The impact of post-alignment processing procedures on whole-exome sequencing data.

The use of post-alignment procedures has been suggested to prevent the identification of false-positives in massive DNA sequencing data. Insertions and deletions are most likely to be misinterpreted by variant calling algorithms. Using known genetic variants as references for post-processing pipelines can minimize mismatches. They allow reads to be correctly realigned and recalibrated, resulting in more parsimonious variant calling. In this work, we aim to investigate the impact of using different sets of common variants as references to facilitate variant calling from whole-exome sequencing d

An unusual BRCA mutation distribution in a high risk cancer genetics clinic.

The Database of Individuals at High Risk for Breast, Ovarian, or Other Hereditary Cancers at the Arizona Cancer Center in Tucson, Arizona assesses cancer risk factors and outcomes in patients with a family history of cancer or a known genetic mutation. We analyzed the subset of clinic probands who carry deleterious BRCA gene mutations to identify factors that could explain why mutations in BRCA2 outnumber those in BRCA1. Medical, family, social, ethnic and genetic mutation histories were collected from consenting patients' electronic medical records. Differences between BRCA1 and BRCA2 proband

How variant discovery redefines genetic prevalence: the case of cystine stone disease.

Cystine stones are caused by pathogenic variants in SLC3A1 or SLC7A9. Our prior study revealed a large gap between genetic and clinical prevalence. With increasing discovery of novel variants, we aim to assess how these impact genetic prevalence estimates. Due to the disease rarity, direct patient recruitment and observation is impractical. We applied a population genetics approach to estimate genetic burden and prevalence. Pathogenic variants were identified from the 2022 Human Gene Mutation Database and intersected with population variants from the 1000 Genomes Project Phase 3. Allele freque

Identification of a novel LAMA2 c.2217G > A, p.(Trp739*) mutation in a Moroccan patient with congenital muscular dystrophy: a case report.

BACKGROUND: Merosin-deficient congenital muscular dystrophy type 1A (MDC1A) is a rare autosomal recessive genetic condition caused by deleterious mutations in the LAMA2 gene encoding the laminin-α2 chain. It is the most frequent subtype of congenital muscular dystrophies (CMDs) characterized by total laminin-α2 deficiency with muscle weakness at birth or in the first six months of life. To the best of our knowledge, this study reports the first molecular diagnosis and genetic defect of this heterogeneous form of CMD performed in a Moroccan medical genetic center using next-generation sequencin

Pharmacogenetics in HIV therapy: a review of key biomarkers, regulatory annotations, and clinical dosing guidelines.

INTRODUCTION: Pharmacogenetics is pivotal in modern HIV management, facilitating the transition from the traditional "one-size-fits-all" model toward personalized precision medicine. By analyzing how unique genetic profiles influence pharmacological responses, clinicians can maximize therapeutic efficacy while minimizing toxicities and adverse drug reactions. Given the high interindividual variability in antiretroviral drug exposure and the necessity for lifelong treatment, identifying key genetic biomarkers is essential to optimize patient safety, treatment adherence, and overall quality of l

Typical and atypical clinical profiles in syphilis patients: will genotyping of syphilis agents and patients help to explain symptom differences?

INTRODUCTION: Syphilis, caused by Treponema pallidum subsp. pallidum, is a chronic sexually transmitted infection resulting in a broad spectrum of clinical manifestations showing a rising incidence at the global level. A high proportion of syphilis patients have atypical manifestations that may complicate clinical recognition and lead to diagnostic uncertainty and delays in treatment, thereby increasing the risk of syphilis transmission. AREAS COVERED: We performed bibliographical searches of online databases to provide an overview of the clinical profiles observed in patients with syphilis.

Precision genome editing and in-cell measurements of oxidative DNA damage repair enable functional and mechanistic characterization of cancer-associated MUTYH variants.

Functional characterization of genetic variants has the potential to advance the field of precision medicine by enhancing the efficacy of current therapies and accelerating the development of new approaches to combat genetic diseases. MUTYH is a DNA repair enzyme that recognizes and repairs oxidatively damaged guanines [8-oxoguanine (8-oxoG)] mispaired with adenines (8-oxoG·A). While some mutations in the MUTYH gene are associated with colorectal cancer, most MUTYH variants identified in sequencing databases are classified as variants of uncertain significance. Convoluting clinical classificat

DNA Barcoding for Species Identification and Conservation of Caimans (Crocodilia: Alligatoridae).

Systematics has become an essential aspect of managing and conserving species from the order Crocodilia. All members of the group are listed in CITES appendices, and to control illegal traffic of animals and subproducts, we must be able to correctly assess the specific identity of the samples. Genetic DNA barcoding is a very efficient tool for species identification in the animal kingdom, based on the sequencing of a region of a mitochondrial gene, the Cytochrome oxidase subunit I (COI). Our principal aims were to design specific primers that allow obtaining this sequence from the genetic mate

Chromosome-level genome assembly and annotation of the White-spotted spinefoot Siganus canaliculatus.

The White-spotted spinefoot S. canaliculatus, is an economically important marine fish in South China and featured by possessing poisonous glands in its fin spines. However, the unavailability of the S. canaliculatus genome has been a serious obstacle to genetic breeding as well as basic researches such as uncovering genomic basis underlying its toxigenic glands. Here, we presented a chromosome-level genome assembly coupled with good annotation of S. canaliculatus using multiple omics technologies. The assembled genome size was 547.39 Mb, with a contig N50 and scaffold N50 length of 21.41 Mb a

Genetic investigations on singleton school aged children reveal novel variants and new candidate genes for hearing loss.

Hearing loss affects around 5% of the global population. Two preliminary studies have described genetic variants in sporadic individuals with hearing loss from Pakistan. Here we extend these studies to determine the spectrum of variants in a cohort of individuals with no previous history of hearing loss. Individuals with hearing loss born to consanguineous couples were identified from special schools. Audiograms were assessed. DNA from participants negative for GJB2 pathogenic variants was subjected to exome sequencing. Data were filtered to include variants with frequencies < 0.01 in the publ

Benign Paroxysmal Torticollis.

BACKGROUND: The purpose of this review is to clarify the natural course of benign paroxysmal torticollis (BPT) and update the information on the relationship of this disorder with migraine. BPT belongs to a group of "episodic syndromes that may be associated with migraine" and is diagnosed according to diagnostic criteria of the International Classification of Headache Disorders, 3rd edition. BPT affects infants and young children and is often an underdiagnosed manifestation since it is not recognized in cases with a benign evolution, requiring a careful differential diagnosis. It was first de

The association of oxytocin with major depressive disorder: role of confounding effects of antidepressants.

Major depressive disorder is a genetic susceptible disease, and a psychiatric syndrome with a high rate of incidence and recurrence. Because of its complexity concerning etiology and pathogenesis, the cure rate of first-line antidepressants is low. In recent years, accumulative evidences revealed that oxytocin act as a physiological or pathological participant in a variety of complex neuropsychological activities, including major depressive disorder. Six electronic databases (Web of Science, PubMed, Scopus, Google Scholar, CNKI, and Wanfang) were employed for researching relevant publications.

TLR9 Rs352140 polymorphism contributes to a decreased risk of bacterial meningitis: evidence from a meta-analysis.

Some studies have suggested that the Toll-like receptor 9 polymorphism (TLR9 rs352140) is closely related to the risk of bacterial meningitis (BM), but this is subject to controversy. This study set out to estimate whether the TLR9 rs352140 polymorphism confers an increased risk of BM. Relevant literature databases were searched including PubMed, Embase, the Cochrane Library and China National Knowledge Infrastructure (CNKI) up to August 2020. Seven case-control studies from four publications were enrolled in the present meta-analysis. Odds ratios (OR) and confidence intervals (95% CI) were ca
