A New Approach to Drug Repurposing with Two-Stage Prediction, Machine Learning, and Unsupervised Clustering of Gene Expression.

Drug repurposing has broad importance in planetary health for therapeutics innovation in infectious diseases as well as common or rare chronic human diseases. Drug repurposing has also proved important to develop interventions against the COVID-19 pandemic. We propose a new approach for drug repurposing involving two-stage prediction and machine learning. First, diseases are clustered by gene expression on the premise that similar patterns of altered gene expression imply critical pathways shared in different disease conditions. Next, drug efficacy is assessed by the reversibility of abnormal

Differentiating coeliac disease from irritable bowel syndrome by urinary volatile organic compound analysis--a pilot study.

Coeliac disease (CD), a T-cell-mediated gluten sensitive enteropathy, affects ∼ 1% of the UK population and can present with wide ranging clinical features, often being mistaken for Irritable Bowel Syndrome (IBS). Heightened clinical awareness and serological screening identifies those with potential coeliac disease; the diagnosis is confirmed with duodenal biopsies, and symptom improvement with a gluten-free diet. Limitations to diagnosis are false negative serology and reluctance to undergo biopsy. The gut microbiome is altered in several gastrointestinal disorders, causing altered gut ferme

Urinary proteomic biomarkers for diagnosis and risk stratification of autosomal dominant polycystic kidney disease: a multicentric study.

Treatment options for autosomal dominant polycystic kidney disease (ADPKD) will likely become available in the near future, hence reliable diagnostic and prognostic biomarkers for the disease are strongly needed. Here, we aimed to define urinary proteomic patterns in ADPKD patients, which aid diagnosis and risk stratification. By capillary electrophoresis online coupled to mass spectrometry (CE-MS), we compared the urinary peptidome of 41 ADPKD patients to 189 healthy controls and identified 657 peptides with significantly altered excretion, of which 209 could be sequenced using tandem mass sp

Understanding Human Motion from Depth Sensors: Activity Recognition and Age Group Recognition Using Skeleton Data.

Human Activity Recognition (HAR) plays a significant role in various applications, from learning a discipline to physical rehabilitation. In older adults, activity patterns can indicate levels of frailty, which helps inform the design of physical training programs to prevent falls and maintain mobility. HAR sensing ranges from wearable sensors such as IMUs and RGB cameras to video, specialized gait laboratories, perturbation units, VR, and other modalities. This paper presents a comprehensive study of depth-based, skeleton-driven HAR and age group recognition (AGR) using data collected from re

Integrated cell-free DNA and omics genetic scores for early detection of gestational diabetes: evidence from a nationwide multicenter study.

BACKGROUND: Gestational diabetes mellitus (GDM) affects 15.6% of pregnancies globally, with Vietnam exhibiting one of the highest prevalences at 21%. Current diagnostic approaches at 24-28 weeks limit early intervention opportunities. We developed a multi-modal machine learning framework integrating cell-free DNA (cfDNA) structural features and genetic information for early GDM prediction at 10-12 weeks of gestation in Vietnamese women. METHODS: We analyzed blood samples from 1,086 pregnant women (435 GDM cases, 651 controls) collected at 9-12 weeks. Two parallel analytical pathways were empl

Biomechanical evaluation of different medial column fixation patterns for valgus pilon fractures.

BACKGROUND: The purpose of this study was to perform a biomechanical analysis to compare different medial column fixation patterns for valgus pilon fractures in a case-based model. METHODS: Based on the fracture mapping, 48 valgus pilon fracture models were produced and assigned into four groups with different medial column fixation patterns: no fixation (NF), K-wires (KW), intramedullary screws (IS), and locking compression plate (LCP). Each group contained wedge-in and wedge-out subgroups. After fixing each specimen on the machine, gradually increased axial compressive loads were applied wi

Benefits From Different Modes of Slow and Deep Breathing on Vagal Modulation.

Slow and deep breathing (SDB) is a relaxation technique that can increase vagal activity. Respiratory sinus arrhythmia (RSA) serves as an index of vagal function usually quantified by the high-frequency power of heart rate variability (HRV). However, the low breathing rate during SDB results in deviations when estimating RSA by HRV. Besides, the impact of the inspiration-expiration (I: E) ratio and guidelines ways (fixed breathing rate or intelligent guidance) on SDB is not yet clear. In our study, 30 healthy people (mean age = 26.5 years, 17 females) participated in three SDB modes, including

Discrimination between arterial and venous bowel ischemia by computer-assisted analysis of the fluorescent signal.

BACKGROUND: Arterial blood supply deficiency and venous congestion both play a role in anastomotic complications. Our aim was to evaluate a software-based analysis of the fluorescence signal to recognize the patterns of bowel ischemia. METHODS: In 18 pigs, two clips were applied on the inferior mesenteric artery (group A: n = 6) or vein (group V: n = 6) or on both (group A-V: n = 6). Three regions of interest (ROIs) were identified on the sigmoid: P = proximal to the first clip; C = central, between the two clips; and D = distal to the second clip. Indocyanine Green was injected intravenously

Machine learning applied to echocardiographic deformation curves for prediction of heart failure and cardiovascular death.

BACKGROUND: Many patterns from the entire strain and TDI curves remain uninvestigated. OBJECTIVES: We investigated whether applying signal analysis with supervised machine learning (ML) to strain and TDI curves would improve the prediction of heart failure (HF) or cardiovascular death (CV death) compared with conventional echocardiographic parameters, and whether it would reveal previously unrecognized prognostic signal-derived parameters. METHODS: In total, 744 novel signal-analytical parameters extracted from 18 strain curves and 6 TDI curves were evaluated using ML and compared with a bas

Identifying a fatty acid metabolic gene signature in diabetic cardiomyopathy through integrated bioinformatics and machine learning.

BACKGROUND: Diabetic cardiomyopathy (DCM) is a major cardiovascular complication of diabetes mellitus, ultimately progressing to heart failure and increased mortality. Its pathogenesis involves multifactorial mechanisms, and the key causative genes remain to be fully elucidated. METHODS: We merged and batch-corrected seven Gene Expression Omnibus (GEO) datasets. A combination of differential expression analysis, protein-protein interaction (PPI) networks, and machine learning pinpointed seven core candidates. Cellular expression patterns were delineated using single-nucleus RNA-seq data. Expe

Screening of kinase-related genes as diagnostic biomarkers and immune infiltration analysis in sepsis.

BACKGROUND: Sepsis is a systemic inflammatory syndrome that can lead to loss of organ function. Kinase-related genes (KRGs) modulate immune diseases by regulating inflammation, immune metabolism, and apoptosis. However, their specific role in Sepsis remains unexplored. METHODS: mRNA and single-cell sequencing data in sepsis were obtained from the Gene Expression Omnibus. Weighted gene co-expression network analysis (WGCNA) was used to identify gene modules associated with sepsis, which were intersected with KRGs to determine candidate genes. Functional enrichment analyses (GO, KEGG, GSVA) wer

Identification of potential diagnostic markers and molecular mechanisms of asthma and ulcerative colitis based on bioinformatics and machine learning.

BACKGROUNDS: Asthma and ulcerative colitis (UC) are chronic inflammatory diseases linked through the "gut-lung axis," but their shared mechanisms remain unclear. This study aims to identify common biomarkers and pathways between asthma and UC using bioinformatics. METHODS: Gene expression data for asthma and UC were retrieved from the GEO database, and differentially expressed genes (DEGs) were analyzed. Weighted Gene Coexpression Network Analysis (WGCNA) identified UC-associated gene modules. Shared genes between asthma and UC were derived by intersecting DEGs with UC-associated modules, fol

Inhibition of CYP450 family 1 subfamily B member 1 (CYP1B1) expression in macrophage reduces the inflammatory response in type 2 diabetes mellitus combined with tuberculosis.

Type 2 diabetes (T2DM) and tuberculosis (TB) both regulate inflammation and may exert synergistic or antagonistic effects through shared immune pathways. Previous studies have demonstrated that T2DM is a risk factor for TB. However, at the level of gene regulatory networks, it remains unclear whether there are key interaction nodes linking these two diseases. In this study, we integrated bioinformatic analysis from the Gene Expression Omnibus (GEO) database and performed differential gene expression analysis and weighted gene co-expression network analysis (WGCNA). Furthermore, we applied mach

Diet-Microbiome Relationships in Prostate-Cancer Survivors with Prior Androgen Deprivation-Therapy Exposure and Previous Exercise Intervention Enrollment.

The gut microbiome is a modifiable factor in cancer survivorship. Diet represents the most practical intervention for modulating the gut microbiome. However, diet-microbiome relationships in prostate-cancer survivors remain poorly characterized. We conducted a comprehensive analysis of diet-microbiome associations in 79 prostate-cancer survivors (ages 62-81) enrolled in a randomized exercise intervention trial, 59.5% of whom still have active metastatic disease. Dietary intake was assessed using the Diet History Questionnaire (201 variables) and analyzed using three validated dietary pattern s
