PASTA: versatile tyramide-oligonucleotide amplification for multimodal spatial biology.

Spatial proteomics is limited by detection sensitivity, multiplexing and multimodal integration, leaving a gap between discovery and clinical assays. Here we present protein and nucleic acid serial tyramide amplification (PASTA), using horseradish peroxidase-mediated oligonucleotide deposition and cyclical imaging for high-plex, multimodal spatial profiling. Compatible with conjugated antibodies and in situ hybridization, PASTA enables simultaneous protein and RNA codetection from formalin-fixed, paraffin-embedded samples, providing a cost-effective bridge from discovery to clinical validation

Topology-Dependent Dissociation Kinetics in DNA Tetrahedron Assemblies.

DNA tetrahedra are versatile programmable nanostructures that can assemble into higher-order architectures through sticky-end hybridization. Here, we use coarse-grained molecular dynamics simulations with the oxDNA model to examine dissociation of hybridized sticky-end linkers in finite linear (1D), looped (2D), and multiply connected (3D) tetrahedron assemblies containing 4-9-bp linkers at 300-330 K. Increasing sticky-end length systematically stabilized linker hybridization, increased hydrogen-bond occupancy, and generally increased the effective activation energy for dissociation. Increasin

Ω-shaped fiber optic LSPR biosensor based on mismatched hybridization chain reaction and gold nanoparticles for detection of circulating cell-free DNA.

Circulating cell-free DNA (cfDNA) is a promising biomarker of liquid biopsy, but it still faces some difficulties in achieving sensitive and convenient detection. Herein, an Ω-shaped fiber optic localized surface plasmon resonance (FO-LSPR) biosensor based on hybridization chain reaction (HCR) coupled with gold nanoparticles (AuNPs) was developed, and applied in simple and sensitive detection of cfDNA. Specifically, one-base mismatch was designed in HCR hairpins (H1 and H2) to obtain high reaction efficiency, and AuNPs was introduced onto H1 through poly-adenine to construct HCR coupled with A

Cloning of a DNA sequence unique to Clostridium botulinum group I by selective hybridization.

Nucleic acid sequences were isolated from a strain of Clostridium botulinum type A by a selective hybridization method known as deletion enrichment. Nontoxigenic C. sporogenes was used to produce a C. botulinum type A sequence-enriched library. A probe, pCBM44, which showed specific hybridization to a 4.0-kb HindIII fragment present in all of the C. botulinum type A strains tested was isolated, and there was no hybridization to any strains of C. sporogenes. Upon further investigation, pCBM44 was found to hybridize to all of the group I proteolytic C. botulinum strains tested (toxin types A, B,

Cyclopentane-peptide nucleic acids for qualitative, quantitative, and repetitive detection of nucleic acids.

We report the development of chemically modified peptide nucleic acids (PNAs) as probes for qualitative and quantitative detection of DNA. The remarkable stability of PNAs toward enzymatic degradation makes this class of molecules ideal to develop as part of a diagnostic device that can be used outside of a laboratory setting. Using an enzyme-linked reporter assay, we demonstrate that excellent levels of detection and accuracy for anthrax DNA can be achieved using PNA probes with suitable chemical components designed into the probe. In addition, we report on DNA-templated cross-linking of PNA

Novel internucleotide 3'-NH-P(CH3)(O)-O-5' linkage. Oligo(deoxyribonucleoside methanephosphonamidates); synthesis, structure and hybridization properties.

Diastereomeric dithymidine methanephosphonamidates (TnpmT) were synthesized by reaction of 3'-amino-3'-deoxythymidine with 3'- O -acetylthymidin-5-yl-methanephosphonochloridate. Separated dinucleotide TnpmT(fast) and TnpmT(slow) diastereomers were used as building blocks to prepare chimeric dodecathy-midylates, possessing one to four modified linkages, by means of phosphoramidite automated solid phase synthesis. As expected, the methanephosphonamidate internucleotide linkage is resistant to nuclease P1, snake venom PDE and 3'-exonuclease from human plasma. Degradation of dodecathymidylates pos

DNA relatedness among strains of the sweet potato pathogen Streptomyces ipomoea (Person and Martin 1940) Waksman and Henrici 1948.

DNA relatedness among 28 putative strains of Streptomyces ipomoea from geographically diverse locations and the type strain, NRRL B-12321, was determined spectrophotometrically. The data confirm that these 28 strains are not closely related genetically to the plant-pathogenic species Streptomyces scabies (39% DNA relatedness) or Streptomyces acidiscabies (17% DNA relatedness) or any other major blue-spored Streptomyces species (less than 30% DNA relatedness). Of the 29 strains examined, 4 could be clearly distinguished from S. ipomoea on the basis of morphological criteria, i.e., they had gray

[Analysis of cultures infected by vaccinal strains of viruses for detecting in them the integrated genome of these viruses (author's transl)].

White mice of 10-12 g were immunized with one of the three virus vaccines (vaccines against poliomyelitis, measles, smallpox) at various intervals. Poliovirus type II and measles virus, Edmonston strain, were labeled in tissue culture with 3H-uridine (30/uCi/ml). Smallpox virus (rabbit strain) was labeled with 3H-thymidine (30/uCi per ml) also in tissue culture. After purification and concentration of labeled poliomyelitis and measles viruses, viral RNA was isolated by double extraction with phenol, and precipitation with alcohol to which a yeast RNA-carrier was added. Isolation of 3H-thymidin

Discovering anomalous hybridization kinetics on DNA nanostructures using single-molecule fluorescence microscopy.

DNA nanostructures are finding diverse applications as scaffolds for molecular organization. In general, components such as nucleic acids, proteins, and nanoparticles are attached to addressable DNA nanostructures via hybridization, and there is interest in exploiting hybridization for localized computation on DNA nanostructures. This report details two fluorescence microscopy methods, single-particle fluorescence resonance energy transfer (spFRET) and DNA-PAINT (points accumulation for imaging in nanoscale topography), that have been successfully used to detect anomalies of hybridization reac

Fluorescence Imaging of Huntingtin mRNA Knockdown.

Huntington's disease (HD) is an autosomal-dominant neurodegenerative genetic disorder caused by CAG repeat expansion in exon 1 of the HTT gene. Expression of the mutant gene results in the production of a neurotoxic polyglutamine (polyQ)-expanded huntingtin (Htt) protein. Clinical trials of knockdown therapy of mutant polyglutamine-encoding HTT mRNA in Huntington's disease (HD) have begun. To measure HTT mRNA knockdown effectiveness in human cells, we utilized a fluorescent hybridization imaging agent specific to the region encompassing the human HTT mRNA initiation codon. We designed, synthes

Modified PNA Telomere and Centromere FISH Protocols.

Fluorescence in situ Hybridization (FISH) utilizes peptide nucleic acid (PNA) probes to identify specific DNA sequences. PNA probes have been effectively used to identify chromosome aberrations and have been shown to greatly aid in biodosimetery assays involved in identifying dicentrics. Traditional techniques have required the heat denaturing of the DNA in formamide followed by multiple hours at moderated temperatures to allow the probe to hybridize to its specific target. Over the past 30 years, advancements in both protocols and probes have made FISH a more reliable technique for both biolo

Telomeres in ICF syndrome cells are vulnerable to DNA damage due to elevated DNA:RNA hybrids.

DNA:RNA hybrids, nucleic acid structures with diverse physiological functions, can disrupt genome integrity when dysregulated. Human telomeres were shown to form hybrids with the lncRNA TERRA, yet the formation and distribution of these hybrids among telomeres, their regulation and their cellular effects remain elusive. Here we predict and confirm in several human cell types that DNA:RNA hybrids form at many subtelomeric and telomeric regions. We demonstrate that ICF syndrome cells, which exhibit short telomeres and elevated TERRA levels, are enriched for hybrids at telomeric regions throughou

Latent varicella-zoster virus is located predominantly in neurons in human trigeminal ganglia.

Varicella-zoster virus (VZV) is a human herpesvirus that causes varicella (chicken pox) as a primary infection and, after a variable period of latency in trigeminal and dorsal root ganglia, reactivates to cause herpes zoster (shingles). Both of these conditions may be followed by a variety of neurological complications, especially in immunocompromised individuals such as those with human immunodeficiency virus (HIV) infection. There have been a number of conflicting reports regarding the cellular location of latent VZV within human ganglia. To address this controversy we examined fixed wax-emb

Upconversion Nanoparticle-Based Luminescent Aptasensor on a Porous Silicon Substrate for Isocarbophos Detection.

Rare earth-doped upconversion nanoparticles (UCNPs) can emit upconversion luminescence under infrared light excitation and have been widely applied in the field of biosensing. In this study, upconversion nanoparticles were loaded onto porous silicon (PSi), and the detection of isocarbophos concentration was realized by virtue of nucleic acid aptamers. Firstly, the PSi was prepared by electrochemical etching and further functionalized. Nucleic acid aptamers were immobilized on the inner wall of PSi. Subsequently, the aptamer complementary strands labeled with UCNPs hybridized with the immobiliz

Triplex-quadruplex structural scaffold: a new binding structure of aptamer.

Apart from the canonical Watson-Crick duplex, nucleic acids can often form other structures, e.g. G-quadruplex and triplex. These structures give nucleic acid additional functions besides coding for genetic information. Aptamers are one type of functional nucleic acids that bind to specific targets with high selectivity and affinity by folding into special tertiary structures. Despite the fact that numerous aptamers have been reported, only a few different types of aptamer structures are identified. Here we report a novel triplex-quadruplex hybrid scaffold formed by a codeine binding aptamer (

Construction of fluorescent biosensor based on aptamer recognition and enzyme-free nucleic acid signal amplification reaction and its application in cocaine detection.

Cocaine is a white crystalline alkaloid extracted from coca leaf. It can block human nerve conduction, produce local anesthetic effect, and has strong addiction. Therefore, the qualitative and quantitative analysis of cocaine is of great significance in forensic toxicology, pharmacy and metabolomics. Cocaine aptamer probe is expected to become a powerful tool for on-site detection of cocaine due to its good stability, fast response speed, and easy preparation of kits for on-site application. In our work, we construct a fluorescent biosensor for the detection of cocaine by using the characteris

Assessment of an rDNA probe filter hybridization assay for the detection of Rift Valley fever virus RNA in human serum samples from the Mauritanian epidemic.

The Rift Valley fever virus (RVFV) epidemic that occurred in southern Mauritania during the 1987 rainy season provided a unique opportunity to test and evaluate a recently developed, M-segment-specific, nucleic acid filter hybridization assay on a large collection of infected human serum samples. It afforded the opportunity to compare the procedure with two other methods for detecting virus: virus isolation and antigen detection by ELISA. The filter hybridization procedure employed a polyethylene-glycol-precipitation and proteinase-K-digestion sample treatment step developed specifically for p

Protocol to validate custom-designed BaseScope probes using cell-free synthesized protein lysates and in vitro-transcribed purified mRNA.

BaseScope is an ultra-sensitive in situ hybridization technique specifically designed for detection of rare, short RNA molecules, particularly enabling co-detection of exon junctions in splice variants. Its use is cost intensive due to required protocol optimization for each tissue, especially when target expression is very low. Here, we present a protocol to validate functionality of custom-designed BaseScope probes by utilizing cell-free synthesized protein lysates and in vitro-transcribed purified mRNA as positive controls. We detail steps for slide preparation, probe hybridization, signal

In situ demonstration of Epstein-Barr virus in intravenous drug abusers with generalized lymphadenopathy.

We have studied by the in situ hybridization method the presence of Epstein-Barr virus (EBV) DNA genome in lymph node tissues from 11 patients with persistent generalized lymphadenopathy. Using a biotinylated EBV DNA probe, we demonstrated EBV nucleic acid in scattered germinal centre cells in eight of the 11 cases. Our results suggest that EBV is not a determinant factor in the pathogenesis of this lymphadenopathy, but support its possible implication in B cell malignant transformation in cases of AIDS-associated lymphoma.
