generated PCTS from head and neck cancers (HNC) and mesothelio

Integrating Lysosomal Genes and Immune Infiltration for Multiple Myeloma Subtyping and Prognostic Stratification.

Lysosomes are crucial in the tumour immune microenvironment, which is essential for the survival and homeostasis in multiple myeloma (MM). Here, we aimed to identify lysosome-related genes for the prognosis of MM and predicted their regulatory mechanisms. Gene expression profiles of MM from the GSE2658 and GSE57317 datasets were analysed. Lysosome-related differentially expressed genes (DEGs) were identified and used for molecular subtyping of MM patients. A prognostic model was constructed using univariate Cox regression and LASSO regression analyses. The relationship between prognostic genes

A Versatile and Upgraded Version of the LundTax Classification Algorithm Applied to Independent Cohorts.

Stratification of cancer into biologically and molecularly similar subgroups is a cornerstone of precision medicine. The Lund Taxonomy classification system for urothelial carcinoma aims to be applicable across the whole disease spectrum including both non-muscle-invasive and invasive bladder cancer. A successful classification system is one that can be robustly and reproducibly applied to new samples. However, transcriptomic methods used for subtype classification are affected by analytic platform, data preprocessing, cohort composition, and tumor purity. Furthermore, only limited data have b

Meningioma transcriptomic landscape demonstrates novel subtypes with regional associated biology and patient outcome.

Meningiomas, although mostly benign, can be recurrent and fatal. World Health Organization (WHO) grading of the tumor does not always identify high-risk meningioma, and better characterizations of their aggressive biology are needed. To approach this problem, we combined 13 bulk RNA sequencing (RNA-seq) datasets to create a dimension-reduced reference landscape of 1,298 meningiomas. The clinical and genomic metadata effectively correlated with landscape regions, which led to the identification of meningioma subtypes with specific biological signatures. The time to recurrence also correlated wi
