Association between fatty acid binding protein 3 gene variants and essential hypertension in humans.

BACKGROUND: We have earlier identified a quantitative trait locus (QTL) on rat chromosome 5 that appears to be primarily under the control of the sympathetic nervous system. Because sympathetic overactivity is related to both hypertension and insulin resistance, FABP3 is a candidate gene for the link between this QTL and blood pressure regulation. In this study, therefore, we explored the role of FABP3 genetic variations in essential hypertension (EH) in humans. METHODS: We evaluated two single-nucleotide polymorphisms (SNPs) (rs2279885 and rs2271072) in 758 patients with EH and 726 controls.

An unbiased systems genetics approach to mapping genetic loci modulating susceptibility to severe streptococcal sepsis.

Striking individual differences in severity of group A streptococcal (GAS) sepsis have been noted, even among patients infected with the same bacterial strain. We had provided evidence that HLA class II allelic variation contributes significantly to differences in systemic disease severity by modulating host responses to streptococcal superantigens. Inasmuch as the bacteria produce additional virulence factors that participate in the pathogenesis of this complex disease, we sought to identify additional gene networks modulating GAS sepsis. Accordingly, we applied a systems genetics approach us

Complexity in the host response to Salmonella Typhimurium infection in AcB and BcA recombinant congenic strains.

The host response to Salmonella infection is controlled by its genetic makeup. Using the mouse model of typhoid fever, several genes were found to influence the outcome of Salmonella infection, including Nramp1 (Slc11a1). In order to improve our knowledge of genetic determinants of the mouse response to acute Salmonella Typhimurium infection, we performed a systematic screening of a set of A/J and C57BL/6J recombinant congenic strains (RCS) for their resistance to infection. While we knew that the parental strains differ in their susceptibility to Salmonella because C57BL/6J mice carry a non-f

Genetic markers associated with antibody response kinetics in adult chickens.

A linkage disequilibrium approach with microsatellites was employed to investigate QTL affecting immune response. Highly inbred males of two MHC-congenic Fayoumi chicken lines were mated with highly inbred G-B1 Leghorn hens. Adult F2 hens (n = 158) were injected twice with SRBC and fixed Brucella abortus (BA). Agglutinating antibody titers were measured. Secondary phase parameters of maximum titers (Ymax) and time (Tmax) needed to achieve Ymax were estimated from postsecondary titers by using a nonlinear regression model. A three-step genotype strategy (DNA pooling, selective genotyping, and w

Association of the -381T/C promoter variation of the brain natriuretic peptide gene with low bone-mineral density and rapid postmenopausal bone loss.

Osteoporosis is believed to result from interplay among multiple environmental and genetic determinants, including factors that regulate bone-mineral density (BMD). Recent quantitative trait locus analysis in human suggested a possible involvement of chromosomal region 1p36.2-p36.3 for determination of BMD. The brain natriuretic peptide (BNP, also named NPPB) gene lies within this candidate region for BMD determination. Overexpression of the BNP resulted in skeletal overgrowth in transgenic mice. Association analysis between nucleotide variations of the BNP gene and radial BMD in 378 Japanese

rs1944919 on chromosome 11q23.1 and its effector genes COLCA1/COLCA2 confer susceptibility to primary biliary cholangitis.

Primary biliary cholangitis (PBC) is a chronic, progressive cholestatic liver disease in which intrahepatic bile ducts are destroyed by an autoimmune reaction. Our previous genome-wide association study (GWAS) identified chromosome 11q23.1 as a susceptibility gene locus for PBC in the Japanese population. Here, high-density association mapping based on single nucleotide polymorphism (SNP) imputation and in silico/in vitro functional analyses identified rs1944919 as the primary functional variant. Expression-quantitative trait loci analyses showed that the PBC susceptibility allele of rs1944919…

Molecular approaches to the genetic analysis of specific reading disability.

Specific reading disability is a complex phenotype that is under both genetic and environmental influences. There is evidence for at least one major gene, which may be detectable by parametric linkage analysis, but detection of other quantitative trait loci may require nonparametric methods. Phenotype definition may also be critical in identifying genes that affect different components of the reading process. Current research from two separate laboratories supports the localization of one gene influencing reading disability to the histocompatibility region of chromosome 6p and suggests that an…

Transcriptomics and functional genomics implicate WNT3 in hemispheric lateralization of speech production.

Human speech and language depend on hemispheric specialization across cortical regions and cortico-striatal circuits. We profiled 125 human cortical samples from 13 Brodmann areas (BAs), bilaterally, across five donors to generate a hemisphere-resolved transcriptomic atlas and quantify region-specific lateralization. Integrating genome-wide association signals for speech-, language-, and reading-related traits with brain cis-expression quantitative trait loci (eQTL) and enhancer maps prioritized a regulatory axis linking rs62060948 to MYC binding and WNT3 expression. WNT3 was higher in right B…

Mendelian randomization while jointly modeling cis genetics identifies causal relationships between gene expression and lipids.

Inference of causality between gene expression and complex traits using Mendelian randomization (MR) is confounded by pleiotropy and linkage disequilibrium (LD) of gene-expression quantitative trait loci (eQTL). Here, we propose an MR method, MR-link, that accounts for unobserved pleiotropy and LD by leveraging information from individual-level data, even when only one eQTL variant is present. In simulations, MR-link shows false-positive rates close to expectation (median 0.05) and high power (up to 0.89), outperforming all other tested MR methods and coloc. Application of MR-link to low-densi…

The genetics of POAG in black South Africans: a candidate gene association study.

Multiple loci have been associated with either primary open angle glaucoma (POAG) or heritable ocular quantitative traits associated with this condition. This study examined the association of these loci with POAG, with central corneal thickness (CCT), vertical cup-to-disc ratio (VCDR) and with diabetes mellitus in a group of black South Africans (215 POAG cases and 214 controls). The population was homogeneous and distinct from other African and European populations. Single SNPs in the MYOC, COL8A2, COL1A1 and ZNF469 gene regions showed marginal associations with POAG. No association with POA

Cross-ancestry genome-wide association analysis of corneal thickness strengthens link between complex and Mendelian eye diseases.

Central corneal thickness (CCT) is a highly heritable trait associated with complex eye diseases such as keratoconus and glaucoma. We perform a genome-wide association meta-analysis of CCT and identify 19 novel regions. In addition to adding support for known connective tissue-related pathways, pathway analyses uncover previously unreported gene sets. Remarkably, >20% of the CCT-loci are near or within Mendelian disorder genes. These included FBN1, ADAMTS2 and TGFB2 which associate with connective tissue disorders (Marfan, Ehlers-Danlos and Loeys-Dietz syndromes), and the LUM-DCN-KERA gene com

Association between Single Nucleotide Polymorphisms in SIRT1 and SIRT2 Loci and Growth in Tibetan Sheep.

Silent information regulator 1 and 2 (SIRT1, 2) were NAD+-dependent histone or non-histone deacetylase, which emerged as key metabolic sensors in several tissues of mammals. In the present study, the search for polymorphisms within the ovine SIRT1 and SIRT2 loci as well as association analyses between SNPs and growth-related traits were performed in Tibetan sheep. To determine the expression pattern of SIRT1 and SIRT2 genes in Tibetan sheep, the quantitative real-time polymerase chain reaction (qPCR) analysis revealed that those two genes were widely expressed in diverse tissues. Expression of

A joint genome-wide association study reveals candidate genes associated with egg production traits in chickens.

Egg production traits represent key economic determinants in the poultry industry, and unravelling their genetic architecture is essential for implementing genomic breeding in laying hens. Here, we performed a joint genome-wide association study (GWAS) with whole-genome sequencing data from 975 chickens (490 indigenous Jianghan chickens and 485 Rhode Island Red layers) to characterise the genetic basis of nine egg production traits: age at first egg (AFE), body weight at first egg (WFE), stage-specific egg number (EN) across the laying cycle, and maximum consecutive egg-laying days (MCD). GWAS-driven discovery and KASP validation of flowering time and seed weight loci in lentil (Lens culinaris Medik.).

Lentil agronomic traits such as flowering time and seed weight are vital for adaptation and yield improvement. While prior quantitative trait loci (QTL) mapping and genome wide association studies (GWAS) have identified genomic regions associated with these traits, trait-linked KASP markers for routine breeding remain scarce in lentil. This study evaluated the agronomic traits of 200 lentil genotypes grown in Sanya over three years and combined with genotyping-by-sequencing (GBS) data. Analysis of variance revealed significant genotypic variation, and broad-sense heritability estimates were hi…

Genetic parameters and haplotype-based genome-wide association study of indicator traits for gastrointestinal parasite resistance in Santa Ines sheep.

Genetic parameters are of great importance in animal breeding since they determine the strategies necessary to increase the genetic progress in economic traits, for example indicator traits for resistance to endoparasites in sheep. Furthermore, genetic markers have been used to identify genomic regions associated with economically important traits, which can help increase the genetic response through genomic selection. Therefore, this study aimed to estimate genetic parameters and perform a haplotype-based genome wide association study (GWAS) to identify genomic regions associated with indicat

Chromosome 12q harbors multiple genetic loci related to asthma and asthma-related phenotypes.

Chromosome 12q13-24 is among the regions most frequently identified in genome-wide surveys for asthma susceptibility loci, with reports of two distinct clusters of positive linkage signals: one near the interferon gamma locus, the other near the nitric oxide synthase 1 locus. These results suggest that 12q harbors several asthma susceptibility loci. We evaluated this possibility in a subset of families ascertained through the Childhood Asthma Management Program (CAMP) Genetics Ancillary Study. Fifty-five nuclear families with at least two asthmatic siblings (212 individuals) were genotyped usi

Identification of novel candidate neural genes for diet-induced obesity in outbred heterogeneous stock rats.

BACKGROUND: Obesity is caused by genetics, the environment (e.g., diet) and their interactions. The brain, specifically the hypothalamus, pl … s split equally by sex and diet. We used linear mixed models to detect physiological and expression quantitative trait loci (pQTLs and eQTLs, respectively) in the full dataset and separately by diet and sex. Genes with cis-eQTLs that overlapped pQTLs were assessed as candidate causal genes through mediation analysis. We also identified VMH genes differentially expressed …
