BACKGROUND: Type 1 T cells are hypothesized to be central in the immunopathogenesis of psoriasis. Through elaboration of interferon (IFN)-gamma, type 1 T cells regulate the expression of many 'downstream' inflammatory genes, including an array of chemokines that regulate leucocyte trafficking and activation in skin lesions. Accordingly, disease progression and/or severity might be controlled by the degree to which differing cytokines and chemokines are overexpressed in focal skin regions. To examine this possibility, we studied two forms of chronic psoriasis vulgaris that differ significantly

Neisseria meningitidis colonizes the nasopharynx and, unlike commensal Neisseria species, is capable of entering the bloodstream, crossing the blood-brain barrier, and invading the meninges. The other pathogenic Neisseria species, Neisseria gonorrhoeae, generally causes an infection which is localized to the genitourinary tract. In order to investigate the genetic basis of this difference in disease profiles, we used a strategy of genomic comparison. We used DNA arrays to compare the genome of N. meningitidis with those of N. gonorrhoeae and Neisseria lactamica, a commensal of the nasopharynx.

An emerging theme in medical microbiology is that extensive variation exists in gene content among strains of many pathogenic bacterial species. However, this topic has not been investigated on a genome scale with strains recovered from patients with well-defined clinical conditions. Staphylococcus aureus is a major human pathogen and also causes economically important infections in cows and sheep. A DNA microarray representing >90% of the S. aureus genome was used to characterize genomic diversity, evolutionary relationships, and virulence gene distribution among 36 strains of divergent clona

OBJECTIVE: Yolk lipids support embryonic and post-hatch development in poultry, while egg weight serves as a crucial selection trait regulated by polygenes. Understanding the genetic mechanisms underlying egg weight and yolk weight helps improve chicken breeding. This research aimed to explore key genomic regions and candidate genes potentially associated with these traits in indigenous chickens, to provide theoretical basis and genetic resources for genomic selection and precision breeding.
METHODS: Phenotypic and genetic correlation analyses were performed on indigenous chicken populations.

Therapeutic advances and the rapid, cost-effective development of next-generation sequencing (NGS) have increased interest in expanding newborn screening (NBS) through genomics. The SeDeN-p2 study assessed the acceptability among healthcare professionals in France, of expanding NBS, particularly with genetics as a first-line test, by examining areas of convergence and divergence in their expectations. A national cross-sectional survey was conducted between June and December 2021 via professional networks and learned societies involved in NBS and genetics, in partnership with the French Society…

Genomic research on high-consequence Risk Group 4 (RG4) viruses is significantly hindered by the stringent biosafety level 4 (BSL-4) containment requirements, because virus inactivation prior to removal from containment often compromises nucleic acid integrity. As a focused solution to retain nucleic acid integrity as well as safety compliance, we developed and validated a comprehensive suite of optimized workflows compatible with BSL-4 containment and next-generation sequencing applications. We systematically assessed inactivation, homogenization, and RNA extraction methods to establish robus

Comparative genomics identified 26 orthologous pairs, though some genes (e.g., OsCIPK27) lacked detectable orthologs, indicating species-specific gene loss. Notably, foxtail millet CIPK exhibited lower instability indices, which may indicate potential stability differen …

BACKGROUND: Ardisia gigantifolia Stapf is a critically endangered medicinal plant endemic to China that is characterized by a narrow distribution range and small population sizes. Ex situ conservation is an important complementary strategy for in situ, protecting wild plant species from loss of genetic diversity and possible extinction in the wild. However, the extent to which ex situ collections genetically represent their wild populations remains poorly understood.
RESULTS: In this study, we analyzed the genetic diversity and structure of 67 individuals using double digest restriction-site-

Globally, Escherichia coli is a leading cause of multiple drug-resistant (MDR) extraintestinal infections. ST131 is an MDR, pandemic sequence type that causes urinary tract and bloodstream infections in humans and companion animals, and systemic infections affecting multiple organs in poultry. ST131 has also been isolated from wastewater treatment plants and diverse wildlife sources. Studies investigating the phylogeny of ST131 from a One Health perspective are, however, limited. We performed whole-genome sequencing on 898 ST131 isolates from humans (n = 713), diverse environments (n = 139), w

BACKGROUND: Dystrophin is a key protein encoded by the DMD gene, serves as a scaffold linking the cytoskeleton to the extracellular matrix that plays a critical role in muscle contraction, relaxation, and structural integrity. Mutations, particularly single-point amino acid substitutions, can lead to dysfunctional Dystrophin, causing muscular dystrophies, with Duchenne muscular dystrophy (DMD) being the most severe form.
OBJECTIVE: This study aimed to evaluate the effects of 184 single-point amino acid substitutions on the structure and function of Dystrophin using computational approaches.

The repetitive interspersed family (rif) and subtelomeric variable open reading frames (stevor) are highly diverse multi-gene families in the malaria parasite Plasmodium falciparum. Embedded on the surface of infected erythrocytes, RIFIN and STEVOR proteins are involved in cytoadherence and immune evasion, but the extent of family-wide sequence diversity across strains has yet to be comprehensively investigated in light of improved resolution of the subtelomeric genome sequences. Using a k-mer frequency approach, we analyzed long-read genomic sequence data from 18 geographically diverse P. fal

Understanding the molecular logic of cortical cell-type diversity can illuminate cortical circuit function and evolution. Here, we performed single-nucleus transcriptome and chromatin accessibility analyses to compare neurons across three- to six-layered cortical areas of adult mice and across tetrapod species. We found that, in contrast to the six-layered neocortex, glutamatergic neurons of the three-layered mouse olfactory (piriform) cortex displayed continuous rather than discrete variation in transcriptomic profiles. Subsets of piriform and neocortical glutamatergic cells with conserved tr

Bloodstream infections (BSIs) are a major cause of hospitalisation and death for children under the age of five in sub-Saharan Africa, with Gram-negative bacteria such as Klebsiella pneumoniae and Escherichia coli among the most common causative agents. These bacteria usually colonise the human gastrointestinal (GI) tract, which has been identified as a reservoir for invasive infections into extra-intestinal environments such as the urinary tract and bloodstream. In this study we used comparative genomics to compare hybrid genome assemblies of blood and faecal bacterial isolates taken from the…

Fibroblasts sculpt the architecture and cellular microenvironments of various tissues. Here we constructed a spatially resolved atlas of human skin fibroblasts from healthy skin and 23 skin diseases, with comparison to 14 cross-tissue diseases. We define six major skin fibroblast subtypes in health and three that are disease-specific. We characterize two fibroblast subtypes further as they are conserved across tissues and are immune-related. The first, F3: fibroblastic reticular cell-like fibroblast (CCL19+CD74+HLA-DRA+), is a fibroblastic reticular cell-like subtype that is predicted to maint

Cancer therapies are typically effective in subsets of patients, reflecting the molecular diversity of cancers and motivating the need for predictive biomarkers of response. Biomarker-guided therapy is increasingly useful in oncology, yet biomarker discovery remains complicated by the large number of molecular features that make it difficult to distinguish causal determinants from spurious associations. To address this challenge, we combined functional genomic screening, proteomics, and drug sensitivity profiling to discover response biomarkers for a number of therapies used in the treatment o
