QTL mapping and identification of linked markers for anthracnose fruit rot resistance in Capsicum baccatum L.

Anthracnose fruit rot caused by Colletotrichum truncatum is a major constraint in Chilli production, leading to heavy pre- and post-harvest losses. Developing resistant cultivars through marker-assisted breeding is the most sustainable management strategy. Identification of molecular markers tightly linked to anthracnose fruit rot resistance loci in Capsicum baccatum accessions will be of great use in chili crop improvement programs to introgress resistance loci into elite backgrounds. Inheritance studies in an F₂ population (IIHR 4491 × PBC81) indicated inhibitory gene action (13S:3R) governi

Differential genome-wide association analysis of schizophrenia and post-traumatic stress disorder identifies opposing effects at the MAPT/CRHR1 locus.

BACKGROUND: Schizophrenia (SCZ) and post-traumatic stress disorder (PTSD) are severe psychiatric conditions with overlapping yet distinct symptomatology and pathophysiology. METHODS: We conducted a differential genome-wide association study (GWAS) to directly compare the genetic architectures of SCZ and PTSD using publicly available GWAS summary statistics from the Psychiatric Genomics Consortium (PGC). RESULTS: We identified four independent loci reaching genome-wide significance (P < 5 × 10-8) for differential associations between SCZ and PTSD in individuals of European ancestry. These loc

Long-read sequencing maps transposable element variation and its regulatory and epigenetic effects in the human brain.

Transposable elements (TEs) are mobile DNA sequences that shape genome architecture and gene regulation, yet their roles in the human brain … howing ancestry-specific patterns. Integration of bulk RNA-sequencing data identified TE expression quantitative trait loci, including insertions that modulate neuronal gene expression. Single-nucleus RNA sequencing revealed cell-type-specific effects of TE regulation across cortical populations. Long-read methylation profiling further demonstrated age-associated epigene …

The association of cigarette smoking with DNA methylation and gene expression in human tissue samples.

Cigarette smoking adversely affects many aspects of human health, and epigenetic responses to smoking may reflect mechanisms that mediate or … lated gene sets. At least four smoking-associated regions in lung were impacted by lung methylation quantitative trait loci (QTLs) that co-localize with genome-wide association study (GWAS) signals for lung function (FEV1/FVC), suggesting epigenetic alterations can mediate the effects of smoking on lung health. Our multi-tissue approach has identified smoking-associated …

A network-based systems genetics framework identifies pathobiology and drug repurposing in Parkinson's disease.

Parkinson's disease (PD) is the second most prevalent neurodegenerative disorder. However, current treatments are directed at symptoms and lack ability to slow or prevent disease progression. Large-scale genome-wide association studies (GWAS) have identified numerous genomic loci associated with PD, which may guide the development of disease-modifying treatments. We presented a systems genetics approach to identify potential risk genes and repurposable drugs for PD. First, we leveraged non-coding GWAS loci effects on multiple human brain-specific quantitative trait loci (xQTLs) under the prote…

Genome-wide association analysis of treatment response to onabotulinumtoxinA in Han Chinese patients with chronic migraine: a pilot study.

BACKGROUND/OBJECTIVES: OnabotulinumtoxinA (BoNT-A) use is an established preventive treatment for chronic migraine (CM); however, individual response rates vary. Although genetic factors may contribute to this variability, the underlying genetic determinants remain largely undefined, especially in Asian populations. Therefore, we aimed to identify genetic variants associated with the response to BoNT-A treatment in Han Chinese patients with CM. METHODS: We conducted a genome-wide quantitative trait locus (QTL) analysis using the Taiwan Precision Medicine (TPM) array in Han Chinese patients wit

Genetic associations between serotonin receptor 1F (HTR1F) regulatory variation and sleep apnoea in non-obese individuals: insights from GWAS and eQTL analyses.

BACKGROUND: Sleep apnoea is a common sleep disorder affecting at least 10% of the population. It is caused by lack of breathing during sleep, typically mediated by obstruction of airways or less frequently by misdirected central signals for breathing. The primary risk factor is a high body mass index, causing airway obstruction. However, understanding risk factors for sleep apnoea in non-obese (body mass index <30 kg·m-2) individuals requires further exploration. Our goal was to elucidate genetic risk factors for sleep apnoea in non-obese individuals. METHODS: We performed genome-wide associa

An observational and genetic investigation into the association between psoriasis and risk of malignancy.

The relationship between psoriasis and site-specific cancers remains unclear. Here, we aim to investigate whether psoriasis is causally associated with site-specific cancers. We use observational and genetic data from the UK Biobank, obtaining GWAS summary data, eQTL analysis data, TCGA data, and GTEx data from public datasets. We perform PheWAS, polygenic risk score analysis, and one-sample and two-sample Mendelian randomization analyses to investigate the potential causal associations between psoriasis and cancers. In the unselected PheWAS analysis, psoriasis is associated with higher risks

Identification of susceptibility loci for light-induced visual impairment in rats.

Bright light exposure in animals results in the selective degeneration of the outer retina, known as "retinal photic injury" (RPI). The susceptibility to RPI differs among rat strains. WKY rats display susceptibility to RPI with extensive retinal degeneration observed in the sagittal eye specimen, whereas LEW strain rats are resistant to it, showing only slight or no degeneration. In the present study, we first established an ethological screening method using the Morris water maze to discern differential susceptibility among the living rats. WKY and LEW were crossed to produce the first filia

Shared genetic pathways contribute to risk of hypertrophic and dilated cardiomyopathies with opposite directions of effect.

The heart muscle diseases hypertrophic (HCM) and dilated (DCM) cardiomyopathies are leading causes of sudden death and heart failure in young, otherwise healthy, individuals. We conducted genome-wide association studies and multi-trait analyses in HCM (1,733 cases), DCM (5,521 cases) and nine left ventricular (LV) traits (19,260 UK Biobank participants with structurally normal hearts). We identified 16 loci associated with HCM, 13 with DCM and 23 with LV traits. We show strong genetic correlations between LV traits and cardiomyopathies, with opposing effects in HCM and DCM. Two-sample Mendelia

Novel DNA methylation markers of PRRSV-specific antibodies and their intergenerational transmission from pregnant sows to piglets.

The main strategy for preventing porcine reproductive and respiratory syndrome (PRRS) is vaccination. However, current commercial porcine re … RPINE1, GNG11 and IFIT3 were common hub genes in the two generations. MX1 and GNG11 were located in quantitative trait loci related with PRRSV antibody titer and PRRSV susceptibility, respectively. These results suggest that PRRSV vaccination in sows induces DNA methylation changes in genes and DNA methylation changes occur through intergenerational transmission. The nov …

Genome-wide meta-analysis identified novel variant associated with hallux valgus in Caucasians.

BACKGROUND: Hallux valgus, one of the most common structural foot deformities, is highly heritable. However, previous efforts to elucidate the genetic underpinnings of hallux valgus through a genome-wide association study (GWAS) conducted in 4409 Caucasians did not identify genome-wide significant associations with hallux valgus in both gender-specific and sex-combined GWAS meta-analyses. In this analysis, we add newly available data and more densely imputed genotypes to identify novel genetic variants associated with hallux valgus. METHODS: A total of 5925 individuals of European Ancestry we

Genetic variants in the calcium signaling pathway genes are associated with cutaneous melanoma-specific survival.

Remodeling or deregulation of the calcium signaling pathway is a relevant hallmark of cancer including cutaneous melanoma (CM). In this stud … th an increasing number of protective genotypes had remarkably improved CMSS. Additional expression quantitative trait loci analysis showed that these genotypes were also significantly associated with mRNA expression levels of the genes. Taken together, these results may help us to identify prospective biomarkers in the calcium signaling pathway for CM prognosis.
