Identification of promiscuous T cell epitopes on Mayaro virus structural proteins using immunoinformatics, molecular modeling, and QM:MM approaches.

The Mayaro virus (MAYV) belongs to genus Alphavirus (family Togaviridae) and has been reported in several countries, especially in tropical regions of America. Due to its outbreaks and potential lack of medication, an effective vaccine formulation is strongly required. This study aimed to predict promiscuous T cell epitopes from structural polyproteins of MAYV using an immunoinformatics approach. For this purpose, consensus sequences were used to identify short protein sequences capable of binding to MHC class I and class II alleles. Our analysis pointed out 4 MHC-I/TCD8+ and 21 MHC-II/TCD4+ e

Demonstration of Controlled Hydrogen Release Using Rh@GQDs during Hydrolysis of NH3BH3.

Achieving the controlled release of H2 through an effective approach still faces many challenges. Herein, high-quality graphene quantum dots (GQDs) are synthesized from a new precursor, 1,2,4-trihydroxy benzene, and a multifunctional platform of Rh@GQDs is further developed for the controlled H2 evolution upon the hydrolysis of NH3BH3 (AB). More importantly, the designing concepts of multistep and stepless speed controls have been introduced in the domains of both H2 evolution for the first time. Through a novel designing protocol, the rate of H2 evolution can be freely regulated and constantl

Polycyclic Aromatic Hydrocarbons as a New Class of Promising Cathode Materials for Aluminum-Ion Batteries.

As an emerging post-lithium battery technology, aluminum ion batteries (AIBs) have the advantages of large Al reserves and high safety, and have great potential to be applied to power grid energy storage. But current graphite cathode materials are limited in charge storage capacity due to the formation of stage-4 graphite-intercalated compounds (GICs) in the fully charged state. Herein, we propose a new type of cathode materials for AIBs, namely polycyclic aromatic hydrocarbons (PAHs), which resemble graphite in terms of the large conjugated π bond, but do not form GICs in the charge process.

Improving the antioxidant activity of natural antioxidant honokiol by introducing the amino group.

Exploring and synthesizing the compounds with stronger antioxidant activity have always been the goal of researchers. Herein, the substitution effects of the amino (NH2-) group with the excellent electron-donating ability in different positions on the antioxidant activity of Honokiol (Hon) were systematically explored by using the quantum chemistry calculation based on the density functional theory method. The three possible antioxidant mechanisms of Hon and its four NH2-substituted derivatives (Hon1-Hon4), containing the hydrogen atom transfer (HAT), single electron transfer followed by proto

Boosting Monte Carlo simulations of spin glasses using autoregressive neural networks.

The autoregressive neural networks are emerging as a powerful computational tool to solve relevant problems in classical and quantum mechanics. One of their appealing functionalities is that, after they have learned a probability distribution from a dataset, they allow exact and efficient sampling of typical system configurations. Here we employ a neural autoregressive distribution estimator (NADE) to boost Markov chain Monte Carlo (MCMC) simulations of a paradigmatic classical model of spin-glass theory, namely, the two-dimensional Edwards-Anderson Hamiltonian. We show that a NADE can be trai

Dielectric response function for colloidal semiconductor quantum dots.

We calculate the optical properties of InP and CdSe colloidal quantum dots (QDs) within the framework of the atomic effective pseudopotential approach and the screened configuration interaction theory. We obtain an excellent agreement with experiment with our microscopic and space-dependent screening function where the dielectric constant varies in real space with a sharp transition (width of ≈0.18 nm) from the QD material high-frequency bulk value inside the QD to the solvent or passivant high-frequency value outside. We obtain a reasonable agreement (with deviations less than 140 meV) for a

Quantum Chemical Calculations of Monomer-Dimer Equilibria of Aromatic C-Nitroso Compounds.

Monomer-dimer equilibria of nitrosobenzene and 2-nitrosopyridine in gas phase and solution were studied by range of quantum chemical methods in an attempt to find the level of theory suitable for modeling dimerization reactions of aromatic C-nitroso compounds in general. The best agreement with the experimental standard reaction Gibbs energies was obtained with a combination of double-hybrid density functionals B2PLYP-D3, PBE0DH, and DSD-PBEB86, and basis sets of triple-ζ quality. Of all other tested functionals, global hybrid PBE0 behaved equally well, and proved to be more than adequate for

Hydrogen bonds in methane-water clusters.

Characterization of hydrogen bonds in CH4-(H2O)12 clusters was carried out by using several quantum chemistry tools. An initial stochastic search provided around 2 500 000 candidate structures, then, using a convex-hull polygon criterion followed by gradient based optimization under the Kohn-Sham scheme, a total of 54 well defined local minima were located in the Potential Energy Surface. These structures were further analyzed through second-order many-body perturbation theory with an extended basis set at the MP2/6-311++G(d,p) level. Our analysis of Gibbs energies at several temperatures clea

Unified reaction pathways for the prebiotic formation of RNA and DNA nucleobases.

The reaction pathways for the prebiotic formation of nucleobases are complex and lead to the formation of a mixture of products. In the past 50 years, there has been a concerted effort for identifying a unified mechanism for the abiotic origin of the biomolecules but with little success. In the present theoretical study, we identified two prominent precursors for the building up of RNA and DNA nucleobases under prebiotic conditions: (a) 1,2-diaminomaleonitrile (DAMN), which is a tetramer of hydrogen cyanide (HCN), and (b) formamide, a hydrolysis product of HCN; it is important to emphasize tha

Bio serves nano: biological light-harvesting complex as energy donor for semiconductor quantum dots.

Light-harvesting complex (LHCII) of the photosynthetic apparatus in plants is attached to type-II core-shell CdTe/CdSe/ZnS nanocrystals (quantum dots, QD) exhibiting an absorption band at 710 nm and carrying a dihydrolipoic acid coating for water solubility. LHCII stays functional upon binding to the QD surface and enhances the light utilization of the QDs significantly, similar to its light-harvesting function in photosynthesis. Electronic excitation energy transfer of about 50% efficiency is shown by donor (LHCII) fluorescence quenching as well as sensitized acceptor (QD) emission and corrob

A Theoretical Study of Brominated Porphycenes: Electronic Spectra and Intersystem Spin-Orbit Coupling.

In this paper, a time-dependent density functional theoretical study (TDDFT) has been carried out for brominated 2,7,12,17-tetra-n-propylporphycenes. Their potential therapeutic use in photodynamic therapy (PDT), a noninvasive medical treatment of cancer diseases, is due to the strong absorbance in the red part of the visible spectrum and the presence of heavy atoms (bromine). The prediction of electronic spectra for photosensitizer molecules can be a valuable tool in the design of drugs for application in PDT. Singlet and triplet vertical excitation energies have been calculated by means of t

C-H/π Mediated Assembly of a Chiral Nanoporous Network for Electron and Molecular Trapping on Au(111).

Beyond traditional graphene, the emergence of graphyne and graphdiyne bestows sp-hybridization to push mechanical, catalytic, and electronic boundaries. One inspiring goal in the field of advanced two-dimensional (2D) materials is the introduction of chirality into these nanoporous frameworks, a shift that merges fundamentals of molecular biology with advanced material science to unlock new properties. In this work, through the self-assembly of 4,4″-diethynyl-1,1':4',1″-terphenyl (DETP) on Au(111), we have created a hydrogen-bonded surface chiral 2D rhombic nanoporous network. Low-temperature

Osimertinib's Proton-Catalyzed, Pseudoconcerted EGFR Inhibition Guides Next-Generation Inhibitor Design.

Third-generation inhibitors such as osimertinib irreversibly inhibit the epidermal growth factor receptor tyrosine kinase (EGFR-TK) via Michael addition to Cys797, yet the mechanism of covalent bond formation remains unsettled. Here, density functional theory-level quantum mechanics/molecular mechanics (QM/MM) computations delineate a proton-catalyzed, pseudoconcerted mechanism for covalent inhibition of EGFR by osimertinib. The computed Gibbs energy profile features a single transition state (TS1) in which Cys797 deprotonation, nucleophilic attack at osimertinib's Michael acceptor, and proton

Electron transfer drives hydroxyl radical formation in peroxone reactions.

Ozone is a powerful oxidant widely used in water treatment for the degradation of organic pollutants and removal of colour, odor, and pathogens. In aqueous solution, ozone decomposes to generate hydroxyl radicals through chain reactions that are accelerated by the addition of hydrogen peroxide in the peroxone process. Yet the precise initiation mechanisms of these chains and the efficiency of hydroxyl radical production have remained controversial, with prior models proposing adduct formation as the rate-limiting step and yielding only approximately 50% hydroxyl radicals in peroxone process. Computational insights and impact of combinatorial peptidomimetics on immune escape SARS-CoV-2 variants.

BACKGROUND: The SARS-CoV-2 receptor-binding domain (RBD) undergoes frequent mutations, weakening current therapeutics. Despite its importance in viral entry, most inhibitors lack resilience to antigenic drift, emphasizing the need for broad-spectrum agents that maintain binding across variants while preserving host specificity. RESEARCH DESIGN AND METHODS: The authors employed computational mutagenesis to design h-ACE2-derived peptidomimetics incorporating nonstandard amino acids (NSAAs), targeting conserved RBD residues in SARS-CoV-2, Omicron, and JN.1. Approximately 10,000 NSAAs were screen

Comprehensive study on the structure and dynamics of ammonium-based biocompatible ionic liquids.

Ammonium-based biocompatible ionic liquids (bio-ILs) are low-cost, non-toxic, widely available, biodegradable, and thermally stable compared to conventional ILs. This study highlights the structural and dynamic properties of (2-hydroxyethyl)trimethylammonium glycinate, known as choline glycinate ([CHO][GLY]), and ethyltrimethylammonium glycinate ([AMO][GLY]) examined using quantum mechanical computation and molecular dynamics (MD) simulations. The density functional theory (DFT) results reveal a stronger orbital interaction and increased stability in [CHO][GLY] due to the greater energy gap co

Molecular interactions between halogenated bisphenol compounds and GPER: Spectroscopic, molecular simulation, and DFT calculations.

Halogenated bisphenols (HBPs) are widely detected environmental contaminants present in water systems, soil, and biota. The incorporation of halogen substituents (Cl, Br) enhances their environmental persistence and potential toxicological effects. Understanding the cellular responses to HBPs exposure in living organisms is therefore essential for evaluating their human health implications. This study comprehensively characterizes the binding patterns and interaction mechanisms of HBPs with the G protein-coupled estrogen receptor (GPER) through an integrated approach combining multispectral an

Molecular Dynamics and Electron Density Topology Reveal Ligand-Specific Interaction Patterns at the Dopamine D2 Receptor.

The dopamine D2 receptor (D2R) is one of the principal therapeutic targets for the treatment of schizophrenia and other neuropsychiatric disorders. Understanding how ligands with different pharmacological profiles interact with D2R is essential for the rational design of safer and more effective antipsychotic drugs. In this work, Molecular Dynamics (MD) simulations combined with Quantum Theory of Atoms in Molecules (QTAIM) analysis were employed to investigate the electronic nature of protein-ligand interactions in D2R embedded in a neuronal membrane environment.
