Plant histone variants: deposition mechanisms, functional diversification, and translational prospects.

Histone variants are non-allelic isoforms of canonical histones that assemble into nucleosomes via replication-independent pathways, reshaping chromatin biophysical properties and transcriptional control at specific genomic loci. Constrained by their sessile lifestyle, plants have evolved a rich set of histone variants, including lineage-specific innovations such as heterochromatin-stabilizing H2A.W, stress-inducible H1.3, gametophyte-restricted H2B.8, Arabidopsis H3.14, and Oryza-specific H4.V. This review systematically summarizes recent advances in plant histone variants from three dimensio

Comparative analysis of the Colistin resistance-regulating gene cluster in Klebsiella species.

CrrAB two-component regulatory system is associated with colistin resistance in Klebsiella pneumoniae. Recently, some K. pneumoniae isolates lacking crrAB genes have been identified. In this study, we investigated the distribution and structural variation of the crrBAC-kexD cluster. To evaluate the structural variation of the crrBAC-kexD cluster, we explored 59 clinical K. pneumoniae isolates from Korea, and 508 whole genomes of K. pneumoniae and other strains of Klebsiella sp. Significant structural variations in crrBAC-kexD and its surrounding regions were identified among K. pneumoniae geno

Integrating deep learning and pangenomics to recover missing heritability from wild structural variations.

Crop domestication has induced a severe genetic bottleneck that reduces the adaptive diversity present in modern cultivars. Standard intra-population genomic prediction models reliant on linear reference genomes and SNPs fail to capture the full spectrum of phenotypic variance hidden in wild relatives. Realizing this potential requires broadening the predictive paradigm from selection within narrow breeding populations toward evolutionary-scale inference across the entire wild-to-cultivated continuum. This missing heritability is largely sequestered within complex structural variations such as

The evolutionary impact of Robertsonian fusions: linking genomic architecture, recombination and reproduction.

Determining the genomic basis of speciation remains a central challenge in evolutionary biology, including the role of large-scale structural genome reorganizations, such as inversions and chromosomal fusions. While extensive theoretical and empirical work has shown that inversions can facilitate adaptation and speciation by suppressing recombination and maintaining co-adapted gene complexes, the evolutionary role of chromosomal fusions remains comparatively underexplored. This gap contrasts with the widespread occurrence of chromosomal fusions across eukaryotes. Here, we synthesize current kn

Assessing the Pathogenicity of In-Frame CACNA1F Indel Variants Using Structural Modeling.

Small in-frame insertion-deletion (indel) variants are a common form of genomic variation whose impact on rare disease phenotypes has been understudied. The prediction of the pathogenicity of such variants remains challenging. X-linked incomplete congenital stationary night blindness type 2 (CSNB2) is a nonprogressive, inherited retinal disorder caused by variants in CACNA1F, encoding the Cav1.4α1 channel protein. Here, structural analysis was used through homology modeling to interpret 10 disease-correlated and 10 putatively benign CACNA1F in-frame indel variants. CSNB2-correlated changes wer

Protocol for finding genetic variation associated with unmeasured traits through GenomicSEM common-factor GWAS.

Here, we present a protocol for finding genetic variation associated with unmeasured traits using common-factor genome-wide association study (GWAS) using genomic structural equation modeling (GenomicSEM), applied here to nociplastic pain. We use existing GWAS for six chronic overlapping pain condition traits. We describe steps for preparing the computing environment and packages, identifying relevant GWAS and retrieving summary statistics, preparing summary statistics for multivariable Linkage Disequilibrium-score regression, and running common-factor GWAS using GenomicSEM without and with in

Characterization of immunoglobulin loci in Pongo abelii and Pongo pygmaeus: Insights from multi-genome annotation and IMGT-based curation.

Antibodies, or immunoglobulins (IGs), are central to the vertebrate adaptive immune system, yet the genomic architecture of IG loci remains poorly characterized in many nonhuman primates. In this study, we present the first comprehensive genomic analysis of the IG loci (IGH, IGL, and IGK) in two critically endangered orangutan species; Pongo abelii (Sumatran orangutan) and Pongo pygmaeus (Bornean orangutan) across seven genome assemblies. Using IMGT-standardized biocuration framework combined with read-level structural validation, we identified previously undocumented haplotype-specific variat

Molecular typing of West Nile Virus, Dengue, and St. Louis encephalitis using multiplex sequencing.

We report the development of an assay to simultaneously identify three of the clinically important flaviviruses (West Nile Virus, Dengue, and St. Louis encephalitis). This assay is based on the nucleotide sequence variations within a 266-bp region of the non-structural protein 5. Further, based on the nucleotide variations in the same region of the non-structural protein 5, four of the present Dengue serotypes were identified. To identify some of the subtypes of WNV we have developed a second assay using multiplex sequencing technology. The format of the result of this assay is an electrophero

From sites to structure to serology: a roadmap for structure-aware molecular evolution of antigenically evolving viruses.

The genomic deluge has pushed viral molecular evolution into a site-resolved era. For antigenically evolving viruses such as influenza and severe acute respiratory syndrome coronavirus 2 (SARS-CoV-2), dense genomic sampling now supports mutation-annotated phylogenies and per-site estimates of mutation and substitution processes. These data highlight strong effects of sequence context, genomic region, RNA structure, and protein-level constraints that are blurred by classic uniform substitution models. In parallel, accurate structure prediction and emerging structure-aware phylogenetic and machi

Application of next generation sequencing (NGS) for descriptive analysis of 30 genomes of Leishmania infantum isolates in Middle-North Brazil.

Visceral leishmaniasis (VL) is a life-threatening disease caused by the protozoa Leishmania donovani and L. infantum. Likely, L. infantum was introduced in the New World by the Iberic colonizers. Due to recent introduction, the genetic diversity is low. Access to genomic information through the sequencing of Leishmania isolates allows the characterization of populations through the identification and analysis of variations. Population structure information may reveal important data on disease dynamics. Aiming to describe the genetic diversity of L. infantum from the Middle-North, Brazil, next

SOX9 chromatin folding domains correlate with its real and putative distant cis-regulatory elements.

Evolutionary conserved transcription factor SOX9, encoded by the dosage sensitive SOX9 gene on chromosome 17q24.3, plays an important role in development of multiple organs, including bones and testes. Heterozygous point mutations and genomic copy-number variant (CNV) deletions involving SOX9 have been reported in patients with campomelic dysplasia (CD), a skeletal malformation syndrome often associated with male-to-female sex reversal. Balanced and unbalanced structural genomic variants with breakpoints mapping up to 1.3 Mb up- and downstream to SOX9 have been described in patients with milde

Genomic and structural analysis of major antigenic proteins' variability in the human relapsing fever spirochete Borrelia persica.

Antigenic variation enables immune evasion of pathogens, yet the mechanisms for the rapid change in their antigens without loss of structural and functional features are not fully known. Tick-borne relapsing fever (TBRF) spirochetes of the genus Borrelia can be used as a model because their variable major proteins (Vmps) drive antigenic variation followed by recurrent waves of bacteremia. In this study we generated the genome of Borrelia persica LMU-C01 and evaluated Vmp structure across relapsing fever Borrelia species. Borrelia persica was found to have a genome of 1.7Mb with one linear chro

Genome rearrangements, deletions, and amplifications in the natural population of Bartonella henselae.

Cats are the natural host for Bartonella henselae, an opportunistic human pathogen and the agent of cat scratch disease. Here, we have analyzed the natural variation in gene content and genome structure of 38 Bartonella henselae strains isolated from cats and humans by comparative genome hybridizations to microarrays and probe hybridizations to pulsed-field gel electrophoresis (PFGE) blots. The variation in gene content was modest and confined to the prophage and the genomic islands, whereas the PFGE analyses indicated extensive rearrangements across the terminus of replication with breakpoint

A chromosome-level, haplotype-resolved genome assembly and annotation for the Eurasian minnow (Leuciscidae: Phoxinus phoxinus) provide evidence of haplotype diversity.

BACKGROUND: In this study, we present an in-depth analysis of the Eurasian minnow (Phoxinus phoxinus) genome, highlighting its genetic diversity, structural variations, and evolutionary adaptations. We generated an annotated haplotype-phased, chromosome-level genome assembly (2n = 50) by integrating high-fidelity (HiFi) long reads and chromosome conformation capture data (Hi-C). RESULTS: We achieved a haploid size of 940 megabase pairs (Mbp) for haplome 1 and 929 Mbp for haplome 2 with high scaffold N50 values of 36.4 Mb and 36.6 Mb and BUSCO scores of 96.9% and 97.2%, respectively, indicatin

Formation of new chromatin domains determines pathogenicity of genomic duplications.

Chromosome conformation capture methods have identified subchromosomal structures of higher-order chromatin interactions called topologically associated domains (TADs) that are separated from each other by boundary regions. By subdividing the genome into discrete regulatory units, TADs restrict the contacts that enhancers establish with their target genes. However, the mechanisms that underlie partitioning of the genome into TADs remain poorly understood. Here we show by chromosome conformation capture (capture Hi-C and 4C-seq methods) that genomic duplications in patient cells and genetically

Multiscale analysis of pangenomes enables improved representation of genomic diversity for repetitive and clinically relevant genes.

Advancements in sequencing technologies and assembly methods enable the regular production of high-quality genome assemblies characterizing complex regions. However, challenges remain in efficiently interpreting variation at various scales, from smaller tandem repeats to megabase rearrangements, across many human genomes. We present a PanGenome Research Tool Kit (PGR-TK) enabling analyses of complex pangenome structural and haplotype variation at multiple scales. We apply the graph decomposition methods in PGR-TK to the class II major histocompatibility complex demonstrating the importance of

Altered chromatin topologies caused by balanced chromosomal translocation lead to central iris hypoplasia.

Despite the advent of genomic sequencing, molecular diagnosis remains unsolved in approximately half of patients with Mendelian disorders, largely due to unclarified functions of noncoding regions and the difficulty in identifying complex structural variations. In this study, we map a unique form of central iris hypoplasia in a large family to 6q15-q23.3 and 18p11.31-q12.1 using a genome-wide linkage scan. Long-read sequencing reveals a balanced translocation t(6;18)(q22.31;p11.22) with intergenic breakpoints. By performing Hi-C on induced pluripotent stem cells from a patient, we identify two
